Nanoblades ermöglichten eine schnelle, effiziente und dosisabhängige Abgabe des Cas9- und Guide-RNA-Komplexes, sowohl in immortalisierten als auch in Primärzellen und in Abwesenheit von Anti-Transgen. Der Hauptvorteil dieser Methode besteht darin, dass Nanoblades einfach und relativ kostengünstig herzustellen sind. Sie können den Cas9- und Guide-RNA-Komplex dosisabhängig und transient abgeben, wodurch Off-Target-Effekte begrenzt und gleichzeitig eine effiziente Genombearbeitung ermöglicht wird.
Das Präparationsprotokoll für Nanoblades ist sehr einfach. Die Qualität der Produzentenzellen sowie ihre Herkunft und ihre Aussaat vor der Transfektion sind jedoch unerlässlich, um hohe Ausbeuten an virusähnlichen Partikeln zu erzielen. Das Verfahren wird Laura Guiguettaz, eine Ingenieurin aus meinem Labor, demonstrieren.
Am ersten Tag säen Sie 3,5 bis 4 Millionen HEK 293T-Zellen in 10 Milliliter modifiziertes DMEM und Penicillin-Streptomycin in eine 10-Zentimeter-Zellkulturschale. Nach 24 Stunden, wenn die Zellen 70% Konfluenz erreichen, ersetzen Sie das Medium durch frisches DMEM und verwenden Sie eine P-1000-Pipette, um die Transfektionsreagenzlösung tropfenweise hinzuzufügen. Beginnen Sie am vierten Tag mit der Ernte von Nanoblades, indem Sie den Überstand des Kulturmediums mit einer 10-Milliliter-Pipette sammeln.
Es ist normal, dass die Farbe des Kulturmediums in diesem Stadium gelb wird. Zentrifugieren Sie den gesammelten Überstand bei 500 G für fünf Minuten, um Zelltrümmer zu entfernen, und gewinnen Sie neun Milliliter des Überstandes, ohne das Zellpellet zu stören. Pelletieren Sie die Nanoblades in einer Ultrazentrifuge bei 209,490 G für 75 Minuten bei vier Grad Celsius.
Nach der Zentrifugation das Medium langsam absaugen und das weiße Pellet mit 100 Mikrolitern kaltem PBS resuspendieren. Die Tube mit Parafilm abdecken und eine Stunde bei vier Grad Celsius mit sanfter Bewegung inkubieren. Dann resuspendieren Sie das Pellet erneut, indem Sie auf und ab pipettieren.
Bereiten Sie eine 10% ige Saccharoselösung in PBS vor und filtern Sie sie durch einen 0,2-Mikrometer-Spritzenfilter. 2,5 Milliliter 10%ige Saccharose in ein Ultrazentrifugenröhrchen geben. Kippen Sie das Röhrchen und fügen Sie die neun Milliliter VLP-haltige Probe langsam mit einer Pipette mit niedriger Geschwindigkeit hinzu, während Sie das Rohr schrittweise in eine vertikale Position heben.
Legen Sie die Röhrchen in die Rotorlöffel und zentrifugieren Sie die Proben bei 209,490 G für 90 Minuten bei vier Grad Celsius. Nach der Zentrifugation den Überstand vorsichtig entfernen und das Röhrchen kopfüber auf Seidenpapier legen, um die verbleibende Flüssigkeit zu entfernen. Für didaktische Zwecke und eine bessere Visualisierung des viralen Pellets können Nanoblades, die mit dem fluoreszierenden Protein mCherry beladen sind, hergestellt werden.
Nach einer Minute fügen Sie 100 Mikroliter PBS hinzu. Legen Sie das Röhrchen mit einer Parafilmabdeckung in einem Röhrchenhalter für eine Stunde bei vier Grad Celsius auf einen Rührtisch und resuspendieren Sie das Pellet durch Pipettieren auf und ab. Bereiten Sie den Verdünnungspuffer vor, indem Sie ein Volumen Lysepuffer hinzufügen, das ein nichtionisches Tensid in vier Volumina PBS enthält.
