1. Survey Design
<ol>
	<li>Find one or more off-shore commercial scallop vessels available for 6 - 8-day intervals.</li>
	<li>Construct a steel pyramid with an interior frame where three cameras, lights, and a junction box for a fiber optic cable can be mounted (Figure 1). Ensure that one camera is a high resolution digital still camera and two are lower resolution, but still high definition, video cameras.</li>

	<li>Use a systematic sampling design to place survey stations 5.6 km apart in most areas of Georges Bank utilized by the fishery and 2.8 km apart in two areas of importance1 
	NOTE: Two scientists, a captain, and a mate were able to survey about 50 stations every 24 hours on the 5.6 km grid and 80 stations on the 2.8 km grid. Therefore, approximately 5 survey trips were needed to complete the survey.</li>
</ol>
2. Data Collection
<ol>
	<li>Load equipment onto the vessel.</li>
	<li>Set up equipment on the vessel deck.
	<ol>
		<li>Arrange pyramid, a pressure sensitive winch with fiber optic cable on a drum and attached to slip ring, and davit on to the deck of the vessel. Ensure that the fiber optic cable can run from the winch through the davit and to the pyramid without touching the vessel&#39;s winch cable.</li>
		<li>Use small, temporary welds to affix winch, davit, and davit plate into place.</li>
		<li>Wire pressure sensitive winch power cable into the vessel&#39;s fuse box.</li>
		<li>Attach junction box to pyramid.</li>
		<li>Attach cameras and lights to the pyramid.</li>
		<li>Connect cameras and lights to the junction box with camera and light cables.</li>
		<li>Run fiber optic cable through sheave and attach to davit.</li>
		<li>Attach vessel hydraulic winch cable to pyramid.</li>
	</ol>
	</li>
	<li>Set up equipment in vessel wheelhouse.
	<ol>
		<li>Plug in and secure desktop computer.</li>
		<li>Connect 2 monitors to the desktop computer. Secure one monitor near the computer and the second near the controls for the vessel&#39;s hydraulic winch.</li>
		<li>Connect a global positioning system (GPS) device to the desktop computer via a USB port.</li>
		<li>Plug in and secure a laptop computer with a mobile field mapping program near the vessel helm. Load the station locations into the computer prior to departure.</li>
		<li>Connect a GPS device to laptop computer via a serial port.</li>
		<li>Connect cameras and lights to the vessel wheelhouse.
		<ol>
			<li>Attach the &#34;deck end&#34; of the wheelhouse&#160;run of fiber optic cable to optical slip ring on the pressure sensitive winch.</li>
			<li>Attach the &#34;wheelhouse end&#34; of wheelhouse run of fiber optical cable to the fiber optic interface on the desktop computer and the light power plug.</li>
			<li>Launch the field data collection program from the desktop computer. Ensure that all cameras mounted on the pyramid and plugged into the junction box automatically show as connected. 
			NOTE: If all cameras do not show as connected, reset camera connections within the program or troubleshoot by swapping components (camera, connecting cables, slip ring, etc.) in a systematic manner.</li>
		</ol>
		</li>
	</ol>
	</li>
	<li>Capture images and record data at each station.
	<ol>
		<li>Launch the mobile field mapping program from the laptop computer.</li>
		<li>Select the &#34;mark&#34; tool and drag the target icon onto a station to provide a bearing to the station.</li>
		<li>Slowly lower the sampling pyramid to the seafloor using vessel&#39;s hydraulic winch when the station has been reached and the vessel has been stopped. 
		NOTE: This is done by the vessel&#39;s crew and the pressure sensitive winch must be turned on prior to lowering the sampling pyramid.</li>
		<li>Launch the field data collection program from the desktop computer while the pyramid is being lowered to the seafloor.
		<ol>
			<li>Double click &#34;Area Short Name&#34; box and enter a name for the area. 
			NOTE: This only needs to be done for the first station of an area.</li>
			<li>Click the &#34;Launch Captains Cam&#34; button to display the camera views and other information on the monitor near the hydraulic winch controls.</li>
		</ol>
		</li>
		<li>Switch on power to lights.</li>
		<li>Capture quadrat data once the sampling pyramid has landed on the seafloor.
		<ol>
			<li>In the field data collection program, click &#34;Start Station&#34; to start the recording of video. 
			NOTE: The button will blink red while the video is recording.</li>
			<li>Click &#34;Take Snapshots&#34; when a clear view of the seafloor appears, then click &#34;Save All&#34; to capture a still image from all camera views simultaneously.</li>
			<li>Click the &#34;Write to Database&#34; button. 
			NOTE: This will bring up a new dialogue box with depth, location, temperature, station number, quadrat number, area name, and a unique identification number automatically entered by the software.</li>
			<li>Enter the number of scallops seen in the digital still camera image in the &#34;Scallop Count&#34; box and type any comments into the &#34;Comments&#34; box.</li>
			<li>Click the &#34;Submit Data&#34; button to write the data about the quadrat as a row into the field database.</li>
		</ol>
		</li>
		<li>Lift the pyramid, until the seafloor can no longer be seen.</li>
		<li>Slowly lower the pyramid to the seafloor and repeat steps 2.4.6 and 2.4.7. until data for four quadrats has been captured. Ensure that the pyramid has drifted so that different quadrat images of the seafloor are captured.</li>
		<li>Raise the sampling pyramid from the seafloor to a secure position next to the vessel.</li>
		<li>End the station while the pyramid is being raised.
		<ol>
