Targeting protein-protein interactions (PPI) in drug discovery is highly challenging as these typically involve a large shallow contact interface comprised of numerous and diffuse contacts19. Furthermore, peptidic compounds which inhibit PPI&#8217;s that are amenable to drug discovery are problematic due to their higher molecular mass, metabolic instability and poor bioavailability20. Current strategies that have been applied for the development of PPI inhibitors include design of proteomimetics and...

In dit artikel wordt een case study van de toepassing van de REPLACE (vervangen met gedeeltelijke ligand alternatieven met behulp van computationele verrijking) strategie om peptidische remmers van eiwit-eiwit interacties te zetten in meer farmaceutisch relevante moleculen beschreven 1-3. Terwijl PPI&#39;s vertegenwoordigen een rijke maar onderbenut bron van potentiële drug targets, bestaande methoden zijn grotendeels onvoldoende om deze op grote schaal toegankelijk te maken. De huidige strategieën waaronder fragment based design 4, high-throughput screening 5 en geniete peptiden 6 verstrekte voorschotten, maar deze zijn in veel gevallen niet effectief. Hierdoor meer vooruitgang en efficiëntere benadering vereist. REPLACE is volledig gevalideerd in de ontwikkeling van kinaseremmers die drug-achtige eigenschappen zijn verbeterd en hebben potentieel voor verdere ontwikkeling als anti-tumor therapieën. Deze strategie is geïllustreerd in de ontwikkeling van niet-ATP remmers celcycle CDKs en gaat als volgt: 1) het verkrijgen van 3D structurele gegevens over de interactie van HAKRRLIF / RRLIF het cycline bindende groef; 2) het bepalen van de belangrijke determinanten voor binding peptide interactie; 3) afknotting van het peptide N-terminus bevattende een of meer bindende determinanten; 4) computationele identificatie van potentiële kleine molecule alternatieven (gedeeltelijke ligand alternatieven, PLA) voor het afgeknotte deel van het peptide en die te behouden belangrijke interacties van de ouder peptide; 5) synthese of commerciële inkoop van Plas voorspeld te gretig te binden met de subsite eerder door de verwijderde peptide residu (s) bezet; 6) synthese van flips door middel van ligatie van de beste PLA om het afgeknotte peptide met vastefasesynthese; 7) het testen van klapt in een in vitro binding of functionele test (fluorescentie polarisatie in de CDK / cycline context) gevolgd door verdere karakterisering in cellevensvatbaarheid assay. Een schematische weergave van VERVANGEN strategy is weergegeven in figuur 1. In dit artikel worden iteraties van REPLACE strategie besproken en de toepassing CDK2 / cycline A beschreven. CDK&#39;s zouden direct of indirect gedereguleerd in de meeste tumoren en worden derhalve geacht passend kanker drug targets 7. CDKs vereisen samenwerking met cyclinen voor volledige activering en vervolgens fosforyleren belangrijkste eiwitten die betrokken zijn bij de celcyclus regulatie 8. De twee grote groepen van CDKs zijn de isotypen dat celcyclus controleposten controle [G1 / S (CDK4 / Cycline D, CDK6 / cycline D en CDK4 / cycline E), S-fase (CDK2 / cycline A) en G2 / M (CDK1 / cycline B)] en de toezichthouders van de RNA-polymerase door middel van fosforylering (cdk7 / cycline H, CDK8 / cycline C, CDK9 / cycline T). Een belangrijke stap in de S-fase progressie optreedt wanneer de transcriptiefactor E2F1 gecomplexeerd het DP-eiwit dat vervolgens bindt aan DNA en initieert gentranscriptie. CDK2 / cycline A is vereist om transcriptie te neutraliseren E2F1activiteit door middel van fosforylering hetgeen leidt tot loslaten van de E2F1-DP complex en de daaropvolgende degradatie. Remming van CDK2 / cycline A wordt aangenomen dat E2F1 in zijn DNA gebonden toestand leidt tot aanhoudende activatie handhaven. De resulterende mate van E2F-1 activiteit de drempel moeten p53 onafhankelijke apoptose induceert dus duidt op een therapeutische strategie overtreffen. Door gedereguleerd p53 en pRb pathways, hoge niveaus van E2F-1 regelmatig optreden in kankercellen en remming van CDK2 / cycline A moet leiden tot selectieve apoptose in tumoren en kan worden beschouwd als een gevalideerde kanker doelwit 7. Onderzocht CDK remmers klinisch richten de sterk geconserveerde ATP-bindingsplaats leidt tot de reactiviteit steken van de meer dan 500 eiwitkinasen in de menselijke