Die Abbildung der Bindungsstellen von Transkriptionsfaktoren (TFs), Chromatin-Remodelern und anderen chromatin-assoziierten regulatorischen Faktoren ist der Schlüssel zum Verständnis aller chromatinbasierten Prozesse. Während Chromatin-Immunpräzipitation und High-Throughput-Sequenzierung (ChIP-seq) Ansätze verwendet wurden, um viele wichtige Einblicke in die Genom-Biologie zu gewinnen, haben sie bemerkenswerte Einschränkungen. Wir haben vor kurzem eine alternative Methode eingeführt, die als Chromatin-endogene Spaltung und High-Throughput-Sequenzierung (ChEC-seq) 1 bezeichnet wird, um diese Nachteile zu umgehen. ChIP-seq wird am häufigsten mit einem anfänglichen Formaldehyd-Vernetzungsschritt (X-ChIP-seq) durchgeführt, um Protein-DNA-Wechselwirkungen zu erhalten. Eine Reihe neuerer Studien haben jedoch gezeigt, dass X-ChIP-seq transiente oder unspezifische Protein-DNA-Wechselwirkungen 2 , 3 , 4 , 5 &lt;einfängtSup&gt;, 6 , 7 , 8 , was zu falsch-positiven Bindungsstellen führt. Darüber hinaus schützt die Beschallung, die gewöhnlich verwendet wird, um Chromatin in X-ChIP-seq-Experimenten zu zersplittern, vorzugsweise Regionen von offenem Chromatin, was zu einer voreingenommenen Rückgewinnung von Fragmenten aus diesen Regionen 9 , 10 führt . Während verschiedene Iterationen von ChIP-seq am häufigsten für die genomweite Kartierung von Protein-DNA-Wechselwirkungen verwendet werden, wurden auch mehrere Mapping-Techniken, die auf der Fusion von Proteinen interessiert sind, die für verschiedene DNA-modifizierende Enzyme von Interesse sind, implementiert. Ein solcher Ansatz ist die DNA-Adenin-Methyltransferase-Identifizierung (DamID) 15 , wobei ein interessantes chromatinbindendes Protein genetisch an Dam verdünnt ist und diese Fusion in Zellen oder Tieren exprimiert wird, was zu einer Methylierung von GATC-Sequenzen proximal zu Bindungsstellen für das Protein führt. DamID ist insofern vorteilhaft, als sie sich nicht auf Immunpräzipitation beruft und so Vernetzungsmittel, Antikörper oder Chromatin-Solubilisierung vermeidet. Es wird auch in vivo durchgeführt. aberIst die Auflösung von DamID auf die Kilobase-Skala beschränkt und die Methylierungsaktivität des Dam-Fusionsproteins ist konstitutiv. Eine zweite Methode, die auf einer enzymatischen Fusion basiert, ist die Calling Card-Seq 16 , die eine Fusion von einem Faktor von Interesse für eine Transposase einsetzt und die ortsspezifische Integration von Transposonen leitet. Wie DamID, Calling Card-Seq ist nicht auf Immunpräzipitation basiert und hat somit ähnliche Vorteile, mit dem zusätzlichen Vorteil einer erhöhten Auflösung. Jedoch kann Calling Card-seq durch Sequenzvorspannungen von Transposasen begrenzt werden und ist auch auf das Vorhandensein von Restriktionsstellen in der Nähe von Transposon-Insertionsstellen angewiesen. Eine dritte enzymatische Fusionsmethode, die im Laemmli-Labor entwickelt wurde, ist die Chromatin-endogene Spaltung (ChEC) 17 . In ChEC wird eine Fusion zwischen einem Chromatin-assoziierten Protein und MNase in Zellen exprimiert, und bei der Calciumzugabe zur Aktivierung von MNase wird die DNA proximal zu den Bindungsstellen für die markierten markiertFaktor ( Abbildung 1 ). In Verbindung mit dem Southern-Blotting wurde ChEC verwendet, um die Chromatinstruktur und die Proteinbindung an einer Anzahl von einzelnen Loci in Hefe 17 , 18 zu charakterisieren, und wurde mit einer niederauflösenden Mikroarrayanalyse kombiniert, um die Wechselwirkung von Kernporenkomponenten mit der