We describe an aptamer-based surface enhanced resonance Raman scattering (SERRS) sensor with high sensitivity, specificity, and stability for the detection of a coagulation protein, human alpha-thrombin. The sensor achieves high sensitivity and a limit of detection of 100 pM by monitoring the SERRS signal change upon the single-step of thrombin binding to immobilized thrombin binding aptamer. The selectivity of the sensor is demonstrated by the specific discrimination of thrombin from other protein analytes. The specific recognition and binding of thrombin by the thrombin binding aptamer is essential to the mechanism of the aptamer-based sensor, as shown through measurements using negative control oligonucleotides. In addition, the sensor can detect 1 nM thrombin in the presence of complex biofluids, such as 10% fetal calf serum, demonstrating that the immobilized, 5'-capped, 3'-capped aptamer is sufficiently robust for clinical diagnostic applications. Furthermore, the proposed sensor may be implemented for multiplexed detection using different aptamer-Raman probe complexes.

In this study, we exploit the sensitivity offered by surface-enhanced Raman scattering (SERS) for the direct detection of thrombin using the thrombin-binding aptamer (TBA) as molecular receptor. The technique utilizes immobilized silver nanoparticles that are functionalized with thiolated thrombin-specific binding aptamer, a 15-mer (5'-GGTTGGTGTGGTTGG-3') quadruplex forming oligonucleotide. In addition to the Raman vibrational bands corresponding to the aptamer and blocking agent, new peaks (mainly at 1140, 1540, and 1635 cm(-1)) that are characteristic of the protein are observed upon binding of thrombin. These spectral changes are not observed when the aptamer-nanoparticle assembly is exposed to a nonbinding protein such as bovine serum albumin (BSA). This methodology could be further used for the development of label-free biosensors for direct detection of proteins and other molecules of interest for which aptamers are available.

Neben der Raman-Schwingungs-Bands, die entspricht der Aptamer und blockierende Agent, neue Spitzenwerte (vor allem bei 1140, 1540 und 1635 sind cm(-1)), die charakteristisch f&uuml;r das Protein sind bei der Bindung von Thrombin beobachtet. Diese spektralen &Auml;nderungen werden nicht gewahrt, wenn die Assembly Aptamer-Nanopartikel zu einem unverbindlichen Protein wie Rinderserumalbumin (BSA) ausgesetzt ist. Diese Methodik kann weiter verwendet werden, f&uuml;r die Entwicklung der Etikett-freie Biosensoren f&uuml;r direkte Nachweis von Proteinen und anderen Molek&uuml;len von Interesse f&uuml;r die Aptamere verf&uuml;gbar sind.

In questo studio, sfruttiamo la sensibilit&agrave; offerta dalla superficie-enhanced Raman scattering (SERS) per la rilevazione diretta di trombina mediante la trombina-associazione aptamer (TBA) come recettori molecolari. La tecnica utilizza immobilizzate nanoparticelle d&#39;argento che sono funzionalizzate con tiolate aptamer legame trombina-specifico, un g-quadruplex 15-mer (5 &#39;-GGTTGGTGTGGTTGG - 3&#39;) formando del oligonucleotide. Oltre le bande vibrazionale Raman corrispondente al aptamer e agente bloccante, nuove vette (principalmente al 1140, 1540 e 1635 cm(-1)) che sono caratteristici della proteina sono osservati al legame della trombina. Questi cambiamenti spettrali non si osservano quando l&#39;Assemblea aptamer-nanoparticella &egrave; esposto a una non vincolante proteine come l&#39;albumina di siero bovino (BSA). A water-soluble octacarboxyhemicarcerand was used as a shuttle to transport redox-active substrates across the aqueous medium and deliver them to the target protein. The results show that weak multivalent interactions and conformational flexibility can be exploited to reversibly bind complex supramolecular assemblies to biological molecules. Hydrophobic electron donors and acceptors were encapsulated within the hemicarcerand, and photoinduced electron transfer (ET) between the Zn-substituted cytochrome c (MW = 12.3 kD) and the host-guest complexes (MW = 2.2 kD) was used to probe the association between the negatively charged hemicarceplex and the positively charged protein. The behavior of the resulting ternary protein-hemicarcerand-guest assembly was investigated in two binding limits: (1) when K(encaps) â‰« K(assoc), the hemicarcerand transports the ligand to the protein while protecting it from the aqueous medium; and (2) when K(assoc) > K(encaps), the hemicarcerand-protein complex is formed first, and the hemicarcerand acts as an artificial receptor site that intercepts ligands from solution and positions them close to the active site of the metalloenzyme. In both cases, ET mediated by the protein-bound hemicarcerand is much faster than that due to diffusional encounters with the respective free donor or acceptor in solution. The measured ET rates suggest that the dominant binding region of the host-guest complex on the surface of the protein is consistent with the docking area of the native redox partner of cytochrome c. The strong association with the protein is attributed to the flexible conformation and adaptable charge distribution of the hemicarcerand, which allow for surface-matching with the cytochrome.

