Het geslacht Burkholderia bestaat uit meer dan 62 soorten, Gram-negatieve organismen geïsoleerd uit een breed scala van niches, en is verdeeld in twee clusters 1,2. De eerste cluster omvat mens, dier en phytotrophic organismen, en de meeste studies hebben zich gericht op de pathogene soorten van deze groep vanwege hun klinisch belang. De meeste pathogene leden zijn B. pseudomallei en B. mallei (die melioïdose en kwade droes respectievelijk veroorzaakt) 3,4 en opportunistische pathogenen (de 17 gedefinieerde soorten van het Burkholderia cepacia complex, BCC) 5, die ziekte bij cystic fibrosis (CF) en chronische granulomateuze ziekte (CGD) veroorzaken 1. De tweede cluster met meer dan 30 niet-pathogene species omvat bacteriën geassocieerd met planten of met de omgeving, en worden beschouwd als potentieel gunstig voor de gastheer 2. Talrijke complicaties ontstaan ​​frOM bacteriële infectie met pathogene leden van het genus Burkholderia, zoals overdracht van het pathogeen tussen patiënten, verspreiding van de ziekte en het falen van de behandeling vanwege de intrinsieke of verworven resistentie tegen antibiotica die hardnekkig in de meeste gevallen 6-9. Derhalve verkrijgen van een beter begrip van de basis voor vaststelling van bacteriële infecties is essentieel voor de behandeling van ziekten veroorzaakt door deze organismen. Om inzicht te krijgen in de totstandkoming van de infectie te krijgen, zijn uitgebreide onderzoek naar de bacteriële componenten in verband met pathogenese nodig. Studies gericht op de proteomics analyse van Burkholderia organismen met behulp van proteomics methoden beschreven eiwitten die zijn betrokken bij bacteriële pathogenese alsook veranderingen in hun proteoom profielen 10-16. Eiwit extractiemethoden middels sonicatie en bevroren en ontdooid cycli lysisbuffer die hoge concentration van ureum, heeft thiourea in combinatie met een schoonmaakmiddel en amfolyten toegepast in Burkholderia proteomics studies 10-13. Hoewel ureum is zeer efficiënt voor eiwitdenaturatie kan een evenwicht te bereiken in waterige oplossing met ammonium-isocyanaat, die kunnen reageren met aminozuurgroepen, onder vorming van artefacten (carbamylering reactie) 17. Daarom wordt aanbevolen drager amfolyten, die als cyanaat vangers omvatten en temperaturen boven 37 ° C 17 voorkomen. Bovendien, elke chemische interferentie lysisbuffer met eiwitten kwantificering voorkomen, dezelfde lysisbuffer kan worden gebruikt om de standaardkromme te genereren zodat de monsters en standaarden hebben dezelfde achtergrond 10. Andere methoden omvatten het gebruik van alkalische buffers en wasmiddelen met warmte incubatieperiode 17,18, maar deze voorwaarden kunnen veranderingen in het proteoom induceren en sommige wasmiddelen zijn niet compatibel met proteomics aanvraag, tenzij latere detergensverwijdering stappen zijn inbegrepen 17,18. Na voldoende extractie en kwantificering kunnen globale eiwitexpressie van elk individueel eiwit worden onderzocht door proteoomanalyses zoals twee-dimensionale (2-D) gelelektroforese. Deze techniek werd eerst beschreven door O&#39;Farell 19 en uit de scheiding van eiwitten op basis van hun iso-elektrisch punt van iso-elektrische focussering in de eerste dimensie, en vervolgens naar hun molecuulgewicht van acrylamide gel elektroforese in de tweede dimensie. Door de resolutie en gevoeligheid van deze techniek is een krachtig hulpmiddel voor de analyse en detectie van eiwitten uit complexe biologische bronnen 19,20. Deze scheidingstechniek is beschikbaar als eiwit-centric aanpak met het grote voordeel van het oplossen eiwit isovormen veroorzaakt door post-transcriptionele modificaties of proteolytische bewerking. Kwantitatieve veranderingenkan worden gedetecteerd door vergelijking van de intensiteit van de overeenkomstige plek na kleuring van de gel 20. Echter is deze techniek niet geschikt voor de identificatie van zeer grote eiwitten, membraaneiwitten, zeer basische en zure of hydrofobe eiwitten, en is een enigszins moeizame en tijdrovende techniek 20. Nieuw peptide-centrische benadering (niet gel-gebaseerde) die robuuster en objectieve beschikbaar zijn en kunnen worden gebruikt voor kwantitatieve vergelijking van differentiële stabiele isotopen methoden zoals cysteïne etikettering isotoop gecodeerde affiniteit tagging (ICAT) 21 en aminogroep etikettering door isotoop tagging voor relatieve en absolute kwantificatie (iTRAQ) 22. Het gebruik van een enkele proteomics techniek kan onvoldoende informatie geven, daarom het gebruik van twee complementaire benaderingen proteomics is noodzakelijk voor de meeste volledig om veranderingen in de proteoom. Niettemin is 2-D gelelektroforese gebruikte en kan routinematig worden toegepast hoeveeltieve expressie van verschillende eiwitten in verschillende organismen. Hier beschrijven we een whole-cell eiwitextractie en 2-D gel elektroforese procedures voor Burkholderia soorten die werden aangepast en geoptimaliseerd van de GE Healthcare 2-D elektroforese Principes en methoden Handboek 80-6429-60AC 2004 ( <a href="http://www.amershambiosciences.com" target="_blank">www.amershambiosciences.com</a> ). Het eiwit extractie werd uitgevoerd met een kraal klopper glaskralen in aanwezigheid van PBS met 5 mM EDTA (ethyleendiaminetetra-azijnzuur) en 1 mM PMSF (fenylmethylsulfonylfluoride). Deze procedure maakt kwantificering van eiwitten met minimale degradatie en bewerkbaar voor proteomische benaderingswijzen zoals eerder gemeld 15,23,24. 2-D gelelektroforese werd uitgevoerd met 24 cm lang geïmmobiliseerde pH gradiënt 4-7 en eiwitten werden gescheiden op basis van hun iso-elektrisch punt. Daarna werden eiwitten gescheiden volgens hun Molecular gewicht door SDS-polyacrylamide gel. Verder beschrijven we een zilverkleuring werkwijze voor visualisatie van spot eiwitten en een zilverkleuring methode die compatibel massaspectrometrie analyse. Samen vormen deze procedures kunnen de identificatie van belangrijke eiwitten uit Burkholderia soorten die kunnen worden betrokken bij de pathogenese staan.

