Onderzoek naar eiwit-nucleïnezuur interacties is van cruciaal belang voor ons begrip van moleculaire mechanismen onderliggende diverse biologische processen. Meiob is bijvoorbeeld een testis-specifiek eiwit dat essentieel is voor meiose en vruchtbaarheid bij zoogdieren25,26,27. MEIOB bevat een OB-domein dat bindt aan single-streng DNA en vertoont 3 ' tot 5 ' exonuclease activiteit26, die rechtstreeks bet...

Eiwit-nucleïnezuur interacties zijn betrokken bij vele essentiële cellulaire processen zoals DNA-herstel, replicatie, transcriptie, RNA-verwerking, en vertaling. Eiwit interacties met specifieke DNA-sequenties binnen de chromatine zijn nodig voor de strakke controle van genexpressie op het transcriptionele niveau1. Precieze posttranscriptionele regulering van talrijke Codeer-en niet-Codeer Rna's vereist uitgebreide en gecompliceerde interacties tussen elk eiwit en RNA2. Deze lagen van genexpressie regelgevingsmechanisme omvatten een cascade van dynamische intermoleculaire gebeurtenissen, die worden gecoördineerd door interacties van transcriptie/epigenetische factoren of RNA-bindende eiwitten met hun nucleïnezuur doelen, evenals eiwit-eiwit interacties. Om te ontleden of eiwitten in vivo direct of indirect geassocieerd zijn met nucleïnezuren en hoe dergelijke associaties zich voordoen en culmineren, worden in vitro biochemische assays uitgevoerd om de bindende affiniteit of enzymatische activiteit van eiwitten van belang te onderzoeken op ontworpen substraten van DNA en/of RNA.
Er zijn veel technieken ontwikkeld om nucleïnezuur-eiwitcomplexen op te sporen en te karakteriseren, waaronder de elektroforetisch mobiliteits verschuiving test (EMSA), ook wel gel retardatie assay of band Shift assay3,4,5 . EMSA is een veelzijdige en gevoelige biochemische methode die op grote schaal wordt gebruikt voor het bestuderen van de directe binding van eiwitten met nucleïnezuren. EMSA vertrouwt op gel elektrofortische verschuiving in banden, die routinematig worden gevisualiseerd met behulp van chemiluminescentie om Biotine-etiketten op te sporen6,7, de fluorescentie van de-etiketten8,9, of door autoradiografie van radioactieve 32P-etiketten10,11. Andere doeleinden van biochemische studies zijn de identificatie en karakterisering van de nucleïnezuur-verwerkingsactiviteit van eiwitten, zoals Nuclease-gebaseerde reacties om de splijting producten te beoordelen uit nucleïnezuur substraten12, 13 , 14 en DNA/RNA structuur-ontwikkeling assays om Helicase activiteiten te evalueren15,16,17.
In dergelijke enzymatische activiteit testen, de radioisotope-gelabelde of fluorophore-gelabelde nucleïnezuren worden vaak gebruikt als substraten vanwege hun hoge gevoeligheid. Analyse van radiografen van enzymatische reacties met betrekking tot 32P gelabelde radiotracers bleken gevoelig en reproduceerbaar18. Maar in een toenemend aantal laboratoria in de wereld, het gebruik van radio-isotopen is beperkt of zelfs verboden als gevolg van de gezondheidsrisico's die gepaard gaan met potentiële blootstelling. Naast bioveiligheid zorgen, andere nadelen zijn de vereiste noodzakelijke apparatuur om te werken met radio-isotopen, vereiste radioactiviteit licentie, korte halfwaardetijd van 32P (over 14 dagen), en geleidelijke verslechtering van de kwaliteit van de sonde als gevolg van Radiolyse. Er zijn dus alternatieve niet-isotopic methoden ontwikkeld (d.w.z. het labelen van de sonde met fluoroforen maakt detectie mogelijk door fluorescerende beeldvorming19). Een beeldvormings systeem met hoge resolutie is echter nodig bij het gebruik van fluorescently gelabelde sondes. Biotine, een veelgebruikt etiket, bindt gemakkelijk aan biologische macromoleculen zoals eiwitten en nucleïnezuren. Het biotin-streptavidin-systeem werkt efficiënt en verbetert de detectiegevoeligheid zonder de niet-specifieke achtergrond20,21te verhogen. Naast EMSA wordt Biotine veel gebruikt voor de eiwit zuivering en de pull-down van RNA, onder andere22,23,24.
