Le testicules de mammifères représente un excellent modèle de développement dans lequel un programme complexe de différenciation cellulaire s’exécute cycliquement pour produire de nombreux spermatozoïdes. Une valeur unique de ce modèle réside dans l’émergence de l’inactivation transcriptionnelle à certains stades de la spermèse, typiquement lorsque l’inactivation des chromosomes sexuels méiotiques (MSCI) se produit1,2 et lorsque les spermatides ronds subissent compactage nucléaire drastique pendant la spermiogenèse3. Ces événements transcriptionnels inconsécutifs nécessitent une régulation génique post-transcriptionnelle, dans laquelle les protéines liant l’ARN (RPB) jouent un rôle crucial, formant le transcriptome et conservant la fertilité masculine.
Pour identifier les cibles d’ARN de bonne foi d’un RBP individuel in vivo, la méthode de réticulation par immunoprécipitation (clip) a été développée4,5, basée sur mais au-delà de l’immunopreprécipitation à l’ARN ordinaire (RIP)6,7 , par incorporation d’étapes clés, y compris la réticulation ultraviolette (UV), un transfert de gel et de lavage rigoureux pour améliorer la spécificité du signal. L’application avancée du CLIP combinée à un séquençage à haut débit a suscité un grand intérêt pour le profilage de l’interaction protéine-ARN aux niveaux8de l’ensemble du génome. En plus des études génétiques sur la fonction RBP, ces méthodes biochimiques qui identifient l’interaction directe de la protéine endogène et de l’ARN ont été indispensables pour élucider avec précision les rôles de régulation de l’ARN des RPB. Par exemple, MOV10L1 est une hélicase d’ARN spécifique aux testicules requise pour la fertilité masculine et la biogenèse9de l’ARN en interaction piwi (Pirna). Son paralogue MOV10 est connu comme une hélicase d’ARN façon ubiquitaire exprimée et multifonctionnelle avec des rôles dans de multiples aspects de la biologie de l’ARN10,11,12,13,14 , le 15 , le 16 , le 17 , 18. en employant le clip-SEQ conventionnel, nous avons constaté que MOV10L1 lie et régule les précurseurs de Pirna primaires pour initier le traitement de Pirna précoce19,20, et que MOV10 lie mRNA 3 'utrs et aussi bien que l’ARN de non codantes cellules germinales testiculaires (données non illustrées).
Néanmoins, CLIP est à l’origine une procédure laborieuse et radioactive suivie par la préparation de la bibliothèque de séquençage avec une perte remarquable de balises CLIP. Dans le CLIP conventionnel, une bibliothèque d’ADNc est préparée à l’aide d’adaptateurs ligés aux deux extrémités de l’ARN. Après la digestion des protéines, les polypeptides courts réticulé demeurent attachés à des fragments d’ARN. Cette marque de réticulation bloque partiellement la progression de la transcriptase inverse (RTase) pendant la synthèse de l’ADNc, ce qui entraîne des cDNAs tronqués qui représentent environ 80% de la bibliothèque de l’ADNc21,22. Ainsi, seuls les fragments d’ADNc résultant de RTase contournant le site de réticulation (lecture-à travers) sont séquencés. Récemment, diverses approches de CLIP, telles que PAR-CLIP, iCLIP, eCLIP et uvCLAP, ont été employées pour identifier les sites de Crosslink des RBPs dans les cellules vivantes. PAR-CLIP implique l’application de 365 nm de rayonnement UV et d’analogues de nucléotides photoactivables et est donc exclusif à la culture des cellules vivantes, et l’incorporation d’analogues nucléosidiques dans les transcriptions nouvellement synthétisées est sujette à la production de biais où l’ARN interagit physiquement avec la protéine23,24. Dans iCLIP, un seul adaptateur est ligné à l’extrémité 3 'des fragments d’ARN réticulés. Après la transcription inversée (RT), les cDNAs tronqués et lus-through sont obtenus par circularisation intramoléculaire et relinéarisation, puis par amplification de la polymérase en chaîne (PCR)25,26. Cependant, l’efficacité de la circularisation intramoléculaire est relativement faible. Bien que les protocoles CLIP plus anciens ont besoin d’étiquetage de l’ARN réticulé avec un radio-isotopes, la réticulation ultraviolette et la purification d’affinité (uvCLAP), avec un processus de purification d’affinité tandem stricte, ne repose pas sur la radioactivité27. Néanmoins, uvCLAP est limitée aux cellules cultivées qui doivent être transftées avec le vecteur d’expression portant la balise 3x FLAG-HBH pour la purification d’affinité en tandem.
