Met het toenemende begrip van de universele rol van RBPs onder zowel biologische als pathologische contexten, zijn de klem methodes wijd gebruikt om de moleculaire functie van RBPs20,32,33te openbaren, 34,35. Het hier beschreven protocol vertegenwoordigt een aangepaste toepassing van de eCLIP-methode op muis testis.
Een uitdaging i...

De testis van zoogdieren vertegenwoordigt een uitstekend ontwikkelingsmodel waarin een ingewikkeld programma van de cel differentiatie cyclisch loopt om talrijke spermatozoa op te leveren. Een unieke waarde van dit model ligt in de opkomst van transcriptie inactivatie in bepaalde stadia van spermatogenese, meestal wanneer Meiotische geslacht chromosoom inactivatie (MSCI) voorkomt1,2 en wanneer ronde spermatids ondergaan drastische kern verdichting tijdens spermiogenesis3. Deze inopeenvolgende transcriptie gebeurtenissen vereisen post-transcriptie de regelgeving van het gen, waarin RNA-bindende proteïnen (RBPs) een essentiële rol spelen, die transcriptoom en het handhaven van mannelijke vruchtbaarheid vormen.
Om de bona fide doelen van RNA van een individuele RBP in vivo te identificeren, werd de crosslinking Immunoprecipitation (clip) methode ontwikkeld4,5, gebaseerd op maar buiten de reguliere RNA Immunoprecipitation (RIP)6,7 , door integratie van belangrijke stappen met inbegrip van ultraviolette (UV) crosslinking, stringente was en gel overdracht om signaal specificiteit te verbeteren. De geavanceerde toepassing van de CLIP in combinatie met een hoge doorvoersnelheid sequencing heeft uitgelokt grote belangstelling voor profilering eiwit-RNA interactie op genoom-Wide levels8. Naast genetische studies over RBP functie, zijn dergelijke biochemische methodes die het directe samenspel van endogene proteïne en RNA identificeren onontbeerlijk geweest om de regelgevende rollen van RNA van RBPs nauwkeurig te verhelderen. Bijvoorbeeld, MOV10L1 is een testikel-specifiek RNA Helicase vereist voor mannelijke vruchtbaarheid en de piwi-interactie RNA (piRNA) biogenesis9. Zijn paralogue MOV10 is gekend als een ubiquitously uitgedrukt en multifunctioneel RNA Helicase met rollen in veelvoudige aspecten van de biologie van RNA10, 11,12,13,14 , 15 , 16 , 17 , 18. door het gebruik van de conventionele clip-volgende, vonden we dat MOV10L1 bindt en reguleert primaire piRNA precursoren te initiëren vroege piRNA verwerking19,20, en dat MOV10 bindt mRNA 3 ' UTRs en als niet-codering RNA soorten in testiculaire kiemcellen (gegevens niet getoond).
Niettemin, CLIP is oorspronkelijk een moeizame, radioactieve procedure gevolgd door sequencing bibliotheek voorbereiding met een opmerkelijk verlies van CLIP Tags. In de conventionele CLIP, is een cDNA Bibliotheek bereid met behulp van adapters afgebonden op beide RNA ledematen. Na de eiwitvertering, kruisverwijzende korte polypeptiden blijven gehecht aan RNA fragmenten. Dit crosslinking merk blokkeert gedeeltelijk omgekeerde transcriptase (RTase) progressie tijdens cDNA synthese, resulterend in afgekapte cDNAs die ongeveer 80% van de cDNA Bibliotheek21,22vertegenwoordigen. Dus alleen cDNA fragmenten als gevolg van RTase het omzeilen van de crosslinking site (Read-Through) worden gesequenced. Onlangs, zijn diverse klem benaderingen, zoals pari-klem, iCLIP, eCLIP en uvCLAP, gebruikt om crosslink plaatsen van RBPs in levende cellen te identificeren. PAR-CLIP omvat de toepassing van 365 nm UV-straling en photoactivatable nucleotide analogen en is daarom exclusief voor in-kweken levende cellen, en de integratie van nucleoside analogen in nieuw gesynthetiseerde Transcripten is vatbaar voor het produceren bias waar RNA fysisch met proteïne23,24samenwerkt. In iCLIP, slechts een enkele adapter is afgebonden aan de 3 ' extremiteit van kruisverwijzende RNA fragmenten. Na omgekeerde transcriptie (RT), zowel worden de afgekapte als gelezen-door cDNAs verkregen door intramolecularly circularization en re-linearization die door de Kettingreactie van de polymerase (PCR) wordt gevolgd25,26. Echter, de efficiëntie van intramoleculaire circularization is relatief laag. Hoewel oudere CLIP protocollen moeten etikettering van kruisverwijzende RNA met een isotoop, ultraviolette crosslinking en affiniteit zuivering (uvCLAP), met een proces van strenge tandem affiniteit zuivering, vertrouwt niet op radioactiviteit27. Niettemin is uvCLAP beperkt tot gekweekte cellen die moeten worden transfected met de expressievector die de 3x FLAG-HBH tag voor tandem affiniteit zuivering draagt.