Dit protocol gebruikt met succes Biotine gelabelde nucleïnezuren als substraten voor in vitro biochemische testen, waaronder EMSA, naast enzymatische reacties waarin Biotine niet vaak is gebruikt. De meiob ob domein is geconstrueerd en twee mutanten (truncation en Point mutatie) worden uitgedrukt als gst Fusion eiwitten25,26,27, evenals muis MOV10 recombinant Flag Fusion proteïne16. Dit verslag belicht de effectiviteit van dit gecombineerde protocol voor eiwit zuivering en biotine gelabelde assays voor diverse experimentele doeleinden.

in vitro biochemical assays using biotin labels to study protein-nucleic acid interactions

Eiwit-nucleïnezuur interacties spelen belangrijke rollen in biologische processen zoals transcriptie, recombinatie, en RNA metabolisme. Experimentele methoden om eiwit-nucleïnezuur interacties te bestuderen vereisen het gebruik van fluorescerende Tags, radioactieve isotopen of andere etiketten om specifieke doel moleculen te detecteren en te analyseren. Biotine, een niet-radioactieve nucleïnezuur label, wordt vaak gebruikt in elektroforetisch mobiliteits verschuiving assays (EMSA) maar is niet regelmatig toegepast om te controleren van de eiwit activiteit tijdens nucleïnezuur processen. Dit protocol illustreert het nut van biotine labeling tijdens in vitro enzymatische reacties, waaruit blijkt dat dit label goed werkt met een scala aan verschillende biochemische assays. Specifiek, in afstemming met eerdere bevindingen met behulp van radio-isotopen 32P-gelabelde substraten, wordt bevestigd via Biotine-gelabeld EMSA dat MEIOB (een eiwit dat specifiek bij de Meiotische recombinatie betrokken is) een DNA-bindend eiwit is, dat MOV10 (een RNA Helicase) lost biotin-gelabelde RNA-duplex structuren op, en dat MEIOB het Biotine-gelabelde enkel-streng DNA. Deze studie toont aan dat Biotine in staat is om 32P in verschillende biochemische assays in nucleïnezuur in vitro te vervangen.

Dit protocol biedt een biotine-label platform voor de studie van eiwit-nucleïnezuur interacties die robuust, betrouwbaar, efficiënt en betaalbaar blijkt te zijn. Dezelfde partij van de biotine-gelabelde nucleïnezuren kan worden gebruikt over een lange periode van tijd, het behoud van reproduceerbaarheid van experimenten. Ten slotte kunnen alle hier beschreven tests met het biotinelabel binnen een dag worden uitgevoerd en vereisen ze geen speciale apparatuur.Het aantonen van de procedure zal Lina Yu, een postdoctoraal van ons laboratorium. Bereid MEIOB en MOV10 constructen, en zet ze in de juiste bacteriën. Om MEIOB te extraheren, pellet de cellen via centrifugatie en resuspend ze in 20 milliliter van ijskoude fosfaat gebufferde zoutoplossing dulbecco' s, of DPBS, buffer.Sonicate de bacteriële suspensie op ijs. Dan, centrifuge het lysaat op 12,000 keer g en vier graden Celsius gedurende 15 minuten, en breng de supernatant naar een verse buis. Voorwassen glutathione-Sepharose kralen, en uitbroed ze met het lysaat op vier graden Celsius gedurende twee uur.Centrifugeren het mengsel op 750 keer g en vier graden Celsius gedurende een minuut om de kralen pellet. Spoel de kralen acht keer af met 10 milliliter ijskoude PBS. Voeg vervolgens een milliliter elutiebuffer toe, broed de kralen gedurende 10 minuten op vier graden Celsius en ontwijk de kralen via centrifugatie.Herhaal de elutie zes keer, en pool samen de zes fracties. Breng de eluted eiwitten in een centrifugaalfilter, en concentraat door centrifugatie op 7, 500 keer g voor een eindvolume van 100 tot 200 microliters. Om MOV10 te extraheren, druk het eiwit uit in HEK293T cellen en pellet de cellen volgens de handschriftrichtingen.Resuspend de pellet in drie milliliter cellyse buffer met volledige EDTA-vrije proteaseremmer cocktail, en incubate gedurende 30 minuten op ijs. Dan, centrifuge het lysaat op vier graden Celsius. Bereid anti-FLAG magnetische kralen door ze twee keer te wassen met K150 buffer.Na de was, resuspend de kralen in een milliliter van ijskoude K150 buffer en uitbroeden ze gedurende twee minuten op vier graden Celsius met zachte rotatie. Verzamel de kralen op een magneet, en verwijder de supernatant. Voeg de