タンパク質とDNAの相互作用を1分子レベルかつリアルタイムで可視化できることは、ゲノムの安定性に関する重要な洞察を提供しました1,2。DNAの単一分子を一度に1つずつ扱うことに加えて、近くの個々の分子間のトランザクションを表示する機能は、追加の洞察を提供します3,4,5。追加のDNA分子の操作には、追加の光学トラップと、高品質のマルチチャネルマイクロ流体フローセルの両方が必要です6。
複数の光トラップを生成するには、いくつかの方法があります。これらには、検流計走査ミラー、音響光学変調器、および回折光学系が含まれ、ホログラフィック光ピンセット4、7、8、9を生成します。多くの場合、走査ミラーと音響光学変調器は、タイムシェアするトラップを生成します。ここで説明するセットアップでは、単一のNd:YAGレーザーのビームが偏光で分割され、ガルバノメーターレーザースキャニングミラーがモバイルトラップと呼ばれる位置を制御します(図1)4。トラップビームを顕微鏡対物レンズの背面開口部に向けるためのミラーとフィルターの位置決めを容易にするために、HeNeレーザーが使用されます。これにより、HeNeビームは肉眼で見えるのに対し、赤外線ビームは見えないため、全体的な位置合わせが容易になります。HeNeビームは、ミラーやその他のコンポーネントの位置決めのストレスを軽減するためにもより安全です。最初は、このレーザーのビームパスは1064 nmビームから分離されていますが、同じビームパスに導入され、次に顕微鏡対物レンズに導入されます。物理的な位置合わせが達成されると、HeNeビームの上に1064nmビームを配置し、赤外線ビューアとさまざまなビームイメージングツールを使用してビームの位置と品質を視覚化することで、これが容易になります。次に、ビームエキスパンダーが導入され、結果として生じる拡張された赤外線ビームが対物レンズの背面開口部に位置合わせされます。最後に、対物レンズを取り除き、各偏光ビームのパワーを測定し、λ/2波長板を使用して等しくなるように調整します(図1C)。電力測定は、目標が返されると実行され、通常、53%の電力損失が発生します。ただし、焦点面に安定した固定および移動する光学トラップを形成するのに十分な電力があります(図1D)。
DNAトランザクションを画像化するために、マイクロ流体フローセルは、高い空間分解能と時間分解能で単一分子レベルでの制御された測定を可能にするため、重要な役割を果たします(図2)。マイクロ流体という用語は、5〜500μm10,11の範囲の寸法を有する1つ以上のチャネル内の流体を操作する能力を指す。ストリームという用語は、チャネル内の実際の流体を指し、チャネルは、流体ストリームが移動する物理チャネルを指します。シングルチャンネルフローセル設計には、反応が観察される共通の物理チャネルがあり、通常は流体の流れが1つだけ存在します。したがって、これらの設計はシングルストリームフローセルとして知られています。対照的に、マルチストリームフローセルは、2つ以上の入口チャネルが単一の共通の物理チャネルに収束するマイクロ流体デバイスとして定義されます(図2A)。共通チャネル内では、個々のチャネルから発生する流体の流れは互いに平行に流れ、拡散によって発生するそれらの間の混合を最小限に抑えて分離されたままになります(図2B)。ほとんどの実験セットアップでは、1つのポンプが同じ速度で流体を各チャネルに押し込みます。対照的に、バウンダリーステアリングを使用する場合、3つ以上の独立して制御されたポンプが流体をチャネルに押し込みます。ただし、各ポンプは異なる速度で動作しますが、共通チャネルの正味流量は一定12です。これにより、ポンプ速度を変更するだけで、メインチャネルコンポーネントの迅速な交換が可能になります。
