Os locais das interações proteína-DNA fornecem uma visão dos mecanismos de regulação genética. A imunoprecipitação de cromatina juntamente com o sequenciamento de alto rendimento (ChIP-seq) tem sido usada há uma década para examinar interações genoma-DNA em células vivas1,2. No entanto, o método ChIP-seq é limitado pela heterogeneidade na fragmentação do DNA e contaminação de DNA desvinculada que leva a baixa resolução de mapeamento, falsos positivos, chamadas perdidas e sinal de fundo não específico. A combinação de ChIP com digestão exonuclease (ChIP-exo) melhora o método ChIP-seq, aparando o DNA ChIP aos pontos de cruzamento de DNA proteico, fornecendo resolução próxima do par de base e um sinal de fundo baixo3,4,5. A resolução de mapeamento muito melhorada e o baixo fundo fornecido pelo ChIP-exo permitem que locais precisos e abrangentes de ligação proteína-DNA sejam determinados em todo o genoma. O ChIP-exo é capaz de revelar motivos de ligação de DNA funcionalmente distintos, interações cooperativas entre fatores de transcrição (TF) e múltiplos locais de ligação entre proteínas e DNA em um determinado local de ligação genômica, não detectável por outros métodos de mapeamento genômico3,4,6,7.
ChIP-exo foi inicialmente usado em levedura brotante para examinar a vinculação de DNA específica de sequência de TFs, para estudar a organização precisa do complexo de pré-iniciação da transcrição, e estrutura subnucleosômica de histones individuais através do genoma4,8,9. Desde sua introdução em 20114, o ChIP-exo tem sido utilizado com sucesso em muitos outros organismos, incluindo bactérias, camundongos e células humanas7,10,11,12,13,14,15,16,17. Em 2016, Rhee et al.14 usaram ChIP-exo em neurônios mamíferos pela primeira vez para entender como a expressão genética neuronal foi mantida após a baixa regulação da programação TF Lhx3, que forma um complexo heterodimer com outra programação TF Isl1. Este estudo mostrou que, na ausência de Lhx3, o Isl1 é recrutado para novos intensificadores neuronais ligados pelo Onecut1 TF para manter a expressão genética dos genes efeitos neuronais. Neste estudo, o ChIP-exo revelou como vários TFs reconhecem dinamicamente o tipo celular e elementos regulatórios de DNA específicos do estágio celular de forma combinatória na resolução de mapeamento de quase nucleotídeos. Outros estudos também usaram o método ChIP-exo para entender a interação entre proteínas e DNA em outras linhas celulares de mamíferos. Han et al.7 usaram ChIP-exo para examinar a organização genoma de GATA1 e TAL1 TFs em células eritróides de camundongos usando ChIP-exo. Este estudo descobriu que o TAL1 é diretamente recrutado para o DNA e não indiretamente através de interações proteína-proteína com GATA1 ao longo da diferenciação eritrócrio. Estudos recentes também usaram ChIP-exo para traçar o perfil dos locais de ligação em todo o genoma de CTCF, RNA Polymerase II e histonas para estudar mecanismos epigenômicos e transcricionais nas linhas celulares humanas18,19.
Existem várias versões do protocolo ChIP-exo disponíveis3,5,20. No entanto, esses protocolos ChIP-exo são difíceis de seguir para pesquisas que não estão familiarizados com a preparação da biblioteca de sequenciamento de próxima geração. Uma excelente versão do protocolo ChIP-exo foi publicada com instruções fáceis de seguir e um vídeo21,mas continha muitas etapas enzimáticas que requerem uma quantidade significativa de tempo para ser concluída. Aqui relatamos uma nova versão do protocolo ChIP-exo contendo etapas enzimáticas reduzidas e tempos de incubação, e explicações para cada etapa enzimática21. O reparo final e as reações de cauda dA são combinadas em um único passo usando enzima de preparação final. Os tempos de incubação para etapas de ligadura de índice e adaptador universal são reduzidos de 2h para 15 min usando um melhorador de ligadura. A reação de quinase após a etapa de ligadura do adaptador de índice descrita no protocolo ChIP-exo anterior é removida. Em vez disso, um grupo de fosfato é adicionado durante a síntese de DNA oligo a uma das extremidades de 5' do adaptador de índice(Tabela 1), que será usado para a etapa de digestão de exonuclease lambda. Enquanto o protocolo chip-exo anterior usou recJf digestão exonuclease para eliminar contaminantes de DNA de uma única cadeia, este passo de digestão é removido aqui porque não é crítico para a qualidade da biblioteca ChIP-exo. Além disso, para purificar o DNA cruzado reverso após a elução do ChIP, um método de purificação de contas magnéticas é usado em vez do método de extração fenol:clorofórmio:isoamyl álcool (PCIA). Isso reduz o tempo de incubação da extração de DNA. É importante ressaltar que ele remove a maioria dos dimers adaptadores formados durante a ligante do adaptador de índice, o que pode afetar a eficiência do PCR mediado por ligadura.
