RNAおよびRNA結合タンパク質(RRP)は、スプライシング、翻訳、リボソーム生物形成、エピジェネティック調節、および細胞運命遷移1、2、3、4、5、6を含む多様な細胞プロセスを制御する。これらのプロセスの繊細なメカニズムは、RNAとRRPのユニークな空間的および時間的配置に依存する。したがって、分子レベルでのRNA調節を理解するための重要なステップは、RRPの結合部位に関する位置情報を明らかにすることです。
架橋と免疫沈降(CLIP-seq)と呼ばれる戦略は、目的のタンパク質の免疫沈降に続いてUV架橋とタンパク質RNA相互作用を捕捉するために開発された。方法論の主な特徴は、UV照射によるRNA結合タンパク質とその直接結合RNA分子(〜1Å内)との間の共有結合架橋の誘導である。RBP フットプリントは、CLIP タグ クラスタリングとピーク コールによって決定できます。あるいは、CLIPの逆転写ステップは、単一ヌクレオチド分解能でRNA上のタンパク質結合部位を同定できる架橋部位へのインデル(挿入または欠失)または置換につながる可能性がある。Novoalign や CIMS のようなパイプラインは CLIP-seq8のハイスループットシーケンシング結果の分析のために開発されました。また、個別ヌクレオチド分解能架橋および免疫沈降(iCLIP)、強化CLIP(eCLIP)、および光活性化可能なリボヌクレオシド強化架橋および免疫沈降(PAR-CLIP)9、10、11、12を含むいくつかの改変CLIP-seq法も提案されている。
RRPの研究において従来のCLIP-seq法が広く使用されているにもかかわらず、CLIP法には幾つかの欠点がある。まず、退屈な変性ゲル電気泳動および膜移動手順は情報の損失を招き、限定的な配列の複雑さを引き起こす可能性がある。第二に、タンパク質特異的抗体ベースのCLIP法は、単一の標的タンパク質の代わりにタンパク質複合体を引き下げる可能性があり、これは、共精製されたRbPsからの偽陽性タンパク質とRNAの相互作用につながる可能性がある。第三に、抗体ベースの戦略は、高品質の抗体を使用しないRBPの研究のためにこれらの方法の適用が不十分な、高品質の抗体の研究には不十分である。第4に、従来のCLIP法では、タンパク質結合RNAに標識するために放射標識ATPが必要です。
ビオチン化タンパク質に対するストレプトアビジンの高い親和性は、特定のタンパク質またはタンパク質複合体を精製するための非常に強力なアプローチです。哺乳動物細胞において異所性に発現した細菌ビラビチンリガーゼによって人工ペプチド配列を運ぶタンパク質の効率的なビオチン化は、生体13でビオチン精製を行う効率的な戦略となる。我々は、FLAG-ビオチンタグタンデム精製14を用いて、FbioCLIP-seq(F LAG-バイオスズ媒介Cロス-lインクとImmunop再配列化に続いてハイスループットシーケンシング)と呼ばれる改変CLIP-seq法を開発した(図1)。タンデム精製と厳しい洗浄条件により、相互作用するRMPのほとんどすべてが除去される(図2)。厳しい洗浄条件はまた、SDS-PAGEと膜移動を回避することを可能にし、労働集約的で技術的に困難です。そして、eCLIPとirCLIPと同様に、FbioCLIP-seq法は同位体フリーです。ゲルの実行と転送ステップをスキップすると、情報の損失を回避し、本物のタンパク質とRNAの相互作用をそのまま維持し、ライブラリの複雑さを増します。さらに、タグ付けシステムの高効率は、高品質の抗体を利用できないRbPsにとって良い選択です。
ここでは、哺乳類細胞のFbioCLIP-seqプロトコルのステップバイステップの説明を提供します。簡単に言えば、細胞は254nm UVで架橋され、続いて細胞リシスおよびFLAG免疫沈降(FLAG-IP)が続く。次に、タンパク質RNA複合体は、ビオチン親和性捕捉によってさらに精製され、RNAはMNaseによる部分消化によって断片化される。次いで、タンパク質結合RNAを脱リン酸化し、3'リンカーで結紮する。5'RNAリンカーは、RNAがPNKでリン酸化され、プロテナーゼK消化によって溶出した後に添加されます。逆転写後、タンパク質結合RNAシグナルをPCRによって増幅し、アガロースゲル精製によって精製します。2つのRbPは、FbioCLIP-seqの結果を例示するために選ばれました。LIN28は、マイクロRNA成熟、タンパク質翻訳、および細胞リプログラミング15、16、17に関与するRNA結合タンパク質の特徴を有する。WDR43は、リボソームバイオジェネシス、真核転写、および胚性幹細胞多能性制御14,18を調整すると考えられているWD40ドメイン含有タンパク質である。CLIP-seqを用いたLIN28に関する以前に報告された結果と一致して、FbioCLIP-seqは、マイクロRNAミールレット7gおよびmRNA16、19の「GGAG」モチーフに関するLIN28の結合部位を明らかにする(図3)。WDR43 FbioCLIP-seqはまた、RRNA20の5'-ETSの外部転写スペーサー(5'-ETS)を有するWDR43の結合好みを同定した(図4)。これらの結果は、FbioCLIP-seq法の信頼性を検証します。

transcriptome-wide profiling of protein-rna interactions by cross-linking and immunoprecipitation mediated by flag-biotin tandem purification
