Ubiquitination is een van de meest geconcongeerde post-translationele modificaties en is van cruciaal belang voor een breed scala aan organismen, waaronder gist, planten en gewervelde dieren. Ubiquitination bestaat uit de covalente gehechtheid van ubiquitin, een zeer geconconeerd 76 aminozuur polypeptide, om eiwitten te richten en treedt op in drie opeenvolgende stappen waarbij drie enzymen zijn betrokken, d.w.z. E1-activerende, E2-conjugating en E3 ligase1, 2,3. Deze post-translationele modificatie speelt centrale rollen in een breed spectrum van biologische processen. Inderdaad, de E3 ligases, die de specificiteit van de reactie bieden, vormen een grote superfamilie van enzymen en zijn de meest voorkomende enzymen van het ubiquitine-systeem4,5,6. Het is al lang bekend dat polyubiquitination gemedieerd door lysine 48 van ubiquitine induceert proteasomale afbraak. Integendeel, polyubiquitination via lysine 63 van ubiquitine wordt vaak geassocieerd met eiwit activatie7,8,9. Net als bij andere belangrijke post-translationele modificaties, is ubiquitisatie omkeerbaar en wordt ubiquitine verwijdering van eiwitten verzekerd door specifieke proteasen die deubiquitinases (DUBs) worden genoemd, die zijn ontstaan als belangrijke regulatoren van cellulaire processen 2 , 10. belangrijk, veel Dubs zijn zeer gespecialiseerd, en reguleren, door deubiquitination, specifieke substraten, wat aangeeft dat een fijne balans tussen Ubiquitination en deubiquitination essentieel is voor de eiwit functie. E3s en Dubs vormen samen met de proteasoom degradatie machines en accessoire factoren het ubiquitin proteasoom systeem (UPS, met > 1200 genen) die de belangrijkste signalerings trajecten reguleert, waarvan er verscheidene geassocieerd worden met celgroei en proliferatie, bepaling van het lot van cellen, differentiatie, Celmigratie en celdood. Belangrijker is dat deregulering van verschillende signalering van Cascades met alomtegenwoordige ziekten tumorigenese en neurodegeneratie aandoeningen5,11,12,13, 14.
Ubiquitination speelt pervasieve rollen in de chromatide biologie en DNA-afhankelijke processen15,16,17. Bijvoorbeeld, monoubiquitination van Histon H2A op lysine 119 (hierna H2A K119ub) is een kritische post-translationele modificatie die betrokken is bij transcriptionele repressie en DNA-reparatie18,19,20, 21,22. H2A K119ub wordt gekatalyseerd door het repressieve complex van Polycomb 1 (PRC1), dat een sleutelrol speelt bij het onderhoud van epigenetische informatie en zeer goed wordt bewaard van Drosophila tot mens. Canonical PRC1 wordt met name gevormd door de RING1B en BMI1, die het kern-E3 ubiquitine ligase-complex zijn dat verantwoordelijk is voor de bovengenoemde Ubiquitination-gebeurtenis22,23. In Drosophilawordt H2A monoubiquitination (H2A K118ub dat overeenkomt met H2A K119ub in zoogdieren) omgekeerd door de Dub Calypso, die samenwerkt met extra Sex Comb (ASX) die de Polycomb-repressieve Dub (PR-Dub) complex24vormt. Het zoogdier ortholog van Calypso, BAP1, is een tumor suppressor verwijderd of geïnactiveerd in verschillende menselijke maligniteiten25,26,27,28, 29 , 30 , 31 , 32 , 33. BAP1 reguleert DNA-afhankelijke processen in de Nucleus en de door calcium-signalering gemedieerde apoptosis bij het endoplasmisch reticulum33,34,35,36, 37 , 38 , 39 , 40 , 41 , 42. BAP1 assembleert multi-subunit eiwitcomplexen met transcriptie regelaars, met name ASXL1, ASXL2 en ASXL3 (asxls), drie orthologues van ASX38,43. Asxls gebruikt het domein deubiquitinase adapter (deubad), ook wel asxm Domain genoemd, om BAP1 Dub-activiteit te stimuleren35,36,44. Daarom speelt ASXLs belangrijke rollen bij het coördineren van BAP1 DUB-activiteit bij chromatine en meer in het algemeen zijn tumor suppressor-functie.
