ここで紹介する溶質イメージングプロトコルは、土壌植物環境における2D栄養および汚染フラックスを可視化し、定量化するための多目的な方法です。それは、土壌根界面で陰唇溶質種のサブmmスケール多元素画像を生成する能力において独特であり、根層圏における溶質勾配を実質的に4に測定するための代替方法の達成可能な空間分解能を超える。DGTのインテク・サンプリング手法を対象とし、LA-ICP-MSのような高感度な化学分析法と組み合わせて、土壌または類似の基質で成長した個々の植物根の周りの溶質フラックスダイナミクスの詳細な調査を容易にします。シンクベースのサンプリングプロセスのために、得られた画像は視覚化された溶物の可否を反映し、したがって植物の利用可能性10の推定である。溶質フラックスの方法固有の測定は、植物が入手可能な栄養素画分としての解釈性のようなかなりの利点を有するが、フラックス測定は、孔水濃度測定よりも理解する方がはるかに簡単ではない。バルク土壌用途の標準的なDGTサンプリング幾何学(具体的には、その設定で使用される0.8 mm-厚の拡散ゲル)は、実際の孔水濃度、csoln、バルクDGT測定による時間平均の孔水濃度推定値cDGT、および溶質種の再供給ダイナミクスに関するこれらのパラメータの解釈を比較することができます。しかし、このような比較は、非常に薄い拡散層を持つDGTアプリケーションをイメージングに基づいて行うことはできません。したがって、DGTイメージングの結果は、常に単純で解釈が速いとは限らず、従来の孔水濃度測定に直接匹敵するわけではありません。
この方法を適用する場合、根茎成長容器の充填と水を主に行う重要なステップを慎重に検討する必要があります。土壌を根茎に充填する際には、植物の根が強く圧縮された土壌に浸透できず、根の成長が阻害されることから、土壌をあまり圧縮しないようにすることが非常に重要です。私たちは、強く圧縮された土壌を避け、土壌が通常あまり圧縮されていない根ツォトロン成長容器の内側の端に沿って成長する根を観察しました。この場合、根茎の中央に位置する個々の根は、DGTゲルを簡便に塗布することができ、全く現れず、ゲルの塗布を効果的に阻害する。我々の研究室では、経験は1.0-1.4 g cm-3の乾燥した土壌かさ密度が妨げられない根の開発を可能にすることを示した。さらに、過剰な土壌圧縮は、酸化還元に敏感な元素および生物地球化学的に関連する種の溶解性に関するアーティファクトの潜在的な供給源でもある。総孔容積が減少し、細孔径分布が高度に圧縮された土壌で低径に向かってシフトすると、空気充填された大口径の細孔体積が少なくなり、局所的に還元条件を引き起こし得る。その結果、MnIII/IV-およびFeIII-オキシドが減少し、Mn2+およびFe2+フラックスが増加する可能性があります。例えば、リン酸塩や微量栄養素に対して重要な吸収部位であるFe-オキシドの溶解は、ソルベッドおよび/または共沈殿種を解放し、それによって生物地球化学的に関連する種の束束を人為的に上昇させる可能性がある。同様の問題は、成長容器に水を与えすぎると発生する可能性があります。成長容器の上部にある小さな土壌表面積を介した蒸発は低く、土壌は植え付け後数週間まで水飽和状態のままであり、酸化還元物を引き起こす可能性もあります。
もう一つの重要な考慮事項は、製造されたHR-DGT結合ゲルの化学的機能性である。プロトコルに従うことによって、結合相の均質な分布を有する薄いゲルが得られる。ゲルが不均一な材料分布の領域(例えば、ゲルの穴または結合相の凝集部)を有する場合、これらの領域を除去するか、または、あまりにも広範な場合は、ゲル製造プロトコルを繰り返す必要がある。正しく調製されれば、ゲルは直ちにゲルに拡散する標的溶質種を結合できなければならないし、定量的に27は、分析物特異的なゲル結合能力によって決定される。ゲル容量を超えると汚染されていない土壌ではあまり問題はありませんが、金属汚染土壌や生理食類土壌環境で考慮する必要があります。ゲル結合相の飽和は、定量的な溶質サンプリングを損なうだけでなく、ゲル中の結合相間の溶質の横方向拡散をもたらし、小規模な溶質フラックス特徴の不定の局在化をもたらす。したがって、標的土壌環境において非常に多量の不安定な栄養素/汚染物質が予想される場合は、予備試験を行う必要があります。予想されるDGT負荷を推定するために、バルク土壌DGTピストンサンプリング後にゲル溶出および湿式化学分析を15,49に適用することができる。必要に応じて、DGTの展開時間を調整してゲル接触時間を短縮し、したがって、容量閾値を超えるゲル飽和を回避することができます。逆に、予備試験は、極めて低い溶質荷重が予想される場合に必要なゲル接触時間および/またはLA-ICP-MS感度を同定するのにも役立つ可能性があり、これは天然土壌背景レベル15で微量元素溶質をマッピングするために重要である可能性がある。また、正しいDGTゲル機能は、DGT LA-ICP-MSキャリブレーション標準の調製において、ゲルの制御ローディングを介して実験アプリケーションの前に検証する必要があります。このゲル標準は、LA-ICP-MSによって決定されるサンプルゲルローディングが期待される範囲内にあるかどうかを評価するために使用できる、マトリックスマッチ参照ゲル検体ローディングを提供します。ガスとメソッドブランクのバックグラウンドノイズと異なる信号を得ることができない場合、オペレータは、トレース要素解析のための実験室の手順が実装され、すべてのプロトコルステップが正しく実行されたことを確認する必要があります。時には、DGTゲルは、土壌露出、レーザービームではなくガラス板に向かってロードされた側で溶質サンプリング後に誤って反転し、最終的な溶質フラックス画像で低信号強度と誤って反転された特徴をもたらします。
LA-ICP-MS 分析の間に大量のデータが生成され、評価にかなりの時間がかかります。当研究室では、標準のスプレッドシートソフトウェアを使用して、ターゲットデータ出力形式に合わせた社内データ評価スクリプトを使用しています。半自動の並べ替えとキャリブレーションの後、画像プロットはオープンソースのオープンアクセス画像解析ツール(ImageJ、フィジー50)を使用して行われます。この方法では、データの並べ替え、評価、および表示を完全に制御できます。さらに、データ処理時には、ピクセルの補間は慎重に避けるべきです。ピクセル補間は、化学画像の勾配を平滑化し、その結果、しばしば円形の要素分布特徴が軟化し、したがって、元のデータの望ましくない変化をもたらす。ピクセル補間は、多くの画像処理ソフトウェア製品での再スケーリングと再フォーマット操作の標準的な手順ですが、通常は選択解除できます。
結論として、この方法は、天然土壌根球植物系における栄養素および汚染ダイナミクスを理解するための重要な進歩である。DGTのみの用途に加えて、この方法は、平面光変換3、33、42、43、48、51およびzymography 20、21、22、23、24のような他の拡散ベースのイメージング技術と組み合わせることができ、さらに追加の要素および土壌パラメータを含むために開発され得る。

