We hebben aangetoond dat ChEC diverse klassen gistproteïnen op chromatine kan plassen en anticiperen dat het in grote mate van toepassing zal zijn op verschillende families van TF&#39;s en andere chromatine-bindende factoren in gist. ChEC-seq is voordelig doordat het geen crosslinking, chromatinoplosbaarheid of antilichamen vereist. Zo vermijdt ChEC artefacten die mogelijk aanwezig zijn in X-ChIP-seq, zoals het hyper-ChIPable artefact 3 , 4 en native ChIP, zoal...

Mapping van de bindingsplaatsen van transcriptiefactoren (TF&#39;s), chromatine remodelers en andere chromatin-geassocieerde regulerende factoren is de sleutel tot het begrijpen van alle chromatin gebaseerde processen. Terwijl chromatine immunoprecipitatie en high-throughput sequencing (ChIP-seq) benaderingen zijn gebruikt om veel belangrijke inzichten in genoombiologie te krijgen, hebben ze opmerkelijke beperkingen. Wij hebben onlangs een alternatieve methode geïntroduceerd, genaamd chromatin endogene splitsing en high-throughput sequencing (ChEC-seq) 1 , om deze nadelen te omzeilen. ChIP-seq wordt meestal uitgevoerd met een initiële formaldehyde verknopingstap (X-ChIP-seq) om eiwit-DNA-interacties te behouden. Een aantal recente studies hebben echter aangetoond dat X-ChIP-seq transiënte of niet-specifieke eiwit-DNA-interacties vastlegt 2 , 3 , 4 , 5 &lt;Sup&gt;, 6 , 7 , 8 , die aanleiding geven tot valse positieve bindingsplaatsen. Bovendien, sonicatie, die gewoonlijk wordt gebruikt om fragmentin te fragmenteren in X-ChIP-seq experimenten, bij voorkeur schaarstreken van open chromatine, wat resulteert in voorspannen herstel van fragmenten uit deze gebieden 9 , 10 . Sonicatie levert ook een heterogeen mengsel van fragmentlengtes op, waardoor de bindingsplaatsresolutie uiteindelijk wordt beperkt, hoewel de toevoeging van een exonuclease-verteringstap de resolutie 11 , 12 aanzienlijk kan verbeteren. Inheemse ChIP-methoden zoals bezette gebieden van genen uit affiniteitszuiverde natuurlijk geïsoleerde chromatine (ORGANISCHE) 13 gebruiken geen verknoping en fragmentchromatine met micrococculaire nuclease (MNase), waardoor potentiële vooroordelen worden geassocieerd met formaldehydeverknoping en sonicatie. Echter,De oplosbaarheid van veel chromatine gebonden eiwitten onder de relatief milde omstandigheden die nodig zijn voor natieve chromatine extractie is slecht, wat mogelijk leidt tot verminderde dynamische bereik en / of valse negatieven 14 . Hoewel verschillende iteraties van ChIP-seq meestal worden gebruikt voor genoom-brede mapping van eiwit-DNA-interacties, zijn ook verschillende mappingstechnieken gebaseerd op fusie van eiwitten van belang voor diverse DNA-modificerende enzymen geïmplementeerd. Een dergelijke benadering is DNA-adenine-methyltransferase-identificatie (DamID) 15 , waarbij een chromatine-bindend eiwit van belang genetisch gesmolten is met Dam en deze fusie wordt uitgedrukt in cellen of dieren, resulterend in methylering van GATC sequenties proximaal voor bindingsplaatsen voor het eiwit. DamID is voordelig doordat het niet staat op immunoprecipitatie en vermijdt dus verknoping, antilichamen of chromatinoplosbaarheid. Het wordt ook in vivo uitgevoerd. Echter, De resolutie van DamID is beperkt tot de kilobase-schaal en de methyleringsactiviteit van het Dam-fusie-eiwit is constitutief. Een tweede methode op basis van enzymatische fusie is Calling Card-seq 16 , waarbij fusie van een factor van belang is voor een transposase, waarbij site-specifieke integratie van transposons wordt aangestuurd. Net als DamID is Calling Card-seq niet gebaseerd op immunoprecipitatie en heeft derhalve dezelfde voordelen, met als extra voordeel van een verhoogde resolutie. Calling Card-seq kan echter worden beperkt door sequentieverzettingen van transposases en is ook afhankelijk van de aanwezigheid van restrictieplaatsen nabij transposon-insertieplaatsen. Een derde enzymatische fusie methode, ontwikkeld in het Laemmli lab, is chromatine endogene splitsing (ChEC) 17 . In ChEC wordt een fusie tussen een chromatine geassocieerd eiwit en MNase uitgedrukt in cellen, en na calciumtoevoeging om MNase te activeren, wordt DNA proximaal gesplitst aan bindingsplaatsen voor de getagdeFactor ( figuur 1 ). In combinatie met Southern Blotting is ChEC gebruikt om chromatinstructuur en eiwitbinding op een aantal individuele loci in gist 17 , 18 te karakteriseren en is gecombineerd met microarrayanalyse met lage resolutie om de interactie van kernpompcomponenten met de gist te onderzoeken Genoom 19 . ChEC biedt voordelen die vergelijkbaar zijn met DamID en Calling Card-seq, en de resolutie is bijna enkelbasispaar wanneer geanalyseerd door primeruitbreiding 19 . ChEC is ook controleerbaar: robuuste DNA-splitsing door MNase hangt af van de toevoeging van millimolair calcium, zodat MNase inactief is bij de lage vrije calciumconcentraties waargenomen in levende gistcellen 20 . Voorheen hebben we gepostuleerd dat het combineren van ChEC met high-throughput sequencing (ChEC-seq) high-resolution kaarten van TF bindingsplaatsen zou verschaffen. Inderdaad, ChEC-seq gegenereerde kaarten met hoge resolutie van de ontluikende gistregulatieve factoren (GRF&#39;s) Abf1, Rap1 en Reb1 over het genoom 1 . We hebben ook succesvol ChEC-seq toegepast op het modulaire Mediator-complex, een geconserveerde, essentiële, globale transcriptiecoactivator 21 , die de toepasbaarheid van ChEC-seq uitbreidt naar megadalton-complexen die niet direct contact met DNA hebben en moeilijk kunnen zijn om te plotten door ChIP- Gebaseerde methoden. ChEC-seq is een krachtige methode, zowel voor de onafhankelijke validatie van ChIP-seq-resultaten en het genereren van nieuwe inzichten in de regeling van chromatin-residente processen. Hier presenteren we een stap-voor-stap protocol voor de implementatie van deze methode in ontluikende gist.