kinome en mogelijk aanleiding geven tot effecten en toxiciteit 9 zijkant. Een alternatieve benadering is niet ATP-competitieve remming door zich te richten werving substraat door het CBGaanwezig op positieve regulerende cycline subunit en dat derhalve gescheiden en op afstand van ATP bindingsplaats 10,11. Het CBG is vooral een hydrofoob groef aanwezig cycline A, cycline D en cycline E en blijkt een consensussequentie in substraten en tumor suppressors herkennen. Aangezien een geïsoleerd peptide, het cycline bindende motief (CBM) bindt aan het CBG en is aangetoond dat kinaseactiviteit van de celcyclus CDK&#39;s remmen. De CBM is geoptimaliseerd om een octapeptide (HAKRRLIF, CDK2 / cycline A IC50 0,07 ± 0,02 uM, CDK4 / cycline D, IC 50 0,88 ± 0,34 uM) en voorts afgeknotte een pentapeptide die een goed compromis tussen moleculaire gewicht voor drugs- gelijkenis en potentie (RRLIF, CDK2 / cycline A IC 50 1,01 ± 0,17 uM, CDK4 / cycline D, IC 50 25.12 ± 2.97 uM) 12,13. Het CBGS bestaat uit een grote primaire en secundaire kleinere hydrofobe pocket die worden overbrugd door een acidic regio (inclusief Glu220, Glu224 en Asp283). De belangrijkste bindingsdeterminanten van HAKRRLIF omvatten de interactie van Ala2 met additionele hydrofobe pocket, ionenparing en waterstofbindingen van Lys3, Arg 4 en Arg5 het zure gebied en een hoge mate van complementariteit van Leu6 en pHE8 de primaire lipofiele plaats. Bovendien worden talrijke waterstofbruggen bijdrage van het peptide hoofdketen terwijl Ile7 fungeert als afstandhouder residu zodat optimaal contact met de primaire zak. De bindingsmodus en interacties van HAKRRLIF met CBG is getoond in figuur 2. Gericht op de CBM / CBG eiwit-eiwit interacties zullen kinaseactiviteit van CDK2 / cycline A, CDK2 / cycline E &amp; CDK4 / cycline D te remmen en dit moet leiden E2F1 gemedieerde apoptose van kankercellen zonder dat afgeweken normale cellen 7. Hoewel CBM afgeleide peptiden zijn effectieve remmers van celcyclus-CDK&#39;s, is het onwaarschijnlijk dat zij nuttig als geneesmiddelen zullen zijn vanwege hun metabolischeinstabiliteit en algemene gebrek aan celdoorlaatbaarheid. Daartoe hebben we de REPLACE strategie om deze potente peptidische remmers te zetten in meer drug-achtige verbindingen voor de verdere ontwikkeling van anti-tumor therapieën benutten gedereguleerd E2F1 tot CDK2 / cycline A inhibitie toegepast. Het volgende protocol vat werk dat bij de toepassing van REPLACE de cycline groove voltooid. In eerste instantie werden drug-like capping groep vervanging van het N-terminale tetrapeptide van HAKRRLIF geïdentificeerd. Bovendien werden verbeteringen in deze groepen onderzocht in een extra validatie studie voor te vervangen. Representatieve resultaten van deze studies worden gepresenteerd.

REPLACE is een unieke strategie ontwikkeld om gerichter eiwit-eiwitinteracties (PPI). Het doel is om beschikbare drug doel ruimte uit te breiden door middel van een verbeterde methode voor het identificeren van remmers voor dergelijke bindingsplaatsen en die vormen de meerderheid van de potentiële drug targets. Het belangrijkste doel van deze paper is om een ​​methodologisch overzicht van het gebruik en de toepassing van de VERVANGEN strategie die computational en synthetische chemie benaderingen gaat bieden. REPLACE wordt geïllustreerd door middel van de toepassing ervan op de ontwikkeling van niet-competitieve ATP cycline afhankelijke kinasen (CDK) inhibitoren als anti-tumor therapieën. Remming van CDK2 / cycline A in S-fase is gerapporteerd selectieve apoptose van kankercellen in een p53-onafhankelijke wijze te verminderen door de E2F1 route. Gericht op de interactie eiwit-eiwit op het cycline binding groef (CBG) is een benadering die de specifieke remming van de celcyclus dan transcriptie CDKs zal toestaan. Het CBG wordt herkend door een consensus sequentie afgeleid van CDK substraten en tumor suppressor eiwitten aangeduid als de cycline bindingsmotief (CBM). De CBM eerder is geoptimaliseerd om een ​​octapeptide uit p21WAF (HAKRRIF) en dan verder ingekort tot een pentapeptide behoud van voldoende activiteit (RRLIF). De interacties van HAKRRLIF met cycline groef getoond in figuur 2. Het peptide resten die het belangrijkste bindingsdeterminanten vertegenwoordigen omvatten Ala2, Arg4, Leu6 en pHE8 met andere residuen leveren kleinere bijdragen 12,13,18.