			<li>Click &#34;End Station&#34; in the field data collection program to end the video recording and advance program to the next station.</li>
			<li>Click the &#34;Quit Program&#34; button to close the program.</li>
			<li>Turn off power to lights.</li>
			<li>Click &#34;Capture Station&#34; in the mobile field mapping program to mark the station as completed then repeat step 2.4.2.</li>
		</ol>
		</li>
		<li>Repeat previous steps of section 2.4. until all survey stations have been completed.</li>
	</ol>
	</li>
	<li>Conduct a camera calibration drop.
	<ol>
		<li>Measure the length of at least 30 grid cells of a wire grid with electronic calipers. Mark the cells that are measured.</li>
		<li>Attach the grid to the base of sampling pyramid using twine or rope. Ensure that the measured grid cells are in the camera views.</li>
		<li>Repeat steps 2.4.3 to 2.4.6.2 to capture images of the grid. 
		NOTE: This calibration is usually done before the first station but can be done prior to departure in a test tank or at any time during the survey. The purpose is to determine the length in mm to pixel ratio for confirming quadrat size and measuring features within the images.</li>
	</ol>
	</li>
	<li>Quantify data within digital still camera quadrat images. 
	NOTE: Use images from the other cameras and the video as aids in this process.
	<ol>
		<li>Launch the lab data collection program and select the &#34;Digitize&#34; profile.</li>
		<li>From the dropdown menu, select the year, area, camera, station, and quadrat of interest.</li>
		<li>Click &#34;go&#34; to bring an image based on the criteria selected in step 2.6.2. into the program.</li>
		<li>In the &#34;Substrate&#34; section, click the boxes for the substrate types that are present. See14 for a detailed description of substrate types and how they are classified.</li>
		<li>Quantify macrobenthic animals. 
		NOTE: 50 taxa of macrobenthos are counted or noted as present or absent. A complete list of these taxa and how they are tracked can be found in reference13.
		<ol>
			<li>Click the boxes for the animals that are present in the &#34;Inverts&#34; presence section.</li>
			<li>Enter the number of each animal observed in the &#34;Inverts&#34; count section.</li>
			<li>Click the red &#34;SC&#34; button and dot each scallop in the image.</li>
			<li>Click the green &#34;SF&#34; button and dot each sea star in the image.</li>
			<li>Click the black &#34;CL&#34; button and dot each clapper (scallop that has died, but both sides of the shell are still attached to hinge) in the image.</li>
			<li>Click the blue &#34;FI&#34; button and dot each fish in the image.</li>
			<li>In the &#34;Fish&#34; count section, enter the number of each fish type observed. 
			NOTE: For the other dotted animals the program automatically counts the number of dots and assigns the counts to the appropriate category. For fish, dots are automatically counted, but the user must identify which type of fish and how many. The total number of fish dots counted by the program must match the number of each fish type entered by the user.</li>
		</ol>
		</li>
		<li>Click the &#34;submit&#34; button to write the data about the image as a row into the lab database and create a copy of the image with the animals dotted.</li>
		<li>Perform a quality control of steps 2.6.4. and 2.6.5.
		<ol>
			<li>Change the profile in the lab data collection program to &#34;ImageCheck.&#34; 
			NOTE: This should be done by a different person from the one that completed steps 2.6.4 and 2.6.5 for the image.</li>
			<li>Repeat steps 2.6.2 and 2.6.3. to load the original image, dotted image, and fill in substrate and animal data entered by the &#34;Digitize&#34; user profile.</li>
			<li>Review entry for accuracy and make any changes necessary.</li>
			<li>Select the &#34;submit&#34; button to overwrite the data about the image submitted by the &#34;Digitize&#34; user and mark the image as quality controlled in the lab database.</li>
		</ol>
		</li>
		<li>Measure scallops observed in images. 
		NOTE: Scallops partially visible (obscured by growths, partly in image, etc.) or off the sea floor should not be measured.
		<ol>
			<li>Launch the image annotator program.</li>
			<li>Select &#34;File&#34; and then &#34;Load Image Directory&#34; from the drop-down menu. Navigate to the dotted image of interest and load the image into the program.</li>
			<li>Select the &#34;line annotation&#34; and draw a line from the umbo of scallop to the top of scallop shell.</li>
			<li>Repeat step 2.6.8.3. for all measurable scallops in the image.</li>
			<li>Select &#34;File&#34; and then &#34;Save Annotations&#34; to create a spread sheet of measurements.</li>
			<li>Convert measurements from pixels to millimeters by using the average pixels to millimeters ratio from 2.5.</li>
		</ol>
		</li>
	</ol>
	</li>
</ol>
3. Data Products
<ol>
	<li>Calculate spatially specific estimates of scallop density and size.
	<ol>
		<li>Plot survey stations using mapping software.</li>
		<li>Partition survey stations by Scallop Area Management Simulator (SAMS) model zones. 
		NOTE: In the U.S. Atlantic sea scallop fishery, the SAMS model is used to project sea scallop abundance and landings8. All of the following steps are done for each SAMS zone.</li>
		<li>Average scallop measurements to obtain the average shell height of scallops.</li>
		<li>Calculate mean densities and standard errors of scallops.
		<ol>
			<li>Increase the quadrat size by the average shell height of scallops in the SAMS zone to adjust for partially visible scallops counted along the edge of the image19.</li>
			<li>Calculate density using the adjusted quadrat size and equations for a 2-stage sampling design to account for multiple quadrats being sampled at each station20:

		<li>Multiply scallop density by the total area surveyed to estimate the number of scallops in the area.</li>
		<li>Create a shell height frequency distribution of scallop measurements with 5 mm size bins.</li>
		<li>Multiply 3.2.1. by the frequency of scallops in each size bin from 3.2.2. to get the number of scallops in each size bin in the area.</li>
		<li>Multiply the estimated meat weight of scallops at the mid-point of each 5 mm size bin by the number of scallops in each size bin. Use the shell height to meat weight regressions specified by the New England Fisheries Management Council&#39;s Scallop Plan Development Team to estimate the scallop weight at the size in grams21.</li>
		<li>Sum the meat weight of scallops from 3.2.4. to produce an estimate of total scallop biomass. Convert scallop biomass from grams to metric tons.</li>
		<li>Divide the sum of scallop meat weights from 3.2.5. by the total number of scallops from 3.2.1. to get the average weight of one scallop.</li>
		<li>Multiply the number of scallops at each size bin from 3.2.3. by a commercial scallop dredge selectivity equation to estimate the number of exploitable scallops22.</li>
		<li>Repeat steps 3.2.5. and 3.2.6. with the counts of exploitable scallops from 3.2.7. to estimate the biomass of scallops of exploitable size and their average meat weight.</li>
	</ol>
	</li>
	<li>Create scallop distribution maps.
	<ol>
		<li>Divide the sum of scallop counts, scallops with shell heights less than 75 mm, and scallops with shell heights over 100 mm at each survey station by the total area viewed in the digital still camera (9.2 m2) at each station to respectively calculate overall scallop, juvenile scallop, and exploitable scallop density at each station.</li>
		<li>Plot each density for each station to map the spatial distribution of overall, juvenile, and exploitable scallop abundance, respectively.</li>

