<html> Kennis van virale spike glycoproteïne structuur het virion membraan essentieel voor het begrijpen van virusreplicatie en ontwikkeling van therapeutica voor de behandeling en preventie van infectie. Elektron cryo-microscopie gecombineerd met enkel deeltje middeling heeft ontpopt als de meest gebruikte methode om de structuren van de omhulde virusdeeltjes, met inbegrip van het glycoproteïne spikes op te lossen. Echter, deze werkwijze beperkt tot symmetrische virussen icosahedrally. Hier, door de toepassing van elektronen cryo-tomografie en subtomogram middeling in Jsubtomo, we hebben een algemeen protocol voor het bepalen van glycoproteïne spikes op pleomorfe omhulde virussen die niet vatbaar zijn voor andere lopende structurele biologie methoden zijn beschreven. Als dit niet mogelijk, twee wijzigingen aan het protocol kan worden geprobeerd. eerste twee onafhankelijke stochastische modellen kunnen worden geconstrueerd door eerst definiëren twee deelverzamelingen van subtomograms en het middelen van de subtomograms binnen deze subgroepen 30. tweede, als een structuur van de geïsoleerde piek is afgeleid door andere middelen, bijvoorbeeld door röntgenkristallografie, kan het worden gebruikt als uitgangspunt model. Terwijl de eerste en tweede begrenzing kan grotendeels worden ondervangen door een hoge signaal-ruis direct electron detectors gecombineerd met CTF gecorrigeerde tomography en geautomatiseerde gegevensverzameling, wordt de nauwkeurigheid uitlijning verder beïnvloed door de grootte en vorm van de structuur plaats zelf. Bij toepassing van dit protocol kleine pieken ontbreken opvallende kenmerken, kan het voordelig zijn om Fab fragmenten binden aan de nagel om de uitlijning nauwkeurigheid en resolutie dus 31 verbeteren. Ten slotte, als de structuren moeten worden gemiddeld vertonen meerdere conformaties, sub-Tomografieam classificatie methoden kunnen worden gebruikt om verschillende conformaties gemiddeld afzonderlijk. Daartoe Jsubtomo integreert met de Dynamo-pakket, die een krachtige subtomogram classificatie 9. Het bovenstaande protocol is een aanvulling op de X-ray kristallografie van geïsoleerde virale glycoproteïnen. Kristallografische structuren kunnen worden aangebracht in gemiddelden sub-tomogram de precieze oriëntatie van het glycoproteïne te verkrijgen met betrekking tot het virion membraan. Toepassing van deze methode zal ongetwijfeld blijven licht te werpen op omhuld virus structuur en pathobiology.

Electron cryo-tomografie is een elektronen cryo-microscopie techniek waardoor de berekening van een driedimensionaal (3D) reconstructie van complexe biologische monsters. Geschikte monsters variëren van gezuiverde macromoleculaire complexen 1, filamenten 2, bekleed blaasjes 3 en pleomorfe membraan virussen 4 op hele prokaryote cellen 5 en zelfs dunne gebieden van gehele eukaryotische cellen 6. Na het verzamelen van gegevens van een tilt-serie, 3D tomografie volumes of tomogrammen, kan worden berekend met behulp van een aantal gevestigde softwarepakketten, waaronder bsoft 7 en IMOD 8. Twee aspecten inherent aan de studie van biologische monsters met cryo-electron tomografie beperken de biologische interpretatie van de overeenkomstige tomografische volumes. Ten eerste vanwege de beperkte elektron dosis die kan worden toegepast op biologische materialen vóór de invoering aanzienlijke stralingsschade, signal-ruisverhouding in tomografische gegevens zijn typisch zeer laag. Ten tweede, als gevolg van beperkte monster tilt geometrie tijdens gegevensverzameling, een uitzicht van het object afwezig blijft, leidt tot een zogenaamd &quot;missing wig&quot; artefact in het tomografische volume. Echter, beide beperkingen kunnen worden overwonnen als de tomografische volume bevat herhalende identieke structuren, zoals macromoleculaire complexen, die met succes kunnen worden gemiddeld 9-12. Voorafgaand aan een gemiddelde van structuren uit tomogram reconstructies, moeten objecten van belang te vinden en afgestemd op de dezelfde richting. Lokaliseren van dergelijke structuren kan worden bereikt door kruiscorrelatie van een sjabloon structuur in het tomografische volume met een benadering vaak aangeduid als template matching 13. De template gebruikt in dit vergelijkingsproces kan worden afgeleid uit elektronen cryo-electron microscopie of cryo-tomografie gecombineerd met 3D reconstructie of het kan een dichtheid kaart gesimuleerd uit teeen atomaire structuur. Verschillende computational zijn ontwikkeld om deze taken uit te voeren 11. Het middelen van glycoproteïne spikes membraan virussen, zoals HIV-1, heeft een bijzonder succesvolle benadering voor het bestuderen van de structuur 14-16 geweest. Een goed begrip van de structuur is integraal voor het openbaren van zowel de moleculaire basis van virus-gastheer interacties en begeleiden van antivirale en vaccin ontwikkeling van het ontwerp. Terwijl macromoleculaire kristallografie is de techniek van keuze voor hoge-resolutie (gewoonlijk beter dan 4 A) structuuranalyse van individuele virale glycoproteïnen complexen, de röntgenstructuren gevolg van deze methode van eiwitten geïsoleerd uit de natuurlijke omgeving membraneuze de virion . Aldus belangrijke details zoals de hogere orde structuur van virale glycoproteïnen, in het kader van het virion, blijven ontbreekt. We hebben software ontwikkeld genaamd Jsubtomo (www.opic.ox.ac.uk/jsubtomo) voor de detectie, de uitlijning en middeling van tomografische sub-volumes. Jsubtomo is gebruikt in de structuurbepaling van een aantal cellulaire en virale structuren 19-26. Hier schetsen we een gedetailleerd protocol, dat de bepaling virale oppervlakte-spike structuren mogelijk maakt. Te omzeilen over-verfijning van gemiddeld structuren door correleren ruis, is de &#39;gouden standaard&#39; verfijning regeling aangenomen 10,27. Tot slot, de strategieën voor visualisatie en interpretatie van typische resultaten worden besproken.

