The protocol given below has been standardized to test the effects of BPA exposure during (early) embryogenesis, and may be modified for use&#160;with BPS, BPF, or other EDC in chick embryonic neurons.
This protocol follows the institutional policies of Delaware State University and the NIH policy for avian embryos. The protocol also is in confirmation with DSU&#39;s material and chemical safety guidelines.
1. Material Setup
<ol>
	<li>Dissolve BPA (m.w. 228.29) in 10% ethanol (v/v) in water to make a 1 mM stock solution (0.23 mg per mL of 10% ethanol). Make subsequent dilutions (0.1 &#181;M, 0.5 &#181;M, 1 &#181;M, 5 &#181;M, and 10 &#181;M) in neurobasal medium. 
	Caution: BPA is an environmental toxin and care should be exercised when handling the powder.</li>
	<li>Incubate chick eggs in a commercially available tabletop egg incubator at 37 &#176;C. Incubate eggs for 7 days for E7 embryos.</li>
	<li>Prepare MEAs. Sterilize the required number of MEAs by soaking in 70% ethanol for 3 to 4 h and then rinse three times in approximately 10 mL of sterile distilled water in the BSLII hood. 
	NOTE: The MEAs contain 64 nanoporous platinum electrodes arranged in an 8 x 8 grid. The electrode diameter is 30 &#181;m and the spacing between the electrodes is 200 &#181;m. Do not use denatured ethanol for sterilizing the MEAs as this will lead to corrosion of the MEA.</li>
	<li>Place the MEAs inside a sterile container with lid (to maintain sterile conditions) and move to a table top incubator. Bake for at least 6 hours at 55 &#176;C. This step is critical for proper sterilization and the temperature should not exceed 60 &#176;C. Maintaining sterility, move the dish containing MEAs to the BSLII hood for storage until further use. 
	NOTE: We use an oven safe glass baking dish with plastic lid and surface sterilize it with 70% ethanol and place in the BSLII hood for drying.</li>
	<li>Aliquot the extra cellular matrix ECM solution. Thaw the vial at 4 &#176;C overnight and freeze 100 &#181;L aliquots at -20 &#176;C. 
	NOTE: ECM is shipped frozen. ECM should not be brought to room temperature until ready to coat as it polymerizes at room temperature and, once polymerized, it is impossible to coat. ECM without growth factors is preferred to prevent additional effects due to unknown factors.</li>
	<li>Sterilize all dissection instruments (Dumont #5 forceps, curved forceps, small scissors, and spring scissors) and self-sealing material coated dissection dishes with 70% ethanol and let them dry in the dissection hood.</li>
</ol>
2. Chick Embryonic Neuron Culture and Network Activity
<ol>
	<li>On the day of plating, remove a vial of ECM from the -20 &#176;C freezer, spray with 70% ethanol, and place on ice. Dilute to 25% by adding 300 &#181;L cold neurobasal medium inside BSLII hood.</li>
	<li>Using a P200 pipetteman add 100 &#181;L of 25% ECM to the center of the MEA taking care not to touch the electrodes and remove immediately leaving a thin film on the surface. Cover the MEA and place in the CO2 incubator (37 &#176; C and 5% CO2) until ready to plate the neurons.</li>
	<li>Sterilize the outer shell of an E7 egg (embryonic day 7, incubated at 37 &#176;C for 7 days) with 70% ethanol. Decapitate the embryo into a Sylgard bottom dissection dish containing cold sterile Hank&#39;s Balanced Salts Solution (HBSS) without calcium. Cut around the eyes and remove the eyeballs. Using DuMont #5 fine forceps and spring scissors make an incision on the ventral side and remove the outer layers of skin to expose the forebrain and optic tectum. Peel and remove the pial membrane carefully. Transfer the forebrain into another petri dish and cut it into small pieces of about 2 mm with spring scissors. 
	NOTE: There should not be any blood vessels attached to the forebrain after removal of the pial membrane. If available, it is preferable to perform the dissection in a sterile dissection hood, although we have obtained fairly good results when dissection is performed outside a hood as long as the instruments and dissection area are thoroughly sterilized with 70% ethanol.</li>
	<li>Using a sterile transfer pipette, collect the pieces of forebrain into a 15 mL centrifuge tube and remove as much of the HBSS as possible after letting the pieces of forebrain sink to the bottom of the centrifuge tube.</li>
	<li>Add 1 mL of 0.05% Trypsin/EDTA (pre-warmed to 37 &#176;C) and incubate at 37 &#176;C for 15 minutes.</li>
	<li>Using a Pasteur pipette, carefully remove trypsin without disturbing the pieces of tissue and add 1 mL neurobasal medium. Let the pieces of tissue sink to the bottom and remove the medium. Repeat this wash once more. This step is to wash off the trypsin/EDTA.</li>
	<li>Add 2 mL of neurobasal medium and start triturating. Trituration involves taking a sterile fire-polished Pasteur pipette and passing the tissue through it several times gently until no more pieces of tissue are seen. If any pieces remain after repeated passes, just leave them to settle to the bottom. 
	NOTE: Avoid frothing while triturating - if froth does form, stop and remove by aspiration.</li>
	<li>Dilute the re-suspended cells 1:10 with neurobasal medium and count viable cells using Trypan Blue dye and a hemocytometer. Mix 50 &#181;L of the diluted cells with 50 &#181;L of Trypan Blue solution in a 0.5 mL centrifuge tube. Add 10 &#181;L to the hemacytometer after placing on the coverslip and count the bright clear cells (blue cells are dead and should not be counted). 
	NOTE: Typical cell numbers from a single E7 optic tectum range between 1 and 5 x 107 cells/mL.</li>
	<li>Plate the dissociated cells on ECM coated MEAs at a density of 2,200 cells/square mm. For our MEA system, this translates to approximately 130,000 cells per MEA. Add neurobasal medium to bring the volume in the MEA to 1 mL and place MEAs in the CO2 incubator overnight for cell attachment and neurite extension (Figure 1). 
	NOTE: For MEAs of different areas and electrode numbers, different cell densities could be tried - in general, higher cell density results in greater network activity, but also leads to shorter lived cultures.</li>
	<li>The next day, add BPA to a final concentration of 10 &#181;M in neurobasal medium from the 1 mM stock made in step 1.1 to the treated MEA. To the control MEA, add the same volume of the 10% ethanol in water (v/v) solution.</li>
	<li>Replace spent medium with neurobasal medium containing 10 &#181;M BPA every other day until 7 days in vitro (7DIV) and every day thereafter, as the network activity increases. 
	NOTE: As the network activity increases, metabolic activity increases and media changes need to be more frequent. Do not let the medium turn orange.</li>
</ol>
3. Recording Neuronal Network Activity
<ol>
	<li>On the day of acquisition, exchange the culture medium with fresh neurobasal medium and return the MEAs to the CO2 incubator for a minimum of 2 h before recording. Start the recording software and set the temperature of the MEA to 37 &#176;C by clicking on the temperature icon (Supplemental Figure 3.1a-b). 
	NOTE: Recording can begin as early as day 3 of plating and can continue as long as the cultures are alive.</li>
	<li>Set up the acquisition parameters by right-clicking on the &#34;Muse&#34; icon (under Streams in the left window panel) and select &#34;Add Processing&#34; and &#34;Spike Detector&#34; and click OK in the pop up window. &#34;Spike Detector (6 x STD)&#34; will appear below the file name (Supplemental Figure 3.2a-b).</li>
	<li>Next right click on the Spike Detector, select &#34;Add Processing&#34; and &#34;Burst Detector&#34; and click OK in the pop up window. &#34;Burst Detector&#34; (ISI) will appear below the Muse icon (Supplemental Figure 3.3a-b).</li>
	<li>Next right click on Burst Detector, select &#34;Add Processing&#34; and &#34;Neural Statistics Compiler.&#34;&#160;In the pop up window, ensure that File Header, Aggregated Well Statistics and Synchrony are selected. Click OK. &#34;Statistics Compiler&#34; will appear below (Supplemental Figure 3.4a-b). 
	NOTE: This will set the adaptive threshold crossing (6x STD filter), the inter-spike interval at 100 ms with a minimum number of spikes at 5, the mean firing rate detection at 10 s with a synchrony parameter at 20 ms, and the minimum spike rate at 0.083333 spikes per min.</li>
	<li>Set up the scheduled recording for the recording time of 5 minutes (300,000 ms) by clicking on the clock icon at the bottom. This is achieved by changing the information in the setting section to record every 5.1 minutes and record for 5 minutes. This will be started immediately and will be executed once (Supplemental Figure 3.5).</li>
	<li>Ensure that the temperature of the MEA has reached 37 &#176;C before moving the MEA. Remove the MEA from the incubator, place it on the recording unit, and lock down the MEA. Start recording the network activity by clicking on the start record in the scheduled recording section or the record icon in the &#34;File Play&#34; window. Typically, a recording time of 5 minutes (300,000 ms) is sufficient, although longer recordings of up to 10 minutes can be obtained.</li>
	<li>After recording, return the MEA to the incubator. 
	NOTE: Care must be taken to maintain sterility and to minimize the time the MEA is outside the incubator.</li>
</ol>
4. Data Analysis
<ol>
	<li>Analysis of the raw data can be done offline using the recording software. Click on the File pull down menu and open recording. Select the raw data file to be analyzed. Replay the raw recordings to capture the required spiking parameters.</li>
	<li>To obtain the Average Number of Spikes, use the Spike Detector module and for obtaining Synchrony Index, use the Neural Statistics Compiler module.</li>
	<li>Load the Spike Detector, Burst Detector and Statistics Compiler Modules as before (Section 3).</li>
	<li>From the pull-down menus within the Spike Detector, Burst Detector, and Statistics Compiler module windows, select Spike List, Network Burst List, and Advanced Metrics, respectively.</li>
	<li>Click the record button to start recording the data file which will create a .csv file in the directed folder. The spike parameters - the total number of spikes and the Synchrony Index - will be recorded in the .csv file. 
	NOTE: Real time analysis while recording raw data is not recommended as this could consume processor time and computational resources.</li>