The survey design protocols are flexible, but it is critical to consider the target species behavior and survey objectives when generalizing these protocols. Literature review and preliminary or initial studies can be used to incorporate target species behavior into survey design. For example, less than one scallop in 12.5 m2 (0.08 scallops/m2) is below sustainable commercial fishing density23. Thus, by sampling four quadrats per station, the station sample area is linked to detecting scallops at commercial density. Additionally, sea scallops are usually aggregated rather than randomly distributed on the sea floor, influencing how station spacing impacts the precision of density estimates24. Several studies using mean and variance data from initial studies examined precision and determine that 5.6 km was the maximum distance stations should be placed apart5,25,26. The systemic sampling design of the survey was influenced by survey objectives. The boundaries of the SAMS zones change frequently and often after surveys have been conducted21,27. Systemic sampling avoids the serious problem of post-stratification of boundaries for spatial estimates that impacts randomly stratified or optimally allocated survey designs20. Uniform allocation of stations also facilitates detection of new scallop recruitment and mapping sea floor sediments and macroinvertebrate distributions28. The one step where it may not be possible to consider target species behavior and survey objectives is the identification of a survey vessel, which is why the protocol begins with this step. A vessel is essential to at-sea sampling and dictates subsequent steps of the survey design. For our protocols, it was vital to engage the commercial fishing industry to foster transparency in survey methods and confidence in survey results. Using commercial fishing vessels was an impactful way to include industry in our methods and the size and capabilities of the vessels allowed for a large, heavy camera apparatus and for survey stations to be sampled within the needed timeline. Further, vessel owners were responsible for all costs associated with vessel use and were compensated through an allocation of scallop pounds awarded by the National Oceanic and Atmospheric Administration through the Atlantic Scallop Research Set-Aside Program29. Though it is not necessary to engage industry in surveys, the size, capabilities, and costs of available vessels must be considered before developing other aspects of the survey design.
The data collection and processing aspects of the protocols present the greatest advantage, but also a limitation of this method. The use of custom software and databases to quantify data within images comes at a substantial cost. However, the use of these products by the SMAST drop camera survey represents an evolution of a program started in 1999 and is not essential. For example, when the program first started, scallop counts were made with pen and paper and free software is now available to measure within images. Similarly, the current digital still camera was chosen as it was capable of detecting all size classes of scallops and allowed for approximately 200% magnification without loss of image quality (Figure 3), but lower resolution, less expensive cameras used earlier in the survey were able to fully detect scallops of commercial size30. As with the survey design protocols, the type of camera should be linked to the resolution needed to detect the target species and achieve survey goals. Capturing images and recording video at each station provides a significant advantage over traditional survey methods by providing the continuous ability to revisit samples and expand the analysis to taxa or habitat characteristics not initially tracked or enumerated. For example, images with sand dollars and other echinoderms originally noted as present or absent in the SMAST database were revisited to quantify their abundance and biomass through time12. In contrast, samples from more traditional survey methods such as dredges or nets are discarded at-sea and cannot be revisited. However, the advances that allow for massive amounts of images to be taken and stored can result in millions of images being collected with only a small fraction being utilized. This is largely due to time and cost restrictions as humans are needed for data extraction and result in large amounts of unutilized information31. Advances in automated detection of animals and habitat characteristics may help to address this conundrum.
Image based survey methods can provide the necessary data to monitor macroinvertebrates and associated habitat, but supplementing the protocols described here with other methods that collect biological samples is ideal. Without a scallop shell-height meat weight relationship, created from dredge-based sampling, biomass estimates would not be possible. Further, the scallop shell-height meat weight relationship varies with time and location on Georges Bank indicating that consistently updating the equation used to describe this relationship is beneficial32. Combining image and physical sample-based techniques also aids in exploring the biases and assumptions of each method. Measuring shell heights of scallops in drop camera images with calipers quantified a measurement bias associated with the curvature of the camera lens and distance from the image center33. Conversely, paired comparisons between images and dredge tows have helped define what proportion of scallops on the sea floor are actually collected and how the proportion changes with scallop size6.
Underwater imaging has been used in the field of marine ecology for decades17,34. However, decreasing costs of high-resolution cameras and data storage have made the approach more practical than in the past. The methods described in this paper can be generalized and have broad applicability, helping to facilitate the development of more image-based surveys. More specifically, the procedures show how results can be used to produce data to help manage sessile invertebrates (Tables 1-2) and contribute to a broader understanding of the marine environment7,9,10,11,12,13,14,15.