Er bestaan verschillende methoden om de processen van Ubiquitination en deubiquitination te bestuderen. Met name biochemische testen met behulp van eiwitten gezuiverd van bacteriën blijven zeer krachtig in het aantonen van directe alomtegenwoordige van, of verwijdering van ubiquitine van, specifieke substraten. Deze experimenten kunnen worden uitgevoerd om een reeks parameters te onderzoeken, zoals het bepalen van de eis van minimale complexen, het bepalen van reacties kinetiek, het definiëren van structuur/functie relaties en het begrijpen van de impact van pathologische gen mutaties. Hier bieden we protocollen voor het uitvoeren van Ubiquitination en deubiquitinisatie reacties op chromatine substraten met gezuiverde componenten. Als modelsysteem wordt in vitro Ubiquitination en deubiquitination van nucleosomale H2A eiwit gepresenteerd. Bacteriën-gezuiverde eiwitten geassembleerd in minimale complexen van RING1B/BMI1 en BAP1/DEUBAD worden gebruikt voor Ubiquitination of deubiquitinisatie van nucleosomale H2A, respectievelijk.

in vitro ubiquitination and deubiquitination assays of nucleosomal histones

Ubiquitination is een post-translationele modificatie die belangrijke rollen in verschillende signalering trajecten speelt en is met name betrokken bij de coördinatie van de chromatine functie en DNA-geassocieerde processen. Deze modificatie omvat een sequentiële werking van verschillende enzymen, waaronder E1 ubiquitin-activatie, E2 ubiquitin-conjugating en E3 ubiquitin-ligase en wordt omgekeerd door deubiquitinases (DUBs). Alomtegenwoordige werking induceert afbraak van eiwitten of wijziging van de eiwit functie, inclusief modulatie van enzymatische activiteit, eiwit-eiwit interactie en subcellulaire lokalisatie. Een kritieke stap bij het aantonen van de eiwit alomtegenwoordige of deubiquitatie is het uitvoeren van in vitro reacties met gezuiverde componenten. Effectieve Ubiquitination en deubiquitinisatie reacties kunnen sterk worden beïnvloed door de verschillende gebruikte componenten, enzym co-factoren, buffer condities en de aard van het substraat.  Hier bieden we stap-voor-stap protocollen voor het uitvoeren van Ubiquitination en deubiquitinisatie reacties. We illustreren deze reacties met behulp van minimale componenten van de muis Polycomb repressieve complex 1 (PRC1), BMI1, en RING1B, een E3 ubiquitine ligase dat monoubiquitinates Histon H2A op lysine 119. Deubiquitisatie van nucleosomale H2A wordt uitgevoerd met behulp van een minimale Polycomb repressief Deubiquitinase (PR-DUB) complex gevormd door de humane deubiquitinase BAP1 en het DEUBiquitinase ADaptor (DEUBAD) domein van zijn co-factor ASXL2. Deze assays van alomtegenwoordige/deubiquitatie kunnen worden uitgevoerd in de context van recombinant nucleosomes die zijn gereconstitueerd met bacteriën gezuiverde eiwitten of inheemse nucleosomes die worden gezuiverd uit zoogdiercellen. We belichten de fijne kneepjes die een aanzienlijke impact kunnen hebben op deze reacties en we stellen voor dat de algemene principes van deze protocollen snel kunnen worden aangepast aan andere E3 ubiquitine ligasen en deubiquitinases.

GST-BMI1 en RING1B eiwitten zijn goed geproduceerd in bacteriën en kunnen gemakkelijk worden geëxtraheerd in de oplosbare fractie. In Vitro Ubiquitination and Deubiquitination Assays of Nucleosomal Histones

Ubiquitination is een post-translationele modificatie die belangrijke rollen speelt in cellulaire processen en nauw gecoördineerd wordt door deubiquitination. Defecten in beide reacties ten grondslag liggen aan menselijke pathologieën. Wij bieden protocollen voor het uitvoeren van Ubiquitination en deubiquitinisatie reactie in vitro met behulp van gezuiverde componenten.

