La production actuelle d'acides aminés repose fortement sur la fermentation. Cependant, les titers et les rendements de la plupart des souches de production d'acides aminés sont inférieurs à la demande croissante du marché mondial des acides aminés qui vaut des milliards de dollars1,2. L'obtention de surproducteurs d'acides aminés de haute performance est essentielle à la mise à niveau de l'industrie des acides aminés.
La stratégie traditionnelle pour identifier les surproducteurs d'acides aminés exploite les compétitions entre les acides aminés et leurs analogues dans la synthèse des protéines3,4. Ces analogues sont capables de charger les ARNt qui reconnaissent les acides aminés correspondants et inhibent ainsi les allongements des chaînes peptidiques, conduisant à la croissance arrêtée ou la mort cellulaire5. Une façon de résister aux contraintes analogiques est d'augmenter les concentrations d'acides aminés intracellulaires. Les acides aminés enrichis surpasseront les analogues pour les tARN finis et assureront la synthèse correcte des protéines fonctionnelles. Par conséquent, les souches qui survivent aux analogues peuvent être sélectionnées et sont probablement les surproducteurs des acides aminés correspondants.
Bien qu'elle ait réussi à sélectionner des surproducteurs pour des acides aminés tels que l'alucine6, la stratégie analogique souffre de graves inconvénients. Une préoccupation majeure est la résistance analogique provenant du processus de mutagénèse ou par des mutations spontanées. Les souches avec résistance peuvent échapper à la sélection en bloquant, en exportant ou en dégradant les analogues5. Une autre préoccupation est les effets secondaires toxiques des analogues sur d'autres processus cellulaires7. En conséquence, les souches qui survivent à la sélection analogique peuvent ne pas être les surproducteurs d'acides aminés, tandis que les surproducteurs désirés pourraient être faussement exterminés en raison des effets secondaires négatifs.
Ici, une nouvelle stratégie basée sur la loi du biais de codon est présentée afin d'obtenir des identifications précises et rapides des surproducteurs d'acides aminés. La plupart des acides aminés sont codés par plus d'un triplet nucléotide qui est favorisé différemment par les organismes hôtes8,9. Certains codons sont rarement utilisés dans les séquences de codage et sont appelés les codons rares. Leurs traductions en acides aminés s'appuient sur les tARN cognate qui portent les acides aminés correspondants. Cependant, les ARTN qui reconnaissent les codons rares ont généralement des abondances beaucoup plus faibles que les ARNt des codons communs10,11. Par conséquent, ces ARN rares sont moins susceptibles de capturer les acides aminés libres dans les compétitions avec d'autres isoacceptateurs, et les traductions des séquences rares-codon-riches commencent à décélérer ou même sont terminées lorsque les quantités d'acides aminés sont limitées 10. Les traductions pourraient, théoriquement, être restaurées s'il y a un excédent d'acide aminé après avoir chargé les ARTN communes synonymes en raison de surproductions ou d'alimentations supplémentaires des acides aminés correspondants12. Si le gène rare-codon-riche code un marqueur de sélection ou de criblage, les souches présentant les phénotypes correspondants peuvent alors être facilement identifiées et sont probablement les surproducteurs des acides aminés visés.
La stratégie ci-dessus est appliquée pour établir une sélection et un système de dépistage pour l'identification des surproducteurs d'acides aminés. Le système de sélection utilise des gènes de résistance aux antibiotiques (p. ex., kanR) comme marqueurs tandis que le système de dépistage utilise les gènes codant les protéines fluorescentes vertes (p. ex. protéines fluorescentes vertes [GFP]) ou chromogéniques (p. ex., PrancerPurple). Les gènes marqueurs dans les deux systèmes sont modifiés en remplaçant les nombres définis des codons communs pour l'acide aminé ciblé avec son alternative rare synonyme. Les souches de la bibliothèque de mutation qui abritent le gène marqueur rare-codon-riche sont sélectionnées ou examinées dans des conditions appropriées, et les surproducteurs des acides aminés ciblés peuvent être facilement identifiés. Le flux de travail commence par la construction du système génétique marqueur rare-codon-riche, suivi par l'optimisation des conditions de travail, puis l'identification et la vérification des surproducteurs d'acide aminé. Cette stratégie analogue-indépendante est basée sur le dogme dans la traduction de protéine et a été pratiquement vérifiée pour permettre l'identification précise et rapide des surproducteurs d'acide aminé. Théoriquement, il pourrait être directement utilisé pour les acides aminés avec des codons rares et à tous les micro-organismes. Dans l'ensemble, la stratégie basée sur le codon rare servira de solution de rechange efficace à l'approche analogique conventionnelle lorsque les analogues appropriés pour des acides aminés spécifiques ne sont pas disponibles, ou lorsqu'un taux de faux positifs élevé est la principale préoccupation. Le protocole ci-dessous utilise le codon rare de leucine pour démontrer cette stratégie en identifiant les surproducteurs de L-leucine d'Escherichia coli.