The Atlantic sea scallop (Placopecten magellanicus) is a marine bivalve mollusk distributed throughout the continental shelf of the northwestern Atlantic Ocean from the Gulf of the St. Lawrence, Canada to Cape Hatteras, North Carolina1. The sea scallop fishery in the United States has experienced unprecedented increases in landings and value over the past fifteen years and has become one of the country&#39;s highest valued fisheries with landings worth approximately $440 million in 20152. Despite this increase, scallop fishing effort has been substantially reduced over the past 20 years through the implementation of an area rotation system that aims to protect areas with juvenile scallops and focus fishing in areas with larger scallops in high densities1. This management approach requires spatially-specific information on scallop density and size, which is provided by several surveys including the University of Massachusetts Dartmouth School for Marine Science and Technology (SMAST) drop camera survey.
The goal of the SMAST drop camera survey is to provide fishery resource managers, marine scientists and fishing communities with an independent assessment of the U.S. sea scallop resource and its associated habitat. The survey was developed collaboratively with scallop fishermen and applies quadrat sampling techniques based on diving studies3,4. Initial surveys in the early 2000s focused on estimating the density of sea scallops within closed portions of a productive area of the fishery known as Georges Bank5, but the survey expanded to cover the majority of the scallop resource in U.S. and Canadian waters (&#8776;100,000 km2)6,7. Information from the survey has been incorporated into the scallop stock assessment through the Stock Assessment Workshop process and reliably provided to the New England Fisheries Management Council to aid in annual scallop harvest allocation8. In addition, data from the SMAST drop camera survey has contributed in numerous ways to understanding the ecology of non-scallop species7,9,10,11,12 and the characterization of benthic habitat13,14,15. This broad applicability demonstrates the method could be generalized and applied to a variety of sessile invertebrates, potentially helping to alleviate the problem of the expansion of invertebrate fisheries outpacing the scientific knowledge and policy needed to successfully manage them16. Further, image-based sampling is non-invasive compared to traditional population sampling methods and increasingly affordable due to decreasing costs of high-resolution cameras and data storage17,18. Here the 2017 methods of the SMAST drop camera survey used for scallop management on the U.S. portion of Georges Bank are presented to exemplify the procedure. We discuss the rationale behind this procedure to aid in its generalization and application to other sessile invertebrates.

methods for image-based surveys of benthic macroinvertebrates and their habitat exemplified by the drop camera survey for the atlantic sea scallop

Underwater imaging has long been used in the field of marine ecology but decreasing costs of high-resolution cameras and data storage have made the approach more practical than in the past. Image-based surveys allow for initial samples to be revisited and are non-invasive compared to traditional survey methods that typically involve nets or dredges. Protocols for image-based surveys can vary greatly but should be driven by target species behavior and survey objectives. To demonstrate this, we describe our most recent methods for an Atlantic sea scallop (Placopecten magellanicus) drop camera survey to provide a procedural example and representative results. The procedure is divided into three critical steps that include survey design, data collection, and data products. The influence of scallop behavior and the survey goal of providing an independent assessment of the U.S. sea scallop resource on the survey procedure are then discussed in the context of generalizing the method. Overall, the broad applicability and flexibility of the University of Massachusetts Dartmouth School for Marine Science and Technology (SMAST) drop camera survey demonstrates the method could be generalized and applied to a variety of sessile invertebrates or habitat focused research.

Survey stations were sampled as part of five research trips conducted from late April to mid-July (Figure 2). Due to visibility and weather issues, a swath of stations in SAMS zone CL2-S-EXT were not sampled and some stations in other zones were also dropped during quality assurance checks. For all other stations, four high quality digital still images were captured (Figure 3). For all images in these stations, substrate and macrobenthic animals were quantified and scallops were measured. Scallop counts and measurements were partitioned by SAMS zone allowing for abundance, distribution and biomass estimates, along with audited raw data of scallop counts and measurements, to be provided to the Northeast Fisheries Science Center and New England Fisheries Management Council by August 1 for inclusion into the annual scallop allocation process (Tables 1 and 2). Scallop distribution maps were created for all scallops, juvenile scallops (shell heights less than 75 mm), and scallops of exploitable size (shell heights greater than 100 mm) (Figure 4).

Optimized Negative Staining: a High-throughput Protocol for Examining Small and Asymmetric Protein Structure by Electron Microscopy

