Bien que des détergents comme SDS sont très efficaces à perturber les membranes et solubilisation de nombreux types de protéines, concentrations dons aussi faible que 0,1% peut interférer avec la digestion des protéines en aval et l&#39;analyse MS 22. De préoccupation majeure est les effets négatifs de SDS sur l&#39;efficacité de la digestion de la trypsine, la puissance de la chromatographie inverse en phase liquide et la suppression d&#39;ions ou de l&#39;accumulation à l&#39;intérieur de la source d&#39;ions 23 résoudre. La deuxième phase est le fractionnement et d&#39;analyse, où les protéines sont soumises à une digestion enzymatique suivie d&#39;une analyse LC MS / MS, entraînant schéma de fragmentation am / z qui peut être utilisé pour déterminer la séquence d&#39;acides aminés primaire du peptide tryptique initial. Divers procédés de digestion peut être effectuée en fonction des types de détergents utilisés, ainsi que la spectrométrie de masse en aval flux de travail. Dans notre protocole, une électrophorèse PAGE-D suivie de l&#39;élimination du SDS à partir du gel est utilisé pour enlever toute contamination de détergent. L&#39;analyse de protéines qui sont difficiles à solubiliser, tels que des protéines membranaires, nécessite l&#39;utilisation de haute concentrations de SDS ou d&#39;autres détergents. Cela conduit à des problèmes de compatibilité avec l&#39;électrophorèse SDS-gel. Si l&#39;objectif d&#39;une étude nécessite la solubilisation de ces durs pour solubiliser les protéines, le système de tube de gel peut être utilisé 22,24. Identification des protéines peut également être augmentée par l&#39;inclusion de séquences metagénomiques partir du même échantillon que les données metaproteomic 5 a été dérivée. Ici, nous fournissons un protocole pour la production de peptides appropriés pour l&#39;analyse comparative MS / MS à partir de biomasse microbienne recueilli par filtration et stockées dans une solution de stabilisation de l&#39;ARN. Le protocole décrit ici permet d&#39;ADN et de protéines pour être isolés à partir du même échantillon de sorte que toutes les étapes menant à la protéine et les précipitations ADN sont identiques. D&#39;un point de vue pratique, moins filtration est nécessaire, car un seul filtre est nécessaire à la fois pour les protéines et l&#39;extraction d&#39;ADN. Les étapes de lyse des cellules sont adaptées de Saito et al. (2011) 28 et la trypsine dans le gel digérer composant est conçu à partir de Shevchenko et al. (2007) 29.

an aquatic microbial metaproteomics workflow: from cells to tryptic peptides suitable for tandem mass spectrometry-based analysis

Meta-omic technologies such as metagenomics, metatranscriptomics and metaproteomics can aid in the understanding of microbial community structure and metabolism. Although powerful, metagenomics alone can only elucidate functional potential. On the other hand, metaproteomics enables the description of the expressed in situ metabolism and function of a community. Here we describe a protocol for cell lysis, protein and DNA isolation, as well as peptide digestion and extraction from marine microbial cells collected on a cartridge filter unit (such as the Sterivex filter unit) and preserved in an RNA stabilization solution (like RNAlater). In mass spectrometry-based proteomics studies, the identification of peptides and proteins is performed by comparing peptide tandem mass spectra to a database of translated nucleotide sequences. Including the metagenome of a sample in the search database increases the number of peptides and proteins that can be identified from the mass spectra. Hence, in this protocol DNA is isolated from the same filter, which can be used subsequently for metagenomic analysis.