Gezien de complexiteit van de alomtegenwoordigheid en deubiquitatiereacties in de cellen is het belangrijk om in vitro tests vast te stellen met gedefinieerde gezuiverde componenten. Dit helpt om de mechanismen van alomtegenwoordigheid en deubiquitatie te begrijpen en ook om te bepalen hoe mutaties geassocieerd met genen die de enzymen die verantwoordelijk zijn voor deze reactie coderen, menselijke ziekte kunnen veroorzaken. We kunnen de domeinen en motieven in deze componenten identificeren die deze reacties aansturen.We kunnen ook hoge doorvoer screen testen die kunnen worden gebruikt om te screenen op kleine molecuul remmers die kunnen worden ontwikkeld als potentiële therapeutica. Om te beginnen bacteriën lysis, voeg PMSF en antiprotease cocktail in de ijskoude lyse buffer A.Voeg 25 millilters van de lyse buffer A in de fles met bacteriën pellet en resuspend de pellet. Breng het lysaat met bacteriën in een buis voor sonicatie.Gebruik een sonde sonicator om het lysaat sonicate op 70%output amplitude voor 30 seconden, vier tot vijf keer. Dan centrifugeren op 21.000 keer g gedurende 20 minuten op vier graden Celsius. Na het uitbroeden van de bacteriën lysate met GSH kralen voor vijf uur volgens het manuscript, breng de kralen samen met 10 millilters van buffer in een lege chromatografie kolom.Voeg vervolgens 1,5 millilters buffer A met 25 millimolar glutathion toe aan de kolom en verzamel de elutie door de zwaartekracht in 1,5 milliliter microbuisjes. Herhaal de elutieprocedure vier keer met verse buffer A een verdere behandeling van de geëuterde breuken volgens het manuscript. Om te beginnen, resuspend de His-BAP1 en de MBP-DEUBAD bacteriën pellets in 25 millilters van ijskoude lyse buffer B.Mix 25 millilters van elk lysate en incubate op ijs gedurende 15 minuten.Sonicaat en dan centrifugeren het lysaat op 21,000 keer g gedurende 20 minuten. Na lysate centrifugation, filter het lysaat door een 0,45 micrometer porie spuit filter in een fles en meng het met de Nickel NTA kralen. Incubeer op vier graden Celsius met schudden voor vijf uur.Daarna, draai de kralen op 25,000 keer g gedurende drie minuten. Gebruik een pipet om de supernatant op te slaan in een 50 milliliter buis als de stroom door. Was de kralen met vijf millilters van buffer B, met 20 millimolar imidazool, zes keer met drie minuten centrifuge.Breng na de laatste wasbeurt de kralen met 10 millilters buffer B over in een lege chromatografiekolom en voeg een milliliter buffer B toe met 200 millimolar imidazool. Verzamel de elutie door de zwaartekracht in 1,5 milliliter microbuisjes met DTT en EDTA. Herhaal de elutieprocedure vier keer en verdeel de gewenste geëuterde fracties in een buis van 15 milliliter.Voeg buffer C toe om het eluted complex drie keer te verdunnen. Breng vervolgens de verdunde elutie over aan de bereide amylose kralen in buizen en incubbate 's nachts bij vier graden Celsius met schudden. In de ochtend, centrifuge de buizen op 2, 500 keer g gedurende drie minuten en houd de supernatant in een 15 milliliter buis als stroom door.Was de eiwitgebonden kralen met vijf millilters van buffer C voor vijf tot zes keer. Voeg vervolgens 500 microliter buffer D toe aan het gezuiverde His-BAP1/MBP-DEUBAD-complex op de amylose agarose-kralen om een 50% kraaloplossing te maken. Breng 20 microliter van de 50% kraaloplossing over naar een microcentrifugebuis en voeg 20 microliter van twee keer Laemmli Sample Buffer toe voor SDS-PAGE en Coomassie blauwe analyse.Bewaar de resterende kraaloplossing op min 80 graden Celsius voor toekomstig gebruik. Na cultuur de HEK293T cellen, plaat 12 miljoen cellen in 20 millilters van complete media in een 15 centimeter cultuur schotel, een dag voor de transfectie. Na één één dag, onder de celcultuurkap, aspirate media en levering met 12 millilters van serum vrije media.Transfecteer de cellen met 21 microgram pCDNA flat-H2A met behulp van 63 microliter PEI op een milligram per milliliter. Na 12 uur, veranderen in het voltooien van medium. Na het oogsten van de cellen volgens het manuscript, resuspend de cel pellet in ongeveer 10 volumes van buffer E met NEM te remmen deubiquitinases en je uitbroeden op ijs gedurende 20 minuten.Na centrifugatie op 3.000 keer g gedurende vijf