作物植物による栄養摂取は、作物の生産性を決定する上で重要な要素です。作物による栄養素の効率的な取り込みを支配するプロセスは、特に土壌根界面の根根に対する栄養供給を制御するメカニズムと、根茎水層の栄養素の摂取におけるその役割について認識されている。植物の栄養素の取り込みのための重要なプロセスが含まれます: 根に向かって栄養輸送;土壌の細孔水に溶解した種と固体土壌表面に結合された種との間の動的な吸収平衡;栄養素のための微生物の競争;土壌有機物に含まれる栄養素の微生物のミネラル化;そして根のシンプラスムへの栄養の内在化。無機微量金属(oid)汚染物質の取り込みは、同じメカニズムによって大きく制御されます。
土壌中の栄養成分や汚染物の入手可能性、植物需要、拡散性に応じて、根層圏の微分栄養パターンが観察されます。比較的高い内在化率(例えば、P、Fe、Mn、Zn、As、Cd、Pb)を持つ強くソービング要素については、バルク土壌と比較した不安定な(すなわち、可逆吸着された)元素分率の枯渇が見つかり、枯渇ゾーンの幅はしばしば≤1mmであり、NO 3のようなより移動性の栄養素の場合は、枯渇ゾーンは数センチメートルまで拡張できる。さらに、AlやCdなどの要素の蓄積は、利用可能性が植物の取り込み率2,3を超えたときに観察されている。
栄養素および汚染物質循環における根圏プロセスの重要性を考えると、植物利用可能な要素分率を高い空間分解能で測定するためのいくつかの技術が4,5に開発された。しかし、小規模な不安定な溶質分布の測定は、いくつかの理由で困難であることが証明されています。主な難点は、根茎の急な栄養勾配を解決するために、生きている植物の根に隣接する定義された位置で、非常に小さな(低μL範囲)の土壌および/または細孔水の量をサンプリングすることです。この問題に対処するための1つのアプローチは、細孔水サンプル6の抽出にマイクロ吸引カップを使用することです。この方法により、A.ギョットリン、A.ハイム、E.マッツナー7は、ケルカス・ロバー L.根付近の土壌ポア水栄養濃度を、約1cmの空間分解能で測定した。土壌や土壌溶液のμL量を分析することの難しさは、これらの小さなサンプル量は、主要な栄養種を除くすべての低濃度と組み合わせて、高感度な化学分析技術を必要とすることです。
〜0.5mmまでの分解能で栄養勾配を解決することができる代替システムは、土壌ブロックの表面に根マットを成長させ、根8,9から土壌を分離する薄い親水性膜層を有することである。この構成では、溶質は膜を通過することができ、根は土壌から栄養素や汚染物質を取り込み、根が滲出して土壌に拡散する可能性があります。密な根層の確立後、土壌ブロックをサンプリングし、その後の要素画分の抽出のために得られた土壌サンプルにスライスすることができます。このようにして、一次元栄養素、および汚染勾配は、比較的大きな領域(〜100cm2)にわたって平均化して分析することができる。
さらに課題は、ほとんどの化学土壌抽出技術が植物が栄養素や汚染物質を取り込むメカニズムと比較して非常に異なって動作するため、不安定な植物利用可能な要素分率のサンプルを取得することです。多くの土壌抽出プロトコルでは、土壌は、溶解し、ソルベッド要素分率の間の(疑似)平衡を確立することを目的として抽出液と混合されます。しかし、植物は継続的に栄養素を内部化し、したがって、多くの場合、根茎の土壌を徐々に枯渇させます。平衡抽出プロトコルは、実施が容易であるため土壌試験として広く採用されているが、抽出された分画は、植物利用可能な分画ウェル10、11、12、13を表さないことが多い。栄養物のサンプリングされた土壌を連続的に枯渇させるシンク法は、有利な方法として提案されており、根取り取りプロセス10、11、14、15を模倣することによって、基礎となる栄養取り込み機構に似ている可能性がある。
