Les emplacements des interactions protéine-ADN donnent un aperçu des mécanismes de régulation des gènes. L’immunoprécipitation de la chromatine couplée au séquençage à haut débit (ChIP-seq) est utilisée depuis une décennie pour examiner les interactions protéine-ADN à l’échelle du génome dans les cellulesvivantes 1,2. Cependant, la méthode ChIP-seq est limitée par l’hétérogénéité dans la fragmentation de l’ADN et la contamination non lié de l’ADN qui conduisent à une faible résolution cartographique, de faux positifs, des appels manqués et un signal d’arrière-plan non spécifique. La combinaison du ChIP avec la digestion d’exonuclease (ChIP-exo) améliore la méthode de ChIP-seq en coupant l’ADN de ChIP aux points de croisement de protéine-ADN, fournissant la résolution proche de base-paire et un signal bas de fond3,4,5. La résolution cartographique grandement améliorée et le faible fond fourni par ChIP-exo permettent de déterminer des emplacements précis et complets de liaison protéine-ADN dans l’ensemble du génome. ChIP-exo est capable de révéler des motifs fonctionnellement distincts liant l’ADN, des interactions coopératives entre les facteurs de transcription (TF), et de multiples sites de liaison protéine-ADN dans un certain endroit de liaison génomique, non détectable par d’autres méthodes de cartographiegénomique 3,4,6,7.
ChIP-exo a d’abord été utilisé dans la levure naissante pour examiner la liaison spécifique à l’ADN des TF, pour étudier l’organisation précise du complexe de transcription pré-initiation, et la structure sous-nucléosomale des histones individuelles à traversle génome 4,8,9. Depuis son introduction en 20114, ChIP-exo a été utilisé avec succès dans de nombreux autres organismes, y compris les bactéries, les souris etles cellules humaines 7,10,11,12,13,14,15,16,17. En 2016, Rhee et coll.14 ont utilisé chIP-exo dans les neurones mammifères pour la première fois pour comprendre comment l’expression neuronale des gènes a été maintenue après la downregulation de la programmation TF Lhx3, qui forme un complexe d’heterodimer avec une autre programmation TF Isl1. Cette étude a montré qu’en l’absence de Lhx3, Isl1 est recruté à de nouveaux exhausteurs neuronaux liés par Onecut1 TF pour maintenir l’expression génétique des gènes effecteurs neuronaux. Dans cette étude, ChIP-exo a révélé comment plusieurs TF reconnaissent dynamiquement le type cellulaire et les éléments de régulation de l’ADN spécifiques au stade cellulaire d’une manière combinatoire à la résolution de cartographie quasi nucléotide. D’autres études ont également utilisé la méthode ChIP-exo pour comprendre l’interaction entre les protéines et l’ADN dans d’autres lignées cellulaires de mammifères. Han et coll.7 ont utilisé ChIP-exo pour examiner l’organisation à l’échelle du génome des TF GATA1 et TAL1 dans les cellules érythroïdes de souris à l’aide de ChIP-exo. Cette étude a révélé que TAL1 est directement recruté à l’ADN plutôt qu’indirectement par des interactions protéine-protéine avec GATA1 tout au long de la différenciation érythroïde. Des études récentes ont également utilisé ChIP-exo pour profiler les emplacements de liaison à l’échelle du génome de CTCF, RNA Polymerase II, et les marques d’histone pour étudier les mécanismes épigénomiques et transcriptionnels dans les lignéescellulaires humaines 18,19.
Il existe plusieurs versions du protocole ChIP-exo disponibles3,5,20. Cependant, ces protocoles ChIP-exo sont difficiles à suivre pour les recherches qui ne sont pas familiers avec la préparation de la bibliothèque de séquençage de prochaine génération. Une excellente version du protocole ChIP-exo a été publiée avec des instructions faciles à suivre et une vidéo21, mais contenait de nombreuses étapes enzymatiques qui nécessitent beaucoup de temps pour terminer. Ici, nous rapportons une nouvelle version du protocole ChIP-exo contenant des étapes enzymatiques réduites et les temps d’incubation, et des explications pour chaque étape enzymatique21. Les réactions de réparation d’extrémité et de dA-tailing sont combinées en une seule étape utilisant l’enzyme de préparation d’extrémité. Les temps d’incubation des étapes de ligature de l’index et de l’adaptateur universel sont réduits de 2 h à 15 min à l’aide d’un exhausteur de ligature. La réaction de kinase après l’étape de ligature d’adaptateur d’index décrite dans le protocole précédent de ChIP-exo est enlevée. Au lieu de cela, un groupe de phosphate est ajouté lors de la synthèse de l’ADN oligo à l’une des extrémités de 5' de l’adaptateur de l’index (tableau 1), qui sera utilisé pour l’étape de digestion de l’exonucléase lambda. Alors que le protocole chip-exo précédent utilisait la digestion de l’exonucléase RecJf pour éliminer les contaminants de l’ADN échoués, cette étape de digestion est enlevée ici parce qu’elle n’est pas critique pour la qualité de la bibliothèque ChIP-exo. En outre, pour purifier l’ADN inversé-croisé après elution de ChIP, une méthode magnétique de purification de perles est employée au lieu du phénol : chloroforme : méthode d’extraction d’alcool d’isoamyl (PCIA). Cela réduit le temps d’incubation de l’extraction de l’ADN. Fait important, il supprime la majorité des dimers adaptateurs formés lors de la ligature de l’adaptateur d’index, ce qui peut avoir un impact sur l’efficacité de la ligature médiée PCR.
