De detectie van interacties met het cellenoppervlak met behulp van de momenteel beschikbare biochemische benaderingen brengt nog steeds technische uitdagingen met zich mee. Dit protocol biedt een genetisch alternatief met behulp van de genoomschaal cel screening aanpak om de receptor ligand interacties te identificeren op het celoppervlak. In tegenstelling tot de meeste andere bestaande methoden, deze methode maakt geen veronderstellingen met betrekking tot de biologie van de receptoren.
Het biedt mogelijkheden om de interacties te identificeren die door een breed scala aan celoppervlakmoleculen worden bemiddeld. Celoppervlakmoleculen zijn direct toegankelijk voor geneesmiddelen zoals monoklonale antilichamen. Daarom kan de identificatie van interacties die door deze moleculen worden bemiddeld belangrijke therapeutische implicaties hebben.
Deze methode is over het algemeen van toepassing op onderzoekers die geïnteresseerd zijn in het verkennen van de cellulaire signalering en herkenning processen is in een breed scala van biologische contexten, met inbegrip van neurale en immunologische interacties, alsmede gastheer pathogen interacties. Het protocol vereist een hoge doorvoercelsorteermachine en sequencingmachines van de volgende generatie. Zorg ervoor dat deze faciliteiten beschikbaar zijn voordat u met het protocol begint.
Begin met het maken van acht seriële verdunningen van de biotinylated eiwitmonsters in een 96-putplaat die ervoor zorgt dat het uiteindelijke volume van elke verdunning ten minste 200 microliter is en dat een tag-only controle wordt opgenomen. Maak een dubbele plaat van de monsters door het verwijderen van 100 microliters uit elke put en de overdracht van het in een nieuwe 96-well plaat. Neem een tag-only eiwit controle die zal worden gebruikt als een controle sonde in alle bindende essays.
Voeg 100 microliter van 0,1 microgram per milliliter streptavidin-PE toe aan de putten in een van de platen en 100 microliters verdunningsbuffer aan de putten van de andere plaat. Incubeer de plaat gedurende 20 minuten op kamertemperatuur. Ondertussen, blok de putten van de streptavidin gecodeerde plaat met de verdunning buffer gedurende 15 minuten.
Zorg er na het wassen van de plaat voor dat deze droog is. Breng vervolgens het totale volume van het monster van beide platen over naar afzonderlijke putten van de met streptavidin gecodeerde plaat en broed het gedurende een uur bij kamertemperatuur. Na de incubatie was je de plaat drie keer met 200 microliters wasbuffer.
Voeg 100 microliter muis anti-rat Cd4d3+4 IgG toe en broed de plaat nog een uur uit. Herhaal de wasbeurten. Voeg 100 microliter van een anti-muis alkalische fosforconjugaat toe en laat de plaat een uur op kamertemperatuur.
Was vervolgens de putten drie keer met wasbuffer en eenmaal met verdunningsbuffer. Bereid p-nitrofenylfosfaat op een milligram per milliliter in kleurstof ethanolamine buffer en voeg 100 microliter aan elke put. Na een incubatie van 15 minuten, meet de absorptie hebben elk goed op 405 nanometer.
Gebruik de minimale verdunning waarbij er geen signaal op de plaat is als de juiste verdunningsfactor om tetrameren te creëren. Incubeer streptavidin-PE en de juiste biotinylated eiwitverdunning gedurende 30 minuten bij kamertemperatuur. Bewaar vervolgens geconjugeerde eiwitten in een licht beschermde buis bij vier graden Celsius tot verder gebruik.
Draai de conische buizen met de behandelde en controlemonsters op 200 keer G gedurende vijf minuten. Verwijder de supernatant en vries een van de buizen bij min 20 graden Celsius voor later gebruik. Stel de pellet in de andere buis opnieuw op in 10 milliliter PBS met 1%BSA en zet 100 microliter cellen opzij als negatieve controle op een 96-putplaat.
Voeg vervolgens het voorgevoegde recombinant eiwit toe aan de celsuspensie in de conische buis en in de 96-putplaat. Voer celvlekken gedurende ten minste een uur bij vier graden Celsius uit op een benchtop rotor met zachte rotatie. Dan pellet de cellen op 200 keer G gedurende vijf minuten en verwijder de supernatant.
