Das Genom enthält verschiedene Arten von Chromatin-Domänen, die mit transkriptionaler Aktivität und Replikationtiming2,3korrelieren. Diese Chromatin-Domänen reichen von wenigen Kilobasen (kb) bis zu mehr als 100 kb und zeichnen sich durch eine Bereicherung in unterschiedlichen Histonmodifikationenaus 4. Die zentralen Fragen sind: Wie werden diese Domänen gebildet und wie werden sie propagiert?
Eine der am besten charakterisierten Chromatin-Domänen wird durch die Aktivität des Polycomb-Repressionskomplexes 2 (PRC2) gefördert. PRC2 ist ein Komplex mit mehreren Untereinheiten, der aus einer Teilmenge der Polycomb-Gruppe (PcG) der Proteine5,6besteht und die Mono-, Di- und Trimethylierung von Lysin 27 des Histons H3 (H3K27me1/me2/me3)7,8, 9,10. H3K27me2/me3 sind mit einem repressiven Chromatinzustand verbunden, aber die Funktion von H3K27me1 ist unklar6,11. Eine der Kernkomponenten der PRC2, die embryonale Ektodermentwicklung (EED), bindet durch ihren aromatischen Käfig an das Endprodukt der PRC2-Katalyse, H3K27me3, und diese Funktion führt zur allosterischen Stimulation von PRC212,13. Die enzymatische Aktivität der VR China ist entscheidend für die Erhaltung der zellulären Identität während der Entwicklung, da die unangemessene Expression bestimmter Entwicklungsgene, die für eine bestimmte Abstammung kontraindiziert sind, schädlich wäre5,6 . Daher ist die Auflösung der Mechanismen, mit denen PRC2 die Bildung repressiver Chromatindomänen bei Säugetieren fördert, von grundlegender Bedeutung für das Verständnis der zellulären Identität.
Alle bisherigen experimentellen Systeme zur Untersuchung der Chromatin-Domänenbildung einschließlich PRC2-vermittelter Chromatin-Domänen wurden unter stationären Bedingungen durchgeführt, die nicht in der Lage sind, die sich entfaltenden Ereignisse der Chromatin-Domänenbildung in Zellen. Hier stellen wir ein detailliertes Protokoll zur Erzeugung eines induzierbaren Zellsystems vor, das die anfängliche Rekrutierung und Verbreitung von Chromatin-Domains überwacht. Insbesondere konzentrieren wir uns auf die Verfolgung der Bildung von PRC2-vermittelten repressiven Chromatin-Domänen, die H3K27me2/3 umfassen. Dieses System, das die mechanistischen Details der Chromatin-Domänenbildung erfassen kann, könnte angepasst werden, um andere Chromatin-Domänen zu integrieren, wie die weithin untersuchten Domänen, die entweder H2AK119ub oder H3K9me umfassen. Die Organisation und Struktur von Chromatindomänen ist für einzelne Zelllinien einzigartig. Ihre Fehlregulation könnte zu einem Verlust der zellulären Identität und/oder Krankheit führen. Trotz enormer Anstrengungen ist unser Verständnis der Bildung und Verbreitung von Chromatin-Domänen immer noch begrenzt. Chromatin-Domänen wurden unter stationären Bedingungen untersucht, die nicht förderlich für die Verfolgung der ersten Ereignisse während ihrer Einrichtung sind. Hier stellen wir eine Methode vor, um Chromatin-Domänen induduziert und deren Neubildung als Funktion der Zeit zu verfolgen. Klonen Sie die Guide RNAs in das CRISPR/Cas9-Plasmid gemäß Manuskriptanweisungen.In einem Sechs-Well-Plattenformat transfekt 200 000 mausembryonale Stammzellen oder mESCs mit einem Mikrogramm jeder Führungs-RNA mit Transfektionsreagenzien gemäß herstellerspezifischen Anweisungen. Erweitern Sie die Zellen in fünf 15-Zentimeter-Platten und induzieren Sie die Expression von Wildtyp oder Käfig-mutiertem EED, indem Sie 5-Mikromolar 4-Hydroxytamoxifen für fünf verschiedene Zeitdauern von null Stunden bis zu acht Tagen verabreichen.Wechseln Sie die Medien nach 12 Stunden für Behandlungen, die länger als das dauern. Isolieren Sie die erfolgreich rekombinierten Zellen durch FACS mit GFP, und führen Sie ChIP-seq für H3K27me2 und H3K27me3 durch, um ihre zeitliche Ablagerung an Chromatin als Reaktion auf die Wiederexpression ungezügelter oder käfigmutierter EED zu untersuchen. Zur Validierung der induzierbaren Wildtyp-Rettungs- und induzierbaren mutierten Rettungssysteme wurde westlicher Blot nach Induktion von Wildtyp- oder Käfigmutanten EED mit 4-Hydroxytamoxifen-Behandlung an ganzen Extrakten durchgeführt.Die Durchflusszytometrie-Analyse wurde verwendet, um die Effizienz der T2A-GFP-Expression in i-WT-r-Zellen vor und nach der 4-Hydroxytamoxifen-Behandlung zu bestätigen, was das erfolgreiche Flip der invertierten Kassette demonstriert. ChIP-seq von H3K27me3 wurde nach Wiederexpression von Wildtyp oder Käfig-mutant EED durchgeführt. Die Entstehung von H3K27me3 wird 12 Stunden nach der Wilden-Typ-EED-Expression an diskreten Keimbildungsstellen und dann 24 Stunden in Regionen beobachtet, die von den ursprünglichen Keimbildungsstätten entfernt sind.ChIP-seq wurde auch verwendet, um die zeitliche Ablagerung von H3K27me2 zu verfolgen, die H3K27me3 Ablagerung vorausgehen scheint. Die H3K27me3-Schwerpunkte und ihr Wachstum wurden ebenfalls mit Fluoreszenzmikroskopie visualisiert. Nach 12 Stunden Wildtyp EED-Expression gibt es Hinweise auf H3K27me3 Foci Bildung.Diese Brennpunkte nehmen um 24 Stunden zu und breiten sich schließlich um 36 Stunden auf große Regionen des Kerns aus. Die genaue Konstruktion von DNA-Konstrukten ist sehr wichtig, um das gewünschte induzierbare Rettungssystem zu erzeugen. Diese Methode kann eine zeitliche und spezielle Kontrolle von Mutationen von Proteinen bei Mäusen bieten.Auf diese Weise könnte man die Wirkung von Mutationen in einem bestimmten Gewebe oder in einem bestimmten Entwicklungsstadium bestimmen.