Phases of rapid growth and development such as embryogenesis are particularly vulnerable to the detrimental effects of various endocrine-disrupting compounds including BPA. We provide detailed protocols for studying the effects of BPA exposure in an in vitro vertebrate neuronal network model. Using this protocol, we established that BPA lowers the spike rate as well as the synchrony index in the developing neuronal networks (Figure 2a-b).
Our methodology was designed to study BPA exposure during early embryogenesis and can be easily adapted to study the effects of other EDCs. Embryonic neuronal cultures from the chick are relatively easy to establish compared to other vertebrate models, including the rat or mouse. Moreover, there is no requirement for a separate animal room &#8212; a simple incubator on a laboratory bench is sufficient to carry out these assays. We describe the use of a multi-electrode system (MEA) for assessing the effect of the EDC, BPA, on network activity. The protocols described here can be applied to other systems. A critical aspect of this protocol is maintenance of sterility. This includes dissection of the embryo under sterile conditions &#8212; sterilizing instruments with 70% ethanol and use of sterile Hank&#39;s Balanced Salts Solution is sufficient. As the data is collected over a period of weeks, it is critical to maintain sterile handling of the MEAs. The neuronal cultures once established can be cultured long-term - up to three months &#8212; and are thus useful for studying long-term exposure to EDCs and other compounds on neuronal networking. Another important aspect of this protocol is the time from dissection to plating. The optimal time is 30 min, including the incubation of the tissue with trypsin. The longer the time taken, the poorer the survival of the cells.
We describe here a basic protocol that can be applied to the assessment of any chemical or drug that affects behavior and neural function. Here, we have used a cell density of 2,200 cells per mm2; however, this can be modified and other cell densities can be used. In general, we have found that increasing cell density increases network activity - more spikes in a shorter time. The method described, although very useful in assessing effects of chemicals on network activity does have limitations. One of the greatest limitations of the method is that these in vitro cultures are two dimensional may not reflect the three-dimensional architecture of the vertebrate brain. This can be overcome by using slice recordings. Another alternative is to apply the treatments to the developing chick embryo by means of a small window cut on the broad end of the egg15, dissect the brain at the end of the treatment regimen, make thick sections on a vibratome, and place onto the MEA for recording network activity.
Our protocol is significant in that it enables examination of the effect of EDCs on the development of network activity and offers the exploration of a mechanistic basis for the effects of these chemicals.

