Mitochondriën zijn essentiële organellen van eukaryote cellen die een cruciale rol spelen in bio-energetica, cellulair metabolisme en signaalroutes1. Om deze taken goed uit te voeren, vertrouwen mitochondriën op een unieke set eiwitten en lipiden die verantwoordelijk zijn voor hun structuur en functie. De ontluikende gist Saccharomyces cerevisiae is veel gebruikt als modelsysteem voor onderzoek naar mitochondriale processen, evenals voor andere organellen2. Het mitochondriale genoom codeert voor slechts acht eiwitten in gist; de overgrote meerderheid van mitochondriale eiwitten (~99%) wordt gecodeerd door nucleaire genen, die worden vertaald op cytosolische ribosomen, en vervolgens geïmporteerd in hun juiste submitochondriale compartimenten door geavanceerde eiwitimportmachines3,4,5. Mitochondriale biogenese hangt dus af van de gecoördineerde expressie van zowel het nucleaire als het mitochondriale genoom6,7. Genetische mutaties die defecten in mitochondriale biogenese veroorzaken, zijn geassocieerd met ziekten bij de mens8,9,10.
In de afgelopen twee decennia resulteerden proteomische studies met hoge doorvoer gericht op sterk gezuiverde mitochondriën in een uitgebreide karakterisering van gist mitochondriaal proteoom, dat naar schatting bestaat uit ten minste 900 eiwitten11,12,13,14. Hoewel deze studies waardevolle informatie opleverden, is de suborganellaire lokalisatie van elk eiwit in de vier mitochondriale subsecties, namelijk het buitenmembraan (OM), de intermembraanruimte (IMS), het binnenmembraan (IM) en de matrix, nog steeds vereist. Deze vraag werd gedeeltelijk beantwoord met proteomische studies van de twee kleinere mitochondriale subcompartementen (OM en IMS)15,16. Meer recent hebben Vögtle en medewerkers een grote stap voorwaarts gezet door een hoogwaardige wereldwijde kaart van de distributie van submitochondriale eiwitten in gist te genereren. Met behulp van een geïntegreerde aanpak die SILAC-gebaseerde kwantitatieve massaspectrometrie, verschillende submitchondriële fractioneringsprotocollen en de dataset van de OM- en IMS-proteomen combineert, hebben de auteurs 818 eiwitten toegewezen aan de vier mitochondriale subcompartmenten13.
Ondanks de vooruitgang die deze high-throughput proteomische studies hebben geboekt, is onze kennis over de samenstelling van het submitochondriale proteoom verre van compleet. Inderdaad, van de 986 eiwitten die door Vögtle en medewerkers werden gerapporteerd als gelokaliseerd in gist mitochondriën, konden er 168 niet worden toegewezen in een van de vier submitchondriële compartimenten13. Bovendien gaven de auteurs geen informatie over de membraantopologie van eiwitten waarvan werd voorspeld dat ze perifeer aan de periferie van mitochondriale membranen waren bevestigd. Het is bijvoorbeeld niet mogelijk om te weten of een eiwit dat is toegewezen als perifeer bevestigd aan het binnenmembraan zich naar de matrix of de intermembraanruimte bevindt. Afgezien van deze ontbrekende gegevens uit de proteoombrede studies, is er tegenstrijdige informatie over de suborganellaire lokalisatie van een aanzienlijk aantal mitochondriale eiwitten. Een voorbeeld is het protease Prd1, dat is toegewezen als een intermembraan ruimte-eiwit in de gemeenschappelijke databases zoals Saccharomyces Genome Database (SGD) en Uniprot. Verrassend genoeg toonden Vögtle en medewerkers met behulp van een subfractionatieprotocol vergelijkbaar met het hier beschreven protocol duidelijk aan dat Prd1 een echt matrixeiwit13 is. Zoals hierboven vermeld, moet de submitchondrial lokalisatie van veel mitochondriale eiwitten worden opgehelderd of opnieuw geëvalueerd. Hier bieden we een eenvoudig en betrouwbaar protocol om de suborganellaire lokalisatie van gist mitochondriale eiwitten te bepalen. Dit protocol is ontwikkeld en geoptimaliseerd door verschillende onderzoeksgroepen en is routinematig gebruikt om de submitchondrial lokalisatie te bepalen, evenals de membraantopologie van veel mitochondriale eiwitten.

