Dit protocol beschrijft een methode om peptidoglycaan uit bacterieculturen te zuiveren, te verwerken voor LC-MS-detectie en de samenstelling te analyseren met behulp van bio-informaticatechnieken. Hier richten we ons op Gram-negatieve bacteriën en zal een kleine aanpassing nodig zijn om analyse van Gram-positieve bacteriën mogelijk te maken.
De bereiding van muropeptiden is vrijwel hetzelfde gebleven sinds het voor het eerst werd geproduceerd in de jaren 1960 9,11,15....

Peptidoglycan (PG) is een bepalend kenmerk van bacteriën dat dient om de celmorfologie te behouden, terwijl het structurele ondersteuning biedt voor eiwitten en andere cellulaire componenten 1,2. De ruggengraat van PG bestaat uit afwisselend β-1,4-gebonden N-acetyl muramic acid (MurNAc) en N-acetyl glucosamine (GlcNAc)1,2. Elke MurNAc bezit een kort peptide gebonden aan het ᴅ-lactylresidu dat kan worden gekruist met aangrenzende disacharide-gekoppelde peptiden (figuur 1A,B). Deze crosslinking produceert een mesh-achtige structuur die de hele cel omvat en vaak een sacculus wordt genoemd (figuur 1C). Tijdens PG-synthese worden voorlopers gegenereerd in het cytoplasma en door flippasen over het cytoplasmamembraan getransporteerd. Voorlopers worden vervolgens opgenomen in de volwassen PG door transglycosylase en transpeptidase-enzymen, die respectievelijk de glycosidische en peptidebindingen produceren3. Eenmaal geassembleerd, zijn er echter tal van enzymen geproduceerd door de bacteriën die de PG wijzigen en / of afbreken om een aantal cellulaire processen uit te voeren, waaronder groei en deling. Bovendien is aangetoond dat verschillende modificaties van de PG aanpassingen geven die specifiek zijn voor de stam, groeiomstandigheden en omgevingsstress, die betrokken zijn bij celsignalering, antimicrobiële resistentie en immuunontwijking van de gastheer4. Een veel voorkomende modificatie is bijvoorbeeld de toevoeging van een C6-acetylgroep op de MurNAc die resistentie verleent door de toegang tot de glycaan-β-1,4-bindingen te beperken tot door de gastheer geproduceerde lysozymenzymen die PG 4,5,6 afbreken. Bij Enterokokken verleent substitutie van de terminale ᴅ-Ala van de peptide-sidechain door ᴅ-Lac een grotere resistentie tegen de antimicrobiële vancomycine 7,8.
De algemene procedure voor PG-isolatie en -zuivering is relatief ongewijzigd gebleven sinds deze in de jaren 1960 werd beschreven9. Bacteriële membranen worden opgelost door warmtebehandeling met SDS, gevolgd door enzymatische verwijdering van gebonden eiwitten, glycolipiden en overblijvend DNA. De gezuiverde intacte sacculus kan vervolgens worden verteerd tot de afzonderlijke componenten door hydrolyse van de β-1,4 koppeling tussen GlcNAc en MurNAc. Deze vertering produceert GlcNAc-MurNAc-disachariden met intacte structurele wijzigingen en/of crosslinks en worden muropeptiden genoemd (figuur 1B).
Compositieanalyse van PG werd aanvankelijk uitgevoerd door middel van hogedrukvloeistofchromatografische scheiding (HPLC) om elk muropeptide te zuiveren, gevolgd door handmatige identificatie van muropeptiden10,11. Dit is sindsdien vervangen door vloeistofchromatografie tandem massaspectrometrie (LC-MS), die de detectiegevoeligheid verhoogt en de handmatige werklast van het zuiveren van elk individueel muropeptide vermindert. De tijdrovende en complexe aard van de handmatige identificatie van muropeptiden is echter een beperkende factor gebleven, waardoor het aantal uitgevoerde studies is afgenomen. In de afgelopen jaren met de opkomst van "omic" -technologieën, is geautomatiseerde LC-MS-functie-extractie een krachtig hulpmiddel geworden, waardoor snelle detectie en identificatie van individuele verbindingen in complexe monsters uit zeer grote datasets mogelijk is. Zodra de kenmerken zijn geïdentificeerd, vergelijkt bioinformatische software statistisch de variatie tussen monsters met behulp van differentiële analyse, waarbij zelfs minimale verschillen tussen de complexe dataset worden geïsoleerd en grafisch aan de gebruiker worden weergegeven. De toepassing van feature extraction software voor de analyse van PG samenstelling is nog maar net begonnen te worden onderzocht 12,13,14 en gekoppeld aan bioinformatica analyse 12. In tegenstelling tot proteomische analyse, die profiteert van de direct beschikbare eiwitdatabases die peptidefragmentatie voorspellen, waardoor volledig geautomatiseerde identificatie mogelijk is, bestaat er momenteel geen fragmentatiebibliotheek voor peptidoglycomics. Functie-extractie kan echter worden gekoppeld aan bekende en voorspelde structurele databases om muropeptide-identificatie te voorspellen12. Hier presenteren we een gedetailleerd protocol voor het gebruik van LC-MS-gebaseerde functie-extractie in combinatie met een muropeptidebibliotheek voor geautomatiseerde identificatie en bioinformatische differentiële analyse van PG-samenstelling (figuur 2).

semi-quantitative analysis of peptidoglycan by liquid chromatography mass spectrometry and bioinformatics

Peptidoglycan is een belangrijk onderdeel van bacteriële celwanden en een gemeenschappelijk cellulair doelwit voor antimicrobiële stoffen. Hoewel aspecten van de peptidoglycaanstructuur redelijk bewaard zijn gebleven in alle bacteriën, is er ook een aanzienlijke variatie tussen Gram-positieven / negatieven en tussen soorten. Daarnaast zijn er tal van variaties, modificaties of aanpassingen aan de peptidoglycaan bekend die binnen een bacteriesoort kunnen optreden als reactie op groeifase en/of omgevingsprikkels. Deze variaties produceren een zeer dynamische structuur waarvan bekend is dat deze deelneemt aan vele cellulaire functies, waaronder groei / deling, antibioticaresistentie en het vermijden van gastheerverdediging. Om de variatie binnen peptidoglycaan te begrijpen, moet de algehele structuur worden opgesplitst in zijn constitutieve delen (bekend als muropeptiden) en worden beoordeeld op algemene cellulaire samenstelling. Peptidoglycomics maakt gebruik van geavanceerde massaspectrometrie in combinatie met krachtige bioinformatische data-analyse om de peptidoglycaansamenstelling in detail te onderzoeken. Het volgende protocol beschrijft de zuivering van peptidoglycaan uit bacterieculturen, de verwerving van muropeptide-intensiteitsgegevens via een vloeistofchromatograaf-massaspectrometer en de differentiële analyse van peptidoglycaansamenstelling met behulp van bio-informatica.

De verhoogde detectiegevoeligheid van MS-machines in combinatie met krachtige piekherkenningssoftware heeft de mogelijkheid verbeterd om stofsamenstellingen van complexe monsters tot in de kleinste details te isoleren, te bewaken en te analyseren.