In eCLIP, adapters werden afgebonden eerste op de 3 ' extremiteit van RNA gevolgd door RT, en de volgende op de 3 ' extremiteit van cDNAs in een intermoleculaire modus. Vandaar, eCLIP is in staat om vast te leggen alle afgekapt en lees-through cDNA28. Hier bieden we een stap-voor-stap beschrijving van een eCLIP protocol aangepast voor de muis testis. enhanced crosslinking immunoprecipitation (eclip) method for efficient identification of protein-bound rna in mouse testis

Spermatogenese definieert een zeer besteld proces van mannelijke kiemcellen differentiatie bij zoogdieren. In testis, worden de transcriptie en de vertaling ontkoppeld, onderstrepend het belang van post-transcriptie regelgeving van de uitdrukking van het gen die door RBPs wordt georkestreerd. Om mechanistische rollen van een RBP op te helderen, kan de methodologie van crosslinking Immunoprecipitation (klem) worden gebruikt om zijn endogene directe doelstellingen van RNA te vangen en de daadwerkelijke interactie plaatsen te bepalen. De Enhanced CLIP (eCLIP) is een nieuw ontwikkelde methode die verschillende voordelen biedt ten opzichte van de conventionele CLIPs. Nochtans, is het gebruik van eCLIP tot dusver beperkt tot cel lijnen, die voor uitgebreide toepassingen roepen. Hier werkten wij eCLIP om MOV10 en MOV10L1, twee bekende RNA-bindende helicases, in muis testis te bestuderen. Zoals verwacht, vinden wij dat MOV10 hoofdzakelijk aan 3 ' onvertaalde gebieden (UTRs) van mRNA bindt en MOV10L1 selectief aan piwi-interactie RNA (piRNA) voorloper transcripten bindt. Verbeterde crosslinking Immunoprecipitation (eCLIP) methode voor efficiënte identificatie van proteïne-verbindend RNA in muis testis

Hier presenteren we een eCLIP protocol om de belangrijkste RNA doelen van RBP kandidaten in testis te bepalen.

RNA-bindende eiwitten zijn essentieel voor de cellulaire fysiologie. Belangrijk is dat het RBP zeer tot uiting komt in spermatogenese en goed gedocumenteerd is als essentiële post-transcriptieregelgevers in alle stadia van kiemcellen. Identificatie van bindende doelen is van cruciaal belang om de mechanistische rollen van RBP te verduidelijken.Dit protocol vertegenwoordigt een aangepaste toepassing van eCLIP-methode om endogene directe RNA-doelen vast te leggen en stelt een toepasselijke basis vast voor eCLIP bij zoogdiertestis. Het belangrijkste voordeel van deze methode is dat het niet-radioactief, minder tijd-intensief is en een sterkere signaal-ruisverhouding biedt omdat de grootte-overeenkomende input zal dienen als een geschikte achtergrond voor authentieke doelen. Tot slot denken we dat kleinschalige sequencing van subclonen nuttig is om diepe sequencing te volgen.Het demonstreren van de procedure zal Xu Qiushi zijn, mijn collega. Om deze procedure te beginnen, oogst ongeveer 100 milligram teelballen van muizen van de juiste leeftijd voor elk immunoprecipitatie-experiment. Plaats de weefsels in ijskoude PBS.Met behulp van een paar fijngepunte pincet, verwijder voorzichtig de tunica albuginea. Voeg drie milliliter ijskoude PBS toe aan een weefselmolen en gebruik een losse glazen stamper om het weefsel met milde mechanische kracht te tritureren. Breng vervolgens de weefselsuspensie over naar een celkweekschotel en voeg ijskoude PBS toe tot zes milliliter.Schud de plaat snel zodat de vloeistof de bodem van de schotel gelijkmatig bedekt. Crosslink de suspensie op ijs drie keer met 400 millijoule per centimeter in het kwadraat op 254 nanometer. Voeg eerst 125 microliter eiwit een magnetische kralen per monster toe aan een verse centrifugebuis. Plaats de buis op de magneet om de kralen van de oplossing te scheiden.Na 10 seconden, verwijder de supernatant, en was de kralen twee keer met een milliliter ijskoude lyse buffer. Resuspend de kralen in 100 microliters van koude lyse buffer met 10 microgram eCLIP antilichaam. Draai de buizen 45 minuten op kamertemperatuur.Was vervolgens de kralen twee keer met een milliliter ijskoude lysebuffer. Om te beginnen, resuspend de weefselkorrels in een milliliter koude lyse buffer met 22 microliter van 50x EDTA-vrije eiwitremmer cocktail en 11 microliter van RNase remmer. Houd de monsters 15 minuten op ijs.Sonicate elk monster zoals beschreven in het tekstprotocol. Voeg vervolgens vier microliters van DNase toe aan elke buis en meng goed. Voeg eerst een milliliter van het lysaat toe aan de