identifying amino acid overproducers using rare-codon-rich markers

Pour satisfaire le marché toujours croissant des acides aminés, des souches de production de haute performance sont nécessaires. Les surproducteurs d'acides aminés sont identifiés de façon conventionnelle en exploitant les compétitions entre les acides aminés et leurs analogues. Cependant, cette méthode à base analogique est de faible précision, et les analogues appropriés pour les acides aminés spécifiques sont limités. Ici, nous présentons une stratégie alternative qui permet un criblage précis, sensible, et à haut débit des surproducteurs d'acide aminé utilisant des marqueurs rares-codon-riches. Cette stratégie s'inspire du phénomène du biais d'utilisation du codon dans la traduction des protéines, pour lequel les codons sont classés en codons communs ou rares en fonction de leurs fréquences d'occurrence dans l'ADN codant. La traduction des codons rares dépend de leur ARN de transfert rare correspondant (TRNAs), qui ne peuvent pas être entièrement chargés par les acides aminés cognés sous la famine. Théoriquement, les ARNt rares peuvent être facturés s'il y a un surplus des acides aminés après avoir chargé les isoaccepteurs communs synonymes. Par conséquent, les traductions retardées causées par des codons rares pourraient être restaurées par l'alimentation ou la surproduction intracellulaire des acides aminés correspondants. Selon cette hypothèse, un système de sélection ou de dépistage pour identifier les surproducteurs d'acides aminés est établi en remplaçant les codons communs des acides aminés ciblés par leurs alternatives rares synonymes dans les gènes de résistance aux antibiotiques ou les gènes codage des protéines fluorescentes ou chromogéniques. Nous montrons que les expressions protéiques peuvent être grandement entravées par l'incorporation de codons rares et que les niveaux de protéines sont en corrélation positive avec les concentrations d'acides aminés. Grâce à ce système, les surproducteurs d'acides aminés multiples peuvent être facilement éliminés des bibliothèques de mutation. Cette stratégie à base de codon rare ne nécessite qu'un seul gène modifié, et l'hôte est moins susceptible d'échapper à la sélection que dans d'autres méthodes. Il offre une approche alternative pour obtenir des surproducteurs d'acides aminés.

