Een fundamenteel doel van structurele biologische studies is om de relatie tussen de structuur en de functie van biomoleculaire machines te ontrafelen. De eerste visuele indruk van biomoleculen ( bijv. Proteïnen en nucleïnezuren) vond plaats in de jaren 1950 door middel van de ontwikkelingsröntgenkristallografie 1 , 2 . Röntgenkristallografie biedt hoge resolutie, statische structurele informatie die door de kristalverpakking wordt beperkt. Daarom verdwijnt de inherente immobiliteit van röntgenstructuurmodellen de dynamische aard van biomoleculen, een factor die de meeste biologische functies 3 , 4 , 5 beïnvloedt. Nucleaire magnetische resonantie (NMR) 6 , 7 , 8 leverde een alternatieve oplossing voor het probleem door structurele modellen in waterige oplossingen op te lossen. Een groot voordeelVan NMR is het vermogen om de intrinsieke dynamische aard van biomoleculen en conformatieve ensembles te herstellen, die de intrinsieke relaties tussen structuur, dynamiek en functie 3 , 4 , 5 verduidelijken. Niettemin vereist NMR, beperkt door steekproefgrootte en grote hoeveelheden van het monster complexe labelingstrategieën voor grotere systemen. Daarom is er een dringende behoefte aan alternatieve methoden in de structurele biologie. Historisch gezien heeft Förster resonantie energie-overdracht (FRET) 9 geen belangrijke rol in structurele biologie gezien door de misvatting dat FRET nauwkeurige afstandsmetingen levert. Het doel van dit protocol is het vermogen van FRET om de afstanden op de nanometerschaal te bepalen, te herzien, zodat deze afstanden kunnen worden gebruikt voor het opbouwen van structurele modellen van biomoleculen. De eerste experimentele verificatieDe toewijzing van de R6 - afhankelijkheid van de FRET-efficiëntie is in 1967 door Stryer uitgevoerd door polyprolines van verschillende lengtes te meten als een spectroscopische liniaal. Een soortgelijk experiment werd in 2005 op het enkelmolecuulniveau bereikt. Polyproline moleculen bleken niet ideaal te zijn, en dus werden dubbelstrengs DNA-moleculen later 12 gebruikt. Dit heeft het venster geopend voor nauwkeurige afstandsmetingen en het idee om FRET te gebruiken om structurele eigenschappen van biomoleculen te identificeren. FRET is optimaal wanneer de afstandsafstand tussen de afstanden van 0,6-1,3 R 0 is , waarbij R 0 de Förster-afstand is. Voor typische fluoroforen die worden gebruikt in single-molecule FRET experimenten, is R0 ~ 50 Å. (Ii) Complexe reactiewegen kunnen direct worden ontcijferd in single-molecule FRET-studies omdat er geen synchronisatie van een ensemble nodig is. (Iii) FRET kan toegang krijgen tot een breed scala van temporale domeinen die ruim 10 decennia in de tijd liggen, en omvatten een breed scala aan biologisch relevante dynamieken. (Iv) FRET-experimenten kunnen worden uitgevoerd in elke oplossing, zowel in vitro als in vivo . De combinatie van FRET met fluorescentiemicroscopie maakt het mogelijk om moleculaire structuren en interacties direct in levende cellen 15 , 16 , </<html> Sup&gt; 17 , 18 , 19 , zelfs bij hoge precisie 20 . (V) FRET kan toegepast worden op systemen van bijna elke grootte ( bijv. Polyproline oligomeren 21 , 22 , 23 , 24 , Hsp90 25 , HIV reverse transcriptase 26 en ribosomen 27 ). (Vi) Ten slotte kan een netwerk van afstanden die alle dimensionaliteit van biomoleculen bevatten, gebruikt worden om structurele modellen van statische of dynamische moleculen 18 , 28 , 29 , 30 , 31 , 32 , 33 , 34 ,Ref &quot;&gt; 35 , 36 , 37 . Daarom kan single-molecule FRET spectroscopie worden gebruikt om afstanden af ​​te leiden die nauwkeurig genoeg zijn om te worden gebruikt voor afstandbeperkte structurele modellering 26 . Daarnaast wordt gepulseerde interleaved excitatie (PIE) gecombineerd met MFD(PIE-MFD) 42 om directe excitatie-acceptor fluorescentie te monitoren en single-molecule gebeurtenissen te selecteren die voortvloeien uit monsters die een 1: 1 donor-to-acceptor stoichiometrie bevatten. Een typische PIE-MFD-configuratie maakt gebruik van tweepulsige interleaved excitatie-lasers die zijn verbonden met een confocaal microscooplichaam, waarbij de detectie van foton in vier verschillende kanalen wordt verdeeld in verschillende spectrale vensters en polarisatiekenmerken. Meer details zijn te vinden in figuur 1 . Het is belangrijk om op te merken dat FRET moet worden gecombineerd met berekeningsmethoden om atomistische structurele modellen te realiseren die in overeenstemming zijn met FRET-resultaten 26 , 30 . Het is niet het doel van het onderhavige protocol om de bijbehorende methodologie over te gaan om structurele modellen te bouwen met FRET-afgeleide afstanden. Deze benaderingen zijn echter toegepast in combinatie met andere technieken ( bijv. Kleine hoek röntgenverdelingIng of electron paramagnetische resonantie), die het gebied van integratieve structurele biologie 43 , 44 , 45 , 46 bevoorraden. Het huidige doel is de weg te baan voor FRET als een kwantitatief instrument in de structurele biologie. Als voorbeeld werd deze methode gebruikt om drie conformatieve staten in het ligandbindende domein (LBD) van de N-methyl-D-aspartaat (NMDA) receptor te identificeren. Hierbij wordt een protocol voor het uitvoeren van nauwkeurige interdyeafstandmetingen met behulp van Förster resonantie-energieoverdracht (FRET) op het molecuulniveau in de multiparameter fluorescentiedetectie (MFD) -modus weergegeven.