4,4&#8242;-Isopropylidenediphenol, commonly referred to as Bisphenol-A or BPA, is an anti-oxidant additive found in a wide variety of polycarbonate and epoxy resin based products ranging from thermal paper, CDs, and shatter proof glass, to the inside coating of beverage cans. Although BPA has been known to be an endocrine disrupting agent that mimics estrogen1, studies on its ill effects due to everyday casual exposure to BPA have mostly come out in the last 10&#8211;15 years. The consequences of even low levels of BPA exposure are most profound in early developmental periods, including during embryogenesis through exposure of mothers2,3. In utero exposure of female embryos to endocrine disrupting chemicals has also been linked to increased disease susceptibility from vaginal to breast cancer4,5. Animal studies have demonstrated exposure to BPA leads to atypical brain structure and functional abnormalities manifested in behavior6. As a consequence, the use of BPA in infant feeding bottles has been banned by most regulatory agencies in Europe and North America, including the FDA. To comply with regulations, many manufacturers have switched to 4,4&#39;-sulfonyldiphenol or bisphenol-S (BPS). Based on the fact that BPA and BPS are structural analogues and that recent reports showed comparable potency of BPS in estrogenic transcription7, it is important to study the toxicity of this compound relative to BPA.
Here we describe a protocol to test the effects of BPA (and other EDCs) on networks of neurons using a vertebrate model, the chick embryo. In vitro cultures of neurons form synaptic contacts and generate action potentials (also called spikes). The spiking activity of these cultures can be recorded using multi-electrode array (MEA) systems. Spikes are considered to be in synchrony when they occur within 5 ms of each other. Initial random spiking activity that eventually synchronizes is a key feature of developing neuronal networks8,9. Synchrony can be measured using various methods and several algorithms are described in the literature9,10,11. In our analyses, we use an algorithm developed by Paiva and co-workers12 which is integrated into the recording software which drives the MEA acquisition system. The robust spiking activity of embryonic chick neurons provides a prototype for studying the effect of BPA on neural network activity13. Using multi-electrode arrays to record spiking activity, we observed that BPA exposure inhibits the development of neuronal spiking synchrony9,14. Here, we provide a detailed methodology for studying BPA exposure on chick embryo neurons in culture along with representative results on the development of neuronal spiking synchrony in chick embryonic cultures.