Pour le système de sélection, une forte diminution de l'OD600 pour les souches abritant le gène de résistance aux antibiotiques rare-codon-riche devrait être observée par rapport à la souche hébergeant le gène de résistance aux antibiotiques de type sauvage lorsqu'il est cultivé dans un approprié moyen (Figure 1a). Cette méthode offre une alternative efficace à l’approche analogique conventionnelle dans l’obtention de surproducteurs d’acides aminés. Cette technique surcompétent la méthode analogique traditionnelle en fournissant la précision, la sensibilité et le débit élevé simultanément. Cette méthode jette un nouvel éclairage sur la compréhension des forces de surproduction d’acides aminés et la traduction de codons rares et pourrait, théoriquement, être appliquée à tous les micro-organismes.Ce protocole repose principalement sur des opérations expérimentales moléculaires de base faciles à suivre, mais qui peuvent nécessiter de multiples essais afin d’obtenir la sélection appropriée des cordes de contrainte. Une démonstration visuelle de cette technique offre une appréciation directe de la performance de la sélection et un système de dépistage dans l’identification des producteurs d’acides aminés. Pour commencer cette procédure, ajouter le vecteur dans les fragments marqueurs, sur la glace, dans un rapport molaire de un à un à sept points cinq microlitres de mélange d’assemblage à un volume total de dix microlitres.Incuber à 50 degrés Celsius pendant une heure. Transformez cinq microlitres du produit d’assemblage en 50 microlitres de cellules composants à 42 degrés Celsius pendant 30 secondes. Récupérer les cellules dans le bouillon Super Optimal avec catabolite moyen de répression à 37 degrés Celsius pendant une heure.Ensuite, plaquez-les sur LB Agar moyen et couvez pendant la nuit à 37 degrés Celsius. Le lendemain, plaquez la culture de nuit sur le milieu d’agar de 0,2 x LB contenant de la kanamycine et incubez à 37 degrés Celsius pendant 12 heures.Pour le dépistage, plaquez le nombre approprié de cellules abritant le marqueur de criblage sur le milieu de l’agar LB contenant l’antibiotique approprié. Incuber à 37 degrés Celsius pendant huit heures. Après cela, inoculer le milieu LB contenant l’antibiotique approprié avec chaque colonie unique de la plaque.Incuber les échantillons dans un shaker à 37 degrés Celsius tout en secouant à 250 rpm. Mesurez l’OD600 et la fluorescence et calculez l’intensité de fluorescence si gfp RC est utilisé. Mesurer le développement des couleurs des cultures cellulaires si PPG RC est utilisé.Pour vérifier les produits aux acides aminés des souches candidats, préparez la culture des graines en inoculant cinq millilitres de lb moyen avec chacune des souches candidats et laissez les cellules se développer pendant la nuit dans un shaker à 250 rpm et à 37 degrés Celsius. Le lendemain, récoltez les cellules à partir d’un millilitre de la culture cellulaire en centrifugant à 4000 fois G pendant deux minutes. Jetez le supernatant et resuspendez la palette avec un millilitre d’eau stérile.Inoculer 20 millilitres de M9 moyen contenant quatre pour cent de glucose avec 200 microlitres de la suspension cellulaire et incuber dans un shaker de 250 millilitres à 250 tours et à 37 degrés Celsius pendant 24 heures. Le lendemain, centrifugeuse d’un millilitre du milieu culturel à 4000 fois G pendant cinq minutes. Transférer 200 microlitres du supernatant dans un tube propre de 1,5 millilitre.Préparez des solutions standard L-leucine aux concentrations indiquées ici. Dans une hotte de fumée, ajouter 100 microlitres d’une triethylamine millimolaire et 100 microlitres d’un isothiocyanate de phényl molaire au supernatant et aux normes. Mélanger les solutions en douceur et les incuber à température ambiante pendant une heure.Ensuite, ajoutez 400 microlitres de n-hexane au même tube et vortex pendant dix secondes. La phase inférieure contient les dérivés d’acides aminés et est utilisée pour l’analyse HPLC. Filtrer la phase inférieure à travers les membranes de polytétrafluoroéthylène de 0,2 microlitre.Après cela, exécutez un microlitre de l’échantillon sur un ultra HPLC équipé d’une colonne C18 avec un débit de 0,42 millilitres par minute et à la température de la colonne pour 40 degrés Celsius. Utilisez un détecteur de réseau de diodes pour détecter les acides aminés ciblés à 254 nanomètres et calculer leurs concentrations en cartographiant les zones de pointe sous la courbe standard. Dans cette étude, les surproducteurs d’acides aminés sont identifiés en utilisant des marqueurs rares riches en codon pour atteindre simultanément la précision, la sensibilité et le haut débit.Pour le système de sélection, une forte diminution de l’OD600 pour les souches abritant le gène rare de résistance aux antibiotiques riche en codon doit être observée par rapport à la souche abritant le type sauvage. L’inhibition du codon rare sur les expressions protéiques se fait principalement dans des conditions de faim. Après l’alimentation supplémentaire de l’acide aminé correspondant, l’OD600 pour la souche abritant le gène rare de résistance aux antibiotiques codon-riche augmente de manière significative.Pour le système de criblage, l’intensité de fluorescence dans le nombre de cellules fluorescentes est sensiblement inférieure pour la souche qui exprime la protéine fluorescente du gène codon-riche rare que du gène sauvage-type. L’alimentation de l’acide aminé correspondant restaurera les expressions protéiques des rares gènes riches en codon. Lors de l’utilisation de la protéine pourpre, la couleur développée à partir du PPG rare riche en codon est plus léger que celui du gène de type sauvage.Le milieu LB non dilué permet l’expression lente du PPG rare codon-riche sans alimentation de L-leucine dans la protéine pourpre exprimée devient visible une fois que les cellules sont granulées. Cependant, ceci ne cache pas le fait que l’expression de gène du PPG codon-riche rare est augmentée par l’alimentation de la L-leucine. La stratégie rare basée sur le codon pourrait identifier les surproducteurs des acides aminés ciblés de la bibliothèque de mutation et ces mutants devraient produire des quantités plus élevées des acides aminés ciblés que les souches parentes.Lors de la tentative de cette procédure, il est important d’ajuster la fréquence rare codon pour atteindre une discrimination claire dans l’OD ou la couleur entre les cellules hébergeant les marqueurs de type sauvage et les dérivés rares codon riche. L’analyse transcriptome et le séquençage du génome pourraient être appliqués aux souches sélectionnées pour étudier le mécanisme lié aux productions d’acides aminés. En utilisant cette technique, les surproducteurs d’acides aminés pourraient être identifiés efficacement et l’analyse de leurs informations génétiques offrirait de nouvelles perspectives sur leurs mécanismes derrière les surproductions d’acides aminés.La dérivation des acides aminés pourrait être nocive. Method for Identifying Small Molecule Inhibitors of the Protein-protein Interaction Between HCN1 and TRIP8b