Dans eCLIP, les adaptateurs ont été lignés d’abord à l’extrémité 3 'de l’ARN suivie de RT, et ensuite à l’extrémité 3 'des cDNAs en mode intermoléculaire. Par conséquent, eCLIP peut capturer tous les cDNA28tronqués et lus. En outre, il n’est ni limité à l’étiquetage radioactif, ni à l’utilisation de lignées cellulaires en fonction de son principe, tout en conservant une résolution mono-nucléotide.

enhanced crosslinking immunoprecipitation (eclip) method for efficient identification of protein-bound rna in mouse testis

La spermèse définit un processus hautement ordonné de différenciation des cellules germinales mâles chez les mammifères. Dans le testis, la transcription et la traduction sont découplées, soulignant l’importance de la régulation post-transcriptionnelle de l’expression génique orchestrée par les RPB. Pour élucider les rôles mécanistes d’un RBP, la méthodologie d’immunopréprécipitation croisée (CLIP) peut être utilisée pour capturer ses cibles d’ARN directes endogènes et définir les sites d’interaction réels. Le CLIP amélioré (eCLIP) est une méthode nouvellement développée qui offre plusieurs avantages par rapport aux CLIPs conventionnels. Cependant, l’utilisation de eCLIP a jusqu’à présent été limitée aux lignées cellulaires, appelant à des applications élargies. Ici, nous avons employé eCLIP pour étudier MOV10 et MOV10L1, deux hélicases connues de liaison d’ARN, dans des testicules de souris. Comme prévu, nous constatons que MOV10 se lie principalement à 3 'régions non traduites (UTRs) de mRNA et MOV10L1 se lie sélectivement aux transcriptions des précurseurs de l’ARN en interaction piwi (piRNA). Notre méthode eCLIP permet la détermination rapide des principales espèces d’ARN liées par divers RPB par le séquençage à petite échelle des sous-clones et donc la disponibilité des bibliothèques qualifiées, comme un mandat pour procéder à un séquençage profond. Cette étude établit une base applicable pour eCLIP dans les testicules des mammifères.

Fait important, le RBP sont fortement exprimés dans toute la spermatogenèse et ont été bien documentés comme régulateurs post-transcriptionnels essentiels à toutes les étapes des cellules germinales. L’identification de cibles contraignantes est essentielle pour élucider les rôles mécanistes de RBP.Ce protocole représente une application adaptée de la méthode eCLIP pour capturer les cibles d’ARN direct endogène et établit une base applicable pour eCLIP chez les testicules mammifères. Le principal avantage de cette méthode est qu’elle est non radioactive, moins gourmande en temps, et fournit un rapport signal-bruit plus fort parce que l’entrée appariée servira d’arrière-plan approprié pour les cibles authentiques. Enfin, nous pensons que le séquençage à petite échelle des sous-vêtements est utile pour suivre le séquençage profond.Xu Qiushi, mon col lègue, démontrera la procédure. Pour commencer cette procédure, récoltez environ 100 milligrammes de testicules à partir de souris d’âge approprié pour chaque expérience d’immunoprécipitation. Placer les tissus dans du PBS glacé.À l’aide d’une pince à épiler finement inclinée, retirer délicatement la tunica albuginea. Ajouter trois millilitres de PBS glacé à un broyeur de tissu, et utiliser un pilon en verre lâche pour triturer le tissu par une légère force mécanique. Ensuite, transférez la suspension tissulaire dans un plat de culture cellulaire et ajoutez du PBS glacé jusqu’à six millilitres.Secouez l’assiette rapidement afin que le liquide recouvre uniformément le fond du plat. Reliez la suspension sur glace trois fois avec 400 millijoules par centimètre au carré à 254 nanomètres. Assurez-vous de mélanger la suspension entre chaque irradiation.Ensuite, recueillir la suspension dans un tube conique de 15 millilitres, et centrifugeuse à 1200 fois g et à quatre degrés pendant cinq minutes. Pour commencer, resuspendez les granulés tissulaires dans un millilitre de tampon de lyse froide contenant 22 microlitres de 50 x cocktail inhibiteur des protéines sans EDTA et 11 microlitres