De hierin beschreven aanpak werd gebruikt om de precieze locatie te volgen van effectoreiwitten die na infectie door de bacteriële T3SS in de gastheercel werden geïnjecteerd. T3SS'en worden gebruikt door intracellulaire pathogenen zoals Salmonella, Shigella en Yersinia om virulentiecomponenten in de gastheer te transporteren. De ontwikkeling van superresolutiebeeldvormingstechnologieën heeft het mogelijk gemaakt om virulentiefactoren te visualiseren met een voorheen onvoorstelbare resolutie<...

Bacteriële infecties worden al lang beschouwd als een ernstig gevaar voor de menselijke gezondheid. Pathogenen gebruiken hoogontwikkelde, extreem krachtige en ingewikkelde afweersystemen, evenals een verscheidenheid aan bacteriële virulentiefactoren (aangeduid als effectoreiwitten) om immuunresponsen van de gastheer te ontwijken en infecties vast te stellen 1,2. De moleculaire mechanismen die aan deze systemen ten grondslag liggen en de rol van individuele effectoreiwitten zijn echter nog grotendeels onbekend vanwege het gebrek aan geschikte benaderingen voor het direct volgen van de cruciale eiwitcomponenten en effectoren in gastheercellen tijdens pathogenese.
Een typisch voorbeeld is Salmonella enterica serovar Typhimurium, dat acute gastro-enteritis veroorzaakt. Salmonella Typhimurium maakt gebruik van type drie secretiesystemen (T3SS) om een verscheidenheid aan effectoreiwitten rechtstreeks in gastheercellen te injecteren. Zodra Salmonella de gastheercel binnenkomt, bevindt het zich in een zuur membraangebonden compartiment, de Salmonella-bevattende vacuole (SCV)3,4 genoemd. De zure pH van de SCV activeert het Salmonella pathogeniciteitseiland 2 (SPI-2)-gecodeerde T3SS en transloceert een volley van 20 of meer effectoreiwitten over het vacuolaire membraan in het gastheercytosol 5,6,7,8. In de gastheer manipuleren deze complexe cocktails van effectoreiwitten coördinerend de signaleringsroutes van gastheercellen, wat resulteert in de vorming van zeer dynamische, complexe buisvormige membraanstructuren die zich vanuit de SCV uitstrekken langs microtubuli, Salmonella-geïnduceerde filamenten (SIFs) genoemd, die Salmonella in staat stellen te overleven en zich te repliceren in de gastheercellen9,10,11.
Methoden om bacteriële effectorlokalisaties te visualiseren, te volgen en te monitoren, en hun handel en interacties in gastheercellen te onderzoeken, bieden kritisch inzicht in de mechanismen die ten grondslag liggen aan bacteriële pathogenese. Het labelen en lokaliseren van Salmonella uitgescheiden T3SS effector eiwitten in gastheercellen is een technologische uitdaging gebleken12,13; Niettemin heeft de ontwikkeling van genetisch gecodeerde fluorescerende eiwitten ons vermogen om eiwitten in levende systemen te bestuderen en te visualiseren getransformeerd. De grootte van fluorescerende eiwitten (~25-30 kDa)15 is echter vaak vergelijkbaar met of zelfs groter dan die van het betreffende eiwit (POI; bijv. 13,65 kDa voor SsaP, 37,4 kDa voor SifA). In feite blokkeert fluorescerende eiwitetikettering van effectoren vaak de secretie van de gelabelde effector en blokkeert de T3SS14.