Le protocole ChIP-exo présenté ici est optimisé pour la détection d’interactions protéines-ADN précises chez les neurones mammifères différenciés des cellules souches embryonnaires de souris (ES). En bref, les cellules neuronales récoltées et reliées entre elles sont lysées, afin de permettre à la chromatine d’être exposée à la sonication, puis sonnée de sorte que des fragments d’ADN de taille appropriée soient obtenus (figure 1). Les perles enduites d’anticorps sont ensuite utilisées pour immunoprécipifier sélectivement la chromatine fragmentée et soluble à la protéine d’intérêt. Tandis que l’ADN immunoprécipité est toujours sur les perles, la réparation finale, la ligature des adaptateurs de séquençage, la réaction de remplissage et les étapes de digestion d’exonuclease de lambda de 5' à 3' sont exécutées. L’étape de digestion de l’exonucléase est ce qui donne à ChIP-exo sa très haute résolution et son rapport signal-bruit élevé. Lambda exonuclease coupe l’ADN immunoprécipité quelques paires de base (bp) du site de liaison croisée, causant ainsi la contamination de l’ADN à dégrader. L’ADN chip traité à l’exonucléase est éludé des perles enduites d’anticorps, les liens croisés protéine-ADN sont inversés et les protéines sont dégradées. L’ADN est extrait et dénaturé à l’ADN de ChIP simple brin, suivi de l’annealing d’amorce et de l’extension pour faire l’ADN double-échoué (DsDNA). Ensuite, la ligature d’un adaptateur universel aux extrémités traitées par l’exonucléase est effectuée. L’ADN qui en résulte est purifié, puis amplifié par PCR, purifié en gel et soumis au séquençage de la prochaine génération.
Le protocole ChIP-exo est plus long que le protocole ChIP-seq, mais n’est pas très techniquement difficile. N’importe quel ADN immunoprécipité avec succès de ChIP peut être soumis au ChIP-exo, avec plusieurs étapes enzymatiques additionnables. Les avantages notables du ChIP-exo, tels que la résolution de cartographie ultra-élevée, un signal de fond réduit, et la diminution des faux positifs et négatifs, en ce qui concerne les sites de liaison génomique, l’emportent sur le coût du temps.

high-resolution mapping of protein-dna interactions in mouse stem cell-derived neurons using chromatin immunoprecipitation-exonuclease (chip-exo)

L’identification d’interactions protéine-ADN spécifiques sur le génome est importante pour comprendre la régulation des gènes. L’immunoprécipitation de la chromatine couplée au séquençage à haut débit (ChIP-seq) est largement utilisée pour identifier les emplacements de liaison à l’échelle du génome des protéines liant l’ADN. Cependant, la méthode ChIP-seq est limitée par son hétérogénéité dans la longueur des fragments d’ADN sonicated et de l’ADN de fond non spécifique, ayant pour résultat la résolution de cartographie basse et l’incertitude dans les emplacements ADN-liants. Pour surmonter ces limitations, la combinaison du ChIP avec la digestion d’exonucléase (ChIP-exo) utilise la digestion d’exonuclease de 5' à 3' pour couper l’ADN immunoprécipité de taille hétérogène au site de liaison croisée protéine-ADN. Le traitement d’exonucléase élimine également l’ADN non spécifique de fond. L’ADN préparé par la bibliothèque et digéré par l’exonucléase peut être envoyé pour le séquençage à haut débit. La méthode ChIP-exo permet une résolution cartographique proche de la paire de base avec une plus grande sensibilité de détection et un signal d’arrière-plan réduit. La figure 2A illustre les résultats de sonication après la lyse cellulaire et la sonication, avec divers cycles, des cellules de neurones moteurs différenciées des cellules ES de souris. The main advantage of our ChIP-exo method is the improved mapping resolution of protein DNA interactions in the cell compared to the conventional chromatin immunoprecipitation method. To prepare protein G magnetic beads for ChIP, mix the magnetic beads until homogeneous. Then add 25 microliters of the magnetic beads to a two milliliter protein low bind tube.Add one milliliter of blocking solution to the beads. Mix well by pipetting, then place the tube on a magnetic rack for one minute. Once the supernatant is clear, remove it.Next, add one milliliter of blocking solution to the beads. Place the tube on a rocking platform at four degrees Celsius and rock for 10 minutes, then briefly spin the tube. Place the tube on the magnetic rack and remove the supernatant.Add 500 microliters of blocking solution to the magnetic beads. Briefly spin the antibody against Islet-1, then add four micrograms of the antibody to the tube containing the magnetic beads. Place the tube containing magnetic beads and Islet-1 antibody on a rocking platform at four degrees Celsius and rock for six to 24 hours.To begin the chromatin immunoprecipitation, wash