RNA結合タンパク質は細胞生理学に不可欠です。重要なことに、RBPは精子形成を通じて高発現しており、生殖細胞のすべての段階で重要な転写後調節因子として十分に文書化されている。結合ターゲットの同定は、RBPの機械的役割を解明するために重要である。このプロトコルは、内因性直接RNA標的を捕捉するためのeCLIP法の適応的な適用を表し、哺乳動物の精巣におけるeCLIPの適用可能な基礎を確立する。この方法の主な利点は、非放射性で、時間の負担が少なく、サイズに一致する入力が本物のターゲットの適切な背景となるため、より強い信号対雑音比を提供することです。最後に、サブクローンの小規模なシーケンシングは、深いシーケンスに従う上で有用であると考えます。手順をデモンストレーションするのは、私の同僚の徐気です。この手順を開始するには、各免疫沈降実験に適した年齢のマウスから約100ミリグラムの精巣を収穫する。氷冷PBSに組織を入れる。細かいピンセットを使用して、チュニカアルブギネアを静かに取り除きます。ティッシュグラインダーに氷冷PBSの3ミリリットルを加え、緩いガラスの害虫を使用して、軽度の機械的力で組織を三分性にします。次に、組織懸濁液を細胞培養皿に移し、氷冷PBSを最大6ミリリットルまで加える。液体が皿の底を均等に覆うように、プレートを素早く振ります。254ナノメートルで400ミリジュール/センチメートルで氷の上に懸濁液を3回架橋します。各照射の間に懸濁液を混ぜるようにしてください。次いで、15ミリリットルの円錐管に懸濁液を回収し、遠心分離機を1,200回g、4度で5分間回収する。上清を取り除き、PBSの1ミリリットルでペレットを再懸濁する。この後、懸濁液を1.5ミリリットルの遠心分離管に移します。1,000倍gで遠心分離機、摂氏4度で2分間、上清を捨てます。まず、新鮮な遠心分離管にサンプルあたり125マイクロリットルのタンパク質A磁気ビーズを加えます。マグネットの上にチューブを置き、ビーズを溶液から分離します。10秒後、上清を取り除き、1ミリリットルの氷冷ライシスバッファーでビーズを2回洗います。10マイクログラムのeCLIP抗体を用いて、100マイクロリットルの冷たいリシスバッファーでビーズを再懸濁させます。室温でチューブを45分間回転させます。その後、1ミリリットルの氷冷ライシスバッファーでビーズを2回洗います。まず、50倍のEDTAフリータンパク質阻害剤カクテルの22マイクロリットルとRNase阻害剤の11マイクロリットルを含む冷たいリシスバッファーの1ミリリットルの組織ペレットを再中断します。氷の上でサンプルを15分間氷上でくすみ続けます。テキスト プロトコルで説明されているように、各サンプルを超音波処理します。次に、各チューブに4マイクロリットルのDNaseを加え、よく混ぜます。1,200rpmで振りながら摂氏37度で10分間インキュベートします。その後、10マイクロリットルの希釈RNaseを加え、よく混ぜます。1,200rpmで振りながら5分間摂氏37度でインキュベートします。次いで、15,000倍gで遠心分離機を、摂氏4度で20分間、リセートをクリアする。上清を慎重に収集し、RWBおよびRRIサンプルの入力サンプルを保存します。まず、調製したビーズに1ミリリットルのライセートを加え、サンプルを摂氏4度で2時間または一晩回転させます。その後、磁気スタンドでビーズを回収し、上清を捨てます。900マイクロリットルの高塩バッファーでビーズを2回洗い、900マイクロリットルの洗浄バッファーでビーズを2回洗います。次いで、1x脱リン酸化バッファーの500マイクロリットルでビーズを1回洗浄します。まず、上清を捨て、細かいピペットチップを使用して残留液を除去します。各サンプルに3素子ライゲーションマスターミックスの25マイクロリットルを加え、慎重にピペットを混合します。各サンプルに2.5マイクロリットルのRNAアダプターX1Aと2.5マイクロリットルのRNAアダプタX1Bを加えます。ピペットやフリックで慎重に混ぜます。摂氏25度で75分間インキュベートし、チューブをフリックして10分ごとに混ぜるようにします。500マイクロリットルのコールドウォッシュバッファーでビーズを1回洗います。次に、500マイクロリットルの冷たい高塩バッファーでビーズを1回洗い、次に500マイクロリットルのコールドウォッシュバッファーで洗浄します。これらの両方のをもう一度繰り返します。ビーズを磁気的に分離し、細かいピペットチップを使用して残留液を除去します。100マイクロリットルの冷たい洗浄バッファーにビーズを再懸濁し、RWBサンプルとして20マイクロリットルを新しいチューブに移動します。残りのサンプルに、7.5マイクロリットルの4x LDSサンプルバッファーと10倍サンプル還元剤の3マイクロリットルを加えます。1,200rpmで振りながら摂氏70度で10分間インキュベートします。この後、氷の上でサンプルを1分間冷却し、遠心分離機を1,000倍g、摂氏4度で1分間冷却します。RWBゲルの場合は、チューブを磁石の上に置き、ビーズから溶出したタンパク質を分離します。各ウェルに15マイクロリットルのサンプルを積み込みます。次に、500マイクロリットルの抗酸化物質を1x SDSランニングバッファの500ミリリットルに加えます。ゲルを200ボルト、1x SDSランニングバッファで50分間、または染料フロントが底部になるまで実行します。10%メタノールを用いた1x転写バッファーで、ゲルからニトロセルロース膜に10ボルトで70分間タンパク質RNA複合体を移す。室温で5%乳のRWB膜を1時間ブロックします。TBSTで膜をリンスし、摂氏4度で一次抗体を一晩TBSTでインキュベートする。この後、TBSTで2回洗い、各洗浄は5分間続きます。TBSTで2次抗体を室温で1時間インキュベートする。その後、膜をTBSTで3回洗浄します。次に、ECLバッファーAとバッファBの等量を混合し、膜にこの混合物を追加し、1分間インキュベートします。膜をラップで覆い、室温でX線フィルムに2〜3分間露出してから、膜を現像します。本研究では、架橋されたライセートを処理するRNase Iを有する成体野生型マウスの精巣におけるMOV10 eCLIPが、約114キロダルトンである標的タンパク質を濃縮する。cDNAを様々なサンプルから1~10まで希釈したqPCRの結果は、非架橋サンプルがRNA回収の減少を示すことを明らかにした。非架橋群のCt値は、一般にUV架橋群の5倍以上である。アガロースゲル電気泳動によるPCR増幅およびサイズ選択の代表的な結果を以下に示す。プライマーダイマー製品は約140塩基対で現れる。2つの代表的なサブクローン配列のUCSCゲノムブラウザビューは、MOV10結合eCLIPタグがFto遺伝子の3素数UTR内に位置することが示されています。3素数UTRターゲットの概算率は75%を占め、HEK293細胞および精巣におけるMOV10標的の大部分と一致している。対照的に、MOV10L1結合eCLIPタグはpiRNAクラスタ内に位置することが判明し、MOV10L1標的はpiRNA前駆体を標的としている。piRNA前駆体標的の概算率は、以前の研究からの傾向を反映する42%を占める。40単位/ミリリットル RNase I 消化を伴う MOV10L1 eCLIP は、20 塩基対未満の比較的多くの配列を生成します。ここで説明するこのプロトコルは、再生におけるeCLIP法の採用を表し、RNA-RBP相互作用の知識がむしろ不十分である領域である。