Structural determination of proteins is rather challenging for proteins with molecular masses between 40 - 200 kDa. Considering that more than half of natural proteins have a molecular mass between 40 - 200 kDa1,2, a robust and high-throughput method with a nanometer resolution capability is needed. Negative staining (NS) electron microscopy (EM) is an easy, rapid, and qualitative approach which has frequently been used in research laboratories to examine protein structure and protein-protein interactions. Unfortunately, conventional NS protocols often generate structural artifacts on proteins, especially with lipoproteins that usually form presenting rouleaux artifacts. By using images of lipoproteins from cryo-electron microscopy (cryo-EM) as a standard, the key parameters in NS specimen preparation conditions were recently screened and reported as the optimized NS protocol (OpNS), a modified conventional NS protocol 3 . Artifacts like rouleaux can be greatly limited by OpNS, additionally providing high contrast along with reasonably high&#8208;resolution (near 1 nm) images of small and asymmetric proteins. These high-resolution and high contrast images are even favorable for an individual protein (a single object, no average) 3D reconstruction, such as a 160 kDa antibody, through the method of electron tomography4,5. Moreover, OpNS can be a high&#8208;throughput tool to examine hundreds of samples of small proteins. For example, the previously published mechanism of 53 kDa cholesteryl ester transfer protein (CETP) involved the screening and imaging of hundreds of samples 6. Considering cryo-EM rarely successfully images proteins less than 200 kDa has yet to publish any study involving screening over one hundred sample conditions, it is fair to call OpNS a high-throughput method for studying small proteins. Hopefully the OpNS protocol presented here can be a useful tool to push the boundaries of EM and accelerate EM studies into small protein structure, dynamics and mechanisms.

Spotting Cheetahs: Identifying Individuals by Their Footprints

The cheetah (Acinonyx jubatus) is Africa's most endangered large felid and listed as Vulnerable with a declining population trend by the IUCN1. It ranges widely over sub-Saharan Africa and in parts of the Middle East. Cheetah conservationists face two major challenges, conflict with landowners over the killing of domestic livestock, and concern over range contraction. Understanding of the latter remains particularly poor2. Namibia is believed to support the largest number of cheetahs of any range country, around 30%, but estimates range from 2,9053 to 13,5204. The disparity is likely a result of the different techniques used in monitoring.
Current techniques, including invasive tagging with VHF or satellite/GPS collars, can be costly and unreliable. The footprint identification technique5 is a new tool accessible to both field scientists and also citizens with smartphones, who could potentially augment data collection. The footprint identification technique analyzes digital images of footprints captured according to a standardized protocol. Images are optimized and measured in data visualization software. Measurements of distances, angles, and areas of the footprint images are analyzed using a robust cross-validated pairwise discriminant analysis based on a customized model. The final output is in the form of a Ward's cluster dendrogram. A user-friendly graphic user interface (GUI) allows the user immediate access and clear interpretation of classification results.
The footprint identification technique algorithms are species specific because each species has a unique anatomy. The technique runs in a data visualization software, using its own scripting language (jsl) that can be customized for the footprint anatomy of any species. An initial classification algorithm is built from a training database of footprints from that species, collected from individuals of known identity. An algorithm derived from a cheetah of known identity is then able to classify free-ranging cheetahs of unknown identity. The footprint identification technique predicts individual cheetah identity with an accuracy of &gt;90%.

Development of New Methods for Quantifying Fish Density Using Underwater Stereo-video Tools

The use of video camera systems in ecological studies of fish continues to gain traction as a viable, non-extractive method of measuring fish lengths and estimating fish abundance. We developed and implemented a rotating stereo-video camera tool that covers a full 360 degrees of sampling, which maximizes sampling effort compared to stationary camera tools. A variety of studies have detailed the ability of static, stereo-camera systems to obtain highly accurate and precise measurements of fish; the focus here was on the development of methodological approaches to quantify fish density using rotating camera systems. The first approach was to develop a modification of the metric MaxN, which typically is a conservative count of the minimum number of fish observed on a given camera survey. We redefine MaxN to be the maximum number of fish observed in any given rotation of the camera system. When precautions are taken to avoid double counting, this method for MaxN may more accurately reflect true abundance than that obtained from a fixed camera. Secondly, because stereo-video allows fish to be mapped in three-dimensional space, precise estimates of the distance-from-camera can be obtained for each fish. By using the 95% percentile of the observed distance from camera to establish species-specific areas surveyed, we account for differences in detectability among species while avoiding diluting density estimates by using the maximum distance a species was observed. Accounting for this range of detectability is critical to accurately estimate fish abundances. This methodology will facilitate the integration of rotating stereo-video tools in both applied science and management contexts.