上記の方法に加えて、本物のイメージングアプリケーションは、数cm2の視野を越えて解像度≤100 μmの連続的なパラメータマップを測定することができるが、特定の元素および土壌(生物)化学パラメータ5のために開発されている。オートラジオグラフィーは、適切な放射性同位元素が利用可能である場合には根圏の要素分布を画像化するために使用することができます16.平面光はpHおよびpO217、18、19のような重要な土壌化学パラメータの視覚化を可能にし、酵素活性または全タンパク質分布は、土壌ザイモグラフィ20、21、22、23および/またはルートブロット法などの蛍光指標イメージング技術を用いてマッピングすることができる。ザイモグラフィーとオートラジオグラフィーは一度に1つのパラメータの測定に制限されていますが、平面光素を用いたpHとpO2イメージングは同時に行うことができます。従来のルートマット技術では1D情報のみが提供され、マイクロ吸引カップは点数計測や低解像度の2D情報を提供しますが、どちらの方法でも多要素解析が可能です。最近では、P. D.Ilhardt,ら25は、レーザー誘導分解分光法(LIBS)を用いて、2Dの全多元分布を、慎重なサンプル調製によって自然元素分布が保存された土壌根コアサンプル中の~100 μmの分解能でマッピングする新しいアプローチを提示した。
高い空間分解能で複数の栄養素および汚染物質の溶質を2Dサンプリングする唯一の技術は、薄膜(DGT)技術における拡散勾配であり、ヒドロゲル層26,27に埋め込まれた結合材料に陰唇微量金属(loid)種をその場で固定化するシンクベースのサンプリング法である。DGTは、堆積物および海域中の不安定な溶物を測定するための化学種分化技術として導入され、すぐに土壌28での使用に採用された。これは、最初に川の堆積物29で実証されたサブmmスケール多元溶質イメージングを可能にし、さらに植物根球30、31、32、33でその適用のために開発された。
DGTサンプリングの場合、約3cm x 5cmの大きさのゲルシートを、土壌ブロックの表層に成長している単一の植物根に塗布し、ゲルを土壌から分離する親水性膜を使用します。接触時間中、不安定な栄養素および/または汚染物質はゲルに向かって拡散し、ゲルに組み込まれた結合材料によって直ちに結合されます。このようにして、濃度勾配、およびこのようにゲルに向かって連続的なネットフラックスが確立され、サンプリング時間の間に優勢になる。サンプリング後、ハイドロゲルを除去し、空間的に解決された分析を可能にする分析化学技術を使用して分析することができます。この目的のために非常に専門化され、頻繁に使用される技術は、誘導結合プラズマ質量分析(LA-ICP-MS)であるレーザーアブレーションです。初期の研究では、マイクロ粒子誘導X線放射(PIXE)も29.29を用いた。DGTサンプリングとLA-ICP-MS分析を組み合わせることで、100μmの空間分解能で多元的な化学イメージングが可能です。高感度ICP-MS技術(例えば、セクターフィールドICP-MS)が採用されている場合、検出の極めて低い限界を達成することができます。トウモロコシ15によるZnとCd取り込みへのリミングの影響に関する研究では、汚染されていない土壌中のトウモロコシ層根圏の不安定なCdを、ゲル面積当たりCdの38pgcm-2の検出限界でマッピングすることができました。DGT、平面オプトデス、およびザイモグラフィーは、土壌からゲル層へのターゲット要素の拡散に依存しており、植物の栄養素および汚染物質の取り込みに関連する多数のパラメータを同時に、または連続的に画像化するために、これらの方法の組み合わせ用途に利用することができます。DGTイメージングの分析的化学的側面に関する詳細な情報、DGTと他のイメージング方法を組み合わせる可能性、およびその用途については、ref.34,35で総合的にレビューされています。