O protocolo ChIP-exo apresentado aqui é otimizado para a detecção de interações proteicas precisas e DNA em neurônios mamíferos diferenciados das células-tronco embrionárias do camundongo (ES). Brevemente, as células neuronais colhidas e cruzadas são lísedas, para permitir que a cromatina seja exposta à sônica, e depois sônica para que fragmentos de DNA de tamanho adequado sejam obtidos(Figura 1). As contas revestidas de anticorpos são então usadas para imunoprecipitar seletivamente cromatina fragmentada e solúvel à proteína de interesse. Enquanto o DNA imunoprecipitado ainda está nas contas, reparação final, ligadura de adaptadores de sequenciamento, reação de preenchimento e passos de digestão exonuclease lambda de 5' a 3' são realizados. O passo de digestão exonuclease é o que dá ao ChIP-exo sua ultra-alta resolução e alta relação sinal-ruído. Lambda exonuclease apara o DNA imunoprecipitado alguns pares de base (bp) do local de crosslinking, fazendo com que o DNA contaminante seja degradado. O DNA ChIP tratado pela exonuclease é eludido das contas revestidas de anticorpos, os crosslinks de DNA proteico são invertidos e as proteínas são degradadas. O DNA é extraído e desnaturado ao DNA ChIP de um único fio, seguido de ressarem e extensão para fazer DNA de dupla derivação (dsDNA). Em seguida, é realizada a ligadura de um adaptador universal para as extremidades tratadas com exonuclease. O DNA resultante é purificado, então PCR amplificado, gel purificado e submetido ao sequenciamento de próxima geração.
O protocolo ChIP-exo é mais longo que o protocolo ChIP-seq, mas não é muito desafiador tecnicamente. Qualquer DNA ChIP imunoprecipitado com sucesso pode ser submetido a ChIP-exo, com várias etapas enzimáticas adicionais. As notáveis vantagens do ChIP-exo, como resolução de mapeamento ultra-alta, um sinal de fundo reduzido e diminuição de falsos positivos e negativos, em relação a sites de vinculação genômica, superam o custo de tempo.

A identificação de interações proteicas e DNA específicas no genoma é importante para entender a regulação genética. A imunoprecipitação de cromatina juntamente com o sequenciamento de alto rendimento (ChIP-seq) é amplamente usada para identificar locais de ligação em todo o genoma de proteínas de ligação de DNA. No entanto, o método ChIP-seq é limitado por sua heterogeneidade no comprimento de fragmentos de DNA sonicados e DNA de fundo não específico, resultando em baixa resolução de mapeamento e incerteza em locais de ligação de DNA. Para superar essas limitações, a combinação de ChIP com digestão exonuclease (ChIP-exo) utiliza a digestão exonuclease de 5' a 3' para aparar o DNA imunoprecipitado heterogêneo ao local de ligação cruzada proteína-DNA. The main advantage of our ChIP-exo method is the improved mapping resolution of protein DNA interactions in the cell compared to the conventional chromatin immunoprecipitation method. To prepare protein G magnetic beads for ChIP, mix the magnetic beads until homogeneous. Then add 25 microliters of the magnetic beads to a two milliliter protein low bind tube.Add one milliliter of blocking solution to the beads. Mix well by pipetting, then place the tube on a magnetic rack for one minute. Once the supernatant is clear, remove it.Next, add one milliliter of blocking solution to the beads. Place the tube on a rocking platform at four degrees Celsius and rock for 10 minutes, then briefly spin the tube. Place the tube on the magnetic rack and remove the supernatant.Add 500 microliters of blocking solution to the magnetic beads. Briefly spin the antibody against Islet-1, then add four micrograms of the antibody to the tube containing the magnetic beads. Place the tube containing magnetic beads and Islet-1 antibody on a rocking platform at four degrees Celsius and rock for six to 24 hours.To begin the chromatin immunoprecipitation, wash the antibody-coated beads in one milliliter of blocking solution. Place the tube containing the antibody-coated beads on a rocking platform at four degrees Celsius for five minutes. After briefly spinning, place the tube on a magnetic rack and remove the supernatant.Resuspend the antibody-coated beads in 50 microliters of blocking solution. Add one milliliter of sonicated lysates to the antibody-coated beads, then incubate the sample on a rocking