Ondanks recente vooruitgang in de karakterisering van gist mitochondriaal proteoom, blijft de submitochondrial lokalisatie van een aanzienlijk aantal eiwitten ongrijpbaar. Hier beschrijven we een robuuste en effectieve methode voor het bepalen van de suborganellaire lokalisatie van gist mitochondriale eiwitten, die wordt beschouwd als een fundamentele stap tijdens mitochondriale eiwitfunctie-opheldering. Deze methode omvat een eerste stap die bestaat uit het verkrijgen van zeer zuivere intacte mitochondriën. Deze mitochondriale preparaten worden vervolgens onderworpen aan een subfractionatieprotocol bestaande uit hypotone shock (zwelling) en incubatie met proteïnase K (protease). Tijdens zwelling wordt het buitenste mitochondriale membraan selectief verstoord, waardoor het proteïnase K eiwitten van het intermembraanruimtecompartiment kan verteren. Tegelijkertijd, om informatie te verkrijgen over de topologie van membraaneiwitten, worden de mitochondriale preparaten in eerste instantie gesoniseerd en vervolgens onderworpen aan alkalische extractie met natriumcarbonaat. Ten slotte worden na centrifugeren de pellet- en supernatantfracties van deze verschillende behandelingen geanalyseerd door SDS-PAGE en western blot. De submitchondriale lokalisatie en de membraantopologie van het eiwit van belang wordt verkregen door het western blot-profiel te vergelijken met bekende standaarden.

Het succes van het submitchondrial fractioneringsprotocol hangt af van het verkrijgen van sterk gezuiverde intacte mitochondriën. Hiervoor is het essentieel dat tijdens de gistcellysis de intactheid van de organellen bijna volledig bewaard blijft. Ondanks recente vooruitgang blijven veel mitochondriale gisteiwitten nog steeds met hun functies volledig onbekend. Dit protocol biedt een eenvoudige en betrouwbare methode om de submitchondriale lokalisatie van eiwitten te bepalen, wat fundamenteel is geweest voor de opheldering van hun moleculaire functies.

Dit protocol is ontworpen om de submitchondrial lokalisatie van gist mitochondriale eiwitten te bepalen, wat wordt beschouwd als een fundamentele stap tijdens mitochondriale eiwitfunctie-opheldering. Het protocol is geschikt voor onze giststammen die in verschillende groeiomstandigheden worden onderhouden. Het vertegenwoordigt een krachtig hulpmiddel voor onderzoek als het bestuderen van mitochondriën.Om te beginnen streep cellen van glycerolvoorraad opgeslagen bij 80 C op een YPD-agarplaat om enkele kolonies te isoleren van de stam van belang. En incubeer de plaat bij 30 C gedurende 2 tot 3 dagen. Bereid een startcultuur door 2 tot 3 afzonderlijke kolonies uit de YPD-agarplaat te enten in een Erlenmeyer van 100 ml met 10 tot 30 ml YPGal-medium.Incubeer de kolf gedurende 24 uur bij 30 C met krachtig schudden bij 180 tot 200 tpm. Verdun de startercultuur tot 1 L vers YPGal-medium tot een optische dichtheid van minder dan 0,1 bij 600 nm. Cultiveer de cellen bij 30 C met krachtig schudden bij 180 tot 200 tpm gedurende ongeveer 12 uur, totdat de optische dichtheid 1 tot 1,5 bereikt.Voer de isolatie van sterk gezuiverde mitochondriën uit zoals beschreven in de tekst. En bepaal de eiwitconcentratie van het sterk gezuiverde mitochondriale preparaat, met behulp van de Bradford-test, volgens de instructies van de fabrikant. Stel de eiwitconcentratie in op 10 mg/ml met ijskoude SEM-buffer.Breng 40 l sterk gezuiverde mitochondriën over in vier voorgekoelde en gelabelde microcentrifugebuizen van 1,5 ml. Voeg 360 l SEM-buffer toe in de eerste en tweede buis. En 360 l EM-buffer in de derde en vierde buis.Voeg met behulp van het pipetteerschema, volgens de tekst, 4 L vers bereid proteïnase K toe in de tweede en vierde buis. Nadat je alle tubes voorzichtig hebt gemengd, incubeer je gedurende 30 minuten op ijs met af en toe mengen. Om de proteïnase K-activiteit te stoppen, voegt u 4 L van 200 mM PMSF toe aan alle vier de buizen.Centrifugeer de buizen bij 20.000 x g gedurende 30 minuten bij 4 C.En verzamel het supernatant, zonder de pellet te storen, in een nieuwe 1,5 ml voorgekoelde gelabelde microcentrifugebuis. Resuspendeer vervolgens de pellet in 400 l ijskoude SEM-buffer. Om de mogelijke sporen van proteïnase K te inactiveren, slaat u het verzamelde supernatant neer en resuspendeert u de