Hyperpolarization-activated cyclic nucleotide-gated (HCN) channels are expressed ubiquitously throughout the brain, where they function to regulate the excitability of neurons. The subcellular distribution of these channels in pyramidal neurons of hippocampal area CA1 is regulated by tetratricopeptide repeat-containing Rab8b interacting protein (TRIP8b), an auxiliary subunit. Genetic knockout of HCN pore forming subunits or TRIP8b, both lead to an increase in antidepressant-like behavior, suggesting that limiting the function of HCN channels may be useful as a treatment for Major Depressive Disorder (MDD). Despite significant therapeutic interest, HCN channels are also expressed in the heart, where they regulate rhythmicity. To circumvent off-target issues associated with blocking cardiac HCN channels, our lab has recently proposed targeting the protein-protein interaction between HCN and TRIP8b in order to specifically disrupt HCN channel function in the brain. TRIP8b binds to HCN pore forming subunits at two distinct interaction sites, although here the focus is on the interaction between the tetratricopeptide repeat (TPR) domains of TRIP8b and the C terminal tail of HCN1. In this protocol, an expanded description of a method for purifying TRIP8b and executing a high throughput screen to identify small molecule inhibitors of the interaction between HCN and TRIP8b, is described. The method for high throughput screening utilizes a Fluorescence Polarization (FP) -based assay to monitor the binding of a large TRIP8b fragment to a fluorophore-tagged eleven amino acid peptide corresponding to the HCN1 C terminal tail. This method allows &#39;hit&#39; compounds to be identified based on the change in the polarization of emitted light. Validation assays are then performed to ensure that &#39;hit&#39; compounds are not artifactual.

The interaction between HCN channels and their auxiliary subunit has been identified as a therapeutic target in Major Depressive Disorder. Here, a fluorescence polarization-based method for identifying small molecule inhibitors of this protein-protein interaction, is presented.

Voltage-clamp Fluorometry in Xenopus Oocytes Using Fluorescent Unnatural Amino Acids

Voltage-Clamp Fluorometry (VCF) has been the technique of choice to investigate the structure and function of electrogenic membrane proteins where real-time measurements of fluorescence and currents simultaneously report on local rearrangements and global function, respectively1. While high-resolution structural techniques such as cryo-electron microscopy or X-ray crystallography provide static images of the proteins of interest, VCF provides dynamic structural data that allows us to link the structural rearrangements (fluorescence) to dynamic functional data (electrophysiology). Until recently, the thiol-reactive chemistry used for site-directed fluorescent labeling of the proteins restricted the scope of the approach because all accessible cysteines, including endogenous ones, will be labeled. It was thus required to construct proteins free of endogenous cysteines. Labeling was also restricted to sites accessible from the extracellular side. This changed with the use of Fluorescent Unnatural Amino Acids (fUAA) to specifically incorporate a small fluorescent probe in response to stop codon suppression using an orthogonal tRNA and tRNA synthetase pair2. The VCF improvement only requires a two-step injection procedure of DNA injection (tRNA/synthetase pair) followed by RNA/fUAA co-injection. Now, labelling both intracellular and buried sites is possible, and the use of VCF has expanded significantly. The VCF technique thereby becomes attractive for studying a wide range of proteins and &#8211; more importantly &#8211; allows investigating numerous cytosolic regulatory mechanisms.