Bis-phenols, such as bis-phenol A (BPA) and bis-phenol-S (BPS), are polymerizing agents widely used in the production of plastics and numerous everyday products. They are classified as endocrine disrupting compounds (EDC) with estradiol-like properties. Long-term exposure to EDCs, even at low doses, has been linked with various health defects including cancer, behavioral disorders, and infertility, with greater vulnerability during early developmental periods. To study the effects of BPA on the development of neuronal function, we used an in vitro neuronal network derived from the early chick embryonic brain as a model. We found that exposure to BPA affected the development of network activity, specifically spiking activity and synchronization. A change in network activity is the crucial link between the molecular target of a drug or compound and its effect on behavioral outcome. Multi-electrode arrays are increasingly becoming useful tools to study the effects of drugs on network activity in vitro. There are several systems available in the market and, although there are variations in the number of electrodes, the type and quality of the electrode array and the analysis software, the basic underlying principles, and the data obtained is the same across the different systems. Although currently limited to analysis of two-dimensional in vitro cultures, these MEA systems are being improved to enable in vivo network activity in brain slices. Here, we provide a detailed protocol for embryonic exposure and recording neuronal network activity and synchrony, along with representative results.

We examined the effect of BPA on synchrony development in chick embryo neuronal cultures. Synchronization of spiking activity is an indicator of the normal development of neuronal networks in vitro. When two spikes occur within 5 ms of each other, they are considered synchronous. In vitro neuronal cultures initially display random spiking activity &#8212; spikes occur randomly and the inter-spike intervals show a normal distribution. As the cultures mature, the spiking activity becomes more synchronized and the inter-spike intervals are constant. Synchronous spiking activity of a culture was quantitated by cross-correlation analysis of the spike times using recording software12 to derive a Synchrony Index (SI). We found that BPA exposure adversely affects network activity development by reducing spiking activity and the synchrony index (Figure 2a and 2b). In summary, we have shown that the detrimental effects of BPA exposure on an embryo impacts its development, including neuronal function that can be assessed through synchrony development in chick neurons in culture.