Design and Use of an Apparatus for Quantifying Bivalve Suspension Feeding at Sea

As shellfish aquaculture moves from coastal embayments and estuaries to offshore locations, the need to quantify ecosystem interactions of farmed bivalves (i.e., mussels, oysters, and clams) presents new challenges. Quantitative data on the feeding behavior of suspension-feeding mollusks is necessary to determine important ecosystem interactions of offshore shellfish farms, including their carrying capacity, the competition with the zooplankton community, the availability of trophic resources at different depths, and the deposition to the benthos. The biodeposition method is used to quantify feeding variables in suspension-feeding bivalves in a natural setting and represents a more realistic proxy than laboratory experiments. This method, however, relies upon a stable platform to satisfy the requirements that water flow rates supplied to the shellfish remain constant and the bivalves are undisturbed. A flow-through device and process for using the biodeposition method to quantify the feeding of bivalve mollusks were modified from a land-based format for shipboard use by building a two-dimensional gimbal table around the device. Planimeter data reveal a minimal pitch and yaw of the chambers containing the test shellfish despite boat motion, the flow rates within the chambers remain constant, and operators are able to collect the biodeposits (feces and pseudofeces) with sufficient consistency to obtain accurate measurements of the bivalve clearance, filtration, selection, ingestion, rejection, and absorption at offshore shellfish aquaculture sites.

A flow-through device for using the biodeposition method to quantify filtration and feeding behavior of bivalve mollusks was modified for shipboard use. A two-dimensional gimbal table built around the device isolates the apparatus from boat motion, thereby allowing the accurate quantification of bivalve filtration variables at offshore shellfish aquaculture sites.

Modeling the Size Spectrum for Macroinvertebrates and Fishes in Stream Ecosystems

The size spectrum is an inverse, allometric scaling relationship between average body mass (M) and the density (D) of individuals within an ecological community or food web. Importantly, the size spectrum assumes that individual size, rather than species&#8217; behavioral or life history characteristics, is the primary determinant of abundance within an ecosystem. Thus, unlike traditional allometric relationships that focus on species-level data (e.g., mean species&#8217; body size vs. population density), size spectra analyses are &#8216;ataxic&#8217; &#8211; individual specimens are identified only by their size, without consideration of taxonomic identity. Size spectra models are efficient representations of traditional, complex food webs and can be used in descriptive as well as predictive contexts (e.g., predicting responses of large consumers to changes in basal resources). Empirical studies from diverse aquatic ecosystems have also reported moderate to high levels of similarity in size spectra slopes, suggesting that common processes may regulate the abundances of small and large organisms in very different settings. This is a protocol to model the community-level size spectrum in wadable streams. The protocol consists of three main steps. First, collect quantitative benthic fish and invertebrate samples that can be used to estimate local densities. Second, standardize the fish and invertebrate data by converting all individuals to ataxic units (i.e., individuals identified by size, irrespective of taxonomic identity), and summing individuals within log2 size bins. Third, use linear regression to model the relationship between ataxic M and D estimates. Detailed instructions are provided herein to complete each of these steps, including custom software to facilitate D estimation and size spectra modeling.

Ground-level Unmanned Aerial System Imagery Coupled with Spatially Balanced Sampling and Route Optimization to Monitor Rangeland Vegetation

Rangeland ecosystems cover 3.6 billion hectares globally with 239 million hectares located in the United States. These ecosystems are critical for maintaining global ecosystem services. Monitoring vegetation in these ecosystems is required to assess rangeland health, to gauge habitat suitability for wildlife and domestic livestock, to combat invasive weeds, and to elucidate temporal environmental changes. Although rangeland ecosystems cover vast areas, traditional monitoring techniques are often time-consuming and cost-inefficient, subject to high observer bias, and often lack adequate spatial information. Image-based vegetation monitoring is faster, produces permanent records (i.e., images), may result in reduced observer bias, and inherently includes adequate spatial information. Spatially balanced sampling designs are beneficial in monitoring natural resources. A protocol is presented for implementing a spatially balanced sampling design known as balanced acceptance sampling (BAS), with imagery acquired from ground-level cameras and unmanned aerial systems (UAS). A route optimization algorithm is used in addition to solve the &#8216;travelling salesperson problem&#8217; (TSP) to increase time and cost efficiency. While UAS images can be acquired 2&#8211;3x faster than handheld images, both types of images are similar to each other in terms of accuracy and precision. Lastly, the pros and cons of each method are discussed and examples of potential applications for these methods in other ecosystems are provided.

