Särskild försiktighet bör iakttas vid flera steg i protokollet. c-di-GMP är en viktig andra budbärare som används av de flesta bakterier för att styra olika aspekter av deras tillväxt och beteende. Till exempel, c-di-GMP reglerar cellcykelprogression, motilitet och uttrycket av exopolysackarider och ytbehandlings adhesiner 2-4. Genom samordning av sådana processer c-di-GMP främjar biofilmbildning, en process som är associerad med kroniska infektioner av olika patogena bakterier 5. c-di-GMP syntetiseras av enzymer som kallas diguanylate cyclases (DGCs) som hyser en katalytisk GGDEF domän 4. Vissa DGCs besitter en hämmande webbplats som nedreglerar cyklas aktivitet vid c-di-GMP bindande. Nedbrytningen av c-di-GMP katalyseras av två distinkta klasser av fosfodiesteraser (PDE) hyser antingen en katalytisk EAL eller HD-GYP domän 6,7. Majoriteten av de kända effektorproteiner som direkt binder c-di-GMP tillhör en av endast tre klasser av proteiner: katalytiskallierad inaktiva GGDEF eller EAL-domäner och Pilz domäner, små molekylära switchar som genomgår konformationsförändringar vid c-di-GMP bindande 8. Dessutom har c-di-GMP-specifika riboswitches nyligen identifierats och visat att kontrollera genuttrycket i en c-di-GMP-beroende sätt 11. De c-di-GMP bindande motiv av olika effekten bara dåligt bevarade göra bioinformatiska förutsägelser om sådana proteiner svårt. För att lösa detta har vi utvecklat en biokemisk metod, som bygger på användningen av en c-di-GMP specifik Capture Compound kombinerad med masspektrometri 1,12,13. Vi har nyligen engineered en roman trevärd c-di-GMP Capture Förening (CDG-CC, fig 1) en. Denna kemiska byggnadsställningen är sammansatt av: en) en c-di-GMP-delen används som bete för att fånga c-di-GMP-bindande proteiner, 2) en UV-fotoaktiverbar reaktiv grupp som används för att tvärbinda CDG-CC till de bundna proteinerna och 3) en biotin till isolera de infångade proteinerna med användning av streptavidinbelagda magnetiska pärlor. capture compound mass spectrometry - a powerful tool to identify novel c-di-gmp effector proteins

Betydande framsteg har gjorts under det senaste decenniet mot identifiering och karakterisering av enzymer involverade i syntesen (diguanylate cyclases) och nedbrytnings (fosfodiesteraser) av den andra budbäraren c-di-GMP. I motsats härtill finns lite information om de molekylära mekanismer och cellulära komponenter genom vilka denna signalmolekyl reglerar en rad olika cellulära processer. De flesta av de kända effektorproteiner tillhör Pilz familjen eller degenererade diguanylate cyclases eller fosfodiesteraser som har gett upp på katalys och har antagit effektorfunktion. Således, för att bättre definiera cellulära c-di-GMP-nätverk i ett brett spektrum av bakterier experimentella metoder krävs för att identifiera och validera nya effektorer som tillförlitliga i silico förutsägelser misslyckas. Vi har nyligen utvecklat en ny Capture Compound masspektrometri (CCMS) baserad teknik som ett kraftfullt verktyg för attbiokemiskt identifiera och karakterisera c-di-GMP bindande proteiner.
