Defecte DNA herstel en / of DNA-replicatie zijn een belangrijke oorzaak van instabiliteit van het genoom, die celdood kunnen veroorzaken. Een enkele unrepaired double strand break voldoende is om celdood te 1 veroorzaken. Chromatine organisatie transient gewijzigd tijdens zowel de replicatie en reparatie 2,3 en niet epigenetische informatie behouden tijdens deze processen leidt tot een bedreiging voor de integriteit genoom. Verlies van HDAC3 of HDAC1,2 functie belemmert de S-fase progressie, DNA-replicatie en reparatie leidt tot genotoxische stress (DNA schade) en celdood 4-9. Daarom is een praktische strategie om selectieve HDAC inhibitoren replicatie, reparatie en chromatine verstoren kankercellen en DNA-schade veroorzaken, wat weer kan stoppen de groei en celdood selectief snel groeiende kankercellen. Tijdens de DNA-replicatie, wordt chromatine snel gedemonteerd en daarna weer in elkaar gezet na DNA-duplicatie. Nieuw synthesized histon H4 wordt geacetyleerd op K5 en K12 residuen (H4K5K12ac) en na depositie op chromatine, zijn ze snel gedeacetyleerd door histondeacetylasen (HDAC) 10,11. Niet-cellen ontluikende chromatine integriteit van histondeacetylering handhaven kan leiden tot splitsing instorten, wat weer kan leiden tot DNA-schade en celdood. We hebben onlangs bleek dat de selectieve remming van HDAC1,2 verhoogt histonacetylering (H4K5ac, H4K12ac en H4K16ac) en remt SMARCA5 chromatine remodeler activiteit op ontluikende chromatine, die correleert met verminderde progressie replicatievork, verhoogde vork instorting en verhoogde replicatie stress-geïnduceerde DNA-schade 6 . Aldus kunnen HDAC remmer ontluikende chromatinestructuur te veranderen op DNA-schade en de dood veroorzaken zeer snel in kankercellen, omdat deze cellen snel cyclus en langs vele malen via de S-fase. Daarom is het belangrijk om te begrijpen hoe HDACs functie om histonacetylering en eiwitten bindi regulerenng DNA replicatie in zoogdiercellen te handhaven. Om kwantitatief de hoeveelheid histonacetylering en SMARCA5 chromatine remodeler geassocieerd met ontluikende DNA tijdens de DNA-replicatie te meten, hebben we bedacht een aangepaste chip test genaamd de BrdU-ChIP-Slot-westerse techniek. Na chromatine immunoprecipitatie (ChIP) van een gewenst proteïne of histonmodificatie de hoeveelheid ontluikende DNA (geëtiketteerd met thymidine analoog BrdU) in het ChIP monster kan worden gedetecteerd met Western analyse van BrdU gelabelde ChIP DNA overgebracht op een membraan met behulp van een Groef Blot apparaat. Met deze techniek hebben we aangetoond dat H4K16ac (een markering die deze chromatine verpakking) en ISWI familielid SMARCA5 (SWI / SNF gerelateerde matrix geassocieerde actine afhankelijke regulator van chromatine) chromatine remodeler geassocieerd met ontluikende DNA in S-fasecellen 6. We vonden ook dat de ontluikende H4K16ac merk wordt gedeacetyleerd door HDAC1,2 tijdens de DNA-replicatie 6. H4K16ac remtchromatine remodeler activiteit van het ISWI familielid SMARCA5 12. Vandaar dat het gebruik van de BrdU-CHIP-Slot-Westerse techniek konden we de functies voor HDAC1,2 bij het reguleren van chromatine remodeling tijdens de DNA-replicatie te sluiten. Vandaar dat de BrdU-ChIP-Slot-Western Blot techniek is een krachtige aanpak van de associatie en dissociatie dynamiek van eiwitten of hun post-translationele modificaties die zijn gebonden aan ontluikende DNA kwantitatief te meten.

examination of proteins bound to nascent dna in mammalian cells using  brdu-chip-slot-western technique

Histondeacetylase 1 en 2 (HDAC1,2) lokaliseren op de plaatsen van DNA-replicatie. In het vorige onderzoek met behulp van een selectieve remmer en een genetisch knockdown systeem, toonden wij nieuwe functies HDAC1,2 in replicatievork progressie en ontluikende chromatine onderhoud in zoogdiercellen. Daarnaast gebruikten we een BrdU-ChIP-Slot-westerse techniek die chromatine immunoprecipitatie (ChIP) van broom-deoxyuridine (BrdU) -gemerkte DNA combineert met slot blot en westerse analyses kwantitatief eiwitten of histonmodificatie geassocieerd met ontluikende DNA meten. Actief delende cellen werden behandeld met HDAC1,2 selectieve remmer of getransfecteerd met siRNA tegen HDAC1 en HDAC2 en nieuw gesynthetiseerde DNA werd gemerkt met thymidine analoge broomdeoxyuridine (BrdU). De BrdU labeling werd uitgevoerd op een tijdstip waarop er geen significant celcyclus of apoptose door het verlies van HDAC1,2 functies. Volgende lAbeling van cellen met BrdU, chromatine immunoprecipitatie (ChIP) van histonacetylering merken of de chromatine-remodeler werd uitgevoerd met specifieke antilichamen. BrdU-gelabelde DNA ingang en immunogeprecipiteerd (of chiped) DNA werd vervolgens door aanstippen op een membraan met het slot blot-techniek en geïmmobiliseerd met UV. De hoeveelheid DNA in elke ontluikende slot werd vervolgens kwantitatief bepaald met behulp van Western-analyse met een anti-BrdU-antilichaam. Het effect van het verlies van HDAC1,2 functies op het niveau van nieuw gesynthetiseerde DNA-geassocieerde histonacetylering merken en chromatine remodeler werd vervolgens bepaald door het normaliseren van de BrdU-ChIP signaal afkomstig van behandelde monsters naar de controlemonsters.

Om de specificiteit van HDAC1,2-selectieve remmers te bepalen, werden Hdac1,2 FL / FL en Hdac3 FL / FL fibrosarcoomcellen gebruikt.