Design and Operation of a Continuous 13C and 15N Labeling Chamber for Uniform or Differential, Metabolic and Structural, Plant Isotope Labeling

Tracing rare stable isotopes from plant material through the ecosystem provides the most sensitive information about ecosystem processes; from CO2 fluxes and soil organic matter formation to small-scale stable-isotope biomarker probing. Coupling multiple stable isotopes such as 13C with 15N, 18O or&#160;2H has the potential to reveal even more information about complex stoichiometric relationships during biogeochemical transformations. Isotope labeled plant material has been used in various studies of litter decomposition and soil organic matter formation1-4. From these and other studies, however, it has become apparent that structural components of plant material behave differently than metabolic components (i.e. leachable low molecular weight compounds) in terms of microbial utilization and long-term carbon storage5-7. The ability to study structural and metabolic components separately provides a powerful new tool for advancing the forefront of ecosystem biogeochemical studies. Here we describe a method for producing 13C and 15N labeled plant material that is either uniformly labeled throughout the plant or differentially labeled in structural and metabolic plant components.
Here, we present the construction and operation of a continuous 13C and 15N labeling chamber that can be modified to meet various research needs. Uniformly labeled plant material is produced by continuous labeling from seedling to harvest, while differential labeling is achieved by removing the growing plants from the chamber weeks prior to harvest. Representative results from growing Andropogon gerardii Kaw demonstrate the system&#39;s ability to efficiently label plant material at the targeted levels. Through this method we have produced plant material with a 4.4 atom%13C and 6.7 atom%15N uniform plant label, or material that is differentially labeled by up to 1.29 atom%13C and 0.56 atom%15N in its metabolic and structural components (hot water extractable and hot water residual components, respectively). Challenges lie in maintaining proper temperature, humidity, CO2 concentration,&#160;and light levels in an airtight 13C-CO2 atmosphere for successful plant production. This chamber description represents a useful research tool to effectively produce uniformly or differentially multi-isotope labeled plant material for use in experiments on ecosystem biogeochemical cycling.