層流に加えて、別の重要な要素は、層流内の放物線速度プロファイルです。最も高い流速は流れの中央で発生し、最も遅い流速はサーフェスの隣で発生します(図2C)13。このプロファイルは、蛍光DNAの正確な可視化と正確な単一分子分析のために、ストリームに保持されたビーズに付着したDNA分子を完全に引き伸ばすために考慮する必要があります。ここでは、DNAはB型に伸張され、0pNの力で所定の位置に保持されます。これを実現するには、光学トラップ位置の焦点を底部カバースリップ面から10〜20μmの位置に配置する必要があります(図2D)。DNA分子がB型を超えて引き伸ばされないように注意する必要があります これは酵素反応を阻害する可能性があるためです。一般的なバッファー条件下では、1 μm = 3,000 bp の DNA14 です。さらに、カバーガラスから10〜20μmをトラップすることにより、DNA複合体は表面から遠くに配置され、それによって表面相互作用が最小限に抑えられます。
マイクロ流体デバイスチャネルを作成するために多くの方法が使用されており、これらは実験室で行うことができ、またはフローセルは市販の供給源から購入することができる6、15、16、17。フローセルの構築に使用される最適な材料は、機械的に剛性があり、光学的に透明で蛍光が低く、有機溶媒を通さないものでなければなりません6。多くの場合、ホウケイ酸フロートガラスまたは溶融シリカは、光学トラップ、視覚化、および力検出に適した安定した流動環境を長時間提供するために使用されます。これらの材料はまた、表面の濡れと気泡の除去を簡素化するための非水溶媒(例えば、分光光度グレードのメタノール)、およびフローセルを洗浄するための変性剤(例えば、6M塩酸グアニジニウム)または洗剤の使用を可能にする。最後に、フローセルに流体を導入するために使用される方法は、複雑な真空ポンプシステムからシングルシリンジポンプ14、18、19、20、21、22、23、24、25、26、27までさまざまです。ここで説明するアプローチでは、最大10本のシリンジを収容できるシリンジポンプが使用されます(図3A)。これにより、単一チャネルのフローセルまたは複数の入口チャネルを持つフローセルを柔軟に使用できます。ここでは、3チャンネルフローセルを使用し、ポリエーテルエーテルケトン(PEEK)チューブを使用してシリンジポンプの所定の位置に保持されたシリンジに嵌合します(図3A-C)。流体の流れは4方向切換弁によって制御されるため、フローセルへの気泡の導入を最小限に抑えるのに役立ちます(図3A、D)。さらに、硬いガラス壁とポリテトラフルオロエチレン(PTFE)コーティングされたプランジャーを備えたハミルトンの気密シリンジは、スムーズな流れを得るために不可欠な非常に滑らかなプランジャーの動きを提供するため、推奨されます14,27。
記載された実験系では、2〜5個の入口チャネルを有するフローセルが使用されてきた。入口チャネルの数は、実行されている実験によって決まります。RecBCDとHop2-Mnd1の研究では、2つのストリームチャネルで十分でした14,28。ヘリカーゼの場合、酵素はDNAの自由末端に結合し、マグネシウムとATPを含むストリームに翻訳されて、転座と巻き戻しを開始しました。Hop2-Mnd1の場合、光学的にトラップされたDNAは、タンパク質および緩衝液±二価金属イオンを含む隣接する流体流に翻訳されました。3チャンネルフローセルを使用すると、ストリーム1にDNAをトラップし、DNAをストリーム2に翻訳してタンパク質結合を起こし、次にATPが存在するストリーム3に移動して、たとえば反応を開始することができます。上記のバリエーションは、チャネル2で蛍光タグ付きタンパク質を使用することであり、その結果、流体の流れは完全に白色になり、DNAの視覚化が妨げられます。この分子がストリーム3に翻訳されると、反応が開始されたときにタンパク質とDNAの両方が見えるようになります。
流体の流れを制御するための4方向スイッチングバルブの使用は、フローセル内の気泡を除去するためのシステムの重要なコンポーネントです。気泡は予測できない方法で収縮および膨張し、流速の急激な変化と乱流の導入をもたらすため、安定した流体の流れに悪影響を及ぼします。シリンジとインレットチューブの間にバルブを配置すると、シリンジ交換時にバルブ位置を切り替えることで流路が切断されます。新しいシリンジが設置されたら、プランジャーを手動で押し下げて、>6μL(バルブのデッドボリューム)を排出し、気泡をほぼ完全に除去することができます。