pellet met trichloorazijnzuur tot een eindconcentratie van 10%Incubateer de buizen gedurende 10 minuten op ijs.Centrifugeer de met trichloorazijnzuur behandelde monsters gedurende 10 minuten bij 12.000 x g bij 4 C.En na het verwijderen van het supernatant, resuspend de pellet in 200 l monsterbuffer. Als het broomfenolblauw geel wordt, voeg dan 1 tot 5 l van 1 M Tris-basis toe, totdat het blauw wordt. Voeg 4 l van 200 mM PMSF toe aan alle buizen.Bewaar de monsters bij 80 C tot verdere analyse door SDS-PAGE en western blot. Breng 200 l sterk gezuiverde mitochondriën over in een voorgekoelde microcentrifugebuis van 1,5 ml. Verdun mitochondriën eenvoudig met ijskoude SEM-buffer.Met behulp van een sonicator die compatibel is met kleine volumes, soniceer mitochondriën 3 keer gedurende 30 seconden op ijs. Centrifugeer het monster gedurende 30 minuten bij 100.000 x g bij 4 C.En verzamel het supernatant in een nieuwe voorgekoelde microcentrifugebuis van 1,5 ml. Nadat u de buis hebt gelabeld als S"voor oplosbare eiwitfractie, houdt u de buis op ijs.Resuspend de pellet uit de vorige stap in 400 l ijskoude SEM-buffer. Breng 100 l van de geresuspendeerde pellet over in een nieuwe voorgekoelde microcentrifugebuis van 1,5 ml. Label de buis als SMP"voor submitochondrial deeltjesfractie en houd de buis op ijs.Verdun de resterende 300 l geresuspendeerde pellet eenvoudig met vers bereid 200 mM natriumcarbonaat. En incubeer het verdunde monster gedurende 30 minuten op ijs. Centrifugeer het monster vervolgens gedurende 30 minuten bij 100.000 x g bij 4 C.Verzamel het supernatant in een nieuwe voorgekoelde microcentrifugebuis van 1,5 ml.Label het monster als CS"voor carbonaat supernatant fractie, en houd de buis op ijs. Resuspend de pellet uit de vorige stap in 400 l ijskoude SEM-buffer. En noem het monster cp"voor carbonaat neergeslagen fractie.Precipiteer alle monsters met trichloorazijnzuur tot een eindconcentratie van 10% en incubeer de buizen gedurende 10 minuten op ijs. Centrifugeer vervolgens de monsters gedurende 10 minuten bij 12.000 x g bij 4 C.Na het verwijderen van het supernatant, resuspendeert u elke pellet in de monsterbuffer. Als de monsterbuffer geel wordt, voegt u 1 tot 5 l van 1 M Tris-basis toe totdat deze blauw wordt.Voeg 1 l van 200 mM PMSF toe aan alle buizen en bewaar bij 80 C tot verdere analyse door SDS-PAGE en western blot. De ruwe mitochondriale fractie werd gezuiverd op sucrosedichtheidsgradiëntcentrifugatie en vermindering van andere cellulaire verontreinigingen werd waargenomen. Mitochondria naar mitoplast conversie werden gecontroleerd door het verdwijnen van het intermembraan ruimte-eiwit cytochroom b2 in de pellet.Met de bijbehorende verschijning in het supernatant. De proteïnase K gemedieerde afbraak van het intermembraaneiwit Sco1 werd waargenomen als gevolg van verstoring van het buitenmembraan door osmotische shock. De buitenste mitochondriale membraanintegriteit werd bevestigd door de bescherming van cytochroom b2 en Sco1 tegen de afbraak van proteïnase K in de pelletfractie.Evenzo bevestigde de bescherming van het matrixoplosbare eiwit KGD de integriteit van het binnenste mitochondriale membraan. Prx1 western blot profiel suggereerde dubbele mitochondriale lokalisatie in intermembrane ruimte en matrix. Mitochondriën werden onderworpen aan ultrasoonapparaat en carbonaatextractie om de topologie van membraaneiwitten te onderzoeken.De integrale membraaneiwitgieten bleef in de pelletfracties. De KGD werd gedetecteerd in de supernatantfractie. De detectie van KGD-eiwit in de pellet was te wijten aan ultrasoonapparaatparametervariaties die de vorming van SMP's beïnvloedden.Na behandeling met natriumcarbonaat werden de KGD- en de SMP-fractie opgelost en gevonden in de supernatantfractie. Prx1 western blot profiel suggereerde een associatie met membraan periferie. Voor het succes van het submitchondriële fractioneringsprotocol is het belangrijk om de proteïnase K-activiteit na hypotone zwelling te stoppen door PMSF aan de monsters toe te voegen.Sites bieden informatie over de lokalisatie van het submitochondriale eiwit. Dit protocol kan ook worden gebruikt om de integriteit van mitochondriale preparaten te controleren, wat fundamenteel is tijdens proteomische studies van mitochondriale subsecties.