Na het wassen van de cellen twee keer, opnieuw opschorten ze in vijf milliliter pbs. Zeef de cellen door een zeef van 30 micrometer om celclusters te verwijderen. Analyseer ze dan met een stroom Sodor.
Gebruik het negatieve controlemonster om te poort voor BFP-positieve en PE-negatieve cellen. Sorteer vervolgens het monster en verzamel 500.000 tot 1 miljoen BFP-positieve en PE-negatieve cellen in een 1,5 milliliter centrifugatiebuis. De zere kooi zal afhangen van de binding van de cellen aan het eiwit, maar normaal gesproken wordt een tot 5% van de PE-negatieve monsters verzameld.
Laat nu de gesorteerde cellen door centrifugeren voor 500 keer G gedurende vijf minuten, dan voorzichtig verwijderen van de supernatant. De pellet kan maximaal zes maanden worden opgeslagen bij min 20 graden Celsius. Gebruik de telfunctie van magie om sequenties van de ongesorteerde en gesorteerde populatie in kaart te brengen in de referentiebibliotheek, waardoor een onbewerkt tellingsbestand wordt opgeleverd.
Voer de testfunctie van magie uit met ruwe tellingen van het ongesorteerde controlemonster als controle en de tellingen van het gesorteerde monster als behandeling. Open het gegenereerde genoverzichtsbestand en rangschik de kolom pauzerang in oplopende volgorde. Identificeer vervolgens hits met een vals detectiepercentage van minder dan punt 0,05.
De receptor wordt meestal zeer vaak gerangschikt in de eerste positie. Ten slotte gebruik maken van R of een gelijkwaardige software om de robuuste ranking algoritme score plot voor positieve selectie. Genoomschaal knockdown schermen voor de identificatie van de bindende partner van menselijke TNFSF9 en P falciparum of H5 van de menselijke TNFSF9 en P falciparum Rh5 werden uitgevoerd in NCI-SNU-1 en HEC-293 cellen respectievelijk.
Het bindingsgedrag van Rh5 werd beïnvloed door zowel heparan sulfaat als het bekende receptor BSG terwijl TN-FRSF-9 niet verloor binding aan de bekende receptor TN-FSF-9. Bij pre-incubatie met oplosbare heparine. De GNA-distributie in de controle mutant bibliotheek bleek dat de bibliotheek complexiteit werd gehandhaafd in de loop van het experiment.
De technische kwaliteit van de schermen werd beoordeeld door de verdeling van de waargenomen vouwveranderingen van G-RNA's gericht op een referentieset van niet-essentiële genen te onderzoeken, vergeleken met de verdeling voor een referentieset van essentiële genen. Bovendien bleek uit de verrijking van het trajectniveau dat de verwachte essentiële trajecten werden geïdentificeerd en aanzienlijk werden verrijkt bij de uitval van de bevolking. Bij het vergelijken van het controlemonster met de oorspronkelijke plasmid bibliotheek.
Het robuuste rangalgoritme of de RRA-score biedt een maat waarvan G-RNA's consistent hoger scoren dan verwacht. In het scherm voor TNFRSF9, de top hit was TNFSF9, dat is een bekende binding partner. Daarnaast werden ook een aantal genen met betrekking tot het TP53-traject geïdentificeerd.
In het geval van RH5, naast de bekende receptor, en het gen dat nodig is voor de productie van sulfated gags, werd ook het SLC16A1-gen geïdentificeerd. De screening benadering is meestal zeer robuust en de direct interagerende receptor moet sterk worden gerangschikt op de lijst van genen verrijkt in deze volgorde van de bevolking. Het is van cruciaal belang om de hits verkregen van het scherm te valideren.
Als de interactie wordt bemiddeld door eiwitten, kunnen biochemische benaderingen die zijn ontworpen om binaire eiwitinteracties te bestuderen, bijvoorbeeld worden gebruikt voor verdere validatiestudies. Vanwege de onbevooroordeelde genoomschaal aard van deze aanpak, verwachten we dat het zal helpen bij het verkennen van de interacties bemiddeld door moeilijk te bestuderen celmoleculen zoals lipiden, multipass membraan eiwitten en glycanen. Het kan ook onthullen nieuwe trajecten die nodig zijn voor receptor handel en biologie.
Dit manuscript beschrijft een genoom-schaal celgebaseerde screening benadering om extracellulaire receptor-ligand interacties te identificeren.