Los resultados muestran que las interacciones multivalentes d&eacute;biles y flexibilidad conformacional pueden explotarse para enlazar reversible complejas supramoleculares asambleas a mol&eacute;culas biol&oacute;gicas. Donantes del electr&oacute;n hidrof&oacute;bico y aceptadores fueron encapsulados dentro del hemicarcerand y la transferencia de electrones fotoinducida (ET) entre el Zn-sustituido citocromo c (MW = 12.3 kD) y los complejos de host-guest (MW = 2.2 kD) se utiliz&oacute; para sondear la asociaci&oacute;n entre los hemicarceplex cargado negativamente y la prote&iacute;na cargada positivamente. El comportamiento de la Asamblea de prote&iacute;na-hemicarcerand-hu&eacute;sped ternario resultante fue investigado en dos l&iacute;mites de enlace: (1) cuando K(encaps) &#x226B; K(assoc), el hemicarcerand transporta el ligando a la prote&iacute;na mientras que lo protege contra el medio acuoso; y (2) cuando K(assoc) &gt; K(encaps), el complejo de hemicarcerand-prote&iacute;na se form&oacute; primero, y el hemicarcerand act&uacute;a como un sitio receptor artificial que intercepta ligandos de soluci&oacute;n y les posiciona cerca el sitio activo de la metaloenzima. En ambos casos, ET mediada por la hemicarcerand protein-bound es mucho m&aacute;s r&aacute;pido que el que por difusionales encuentros con los respectivos donantes gratis o aceptador en soluci&oacute;n. Las tarifas de ET medidas sugieren que la regi&oacute;n de enlace dominante del complejo host-guest en la superficie de la prote&iacute;na es coherente con la zona de acoplamiento del socio redox nativa del citocromo c. Strutture quadruplex sono strutture di ordine superiore formate da oligonucleotidi ricco di guanina. Nel presente studio, alterazioni conformazionali indotte dalla temperatura delle strutture quadruplex di aptameri e altri ricchi di guanina oligonucleotidi sono sondati dalla spettroscopia Raman. In particolare, drammatici cambiamenti nella regione delle impronte digitali sono osservati negli spettri di trombina associazione aptamer a temperature pi&ugrave; elevate. Questi cambiamenti sono accompagnati da una diminuzione dell&#39;intensit&agrave; del picco cm(-1) 1480 (attribuita a C8 = N7-H2), che &egrave; diagnostico della struttura quadruplex. Mostriamo anche che questi cambiamenti possono essere invertiti (in una certa misura) tramite l&#39;aggiunta di ioni K(+).

In der vorliegenden Studie sind Temperatur-induzierte Konformationsver&auml;nderungen Quadruplex Strukturen Aptamere und andere Guanin-Reich-Oligonukleotide durch Raman-Spektroskopie untersucht. Dramatische Ver&auml;nderungen in der Fingerabdruck-Region sind insbesondere in den Spektren von Thrombin Bindung Aptamer bei h&ouml;heren Temperaturen beobachtet. Diese Ver&auml;nderungen werden begleitet durch eine Abnahme in der Intensit&auml;t des H&ouml;hepunktes 1480 cm(-1) (zur&uuml;ckzuf&uuml;hren auf C8 = N7-H2), ist die Diagnose der Quadruplex-Struktur. Quadruplex structures are higher order structures formed by guanine-rich oligonucleotides. In the present study, temperature-induced conformational changes in the quadruplex structures of aptamers and other guanine-rich oligonucleotides are probed by Raman spectroscopy. In particular, dramatic changes in the fingerprint region are observed in the spectra of thrombin binding aptamer at higher temperatures. These changes are accompanied by a decrease in the intensity of the 1480 cm(-1) peak (attributed to C8 = N7-H2), which is diagnostic of the quadruplex structure. We also show that these changes can be reversed (to a certain extent) by addition of K(+) ions.

Metal substitution of heme proteins is widely applied in the study of biologically relevant electron transfer (ET) reactions. It has been shown that many modified proteins remain in their native conformation and can provide useful insights into the molecular mechanism of electron transfer between the native protein and its substrates. We investigated ET reactions between zinc-substituted cytochrome P450(cam) and small organic compounds such as quinones and ferrocene, which are capable of accessing the protein's hydrophobic channel and binding close to the active site, like its native substrate, camphor. Following the substitution method developed by Gunsalus and co-workers [Wagner, G. C., et al. (1981) J. Biol. Chem. 256, 6262-6265], we have identified two dominant forms of the zinc-substituted protein, F450 and F420, that exhibit different photophysical and photochemical properties. The ET behavior of F420 suggests that hydrophobic redox-active ligands are able to penetrate the hydrophobic channel and place themselves in the direct vicinity of the Zn-porphyrin. In contrast, the slower ET quenching rates observed in the case of F450 indicate that the association is weak and occurs outside of the protein channel. Therefore, we conclude that F420 corresponds to the open structure of the native cytochrome P450(cam) while F450 has a closed or partially closed channel that is characteristic of the camphor-containing cytochrome P450(cam). The existence of two distinct conformers of Zn-bound P450(cam) is consistent with the findings of Goodin and co-workers [Lee, Y.-T., et al. (2010) Biochemistry 49, 3412-3419] and has significant consequences for future electron transfer studies on this popular metalloenzyme.