total protein extraction and 2-d gel electrophoresis methods for burkholderia species

Het onderzoek naar de intracellulaire eiwit niveaus van bacteriële species van belang voor het begrip van de pathogene mechanismen van ziekten veroorzaakt door deze organismen. Hier beschrijven we een werkwijze voor eiwitextractie uit Burkholderia species gebaseerd op mechanische lysis gebruik van glazen kralen in aanwezigheid van ethyleendiaminetetra-azijnzuur en fenylmethylsulfonylfluoride in met fosfaat gebufferde zoutoplossing. Deze methode kan worden gebruikt voor verschillende soorten Burkholderia, voor verschillende groeiomstandigheden en het is waarschijnlijk geschikt voor gebruik in proteomische studies van andere bacteriën. Na eiwitextractie, is een twee-dimensionale (2-D) gelelektroforese proteomics techniek beschreven mondiale veranderingen studeren in de proteomen van deze organismen. Deze werkwijze bestaat uit de scheiding van eiwitten naar hun iso-elektrisch punt van iso-elektrische focussering in de eerste dimensie, gevolgd door scheiding op basis van molecuulgewichtdoor acrylamide gelelektroforese in de tweede dimensie. Visualisatie van gescheiden eiwitten wordt uitgevoerd door zilverkleuring uitgevoerd.

Vergelijkende analyse van eiwitprofielen geëxtraheerd uit dezelfde bacteriecultuur op twee verschillende gelegenheden toonde vergelijkbare patronen streepvorming aangeeft succesvol eiwitextracties. Molecuulgewicht eiwitten geëxtraheerd varieerde 10-150 kDa.