Hydrolysis of a Ni-Schiff-Base Complex Using Conditions Suitable for Retention of Acid-labile Protecting Groups

Unnatural amino acids, amino acids containing side-chain functionalities not commonly seen in nature, are increasingly found in synthetic peptide sequences. Synthesis of some unnatural amino acids often includes the use of a precursor consisting of a Schiff-base stabilized by a nickel cation. Unnatural side-chains can be installed on an amino acid backbone found in this Schiff-base complex. The resulting unnatural amino acid can then be isolated from this complex using hydrolysis of the Schiff-base, typically by employing reflux in strongly acidic solution. These highly acidic conditions may remove acid-labile side-chain protecting groups necessary for the unnatural amino acids to be used in microwave-assisted solid-phase peptide synthesis. In this work, we present an efficient hydrolysis and subsequent Fmoc protection of an amino acid isolated from a Ni-Schiff base complex. Hydrolysis conditions presented in this work are suitable for retention of acid-labile side-chain protecting groups and may be adaptable to a variety of unnatural amino acid substrates.

Kinetic Screening of Nuclease Activity using Nucleic Acid Probes

Nucleases are a class of enzymes that break down nucleic acids by catalyzing the hydrolysis of the phosphodiester bonds that link the ribose sugars. Nucleases display a variety of vital physiological roles in prokaryotic and eukaryotic organisms, ranging from maintaining genome stability to providing protection against pathogens. Altered nuclease activity has been associated with several pathological conditions including bacterial infections and cancer. To this end, nuclease activity has shown great potential to be exploited as a specific biomarker. However, a robust and reproducible screening method based on this activity remains highly desirable.
Herein, we introduce a method that enables screening for nuclease activity using nucleic acid probes as substrates, with the scope of differentiating between pathological and healthy conditions. This method offers the possibility of designing new probe libraries, with increasing specificity, in an iterative manner. Thus, multiple rounds of screening are necessary to refine the probes&#39; design with enhanced features, taking advantage of the availability of chemically modified nucleic acids. The considerable potential of the proposed technology lies in its flexibility, high reproducibility, and versatility for the screening of nuclease activity associated with disease conditions. It is expected that this technology will allow the development of promising diagnostic tools with a great potential in the clinic.

Altered nuclease activity has been associated with different human conditions, underlying its potential as a biomarker. The modular and easy to implement screening methodology presented in this paper allows the selection of specific nucleic acid probes for harnessing nuclease activity as a biomarker of disease.

Isolation of Histone from Sorghum Leaf Tissue for Top Down Mass Spectrometry Profiling of Potential Epigenetic Markers

Histones belong to a family of highly conserved proteins in eukaryotes. They pack DNA into nucleosomes as functional units of chromatin. Post-translational modifications (PTMs) of histones, which are highly dynamic and can be added or removed by enzymes, play critical roles in regulating gene expression. In plants, epigenetic factors, including histone PTMs, are related to their adaptive responses to the environment. Understanding the molecular mechanisms of epigenetic control can bring unprecedented opportunities for innovative bioengineering solutions. Herein, we describe a protocol to isolate the nuclei and purify histones from sorghum leaf tissue. The extracted histones can be analyzed in their intact forms by top-down mass spectrometry (MS) coupled with online reversed-phase (RP) liquid chromatography (LC). Combinations and stoichiometry of multiple PTMs on the same histone proteoform can be readily identified. In addition, histone tail clipping can be detected using the top-down LC-MS workflow, thus, yielding the global PTM profile of core histones (H4, H2A, H2B, H3). We have applied this protocol previously to profile histone PTMs from sorghum leaf tissue collected from a large-scale field study, aimed at identifying epigenetic markers of drought resistance. The protocol could potentially be adapted and optimized for chromatin immunoprecipitation-sequencing (ChIP-seq), or for studying histone PTMs in similar plants.

The protocol has been developed to effectively extract intact histones from sorghum leaf materials for profiling of histone post-translational modifications that can serve as potential epigenetic markers to aid engineering drought resistant crops.

Lignin is a natural polymer that is the second most abundant polymer on Earth after cellulose. Lignin is mainly deposited in plant secondary cell walls and is an aromatic heteropolymer primarily composed of three monolignols with significant industrial importance. Lignin plays an important role in plant growth and development, protects&#160;from biotic and abiotic stresses, and in the quality of animal fodder, the wood, and industrial lignin products. Accurate estimation of lignin content is essential for both fundamental understanding of the lignin biosynthesis and industrial applications of biomass. The thioglycolic acid (TGA) method is a highly reliable method of estimating the total lignin content in the plant biomass. This method estimates the lignin content by forming thioethers with the benzyl alcohol groups of lignin, which are soluble in alkaline conditions and insoluble in acidic conditions. The total lignin content is estimated using a standard curve generated from commercial bamboo lignin.