A Method for Systematic Electrochemical and Electrophysiological Evaluation of Neural Recording Electrodes

New materials and designs for neural implants are typically tested separately, with a demonstration of performance but without reference to other implant characteristics.&#160;This precludes a rational selection of a particular implant as optimal for a particular application and the development of new materials based on the most critical performance parameters.&#160;This article develops a protocol for in vitro and in vivo testing of neural recording electrodes.&#160;Recommended parameters for electrochemical and electrophysiological testing are documented with the key steps and potential issues discussed.&#160;This method eliminates or reduces the impact of many systematic errors present in simpler in vivo testing paradigms, especially variations in electrode/neuron distance and between animal models.&#160;The result is a strong correlation between the critical in vitro and in vivo responses, such as impedance and signal-to-noise ratio.&#160;This protocol can easily be adapted to test other electrode materials and designs.&#160;The in vitro techniques can be expanded to any other nondestructive method to determine further important performance indicators.&#160;The principles used for the surgical approach in the auditory pathway can also be modified to other neural regions or tissue.

Different electrode coatings affect neural recording performance through changes to electrochemical, chemical and mechanical properties. Comparison of electrodes in vitro is relatively simple, however comparison of in vivo response is typically complicated by variations in electrode/neuron distance and between animals. Multi-electrode Array Recordings of Human Epileptic Postoperative Cortical Tissue

Epilepsy, affecting about 1% of the population, comprises a group of neurological disorders characterized by the periodic occurrence of seizures, which disrupt normal brain function. Despite treatment with currently available antiepileptic drugs targeting neuronal functions, one third of patients with epilepsy are pharmacoresistant. In this condition, surgical resection of the brain area generating seizures remains the only alternative treatment. Studying human epileptic tissues has contributed to understand new epileptogenic mechanisms during the last 10 years. Indeed, these tissues generate spontaneous interictal epileptic discharges as well as pharmacologically-induced ictal events which can be recorded with classical electrophysiology techniques. Remarkably, multi-electrode arrays (MEAs), which are microfabricated devices embedding an array of spatially arranged microelectrodes, provide the unique opportunity to simultaneously stimulate and record field potentials, as well as action potentials of multiple neurons from different areas of the tissue. Thus MEAs recordings offer an excellent approach to study the spatio-temporal patterns of spontaneous interictal and evoked seizure-like events and the mechanisms underlying seizure onset and propagation. Here we describe how to prepare human cortical slices from surgically resected tissue and to record with MEAs interictal and ictal-like events ex vivo.

How to Culture, Record and Stimulate Neuronal Networks on Micro-electrode Arrays (MEAs)

For the last century, many neuroscientists around the world have dedicated their lives to understanding how neuronal networks work and why they stop working in various diseases. Studies have included neuropathological observation, fluorescent microscopy with genetic labeling, and intracellular recording in both dissociated neurons and slice preparations. This protocol discusses another technology, which involves growing dissociated neuronal cultures on micro-electrode arrays (also called multi-electrode arrays, MEAs).
There are multiple advantages to using this system over other technologies. Dissociated neuronal cultures on MEAs provide a simplified model in which network activity can be manipulated with electrical stimulation sequences through the array's multiple electrodes. Because the network is small, the impact of stimulation is limited to observable areas, which is not the case in intact preparations. The cells grow in a monolayer making changes in morphology easy to monitor with various imaging techniques. Finally, cultures on MEAs can survive for over a year in vitro which removes any clear time limitations inherent with other culturing techniques.1
Our lab and others around the globe are utilizing this technology to ask important questions about neuronal networks. The purpose of this protocol is to provide the necessary information for setting up, caring for, recording from and electrically stimulating cultures on MEAs. In vitro networks provide a means for asking physiologically relevant questions at the network and cellular levels leading to a better understanding of brain function and dysfunction.