genome-wide mapping of protein-dna interactions with chec-seq in saccharomyces cerevisiae

Genoom-wide mapping van eiwit-DNA interacties is van cruciaal belang voor het begrijpen van genregulatie, chromatin remodeling en andere chromatin-residente processen. Formaldehyde verknoping gevolgd door chromatine immunoprecipitatie en high-throughput sequencing (X-ChIP-seq) is gebruikt om veel waardevolle inzicht in genoombiologie te verkrijgen. X-ChIP-seq heeft echter opvallende beperkingen verbonden aan crosslinking en sonication. Inheemse ChIP vermijdt deze nadelen door crosslinking weg te nemen, maar resulteert vaak in slecht herstel van chromatine gebonden eiwitten. Bovendien zijn alle ChIP-gebaseerde methoden onderworpen aan antilichaamkwaliteit overwegingen. Enzymatische methoden voor het mappen van eiwit-DNA-interacties, waarbij fusie van een eiwit van belang is voor een DNA-modificerend enzym, is ook gebruikt om eiwit-DNA-interacties te coderen. We hebben onlangs een dergelijke methode gecombineerd, chromatine endogene cleavage (ChEC), met high-throughput sequencing als ChEC-seq. ChEC-seq berust op fusie van een chromatine-assocGeïncentreerd eiwit van belang voor micrococculaire nuclease (MNase) om gerichte DNA-splitsing te genereren in aanwezigheid van calcium in levende cellen. ChEC-seq is niet gebaseerd op immunoprecipitatie en vermijdt zo mogelijke problemen met crosslinking, sonicatie, chromatinoplossing en antilichaamkwaliteit, terwijl het een hoge resolutie mapping biedt met minimaal achtergrondsignaal. We zijn van mening dat ChEC-seq een krachtige tegenpartij bij ChIP zal zijn, waardoor een onafhankelijke methode wordt verkregen om beide bevindingen van ChIP-seq te valideren en nieuwe inzichten te ontdekken in genomische regulering.

In het geval van een succesvol ChEC-experiment, zal analyse van DNA door agarosegel-elektroforese een calciumafhankelijke toename in DNA-fragmentatie over de tijd onthullen, zoals aangegeven door het uitknippen en eventueel volledige vertering van genomisch DNA. In sommige gevallen wordt een ladder van banden vergelijkbaar met die gezien met een traditionele MNase-spijsvertering waargenomen na uitgebreide spijsvertering.