Bovendien zijn fluorescerende eiwitten minder stabiel en zenden ze een laag aantal fotonen uit vóór het fotobleken, waardoor hun gebruik in superresolutiemicroscopische techniekenwordt beperkt 16,17,18, met name in fotoactivatielokalisatiemicroscopie (PALM), STORM en gestimuleerde emissiedepletie (STED) microscopie. Hoewel de fotofysische eigenschappen van organische fluorescerende kleurstoffen superieur zijn aan die van fluorescerende eiwitten, vereisen methoden / technieken zoals CLIP / SNAP19,20, Split-GFP 21, ReAsH / FlAsH 22,23 en HA-Tags 24,25 een extra eiwit- of peptideaanhangsel dat de structuurfunctie van het effectoreiwit van belang kan schaden door te interfereren met posttranslationele modificatie of handel. Een alternatieve methode die noodzakelijke eiwitmodificatie minimaliseert, omvat de opname van ncAAs in een POI tijdens translatie via GCE. De ncAAs zijn fluorescerend of kunnen fluorescerend worden gemaakt via klikchemie 12,13,26,27,28.
Met behulp van GCE kunnen ncAAs met kleine, functionele, bio-orthogonale groepen (zoals een azide, cyclopropeen of cyclooctynegroep) op bijna elke locatie in een doeleiwit worden geïntroduceerd. In deze strategie wordt een inheems codon verwisseld met een zeldzaam codon zoals een amber (TAG) stopcodon op een bepaalde positie in het gen van de POI. Het gemodificeerde eiwit wordt vervolgens tot expressie gebracht in cellen naast een orthogonaal aminoacyl-tRNA-synthetase/tRNA-paar. De actieve tRNA-synthetaseplaats is ontworpen om slechts één bepaalde ncAA te ontvangen, die vervolgens covalent wordt bevestigd aan het 3'-uiteinde van het tRNA dat het ambercodon herkent. De ncAA wordt eenvoudig in het groeimedium ingebracht, maar het moet door de cel worden opgenomen en het cytosol bereiken waar het aminoacyl-tRNA-synthetase () het kan koppelen aan het orthogonale tRNA; het wordt vervolgens op de opgegeven locatie in de POI opgenomen (zie figuur 1)12. GCE maakt dus locatiespecifieke opname mogelijk van een overvloed aan bio-orthogonale reactieve groepen zoals keton, azide, alkyn, cyclooctyne, transcycloocteen, tetrazine, norboneen, α, β-onverzadigde amide en bicyclo [6.1.0]-nonyne in een POI, waardoor mogelijk de beperkingen van conventionele eiwitetiketteringsmethodenworden overwonnen 12,26,27,28.
Recente opkomende trends in beeldvormingstechnieken met superresolutie hebben nieuwe wegen geopend om biologische structuren op moleculair niveau te onderzoeken. In het bijzonder is STORM, een op lokalisatie gebaseerde techniek met één molecuul, superresolutie, een waardevol hulpmiddel geworden om cellulaire structuren tot ~ 20-30 nm te visualiseren en is in staat om biologische processen één molecuul per keer te onderzoeken, waardoor de rollen van intracellulaire moleculen worden ontdekt die nog onbekend zijn in traditionele ensemble-gemiddelde studies13 . Single-molecule en superresolutietechnieken vereisen een kleine tag met heldere, fotostabiele organische fluoroforen voor de beste resolutie. We hebben onlangs aangetoond dat GCE kan worden gebruikt voor het opnemen van geschikte sondes voor beeldvorming met superresolutie12.
Twee van de beste keuzes voor eiwitetikettering in cellen zijn bicyclo [6.1.0] nonynelysine (BCN) en trans-cycloocteen-lysine (TCO; weergegeven in figuur 1), die genetisch gecodeerd kunnen zijn met behulp van een variant van het tRNA / synthetase-paar (hier tRNA Pyl / PylRS AF genoemd), waarbijPyl pyrrolysine vertegenwoordigt enAF een rationeel ontworpen dubbele mutant (Y306A, Y384F) afgeleid van Methanosarcina mazei die van nature codeert voor pyrrolysine12, 29,30,31. Door de spanningsbevorderde inverse elektronenvraag Diels-Alder cycloadditie (SPIEDAC) reactie, reageren deze aminozuren chemoselectief met tetrazine conjugaten (Figuur 1)12,30,31. Dergelijke cycloadditiereacties zijn uitzonderlijk snel en compatibel met levende cellen; Ze kunnen ook fluorogeen zijn, als een geschikte fluorofoor is gefunctionaliseerd met het tetrazinedeel12,26,32. Dit artikel presenteert een geoptimaliseerd protocol voor het monitoren van de dynamiek van bacteriële effectoren die in gastheercellen worden afgeleverd met behulp van GCE, gevolgd door subcellulaire lokalisatie van uitgescheiden eiwitten in HeLa-cellen met behulp van dSTORM. De resultaten geven aan dat opname van een ncAA via GCE, gevolgd door een klikreactie met fluorogene tetrazine-dragende kleurstoffen, een veelzijdige methode is voor selectieve etikettering, visualisatie van uitgescheiden eiwitten en daaropvolgende subcellulaire lokalisatie in de gastheer. Alle componenten en procedures die hier worden beschreven, kunnen echter worden aangepast of vervangen, zodat het GCE-systeem kan worden aangepast om andere biologische vragen te onderzoeken.

