Er is geen voorgeschreven methode voor het kwantitatief vergelijken van driedimensionale beelden van in vitro biofilmstructuren, en procedures die in deze context worden beschreven, zijn vaak moeilijk te standaardiseren vanwege de variabiliteit tussen de operators20. Dit protocol biedt dus een eenvoudig en reproduceerbaar raamwerk voor COMSTAT-toepassingen die veranderingen in de in vitro biofilmarchitectuur onder verschillende antimicrobiële omstandigheden willen kwantificeren....

Biofilms zijn aggregaten van micro-organismen die zijn georiënteerd in een matrix van zelf geproduceerde extracellulaire polymere stoffen (EPS). De EPS-matrix is zeer complex en bestaat voornamelijk uit bacteriële cellen, water, eiwitten, polysachariden, lipiden en nucleïnezuren1, die allemaal biofilms maken die duidelijk verschillen van vrijlevende planktoncellen. Biofilm EPS hechten zich aan elkaar en aan verschillende ondergronden. De EPS-matrix heeft eigenschappen die de cel-tot-cel-uitwisseling van metabolieten, genetisch materiaal en verbindingen bemiddelen die worden gebruikt voor intercellulaire signaleringen verdediging. Deze eigenschappen zorgen samen voor de structurele integriteit van biofilms en bescherming tegen externe stressoren, wat bijdraagt aan immuunontwijking en antimicrobiële resistentie3.
Pseudomonas aeruginosa is een erkende nosocomiale ziekteverwekker, waarvan bekend is dat deze een ontwijkende biofilmgroeistrategie aanneemt als reactie op antimicrobiële stoffen. Een goed voorbeeld hiervan doet zich voor bij patiënten met de recessieve genetische aandoening, cystische fibrose (CF). Biofilms spelen een cruciale rol bij de ontwikkeling van antimicrobieel resistente P. aeruginosa4 en maken het mogelijk om chronische longinfectie vast te stellen bij patiënten met CF, wat leidt tot versnelde achteruitgang van de longfunctie en vroegtijdige sterfte5. Daarom worden in vitro biofilmstudies uitgevoerd om de werkzaamheid van antibiotica en nieuwe anti-infectieuze middelen tegen P. aeruginosa-isolaten te testen die zijn verkregen van patiënten met CF 6,7. Na de vorming van biofilm worden antimicrobiële stoffen uitwendig op de structuur aangebracht en wordt confocale laserscanmicroscopie (CLSM) gebruikt om driedimensionale reconstructies met hoge resolutie van biofilmsegmenten te genereren. Het is gebruikelijk om vervolgens de computersoftware, COMSTAT, te gebruiken als een plug-in voor ImageJ, om veranderingen in de biofilmarchitectuur te kwantificeren 8,9,10,11.
Hoewel COMSTAT nuttig is voor het kwantificeren van de biofilmstructuur, wordt de reproduceerbaarheid en standaardisatie van beeldanalyse minder vaak aangepakt. De beeldverwerkingsprocedure, die wordt uitgevoerd voordat COMSTAT wordt uitgevoerd, is objectief, maar bevat een element van subjectiviteit bij het instellen van beelddrempels12,13. Op dezelfde manier stelt het COMSTAT-programma de operator in staat om te kiezen uit basis- tot geavanceerde voorwaarden en parameters voor beeldsegmentatie, evenals tien kwantitatieve analysefuncties (bijv. dikteverdeling, oppervlakte, biomassa, dimensieloze ruwheidscoëfficiënt). De veelheid aan gebruikersopties, gecombineerd met verschillende expertiseniveaus van de operator, kan leiden tot misleidende rapportage van biofilmgedrag.
Het doel van dit protocol is dus om een relatief eenvoudige methode te presenteren voor de kwantitatieve vergelijking van in vitro biofilmstructuren met behulp van COMSTAT. Hierin worden driedimensionale beelden van biofilmsegmenten van een CF P. aeruginosa-isolaat vastgelegd via CLSM met behulp van het kamermodel14 - een gevestigde techniek die wordt gebruikt om reproduceerbare in vitro biofilmexperimenten uit te voeren. Door gebruik te maken van COMSTAT als een plug-in voor ImageJ, stelt deze methode onderzoekers in staat om veranderingen in de biofilmarchitectuur in aanwezigheid van antimicrobiële stoffen onder verschillende omstandigheden kwantitatief te identificeren. Over het algemeen is deze methode bedoeld om subjectieve variaties te elimineren die verband houden met de handmatige bediening van COMSTAT, waardoor de standaardisatie van protocollen in verschillende centra wordt vergemakkelijkt.

quantifying the effects of antimicrobials on in vitro biofilm architecture using comstat software