d’inhibiteur de la RNase. Continuez à lyser les échantillons sur la glace pendant 15 minutes.Sonicate chaque échantillon tel que décrit dans le protocole de texte. Ensuite, ajoutez quatre microlitres de DNase à chaque tube et mélangez bien. Lavez les perles une fois avec 500 microlitres de tampon de lavage à froid. Ensuite, lavez les perles une fois avec 500 microlitres de tampon froid à haute teneur en sel, puis avec 500 microlitres de tampon de lavage à froid.Répétez ces deux lavages une fois de plus. Séparez magnétiquement les perles et utilisez des pointes de pipette fines pour éliminer tout liquide résiduel. Resuspendez les perles dans 100 microlitres de tampon de lavage à froid, et déplacez 20 microlitres vers de nouveaux tubes sous forme d’échantillons de RWB.Ajouter 7,5 microlitres de tampon d’échantillon 4x LDS et trois microlitres d’agent réducteur d’échantillon 10x aux échantillons restants. Incuber à 70 degrés Celsius pendant 10 minutes tout en secouant à 1200 rpm. Après cela, refroidir les échantillons sur la glace pendant une minute, et la centrifugeuse à 1000 fois g et à quatre degrés Celsius pendant une minute.Pour le gel RWB, placez les tubes sur un aimant et séparez l’élitate de protéines des perles. Chargez 15 microlitres d’échantillon dans chaque puits. Ensuite, ajoutez 500 microlitres d’antioxydant à 500 millilitres de tampon en cours d’exécution 1x SDS.Faire fonctionner le gel à 200 volts, 1x SDS tampon en cours d’exécution pendant 50 minutes ou jusqu’à ce que l’avant de teinture est au fond. Transférer les complexes protéines-ARN du gel à une membrane de nitrocellulose à 10 volts pendant 70 minutes dans un tampon de transfert 1x avec 10% de méthanol. Bloquer la membrane RWB dans 5% de lait en TBST à température ambiante pendant une heure.Rincer la membrane dans tbst, et incuber avec l’anticorps primaire dans TBST pendant la nuit à quatre degrés Celsius. Après cela, laver deux fois avec tbst, avec chaque lavage d’une durée de cinq minutes. Incuber avec un anticorps secondaire dans tbst à température ambiante pendant une heure.Ensuite, lavez la membrane trois fois avec tbst. Ensuite, mélanger des volumes égaux de tampon ECL A et tampon B.Ajouter ce mélange à la membrane, et incuber pendant une minute. Couvrez la membrane d’une pellicule plastique et exposez-la à un film à rayons X à température ambiante pendant deux à trois minutes avant de développer le film.Dans cette étude, MOV10 eCLIP dans les testicules de souris adultes de type sauvage avec RNase I traitant le lysate croisé, la protéine cible, qui est d’environ 114 kilodaltons, est enrichi avec succès. Les résultats qPCR de cDNA dilués un à 10 de divers échantillons révèle que les échantillons non reliés entre eux montrent une diminution de la récupération de l’ARN. On observe que les valeurs Ct du groupe non relié entre les deux sont généralement cinq fois plus élevées que celles du groupe croisement uv.Des résultats représentatifs pour l’amplification de PCR et la sélection de taille par l’électrophoresis de gel d’agarose sont montrés ici. Le produit d’amorce-dimère apparaît à environ 140 paires de base. La vue ucsc Genome Browser de deux séquences représentatives de sous-vêtements montre que les balises eCLIP liées à MOV10 se trouvent dans l’UTR à trois premiers du gène Fto.Le taux approximatif d’objectifs UTR à trois premiers représente 75 % est conforme à la majorité des cibles MOV10 dans les cellules HEK293 et dans les testicules. En revanche, les étiquettes eCLIP liées à MOV10L1 se trouvent dans un cluster piRNA, indiquant que MOV10L1 cible les précurseurs de piRNA. Le taux approximatif de cibles précurseurs de l’ARN pi représente 42 %, ce qui reflète une tendance des études antérieures.MOV10L1 eCLIP avec une digestion RNase I de 40 unités par millilitre donne relativement plus de séquences avec moins de 20 paires de base. Ce protocole décrit ici représente un emploi de la méthode eCLIP dans la reproduction, un domaine dans lequel les connaissances d’interaction ARN-RBP sont plutôt insuffisantes.