minuten, gooi de supernatant. Was de chromatinepelel twee maal met 10 volumes buffer E eerst en was vervolgens twee maal met buffer F.Resuspend de chromatine in vijf millilters van buffer F en behandel de pellet met microkoccal nuclease met een concentratie van drie eenheden per milliliter gedurende 10 minuten bij kamertemperatuur. Breng na incubatie een 40 microliter aliquot van het mengsel over naar een buis van 1,5 milliliter voor analyse van nucleosomale DNA-fragmenten.Voeg 40 microliters fenol-chloroform en 20 microliter van zes keer DNA-laadbuffer toe. Vortex en draai op 18.000 keer g gedurende twee minuten. Breng vervolgens 15 microliters van de waterige fase over in een 2%agarose gel om het DNA te laden.Na het stoppen van de reactie en centrifugatie volgens het manuscript, inculuberen de oplosbare chromatine fractie met anti-vlag hars kralen in een 15 milliliter buis 's nachts op vier graden Celsius met schudden. Was de kralen zes keer met buffer G.Breng de kralen met vijf millilters van buffer G in een lege chromatografie kolom. Verdun de gebonden nucleosomen van de kraal met 260 microliter buffer G met 200 microgram per milliliter vlag elution peptide en een tot vijf een molaire Tris bij pH acht.Elute de nucleosomen drie keer, een uur in de koude kamer. Voeg daarna een enzymoplossingsmix toe met 250 nanogram UBE1, 672 nanogram ub en E2 UB-verconjugerende enzymen en één microgram BMI1-RING1B E3-ubiquiquitinseligacomplex in de buis. Broed de reactie drie uur lang bij 37 graden Celsius met af en toe schudden.Stop de reactie door 40 microliters van twee keer Laemmli Sample Buffer toe te voegen en analyseer histone H2AK119 ubiquiination door western blotting. Om de in vitro deubiquitination test uit te voeren, worden de gezuiverde nucleosomen opnieuw opgescholden in 40 microliter van buffer I en een microgram bacteriën gezuiverd His-BAP1/MBP-DEUBAD kralen. Plaats de buis in een couveuse op 37 graden Celsius gedurende drie uur om de deubiquitination reactie uit te voeren met af en toe schudden.Stop vervolgens de reactie door 40 microliters van twee keer Laemmli buffer toe te voegen en te analyseren door immunoblotting. In dit experiment, Coomassie blauwe vlekken voor een typische zuivering van de GST-BM1-RING1B complex met behulp van GST affiniteit kralen, blijkt dat de banden migreren op verwachte kiesgewicht rond 45 kilodaltons en 13 kilodaltons respectievelijk. Ook de zuivering van het His-BAP1 MBP-DEUBAD complex resulteerde in relatief hoge homogene preparaten met banden rond respectievelijk 90 kilodaltons en 55 kilodaltons.Aan de andere kant is de gezuiverde nucleosomale fractie in wezen samengesteld door een 147 base pair band die de aanwezigheid van sterk verrijkte mononucleosomale fractie aangeeft. Coomassie blauwe kleuring van gezuiverde nucleosomen toont een typisch bandpatroon van de vier histone subeenheden met stoichiometrische hoeveelheden. Alomtegenwoordigheid van histone H2A met het BMI1-RING1B complex toont een tijdsafhankelijke toename van de alomtegenwoordige vorm van het eiwit, terwijl de niveaus van de niet-gemodificeerde vorm gelijktijdig worden verlaagd.De alomtegenwoordigheidsreactie is totaal omdat vrijwel alle H2A-eiwitten worden omgezet in H2A K119ub. Aan de andere kant, deubiquitination test werd uitgevoerd inheemse nucleosomen. Na incubatie van deze nucleosomen met BAP1-DEUBAD werd een tijd afhankelijke vermindering van het signaal H2A K119ub waargenomen.Het succes van alomtegenwoordigheid en deubiquitatiereacties hangt af van de manier waarop het eiwit wordt gezuiverd. We hebben een goede opbrengst nodig en het buffergebruik voor het opnieuw opbouwen en zuiveren van eiwitten moet verenigbaar zijn met biochemische reacties. Wanneer deze alomtegenwoordigheid en deubiquitatietesten goed zijn ingeburgerd, kunnen we de affect activators en remmers testen, evenals de impact van ziektegerelateerde genmutaties.Deze methode is vastgesteld door de bijdrage van verschillende laboratoria en zijn zeer nuttig om de mechanismen van alomtegenwoordigheid en deubiquitatie te begrijpen. Verschillende chemische stoffen zijn gevaarlijk en moeten worden gemanipuleerd in de motorkap. Dit omvat fenol-chloroform, zuren, basen, en het verminderen van agenten.