Assessing Intertidal Populations of the Invasive European Green Crab

Invasive species have caused major disruptions to ecosystems worldwide. The European green crab invaded North America in the 1800s and is considered one of the world&#8217;s 100 worst invaders by the IUCN. Observations of spatiotemporal green crab population dynamics are essential for predicting and managing the ecological and economic impacts of this harmful invasive species. This protocol was developed in an effort to create a standardized method for assessing green crab population dynamics in the rocky intertidal zone of New England and Atlantic Canada. The protocol was designed to be accessible to multiple users including researchers, educators, students, and citizen scientists. Although it was designed for surveying crab populations, this protocol is easy to adapt and could be used for any number of intertidal species. The resulting data collected using this protocol has a wide range of uses, including to inform ecological research, conservation efforts, mitigation strategies, and fishery development, as well as for educational outreach purposes.

Understanding spatiotemporal patterns in green crab population dynamics is essential for predicting and managing the ecological and economic impacts of this harmful invasive species. A Field Primer for Monitoring Benthic Ecosystems Using Structure-From-Motion Photogrammetry

Structure-from-motion (SfM) photogrammetry is a technique used to generate three-dimensional (3D) reconstructions from a sequence of two-dimensional (2D) images. SfM methods are becoming increasingly popular as a noninvasive way to monitor many systems, including anthropogenic and natural landscapes, geologic structures, and both terrestrial and aquatic ecosystems. Here, a detailed protocol is provided for collecting SfM imagery to generate 3D models of benthic habitats. Additionally, the cost, time efficiency, and output quality of employing a Digital Single Lens Reflex (DSLR) camera versus a less expensive action camera have been compared. A tradeoff between computational time and resolution was observed, with the DSLR camera producing models with more than twice the resolution, but taking approximately 1.4-times longer to produce than the action camera. This primer aims to provide a thorough description of the steps necessary to collect SfM data in benthic habitats for those who are unfamiliar with the technique as well as for those already using similar methods.

Automatic Image Processing to Determine the Community Size Structure of Riverine Macroinvertebrates

Body size is an important functional trait that can be used as a bioindicator to assess the impacts of perturbations in natural communities. Community size structure responds to biotic and abiotic gradients, including anthropogenic perturbations across taxa and ecosystems. However, the manual measurement of small-bodied organisms such as benthic macroinvertebrates (e.g., &gt;500 &#181;m to a few centimeters long) is time-consuming. To expedite the estimation of community size structure, here, we developed a protocol to semi-automatically measure the individual body size of preserved river macroinvertebrates, which are one of the most commonly used bioindicators for assessing the ecological status of freshwater ecosystems. This protocol is adapted from an existing methodology developed to scan marine mesozooplankton with a scanning system designed for water samples. The protocol consists of three main steps: (1) scanning subsamples (fine and coarse sample size fractions) of river macroinvertebrates and processing the digitized images to individualize each detected object in each image; (2) creating, evaluating, and validating a learning set through artificial intelligence to semi-automatically separate the individual images of macroinvertebrates from detritus and artifacts in the scanned samples; and (3) depicting the size structure of the macroinvertebrate communities. In addition to the protocol, this work includes the calibration results and enumerates several challenges and recommendations to adapt the procedure to macroinvertebrate samples and to consider for further improvements. Overall, the results support the use of the presented scanning system for the automatic body size measurement of river macroinvertebrates and suggest that the depiction of their size spectrum is a valuable tool for the rapid bioassessment of freshwater ecosystems.

Measuring the Structure, Composition, and Change of Underwater Environments with Large-area Imaging

Digital imaging and processing technology have evolved to facilitate the expansion of large-area imaging surveys, which increase our capacity to study the status, trends, and dynamics of organisms living in subtidal habitats. By creating photo-realistic digital twins for ex situ analyses, these approaches allow small field teams to collect substantially more data than was previously possible. Here we present a four-step, large-area imaging survey pipeline and analysis methodology, including image collection, model construction, ecological analysis, and data curation, that has been developed and refined through experimentation over the past decade. Each step described has a consistent focus on the unique value of the original source imagery. While types of data extracted from large-area image surveys are vast, we include here workflows to extract ecological data for structural complexity, community composition, and demographic analyses valuable for monitoring and hypothesis-driven efforts. We additionally include recommendations for metadata standards, which complement the collection of large-area imaging data and support archival efforts facilitating transparency and collaboration between research groups.

This protocol covers a four-step large-area imaging survey methodology used to extract metrics of structural complexity, community composition, and population demographics for coral reef communities. The quality of imagery collected and integrated access to the source imagery are prioritized within each step of the protocol.