platform at four degrees Celsius overnight. After allowing the sample to incubate overnight, collect liquid from the cap by briefly spinning the tube, then place the tube on a magnetic rack.And after one minute, remove the supernatant carefully with a pipette. Next, perform a series of washes as follows. Add one milliliter of cold wash buffer containing CPI to the sample.Mix the sample on a rocking platform at four degrees Celsius for five minutes. Briefly spin the sample tube, then place on a magnetic rack. After one minute, remove the supernatant with a pipette.For the first enzymatic reaction and repair and DA tailing, add 38 microliters of autoclaved double distilled water to the sample, then add end prep reaction mix and end prep enzyme mix. Mix the contents of the tube by pipetting, then incubate the sample at 20 degrees Celsius for 30 minutes. Next, wash the sample beads with high salt wash buffer, lithium chloride wash buffer, and 10 millimolar Tris hydrogen chloride buffer as described previously.To perform the index adapter ligation, add 27 microliters of cold 10 millimolar Tris hydrogen chloride buffer to the sample. Then add index adapter, ligation enhancer, and ligase master mix. Incubate the sample at 20 degrees Celsius for 15 minutes.Again, wash the sample beads with high salt wash buffer, lithium chloride wash buffer, and 10 millimolar Tris hydrogen chloride buffer. Then add 47 microliters of cold 10 millimolar Tris hydrogen chloride buffer to the sample. To repair the nick in the DNA resulting from the missing phosphodiester bond, add 11.1 microliters of the fill-in mix to the sample.Incubate the sample at 30 degrees Celsius for 20 minutes. After a series of washes, add 50 microliters of cold autoclaved double distilled water to the sample. To digest the ChIP DNA in the five prime to three prime direction, add lambda exonuclease buffer and lambda exonuclease and mix the sample by pipetting.Incubate the sample at 37 degrees Celsius for 30 minutes. After the digestion is complete, repeat the three washes a final time. To elute ChIP sample from the beads, resuspend the sample in 75 microliters of ChIP elution buffer and incubator at 65 degrees Celsius for 15 minutes at 130 times G.Add 2.5 microliters of 20 milligrams per milliliter proteinase K to the sample.Vortex the sample briefly, then incubate overnight at 65 degrees Celsius. Briefly spin the sample and place on a magnetic rack. After one minute, transfer the supernatant to a new 1.5 milliliter tube.Purify and elute the DNA. After purifying the eluted DNA, transfer 16 microliters of the extracted DNA sample to a PCR tube. Add 1.2 microliters of denaturing and primer annealing mix to the sample.Using the program described in table six of the manuscript, denature and anneal primers to the template DNA. Add three microliters of primer extension mix to the sample and run the PCR program described in table seven of the manuscript. Add 4.1 microliters of DA tailing mix to the sample and run the sample using the PCR program in table eight of the manuscript.Then add 21.5 microliters of universal adapter ligation mix to the sample and incubate for 15 minutes at 20 degrees Celsius. Add 29 microliters of LM-PCR mix to the sample, then run the sample using the program from table 10 of the manuscript. Following 18 cycles of LM-PCR, ChIP-exo samples from mouse motor neurons were electrophoresed on a 1.5%agarose gel.The results for ChIP-exo Islet-1 showed amplified DNA libraries around 200 to 400 base pairs indicating that the ChIP-exo libraries were successfully amplified by LM-PCR. The band around 100 base pairs represents artifacts from adapters and PCR primers. The no antibody control demonstrates that non-specific background DNA was digested by the lambda exonuclease treatment.Using ChIP-exo and ChIP-seq, Islet-1 bound locations were identified. The ChIP-exo signal was highly focused at Islet-1 binding sites detecting multiple clustered Islet-1 transcription factor binding patterns. The ChIP-seq signal displayed broader signals indicating that ChIP-exo had higher mapping resolution than ChIP-seq for Islet-1.Multiple transcription factors often bind DNA next to each other as a protein-DNA complex. ChIP-exo allows us to study how multiple transcription factors recognize and regulate target DNA.