Experimental Protocol for Manipulating Plant-induced Soil Heterogeneity

Coexistence theory has often treated environmental heterogeneity as being independent of the community composition; however biotic feedbacks such as plant-soil feedbacks (PSF) have large effects on plant performance, and create environmental heterogeneity that depends on the community composition. Understanding the importance of PSF for plant community assembly necessitates understanding of the role of heterogeneity in PSF, in addition to mean PSF effects. Here, we describe a protocol for manipulating plant-induced soil heterogeneity. Two example experiments are presented: (1) a field experiment with a 6-patch grid of soils to measure plant population responses and (2) a greenhouse experiment with 2-patch soils to measure individual plant responses. Soils can be collected from the zone of root influence (soils from the rhizosphere and directly adjacent to the rhizosphere) of plants in the field from conspecific and heterospecific plant species. Replicate collections are used to avoid pseudoreplicating soil samples. These soils are then placed into separate patches for heterogeneous treatments or mixed for a homogenized treatment. Care should be taken to ensure that heterogeneous and homogenized treatments experience the same degree of soil disturbance. Plants can then be placed in these soil treatments to determine the effect of plant-induced soil heterogeneity on plant performance. We demonstrate that plant-induced heterogeneity results in different outcomes than predicted by traditional coexistence models, perhaps because of the dynamic nature of these feedbacks. Theory that incorporates environmental heterogeneity influenced by the assembling community and additional empirical work is needed to determine when heterogeneity intrinsic to the assembling community will result in different assembly outcomes compared with heterogeneity extrinsic to the community composition.

Understanding the role of environmental heterogeneity in species coexistence has typically focused on types of heterogeneity that are extrinsic to the community&#8217;s species composition. We provide novel detailed methods for creating soil heterogeneity treatments using soils subject to plant-soil feedback conditioning, or heterogeneity intrinsic to the community composition.

Quantification of Heavy Metals and Other Inorganic Contaminants on the Productivity of Microalgae

Increasing demand for renewable fuels has researchers investigating the feasibility of alternative feedstocks, such as microalgae. Inherent advantages include high potential yield, use of non-arable land and integration with waste streams. The nutrient requirements of a large-scale microalgae production system will require the coupling of cultivation systems with industrial waste resources, such as carbon dioxide from flue gas and nutrients from wastewater. Inorganic contaminants present in these wastes can potentially lead to bioaccumulation in microalgal biomass negatively impact productivity and limiting end use. This study focuses on the experimental evaluation of the impact and the fate of 14 inorganic contaminants (As, Cd, Co, Cr, Cu, Hg, Mn, Ni, Pb, Sb, Se, Sn, V and Zn) on Nannochloropsis salina growth. Microalgae were cultivated in photobioreactors illuminated at 984 &#181;mol m-2 sec-1 and maintained at pH 7 in a growth media polluted with inorganic contaminants at levels expected based on the composition found in commercial coal flue gas systems. Contaminants present in the biomass and the medium at the end of a 7 day growth period were analytically quantified through cold vapor atomic absorption spectrometry for Hg and through inductively coupled plasma mass spectrometry for As, Cd, Co, Cr, Cu, Mn, Ni, Pb, Sb, Se, Sn, V and Zn. Results show N. salina is a sensitive strain to the multi-metal environment with a statistical decrease in biomass yieldwith the introduction of these contaminants. The techniques presented here are adequate for quantifying algal growth and determining the fate of inorganic contaminants.

Integration of microalgal cultivation with industrial flue gas will ultimately introduce heavy metals and other inorganic compounds into the growth media. This study presents a procedure used to determine the end fate and impact of heavy metals and inorganic contaminants on the growth of Nannochloropsis salina grown in photobioreactors.

Assessment of Labile Organic Carbon in Soil Using Sequential Fumigation Incubation Procedures

Management practices and environmental changes can alter soil nutrient and carbon cycling. Soil labile organic carbon, a readily decomposable C pool, is highly sensitive to disturbance. It is also the primary substrate for soil microorganisms, which is fundamental to nutrient cycling. Due to these attributes, labile organic carbon (LOC) has been identified as an indicator parameter for soil health. Quantifying the turnover rate of LOC also aids in understanding changes in soil nutrient cycling processes. A sequential fumigation incubation method has been developed to estimate soil LOC and potential C turnover rate. The method requires fumigating soil samples and quantifying CO2-C respired during a 10 day incubation period over a series of fumigation-incubation cycles. Labile organic C and potential C turnover rate are then extrapolated from accumulated CO2 with a negative exponential model. Procedures for conducting this method are described.

Labile organic carbon (LOC) and the potential carbon turnover rate are sensitive indicators of changes in soil nutrient cycling processes. Details are provided for a method based on fumigating and incubating soil in a series of cycles and using the CO2 accumulated during the incubation periods to estimate these parameters.