kralen toe aan de cel lysate, en uitbroeden op vier graden Celsius gedurende twee uur.Was de kralen met K150 buffer volgens het manuscript richtingen, en resuspend de kralen in 300 microliters van FLAG elution buffer. Plaats de kralen op een magneet, verzamel de supernatant met de MOV10 eiwitten en bepaal de eiwitconcentratie. Bereid de RNA oligonucleotiden door het verdunnen van elke oligo tot 20 micromolar en annealing hen om RNA duplexen vormen volgens het manuscript richtingen.Voor de MEIOB elektroforetische mobiliteitsverschuivingstest, of EMSA, meng de reagentia volgens de handschriftrichtingen. Voeg water toe voor een eindreactievolume van 20 microliters. Broed de reactie 30 minuten bij kamertemperatuur in en voeg vervolgens 5x stopbuffer toe.Meng voor de MOV10 helicase-activiteitstest de reagentia volgens de handschriftrichtingen en voeg water toe voor een eindreactievolume van 20 microliters. Broed de reactie op 37 graden Celsius gedurende 10 minuten, 30 minuten en 60 minuten, en voeg vervolgens 5x stopbuffer toe om de reactie te stoppen. Bereid vervolgens een 20% native polyacrylamide gel voor en laad 20 tot 25 microliter van elk monster in elke put.Voer de gel op 100 volt op een ijsbad totdat de bromofenol blauwe marker is gemigreerd naar het onderste kwart van de gel. Acrylamide is schadelijk en giftig. Het is belangrijk om ermee om te gaan met de juiste persoonlijke beschermingsmiddelen.Demontage de gelplaten en trim de gel door het verwijderen van laadputten en ongebruikte rijstroken. Plaats de gel in een 0,5x TBE-buffer. Snijd filterpapier en nylon membraan ter grootte van de gel, maak het papier en membraan voor en monteer de stapel voor overdracht.Breng de monsters van de gel naar het membraan in een semi-droog elektroforentisch apparaat bij 90 milliamperes gedurende 20 minuten. Kruis vervolgens de monsters door het membraan vervolgens 45 tot 60 seconden te bestralen met 120 millijoule per centimeter in het kwadraat. Voor chemiluminescentie detectie, beginnen met het toevoegen van 20 milliliter van het blokkeren van buffer aan het membraan en uitbroeden gedurende 15 tot 30 minuten terwijl zachtjes schudden.Verwijder voorzichtig de blokkeringsbuffer en vervang deze door een conjugaat/blokkeringsbuffer. Het membraan gedurende 15 minuten opnieuw uitbroeden. Was het membraan vier keer tijdens het schudden gedurende vijf minuten per wasbeurt.Voeg vervolgens 30 milliliter substraatevenwicht buffer aan het membraan, en uitbroed het gedurende vijf minuten tijdens het schudden op 20 tot 25 rpm. Bedek het gehele oppervlak van het membraan met substraatwerkoplossing en broed gedurende vijf minuten uit. Scan na de incubatie het membraan in een chemiluminescent beeldvormingssysteem gedurende één tot drie seconden.Zuivering van de MEIOB eiwitten A, C en E kan worden geverifieerd met Coomassie blauwe vlekken en westerse vlek analyse. De rode pijlen geven de posities van de gezuiverde MEIOB eiwitten aan. Interacties van MEIOB en enkelstrengs DNA kunnen worden gevisualiseerd met behulp van EMSA.Concentratieafhankelijke binding en decolleté worden waargenomen. Zoals verwacht, alleen de wild-type MEIOB-A interageert met het DNA, terwijl de mutant MEIOB-E en MEIOB-C niet. Interacties van MEIOB en enkelstrengs RNA kunnen ook worden waargenomen.Wild-type MEIOB toont concentratieafhankelijke binding en exonuclease activiteit op single-stranded RNA. Echter, kwantitatieve vergelijking blijkt dat MEIOB bindt DNA met een hogere efficiëntie dan RNA. Zuivering van MOV10 werd gecontroleerd met Coomassie blauwe kleuring, en het eiwit helicase activiteit werd gemeten op een RNA duplex met een vijf-prime overhang.Naarmate de reactietijd toeneemt, ontspant MOV10 geleidelijk het dubbelstrengs RNA. Om de kosten van de test te verlagen, kan de chemiluminescentiedetectie worden uitgevoerd met een tweevoudige verdunning van de reagentia van de detectiekit of met zelfgemaakte reagentia. Het hier beschreven protocol gebruikte met succes biotine-gelabelde nucleïnezuren als substraten voor in vitro biochemische tests zoals EMSA en voor enzymatische reacties waarbij biotine niet vaak is gebruikt.