Verdünnen Sie zwei Mikroliter konzentrierte Nanoblasen in 50 Mikroliter Verdünnungspuffer und Wirbel kurz. Übertragen Sie 25 Mikroliter der Mischung in ein neues Röhrchen mit 25 Mikrolitern Verdünnungspuffer und wiederholen Sie den Vorgang, um sechs Röhrchen Nanoklingenverdünnungen zu erhalten. Machen Sie die Standardkontrolle, indem Sie zwei Mikroliter rekombinante Cas9-Nuklease in 50 Mikroliter Verdünnungspuffer geben, kurz wirbeln und acht serielle Verdünnungen machen.
Spot 2,5 Mikroliter jeder VLP-Verdünnung und 2,5 Mikroliter jedes Standards auf eine Nitrocellulosemembran vorsichtig mit einer Mehrkanalpipette. Sobald die Partikel absorbiert sind, blockieren Sie die Membran mit TBST, ergänzt mit 5% fettfreier Trockenmilch für 45 Minuten bei Raumtemperatur. Entsorgen Sie die TBST und inkubieren Sie die Membran über Nacht bei vier Grad Celsius mit dem Cas9 Meerrettichperoxidase-Antikörper.
Waschen Sie die Membran dreimal mit TBST und visualisieren Sie das Signal mit einem verbesserten chemilumineszenten Substrat-Kit. Für die Transduktion von Zielzellen mit Nanobladen ersetzen Sie das Zellkulturmedium durch 500 Mikroliter des Mediums, das gereinigte Nanoblasen enthält. Ersetzen Sie das Medium nach vier bis sechs Stunden Zellinkubation auf die normale Menge an frischem Medium.
Im Protokoll wurden die Zellen für eine homogene Verteilung mit 70 bis 80% Konfluenz am Tag der Transfektion ausgesät, wodurch eine Synzytie gebildet wurde, die nach 24 Stunden zu größeren Zellen mit mehreren Kernen führte. 40 Stunden nach der Transfektion bildeten die meisten Zellen synzytiös und begannen sich von der Platte zu lösen. Die Menge an Cas9, die in Nanoblades geladen wurde, wurde mit einem Punktklecks auf einer Nitrocellulosemembran quantifiziert, der im Vergleich zum rekombinanten Referenz-Cas9 eine verbesserte Chemilumineszenz aufwies.
Eine Kalibrierkurve wurde für das quantifizierte Chemilumineszenzsignal für rekombinante Cas9-Verdünnungen gegen die bekannte Menge an Cas9 aufgetragen. Dann wurde die Cas9-Proteinkonzentration in jedem Nanoblade-Präparat kartiert, wodurch unterschiedliche Konzentrationen von Cas9 von Charge zu Charge aufgedeckt wurden. Der T7-Endonuklease-Assay zeigte, dass die Effizienz von Nanoblades von Charge zu Charge unterschiedlich sein kann.
Zum Beispiel wurde beobachtet, dass eine Charge eine Gesamtbearbeitungseffizienz von 20% aufwies, während die andere Charge eine Effizienz von 60% aufwies. Flag-DDX3-Proteine wurden mit Anti-Flag-Agaroseperlen immungefeilt, gefolgt von einer Western-Blot-Analyse der zurückgewonnenen Proteine mit einem Anti-Flag-Antikörper. Die standortgerichtete Insertion des Flag-Tags in den DDX3-Locus wurde ebenfalls mittels PCR untersucht, wobei entweder Primer verwendet wurden, die die Insertionsstelle flankieren, oder Vorwärts- und Rückwärts-Primer, die für den DDX3-Locus stromabwärts des Flag-Insertion-Sites spezifisch sind.
Es ist wichtig, die Zellen an einem korrekten Zusammenfluss zu platzieren und eine gleichmäßige Verteilung der Zellen zu erreichen. Bei der Nanoblade-Zentrifugation ist es auch wichtig, das Pellet zu resuspendieren und eine homogene Probe konzentrierter Viruspartikel zu erhalten. Nanoblades haben es Wissenschaftlern ermöglicht, den Mechanismus der doppelsträngigen DNA-Bruchreparatur zu untersuchen, indem sie den Cas9- und RNA-Komplex schnell und koordiniert zu spezifischen genomischen Loci liefern.
Sie haben es auch ermöglicht, lange nicht-kodierende RNAs in Primärzellen des angeborenen Immunsystems zu inaktivieren, um ihre Rolle zu untersuchen.