Hefe zu untersuchen Genom 19 ChEC bietet Vorteile wie DamID und Calling Card-seq, und seine Auflösung ist fast ein-Basis-Paar, wenn durch die Primer-Erweiterung 19 analysiert. ChEC ist auch kontrollierbar: Die robuste DNA-Spaltung durch MNase hängt von der Zugabe von millimolarem Calcium ab, wobei sichergestellt wird, dass MNase bei den niedrigen freien Calciumkonzentrationen, die in lebenden Hefezellen beobachtet werden, inaktiv ist. Bisher haben wir postuliert, dass die Kombination von ChEC mit High-Throughput-Sequenzierung (ChEC-seq) hochauflösende Karten von TF-Bindungsstellen bereitstellen würde. In der Tat, ChEC-seq erzeugte hochauflösende Karten der angehenden Hefe allgemeine regulatorische Faktoren (GRFs) Abf1, Rap1 und Reb1 über das Genom 1 . Wir haben auch ChEC-seq auf den modularen Mediator-Komplex angewendet, einen konservierten, essentiellen globalen Transkriptions-Coaktivator 21 , der die Anwendbarkeit von ChEC-seq auf Megadalton-Komplexe erweitert, die nicht direkt mit DNA in Berührung kommen und durch ChIP- Basierte Methoden. ChEC-seq ist eine leistungsstarke Methode sowohl für die unabhängige Validierung von ChIP-seq-Ergebnissen als auch für die Erstellung neuer Einblicke in die Regulierung von Chromatin-residenten Prozessen. Hier stellen wir ein Schritt-für-Schritt-Protokoll für die Umsetzung dieser Methode in knospende Hefe vor.

Genom-weite Abbildung von Protein-DNA-Wechselwirkungen ist entscheidend für das Verständnis der Genregulation, des Chromatin-Remodelings und anderer Chromatin-residenten Prozesse. Die Formaldehydvernetzung, gefolgt von Chromatin-Immunpräzipitation und Hochdurchsatz-Sequenzierung (X-ChIP-Seq), wurde verwendet, um viele wertvolle Einblicke in die Genombiologie zu gewinnen. Allerdings hat X-ChIP-seq bemerkenswerte Einschränkungen im Zusammenhang mit Vernetzung und Beschallung. Native ChIP vermeidet diese Nachteile durch Weglassen der Vernetzung, führt aber oft zu einer schlechten Wiederherstellung von chromatingebundenen Proteinen. Darüber hinaus unterliegen alle ChIP-basierten Methoden Antikörperqualitätsüberlegungen. Enzymatische Methoden zur Abbildung von Protein-DNA-Wechselwirkungen, die die Fusion eines Proteins von Interesse für ein DNA-modifizierendes Enzym beinhalten, wurden ebenfalls verwendet, um Protein-DNA-Wechselwirkungen zuzuordnen. Wir haben vor kurzem eine solche Methode kombiniert, Chromatin endogene Spaltung (ChEC), mit High-Throughput-Sequenzierung als ChEC-seq. ChEC-seq beruht auf der Verschmelzung eines Chromatin-Assors(MNase), um eine zielgerichtete DNA-Spaltung in Gegenwart von Calcium in lebenden Zellen zu erzeugen. ChEC-seq basiert nicht auf Immunpräzipitation und umgibt damit potenzielle Bedenken bei der Vernetzung, Beschallung, Chromatin-Solubilisierung und Antikörperqualität bei gleichzeitiger hochauflösender Zuordnung mit minimalem Hintergrundsignal. Wir stellen uns vor, dass ChEC-seq ein mächtiges Gegenstück zu ChIP sein wird, das ein unabhängiges Mittel bietet, um sowohl ChIP-seq-Befunde zu validieren als auch neue Einblicke in die genomische Regulierung zu entdecken.

Im Falle eines erfolgreichen ChEC-Experiments zeigt die Analyse von DNA durch Agarose-Gelelektrophorese eine Calcium-abhängige Zunahme der DNA-Fragmentierung über die Zeit, wie durch Verschmieren und eventuelle vollständige Verdauung der genomischen DNA angezeigt wird. In einigen Fällen wird eine Leiter von Bändern ähnlich wie bei einer traditionellen MNase-Verdauung nach längerer Verdauung beobachtet.