averaging of viral envelope glycoprotein spikes from electron cryotomography reconstructions using jsubtomo

Omhulde virussen gebruiken membraanglycoproteïnen op hun oppervlak tot toetreding in gastheercellen bemiddelen. Driedimensionale structurele analyse van deze glycoproteïne &#39;spikes&#39; is vaak technisch uitdagend, maar belangrijk voor het begrijpen van virale pathogenese en in geneesmiddelen. Hier wordt een protocol gepresenteerd voor virale spike structuurbepaling door middel van computationele middeling van elektronen cryo-tomografie gegevens. Electron cryo-tomografie is een techniek elektronenmicroscopie gebruikt om drie-dimensionale tomografische reconstructies volume of tomogrammen van pleomorfe biologische monsters afkomstig zoals membraan virussen in een bijna-natieve, bevroren gehydrateerde toestand. Deze tomogrammen tonen structuren plaats in drie dimensies, zij het met lage resolutie. Computationele middeling van sub-volumes, of sub-tomogrammen, nodig is om een ​​hogere resolutie detail van het herhalen van structurele motieven, zoals virale glycoproteïne spikes te verkrijgen. Een gedetailleerde computationele aanpak voor aliGning en gemiddelde sub-tomogrammen behulp van de Jsubtomo softwarepakket wordt geschetst. Deze benadering maakt visualisatie van de structuur van virale glycoproteïne spikes aan resolutie in het bereik van 20-40 A en studie van de studie van hogere orde spike naar spike interacties op het virion membraan. Typische resultaten worden gepresenteerd voor Bunyamwera virus, een omhuld virus uit de familie Bunyaviridae. Deze familie is een structureel diverse groep van ziekteverwekkers die een bedreiging vormen voor de gezondheid van mens en dier.

We tonen de toepassing van het sub-tomogram middeling workflow hierboven voor de omhulling glycoproteïne complex van Bunyamwera virus (Orthobunyavirus, Bunyaviridae) met een eerder gepubliceerde data set 24. Gegevensverzameling en verfijning parameters worden opgesomd in tabel 1. Plak door een tomogram van Bunyamwera virions Verschillende spike zijaanzichten zichtbaar in de omtrek van elk virion zijn aangegeven met pijlpunten. De tomogram is low-pass gefilterd tot 60 Å. Schaalbalk 100 nm. Ten eerste hebben we verfijnd een eerste model met 205 handmatig geplukt spikes ( <strong&gt; Figuur 3). Drie-voudige symmetrie van de meest centrale spike was duidelijk zonder toepassing van enige symmetrie (Figuur 3B) en werd in de daaropvolgende ronden van verfijning (figuur 3C) opgelegd. Voor het detecteren automatisch alle pieken op het virion oppervlakken genereerden wij 106 zaden per virion aan de straal van 43 nm en afstand van 20 graden (figuur 4A) en iteratief verfijnd hun posities ten opzichte van het membraan (Figuur 4B). <img alt="Figuur 3" fo:content-width="6in" src="/files/ftp_upload/51714/51714fig3highres.jpg" width="600" /> Figuur 3: Verfijning van de uitgangstemplate structuur. De beste correleren spike glycoproteïne pleisters (boven 75% na verwijderen overlappingen; ~ 1000 spikes) werden gebruikt om de uiteindelijke gemiddelde berekenen. Het gemiddelde werd besloten 35-Å resolutie (figuur 5). Het bleek een trimeric piek structuur in het midden, inNaast een bijdrage uit zes naburige pieken. Composiet modellen van de virions, berekend door het plaatsen van de constructie in de bekende posities, onthulde plaatsing van de spikes op het virionoppervlak (figuur 6A).