Time-dependent Increase in the Network Response to the Stimulation of Neuronal Cell Cultures on Micro-electrode Arrays

Micro-electrode arrays (MEAs) can be used to investigate drug toxicity, design paradigms for next-generation personalized medicine, and study network dynamics in neuronal cultures. In contrast with more traditional methods, such as patch-clamping, which can only record activity from a single cell, MEAs can record simultaneously from multiple sites in a network, without requiring the arduous task of placing each electrode individually. Moreover, numerous control and stimulation configurations can be easily applied within the same experimental setup, allowing for a broad range of dynamics to be explored. One of the key dynamics of interest in these in vitro studies has been the extent to which cultured networks display properties indicative of learning. Mouse neuronal cells cultured on MEAs display an increase in response following training induced by electrical stimulation. This protocol demonstrates how to culture neuronal cells on MEAs; successfully record from over 95% of the plated dishes; establish a protocol to train the networks to respond to patterns of stimulation; and sort, plot, and interpret the results from such experiments. The use of a proprietary system for stimulating and recording neuronal cultures is demonstrated. Software packages are also used to sort neuronal units. A custom-designed graphical user interface is used to visualize post-stimulus time histograms, inter-burst intervals, and burst duration, as well as to compare the cellular response to stimulation before and after a training protocol. Finally, representative results and future directions of this research effort are discussed.

Multimodal Large-Scale Neural Recordings and Analysis on HD-MEA 

Recording and Analyzing Multimodal Large-Scale Neuronal Ensemble Dynamics on CMOS-Integrated High-Density Microelectrode Array

Large-scale neuronal networks and their complex distributed microcircuits are essential to generate perception, cognition, and behavior that emerge from patterns of spatiotemporal neuronal activity. These dynamic patterns emerging from functional groups of interconnected neuronal ensembles facilitate precise computations for processing and coding multiscale neural information, thereby driving higher brain functions. To probe the computational principles of neural dynamics underlying this complexity and investigate the multiscale impact of biological processes in health and disease, large-scale simultaneous recordings have become instrumental. Here, a high-density microelectrode array (HD-MEA) is employed to study two modalities of neural dynamics - hippocampal and olfactory bulb circuits from ex-vivo mouse brain slices and neuronal networks from in-vitro cell cultures of human induced pluripotent stem cells (iPSCs). The HD-MEA platform, with 4096 microelectrodes, enables non-invasive, multi-site, label-free recordings of extracellular firing patterns from thousands of neuronal ensembles simultaneously at high spatiotemporal resolution. This approach allows the characterization of several electrophysiological network-wide features, including single/-multi-unit spiking activity patterns and local field potential oscillations. To scrutinize these multidimensional neural data, we have developed several computational tools incorporating machine learning algorithms, automatic event detection and classification, graph theory, and other advanced analyses. By supplementing these computational pipelines with this platform, we provide a methodology for studying the large, multiscale, and multimodal dynamics from cell assemblies to networks. This can potentially advance our understanding of complex brain functions and cognitive processes in health and disease. Commitment to open science and insights into large-scale computational neural dynamics could enhance brain-inspired modeling, neuromorphic computing, and neural learning algorithms. Furthermore, understanding the underlying mechanisms of impaired large-scale neural computations and their interconnected microcircuit dynamics could lead to the identification of specific biomarkers, paving the way for more accurate diagnostic tools and targeted therapies for neurological disorders.

A Multi-Electrode Array Platform for Modeling Epilepsy Using Human Pluripotent Stem Cell-Derived Brain Assembloids

Human brain organoids are three-dimensional (3D) structures derived from human pluripotent stem cells (hPSCs) that recapitulate&#160;aspects of fetal brain development. The fusion of dorsal with ventral regionally specified brain organoids in vitro generates assembloids, which have functionally integrated microcircuits with excitatory and inhibitory neurons. Due to their structural complexity and diverse population of neurons, assembloids have become a useful in vitro tool for studying aberrant network activity. Multi-electrode array (MEA) recordings serve as a method for capturing electrical field potentials, spikes, and longitudinal network dynamics from a population of neurons without compromising cell membrane integrity. However, adhering assembloids onto the electrodes for long-term recordings can be challenging due to their large size and limited contact surface area with the electrodes. Here, we demonstrate a method to plate assembloids onto MEA plates for recording electrophysiological activity over a 2-month span. Although the current protocol utilizes human cortical organoids, it can be broadly adapted to organoids differentiated to model other brain regions. This protocol establishes a robust, longitudinal, electrophysiological assay for studying the development of a neuronal network, and this platform has the potential to be used in drug screening for therapeutic development in epilepsy.