bereide kralen en draai de monsters twee uur of 's nachts op vier graden Celsius. Verzamel hierna de kralen met een magnetische standaard en gooi de supernatant weg.Was de kralen twee keer met 900 microliters met een zoutrijke buffer en was de kralen twee keer met 900 microliters wasbuffer. Was vervolgens de kralen eenmaal met 500 microliters van 1x dephosphorylation buffer. Gooi eerst de supernatant weg en gebruik fijne pipettips om eventuele restvloeistof te verwijderen.Voeg 25 microliters van drie-prime ligatie master mix aan elk monster, en zorgvuldig pipette te mengen. Voeg 2,5 microliter RNA-adapter X1A en 2,5 microliter RNA-adapter X1B toe aan elk monster. Meng voorzichtig door pipetten of flicking.Incubeer op 25 graden Celsius gedurende 75 minuten, zorg ervoor dat de buis flick om elke 10 minuten te mengen. Was de kralen eenmaal met 500 microliter koude wasbuffers. Was vervolgens de kralen eenmaal met 500 microliters koude zoutbuffer met veel zout en vervolgens met 500 microliters koude wasbuffer.Herhaal beide wasbeurten nog eens. Magnetisch scheiden van de kralen, en gebruik fijne pipet tips om eventuele resterende vloeistof te verwijderen. Resuspend de kralen in 100 microliter van koude was buffer, en verplaats 20 microliters naar nieuwe buizen als RWB monsters.Voeg 7,5 microliter 4x LDS-monsterbuffer en drie microliter van 10x monsterreducerende agent toe aan de resterende monsters. Incubeer bij 70 graden Celsius gedurende 10 minuten tijdens het schudden bij 1, 200 rpm. Daarna koel je de monsters op ijs gedurende een minuut, en centrifugeren op 1,000 keer g en op vier graden Celsius gedurende een minuut.Voor RWB gel, plaats buizen op een magneet, en aparte eiwit eluate van de kralen. Laad 15 microliter van het monster in elke put. Voeg vervolgens 500 microliter antioxidant toe aan 500 milliliter 1x SDS-loopbuffer.Voer de gel op 200 volt, 1x SDS running buffer voor 50 minuten of totdat de kleurstof voorzijde is aan de onderkant. Breng de eiwit-RNA complexen van de gel naar een nitrocellulose membraan op 10 volt gedurende 70 minuten in 1x transfer buffer met 10% methanol. Blokkeer het RWB-membraan in 5% melk in TBST bij kamertemperatuur gedurende een uur.Spoel het membraan in TBST, en uitbroed met primaire antilichaam in TBST 's nachts op vier graden Celsius. Daarna was je twee keer met TBST, waarbij elke was vijf minuten duurde. Incubeer met secundair antilichaam in TBST bij kamertemperatuur gedurende een uur.Was vervolgens het membraan drie keer met TBST. Meng vervolgens gelijke volumes ECL-buffer A en buffer B.Voeg dit mengsel toe aan het membraan en broed gedurende één minuut uit. Bedek het membraan met plastic folie en stel het twee tot drie minuten bloot aan een röntgenfilm bij kamertemperatuur voordat u de film ontwikkelt.In deze studie, MOV10 eCLIP in teelballen van volwassen wild-type muizen met RNase Ik de behandeling van de crosslinked lysate, het doel eiwit, dat is ongeveer 114 kilodaltonen, is met succes verrijkt. Uit de qPCR-resultaten van cDNA verwaterd één tot 10 van verschillende monsters blijkt dat niet-crosslinked monsters een verminderd RNA-herstel laten zien. Opgemerkt wordt dat de Ct-waarden van de niet-kruisvormige groep over het algemeen vijf keer meer zijn dan UV-kruisgekoppelde groep.Representatieve resultaten voor PCR-versterking en grootteselectie via agarose gel elektroforese worden hier weergegeven. De primer-dimer product verschijnt op ongeveer 140 base paren. De UCSC Genome Browser weergave van twee representatieve subclone sequenties toont aan dat MOV10-gebonden eCLIP tags worden gevonden te bevinden in de drie-prime UTR van gen Fto.De geschatte snelheid van drie-prime UTR-doelen is goed voor 75%, is in overeenstemming met de meerderheid van de MOV10-doelstellingen in HEK293-cellen en in teelballen. In tegenstelling, MOV10L1-gebonden eCLIP tags blijken te bevinden zich binnen een piRNA-cluster, wat aangeeft MOV10L1 doelen piRNA precursoren. Het geschatte percentage van piRNA-precursoren is goed voor 42%, wat een trend van eerdere studies weerspiegelt.MOV10L1 eCLIP met een 40-eenheid-per-milliliter RNase I spijsvertering levert relatief meer sequenties met minder dan 20 base paren. Dit hier beschreven protocol vertegenwoordigt een werkgelegenheid van de eCLIP methode in reproductie, een gebied waarin de RNA-RBP interactie kennis is vrij onvoldoende.
