Förster Resonance Energy Transfer (FRET) er den strålingsfri overførsel af energi fra en exciteret donor til et acceptormolekyle og afhænger af molekylernes afstand og orientering samt omfanget af overlapning mellem donoremissions- og acceptorabsorptionsspektrene. FRET tillader at studere interaktionen mellem proteiner i den levende celle over tid og i forskellige subcellulære rum. Forskellige intensitetsbaserede algoritmer til måling af FRET ved hjælp af mikroskopi er beskrevet i litteraturen. Her tilvejebringes en protokol og en algoritme til kvantificering af FRET-effektivitet baseret på måling af både den sensibiliserede emission af acceptoren og slukning af donormolekylet. Kvantificeringen af ratiometrisk FRET i den levende celle kræver ikke kun bestemmelse af krydstale (spektral spill-over eller gennemblødning) af de fluorescerende proteiner, men også detektionseffektiviteten af den mikroskopiske opsætning. Protokollen her beskriver, hvordan man vurderer disse kritiske parametre.