Zinc-Substituted Cytochrome P450(cam): Characterization of Protein Conformers F420 and F450 by Photoinduced Electron Transfer.

Substitution m&eacute;tal des prot&eacute;ines de l&#39;h&egrave;me est largement appliqu&eacute;e dans l&#39;&eacute;tude des r&eacute;actions de transfert d&#39;&eacute;lectrons biologiquement pertinente. Il a &eacute;t&eacute; d&eacute;montr&eacute; que plusieurs prot&eacute;ines modifi&eacute;es restent dans leur conformation native et peuvent fournir des indications utiles sur le m&eacute;canisme mol&eacute;culaire d&#39;&eacute;lectron transfert entre la prot&eacute;ine native et ses substrats. (2010) Biochemie 49, 3412-3419] und hat bedeutende Konsequenzen f&uuml;r zuk&uuml;nftige Elektronen-Transfer-Studien auf diesem beliebten Metalloenzyme.

Zink-substituierte Cytochrom P450(cam): Charakterisierung von Protein Conformers F420 und F450 durch photoinduzierte Elektronentransfer.

Metallo sostituzione delle proteine eme &egrave; ampiamente applicata nello studio delle reazioni di trasferimento (ET) elettroni biologicamente rilevanti. &Egrave; stato dimostrato che molte proteine modificate rimangono nella loro conformazione nativa e possono fornire indicazioni utili nel meccanismo molecolare dell&#39;elettrone di trasferimento tra la proteina nativa e i suoi substrati. Abbiamo studiato le reazioni ET tra zinco-sostituita citocromo P450(cam) e piccoli composti organici quali chinoni e ferrocene, che sono in grado di accedere a canali idrofobici di proteine e associazione vicino il sito attivo, come suo substrato nativo, canfora. Seguendo il metodo di sostituzione sviluppato da Gunsalus e collaboratori [Wagner, G. C., et al (1981) j Biol Chem. 256, 6262-6265], abbiamo identificato due forme dominanti della proteina zinco-sostituita, F450 e F420, che esibiscono Propriet&agrave; fotochimiche e photophysical diverse. Il comportamento di ET di F420 suggerisce che idrofobici ligandi redox-attiva sono in grado di penetrare il canale idrofobico e pongono nelle immediate vicinanze di Zn-porfirina. Metal sustituci&oacute;n de hemoprote&iacute;nas se aplica extensamente en el estudio de reacciones de transferencia (ET) de electrones biol&oacute;gicamente relevantes. Se ha demostrado que muchas prote&iacute;nas modificadas permanecer&aacute;n en su conformaci&oacute;n nativa y pueden proporcionar la transferencia de ideas &uacute;tiles sobre el mecanismo molecular de electrones entre la prote&iacute;na nativa y sus substratos. Investigamos las reacciones ET entre cinc-sustituido citocromo P450(cam) y peque&ntilde;os compuestos org&aacute;nicos como quinonas y ferroceno, que son capaces de acceder a canal hidrof&oacute;bico de la prote&iacute;na y enlace cerca del sitio activo, como su sustrato nativo, alcanfor. El comportamiento de ET de F420 sugiere que hidrof&oacute;bico ligandos redox activos son capaces de penetrar el canal hidrof&oacute;bico y colocarse en las inmediaciones de la Zn-porfirina. En cambio, las tasas de enfriamiento m&aacute;s lentas de ET observadas en el caso de F450 indican que la asociaci&oacute;n es d&eacute;bil y se produce fuera del canal de la prote&iacute;na. Por lo tanto, concluimos que F420 corresponde a la estructura abierta de la citocromo nativo P450(cam) mientras F450 tiene un canal cerrado o parcialmente cerrado que es caracter&iacute;stico de la citocromo que contienen alcanfor P450(cam). La existencia de dos distintos conformadores de Zn-limite P450(cam) es consistente con los resultados de Goodin y colaboradores [Lee, Y.-T., et al (2010) bioqu&iacute;mica 49, 3412-3419] y tienen consecuencias significativas para estudios de transferencia de electrones futuras en este popular metaloenzima.