Biofilms zijn aggregaten van micro-organismen die afhankelijk zijn van een zelfgeproduceerde matrix van extracellulaire polymere stoffen voor bescherming en structurele integriteit. Van de nosocomiale ziekteverwekker, Pseudomonas aeruginosa, is bekend dat het een biofilmgroeiwijze aanneemt, waardoor chronische longinfectie ontstaat bij patiënten met cystische fibrose (CF). Het computerprogramma COMSTAT is een nuttig hulpmiddel voor het kwantificeren van door antimicrobiële stoffen geïnduceerde veranderingen in de biofilmarchitectuur van P. aeruginosa door gegevens te extraheren uit driedimensionale confocale beelden. De gestandaardiseerde werking van de software komt echter minder vaak aan bod, wat belangrijk is voor een optimale rapportage van biofilmgedrag en vergelijking tussen centra. Het doel van dit protocol is dus om een eenvoudig en reproduceerbaar kader te bieden voor het kwantificeren van in vitro biofilmstructuren onder variërende antimicrobiële omstandigheden via COMSTAT. De techniek is gemodelleerd met behulp van een CF P. aeruginosa-isolaat , gekweekt in de vorm van biofilmreplicaten en blootgesteld aan tobramycine en het anti-Psl monoklonale antilichaam, Psl0096. De stapsgewijze aanpak is erop gericht de ambiguïteit van de gebruiker te verminderen en de kans te minimaliseren dat cruciale beeldverwerkingsstappen over het hoofd worden gezien. Het protocol legt met name de nadruk op de eliminatie van subjectieve variaties die verband houden met de handmatige bediening van COMSTAT, inclusief beeldsegmentatie en de selectie van geschikte kwantitatieve analysefuncties. Hoewel deze methode vereist dat gebruikers extra tijd besteden aan het verwerken van confocale beelden voordat COMSTAT wordt uitgevoerd, helpt het om verkeerd weergegeven biofilmheterogeniciteit in geautomatiseerde uitvoer te minimaliseren.

The significance of this protocol is that it offers a simple and reproducible framework for quantifying in vitro biofilm structures under varying antimicrobial conditions. The main advantage of this technique is that it helps eliminate subjective variations associated with the manual operation of COMSTAT, which ultimately facilitates the standardization and transparency of experiments across research centers. To image the Pseudomonas aeruginosa cultures, place the plate onto the stage of a confocal microscope, equipped with the appropriate laser excitation wavelengths and filter sets.And use a 20 to 25x water immersion lens to capture at least six layered z-stack images from the substratum to the top of each biofilm segment in 0.3 micrometer increments. Then save the images as OME-TIFFs for COMSTAT analysis. When all the images have been acquired, open the COMSTAT2 package in ImageJ and create a source folder on the desktop.Add a single OME-TIFF to the folder and open OME-TIFF from the source folder. Delete any empty layers containing no biomass. Select File, Import, and Image Sequence to import the file into ImageJ.Locate and highlight the source folder without opening it and click Select. A sequence options window will appear, click OK.Select Image, Transform, and Flip Z to flip the orientation of the biofilm so that the substratum is at the top of the stack. To define the image properties, select Image and Properties, a source window will appear.Specify the unit of length as micron, define the voxel depth as 0.3, and click OK.Select Image, Adjust, and Threshold. To adjust the image threshold in the threshold window, position the lower slider to the far right to manually set the maximum threshold value and use the upper slider to set the minimum threshold. Then use the slider in the image window to scroll through each layer to ensure that the background noise is sufficiently removed throughout the stack, and select Set to fix the lower threshold value.In the set threshold levels window, select OK, and set and fix the maximum threshold value similarly. Select Apply, click OK in the convert stack to binary window that appears, and exit the threshold window. Select Plugins, Bio-Formats, and Bio-Formats Exporter to save the file with a new file name in the source folder.A Bio-Formats Exporter multiple files window will appear, select OK.A Bio-Formats Exporter options window will appear, select OK again. To run COMSTAT, select plugins and COMSTAT2, an about window will appear, select OK.In the Observed Directories window, select Add, locate and highlight the source folder, highlight and click Choose. An Images in Directories window will appear that lists the OME-TIFFs to be analyzed.On the COMSTAT2.1 window, deselect Automatic Thresholding Otsu's Method and Connected Volume Filtering to ensure that the software uses preset threshold values for individual OME-TIFFs. In the COMSTAT2.1 window, select Biomass, Thickness Distribution and Surface Area, and click Go to run the program. The output data will be shown in the log window.The measurements will be automatically saved as TXT files in the source folder. In this representative analysis, a Pseudomonas aeruginosa isolate, cultured from an infected cystic fibrosis patient, was used to demonstrate the strengths of this approach, inaccurately quantifying antimicrobial induced changes in in vitro biofilm architecture. Live cell imaging can also visualize changes in Pseudomonas aeruginosa biofilm structure before and after biofilm specific monoclonal and tobramycin treatment.COMSTAT data analysis revealed significant differences between treated biofilm structures compared to control cultures. In tobramycin-treated cultures, a clear reduction in the average thickness and biomass was observed. However, in the presence of antibodies, the P.aeruginosa biofilm was resistant to these tobramycin-induced structural changes.When examining the surface to bio volume ratio, a significant reduction was observed in the presence of antibodies in both tobramycin-exposed and unexposed biofilms, indicating the formation of aggregates in antibody treated cultures. This procedure can be performed to quantitatively assess or compare the effects of different antimicrobials used to disrupt biofilm matrices. Using this technique as a general framework, researchers can explore different ways to refine the protocol to include new mathematical models and algorithmic plugins in ImageJ to better depict biofilm heterogenecy.