Optimized Incorporation of Alkynyl Fatty Acid Analogs for the Detection of Fatty Acylated Proteins using Click Chemistry

Fatty acylation, the covalent addition of saturated fatty acids to protein substrates, is important in regulating a myriad of cellular functions in addition to its implications in cancer and neurodegenerative diseases. Recent developments in fatty acylation detection methods have enabled efficient and non-hazardous detection of fatty acylated proteins, particularly through the use of click chemistry with bio-orthogonal labeling. However, click chemistry detection can be limited by the poor solubility and potential toxic effects of adding long chain fatty acids to cell culture. Described here is a labeling approach with optimized delivery using saponified fatty acids in combination with fatty-acid free BSA, as well as delipidated media, which can improve detection of hard to detect fatty acylated proteins. This effect was most pronounced with the alkynyl-stearate analog, 17-ODYA, which has been the most commonly used fatty acid analog in click chemistry detection of acylated proteins. This modification will improve cellular incorporation and increase sensitivity to acylated protein detection. In addition, this approach can be applied in a variety of cell types and combined with other assays such as pulse-chase analysis, stable isotope labeling with amino acids in cell culture, and mass spectrometry for quantitative profiling of fatty acylated proteins.

The study of fatty acylation has important implications in cellular protein interactions and diseases. Presented here is a modified protocol to improve click chemistry detection of fatty acylated proteins, which can be applied in various cell types and combined with other assays, including pulse-chase and mass spectrometry.

Folding and Probing of Nucleic Acid Constructs

Begin by pipetting G4-TBA, single-stranded TBA, and double-stranded TBA solutions into three different tubes for folding. Heat the samples to 95 degrees Celsius for five minutes. Let them cool slowly to room temperature.Once the tubes have cooled to room temperature, centrifuge the tubes. Next, organize three sets each of seven empty autoclaved 0.5-milliliter tubes. Add three microliters of ultrapure water into each tube.Pipette five microliters of the folded nucleic acid constructs into each tube of the set. Next, add two microliters of either 25 or 250-micromolar B-CEP1 to obtain the final probe concentration of five and 50 micromolar respectively. To the three control tubes, add ultrapure water instead of the compound and incubate all the samples at 37 degrees Celsius.Stop the reaction by placing the tubes at 20 degrees Celsius, then dry the samples in a vacuum centrifuge.

Computational Prediction of Amino Acid Preferences of Potentially Multispecific Peptide-Binding Domains Involved in Protein-Protein Interactions

Many protein-protein interactions involve the binding of short protein segments to peptide-binding domains. Usually, such interactions require the recognition of linear motifs with variable conservation. The combination of highly conserved and more variable regions in the same ligands often contributes to the multispecificity of binding, a common property of enzymes and cell signaling proteins. Characterization of amino acid preferences of peptide-binding domains is important for the design of mediators of protein-protein interactions (PPIs). Computational methods are an efficient alternative to the often costly and cumbersome experimental techniques, enabling the design of potential mediators that can be later validated in downstream experiments. Here, we described a methodology using the Pepspec application of the Rosetta molecular modeling package to predict the amino acid preferences of peptide-binding domains. This methodology is useful when the structure of the receptor protein and the nature of the peptide ligand are both known or can be inferred. The methodology starts with a well-characterized anchor from the ligand, which is extended by randomly adding amino acid residues. The binding affinity of peptides generated this way is then evaluated by flexible-backbone peptide docking in order to select the peptides with the best predicted binding scores. These peptides are then used to calculate amino acid preferences and to optionally compute a position-weight matrix (PWM) that can be used in further studies. To illustrate the application of this methodology, we used the interaction between subunits of human interferon regulatory factor 5 (IRF5), previously known to be multispecific but globally guided by a short conserved motif called pLxIS. The estimated amino acid preferences were consistent with previous knowledge about the IRF5 binding surface. Positions occupied by phosphorylatable serine residues exhibited a high frequency of aspartate and glutamate, likely because their negatively charged side chains are similar to phosphoserine.

We describe a methodology based on sequence diversification to estimate the amino acid preferences of multispecific binding sites in protein-protein interactions (PPIs). In this strategy, thousands of potential peptide ligands are generated and screened in silico, thus overcoming some limitations of available experimental methods.