the antibody-coated beads in one milliliter of blocking solution. Place the tube containing the antibody-coated beads on a rocking platform at four degrees Celsius for five minutes. After briefly spinning, place the tube on a magnetic rack and remove the supernatant.Resuspend the antibody-coated beads in 50 microliters of blocking solution. Add one milliliter of sonicated lysates to the antibody-coated beads, then incubate the sample on a rocking platform at four degrees Celsius overnight. After allowing the sample to incubate overnight, collect liquid from the cap by briefly spinning the tube, then place the tube on a magnetic rack.And after one minute, remove the supernatant carefully with a pipette. Next, perform a series of washes as follows. Add one milliliter of cold wash buffer containing CPI to the sample.Mix the sample on a rocking platform at four degrees Celsius for five minutes. Briefly spin the sample tube, then place on a magnetic rack. After one minute, remove the supernatant with a pipette.For the first enzymatic reaction and repair and DA tailing, add 38 microliters of autoclaved double distilled water to the sample, then add end prep reaction mix and end prep enzyme mix. Mix the contents of the tube by pipetting, then incubate the sample at 20 degrees Celsius for 30 minutes. Next, wash the sample beads with high salt wash buffer, lithium chloride wash buffer, and 10 millimolar Tris hydrogen chloride buffer as described previously.To perform the index adapter ligation, add 27 microliters of cold 10 millimolar Tris hydrogen chloride buffer to the sample. Then add index adapter, ligation enhancer, and ligase master mix. Incubate the sample at 20 degrees Celsius for 15 minutes.Again, wash the sample beads with high salt wash buffer, lithium chloride wash buffer, and 10 millimolar Tris hydrogen chloride buffer. Then add 47 microliters of cold 10 millimolar Tris hydrogen chloride buffer to the sample. To repair the nick in the DNA resulting from the missing phosphodiester bond, add 11.1 microliters of the fill-in mix to the sample.Incubate the sample at 30 degrees Celsius for 20 minutes. After a series of washes, add 50 microliters of cold autoclaved double distilled water to the sample. To digest the ChIP DNA in the five prime to three prime direction, add lambda exonuclease buffer and lambda exonuclease and mix the sample by pipetting.Incubate the sample at 37 degrees Celsius for 30 minutes. After the digestion is complete, repeat the three washes a final time. To elute ChIP sample from the beads, resuspend the sample in 75 microliters of ChIP elution buffer and incubator at 65 degrees Celsius for 15 minutes at 130 times G.Add 2.5 microliters of 20 milligrams per milliliter proteinase K to the sample.Vortex the sample briefly, then incubate overnight at 65 degrees Celsius. Briefly spin the sample and place on a magnetic rack. After one minute, transfer the supernatant to a new 1.5 milliliter tube.Purify and elute the DNA. After purifying the eluted DNA, transfer 16 microliters of the extracted DNA sample to a PCR tube. Add 1.2 microliters of denaturing and primer annealing mix to the sample.Using the program described in table six of the manuscript, denature and anneal primers to the template DNA. Add three microliters of primer extension mix to the sample and run the PCR program described in table seven of the manuscript. Add 4.1 microliters of DA tailing mix to the sample and run the sample using the PCR program in table eight of the manuscript.Then add 21.5 microliters of universal adapter ligation mix to the sample and incubate for 15 minutes at 20 degrees Celsius. Add 29 microliters of LM-PCR mix to the sample, then run the sample using the program from table 10 of the manuscript. Following 18 cycles of LM-PCR, ChIP-exo samples from mouse motor neurons were electrophoresed on a 1.5%agarose gel.The results for ChIP-exo Islet-1 showed amplified DNA libraries around 200 to 400 base pairs indicating that the ChIP-exo libraries were successfully amplified by LM-PCR. The band around 100 base pairs represents artifacts from adapters and PCR primers. The no antibody control demonstrates that non-specific background DNA was digested by the lambda exonuclease treatment.Using ChIP-exo and ChIP-seq, Islet-1 bound locations were identified. The ChIP-exo signal was highly focused at Islet-1 binding sites detecting multiple clustered Islet-1 transcription factor binding patterns. The ChIP-seq signal displayed broader signals indicating that ChIP-exo had higher mapping resolution than ChIP-seq for Islet-1.Multiple transcription factors often bind DNA next to each other as a protein-DNA complex. ChIP-exo allows us to study how multiple transcription factors recognize and regulate target DNA.