A Gusseted Thermogradient Table to Control Soil Temperatures for Evaluating Plant Growth and Monitoring Soil Processes

Thermogradient tables were first developed in the 1950s primarily to test seed germination over a range of temperatures simultaneously without using a series of incubators. A temperature gradient is passively established across the surface of the table between the heated and cooled ends and is lost quickly at distances above the surface. Since temperature is only controlled on the table surface, experiments are restricted to shallow containers, such as Petri dishes, placed on the table. Welding continuous aluminum vertical strips or gussets perpendicular to the surface of a table enables temperature control in depth via convective heat flow. Soil in the channels between gussets was maintained across a gradient of temperatures allowing a greater diversity of experimentation. The gusseted design was evaluated by germinating oat, lettuce, tomato, and melon seeds. Soil temperatures were monitored using individual, battery-powered dataloggers positioned across the table. LED lights installed in the lids or along the sides of the gradient table create a controlled temperature chamber where seedlings can be grown over a range of temperatures. The gusseted design enabled accurate determination of optimum temperatures for fastest germination rate and the highest percentage germination for each species. Germination information from gradient table experiments can help predict seed germination and seedling growth under the adverse soil conditions often encountered during field crop production. Temperature effects on seed germination, seedling growth, and soil ecology can be tested under controlled conditions in a laboratory using a gusseted thermogradient table.

Traditional thermogradient tables create a range of temperatures across the surface. Welding gussets perpendicular to the surface of a thermogradient table will control temperature in depth increasing possible research applications.

Continuous Instream Monitoring of Nutrients and Sediment in Agricultural Watersheds

Pollutant concentrations and loads in watersheds vary considerably with time and space. Accurate and timely information on the magnitude of pollutants in water resources is a prerequisite for understanding the drivers of the pollutant loads and for making informed water resource management decisions. The commonly used &#34;grab sampling&#34; method provides the concentrations of pollutants at the time of sampling (i.e., a snapshot concentration) and may under- or overpredict the pollutant concentrations and loads. Continuous monitoring of nutrients and sediment has recently received more attention due to advances in computing, sensing technology, and storage devices. This protocol demonstrates the use of sensors, sondes, and instrumentation to continuously monitor in situ nitrate, ammonium, turbidity, pH, conductivity, temperature, and dissolved oxygen (DO) and to calculate the loads from two streams (ditches) in two agricultural watersheds. With the proper calibration, maintenance, and operation of sensors and sondes, good water quality data can be obtained by overcoming challenging conditions such as fouling and debris buildup. The method can also be used in watersheds of various sizes and characterized by agricultural, forested, and/or urban land.

With the advancement of technology and the rise in end-user expectations, the need and use of higher temporal resolution data for pollutant load estimation has increased. This protocol describes a method for continuous in situ water quality monitoring to obtain higher temporal resolution data for informed water resource management decisions.

Isolation and Analysis of Microbial Communities in Soil, Rhizosphere, and Roots in Perennial Grass Experiments

Plant and soil microbiome studies are becoming increasingly important for understanding the roles microorganisms play in agricultural productivity. The purpose of this manuscript is to provide detail on how to rapidly sample soil, rhizosphere, and endosphere of replicated field trials and analyze changes that may occur in the microbial communities due to sample type, treatment, and plant genotype. The experiment used to demonstrate these methods consists of replicated field plots containing two, pure, warm-season grasses (Panicum virgatum and Andropogon gerardii) and a low-diversity grass mixture (A. gerardii, Sorghastrum nutans, and Bouteloua curtipendula). Briefly, plants are excavated, a variety of roots are cut and placed in phosphate buffer, and then shaken to collect the rhizosphere. Roots are brought to the laboratory on ice and surface sterilized with bleach and ethanol (EtOH). The rhizosphere is filtered and concentrated by centrifugation. Excavated soil from around the root ball is placed into plastic bags and brought to the lab where a small amount of soil is taken for DNA extractions. DNA is extracted from roots, soil, and rhizosphere and then amplified with primers for the V4 region of the 16S rRNA gene. Amplicons are sequenced, then analyzed with open access bioinformatics tools. These methods allow researchers to test how the microbial community diversity and composition varies due to sample type, treatment, and plant genotype. Using these methods along with statistical models, the representative results demonstrate there are significant differences in microbial communities of roots, rhizosphere, and soil. Methods presented here provide a complete set of steps for how to collect field samples, isolate, extract, quantify, amplify, and sequence DNA, and analyze microbial community diversity and composition in replicated field trials.

Excavation of plant roots from the field as well as processing of samples into endosphere, rhizosphere, and soil are described in detail, including DNA extraction and data analysis methods. This paper is designed to enable other laboratories to use these techniques for the study of soil, endosphere, and rhizosphere microbiomes.

An Optimized Rhizobox Protocol to Visualize Root Growth and Responsiveness to Localized Nutrients

Roots are notoriously difficult to study. Soil is both a visual and mechanical barrier, making it difficult to track roots in situ without destructive harvest or expensive equipment. We present a customizable and affordable rhizobox method that allows the non-destructive visualization of root growth over time and is particularly well-suited to studying root plasticity in response to localized resource patches. The method was validated by assessing maize genotypic variation in plasticity responses to patches containing 15N-labeled legume residue. Methods are described to obtain representative developmental measurements over time, measure root length density in resource-containing and control patches, calculate root growth rates, and determine 15N recovery by plant roots and shoots. Advantages, caveats, and potential future applications of the method are also discussed. Although care must be taken to ensure that experimental conditions do not bias root growth data, the rhizobox protocol presented here yields reliable results if carried out with sufficient attention to detail.

Visualizing and measuring root growth in situ is extremely challenging. We present a customizable rhizobox method to track root development and proliferation over time in response to nutrient enrichment. Siderophores (low-molecular weight metal chelating compounds) are important in various ecological phenomenon ranging from iron (Fe) biogeochemical cycling in soils, to pathogen competition, plant growth promotion, and cross-kingdom signaling. Furthermore, siderophores are also of commercial interest in bioleaching and bioweathering of metal-bearing minerals and ores. A rapid, cost effective, and robust means of quantitatively assessing siderophore production in complex samples is key to identifying important aspects of the ecological ramifications of siderophore activity, including, novel siderophore producing microbes. The method presented here was developed to assess siderophore activity of in-tact microbiome communities, in environmental samples, such as soil or plant tissues. The samples were homogenized and diluted in a modified M9 medium (without Fe), and enrichment cultures were incubated for 3 days. Siderophore production was assessed in samples at 24, 48, and 72 hours (h) using a novel 96-well microplate CAS (Chrome azurol sulphonate)-Fe agar assay, an adaptation of the traditionally tedious and time-consuming colorimetric method of assessing siderophore activity, performed on individual cultivated microbial isolates. We applied our method to 4 different genotypes/Lines of wheat (Triticum aestivum L.), including Lewjain, Madsen, and PI561725, and PI561727 commonly grown in the inland Pacific Northwest. Siderophore production was clearly impacted by the genotype of wheat, and in the specific types of plant tissues observed. We successfully used our method to rapidly screen for the influence of plant genotype on siderophore production, a key function in terrestrial and aquatic ecosystems. We produced many technical replicates, yielding very reliable statistical differences in soils and within plant tissues. Importantly, the results show the proposed method can be used to rapidly examine siderophore production in complex samples with a high degree of reliability, in a manner that allows communities to be preserved for later work to identify taxa and functional genes.

We present a protocol for rapid screening of environmental samples for siderophore potential contributing to micronutrient bioavailability and turnover in terrestrial systems.

Measuring Phosphorus Release in Laboratory Microcosms for Water Quality Assessment

Phosphorus (P) is a critical limiting nutrient in agroecosystems requiring careful management to reduce transport risk to aquatic environments. Routine laboratory measures of P bioavailability are based on chemical extractions performed on dried samples under oxidizing conditions. While useful, these tests are limited with respect to characterizing P release under prolonged water saturation. Labile orthophosphate bound to oxidized iron and other metals can rapidly desorb to solution in reducing environments, increasing P mobilization risk to surface runoff and groundwater. To better quantify P desorption potential and mobility during extended saturation, a laboratory microcosm method was developed based on repeated sampling of porewater and overlying floodwater over time. The method is useful for quantifying P release potential from soils and sediments varying in physicochemical properties and can improve site-specific P mitigation efforts by better characterizing P release risk in hydrologically active areas. Advantages of the method include its ability to simulate in situ dynamics, simplicity, low cost, and flexibility.