super-resolution imaging of bacterial secreted proteins using genetic code expansion

Type drie secretiesystemen (T3SSs) stellen gramnegatieve bacteriën in staat om een batterij effectoreiwitten rechtstreeks in het cytosol van eukaryote gastheercellen te injecteren. Bij binnenkomst moduleren de geïnjecteerde effectoreiwitten coöperatief eukaryote signaalroutes en herprogrammeren ze cellulaire functies, waardoor bacteriële toegang en overleving mogelijk wordt. Het monitoren en lokaliseren van deze uitgescheiden effectoreiwitten in de context van infecties biedt een voetafdruk voor het definiëren van de dynamische interface van gastheer-pathogeen interacties. Het labelen en in beeld brengen van bacteriële eiwitten in gastheercellen zonder hun structuur / functie te verstoren, is echter technisch een uitdaging. 
Het construeren van fluorescerende fusie-eiwitten lost dit probleem niet op, omdat de fusie-eiwitten het secretoire apparaat blokkeren en dus niet worden uitgescheiden. Om deze obstakels te overwinnen, hebben we onlangs een methode gebruikt voor locatiespecifieke fluorescerende etikettering van bacteriële uitgescheiden effectoren, evenals andere moeilijk te labelen eiwitten, met behulp van genetische code-uitbreiding (GCE). Dit artikel biedt een compleet stap-voor-stap protocol om Salmonella uitgescheiden effectoren te labelen met behulp van GCE site-specifiek, gevolgd door aanwijzingen voor het afbeelden van de subcellulaire lokalisatie van uitgescheiden eiwitten in HeLa-cellen met behulp van directe stochastische optische reconstructiemicroscopie (dSTORM) 
Recente bevindingen suggereren dat de opname van niet-canonieke aminozuren (ncAAs) via GCE, gevolgd door bio-orthogonale etikettering met tetrazine-bevattende kleurstoffen, een levensvatbare techniek is voor selectieve etikettering en visualisatie van bacteriële uitgescheiden eiwitten en daaropvolgende beeldanalyse in de gastheer. Het doel van dit artikel is om een eenvoudig en duidelijk protocol te bieden dat kan worden gebruikt door onderzoekers die geïnteresseerd zijn in het uitvoeren van superresolutiebeeldvorming met behulp van GCE om verschillende biologische processen in bacteriën en virussen te bestuderen, evenals gastheer-pathogeen interacties.

Genetische code-uitbreiding, of GCE, overwint beperkingen van andere etiketteringsstrategieën. Het stelt ons in staat om specifiek gelabelde eiwitten te plaatsen, en we hebben heldere organische fluoroforen die hun visualisatie mogelijk maken, zodat we strategieën kunnen vermijden die bijvoorbeeld fluorescerende eiwitfusies maken, die de eiwitfunctie kunnen verstoren. Deze methode kan op elk ander systeem worden toegepast.We hebben het bijvoorbeeld gebruikt om Zika CO-eiwit te labelen, en dat stelt ons in staat om gelabeld Zika-virus te leveren en te produceren dat we vervolgens kunnen observeren infecterende gastheercellen. Breng om te beginnen 100 microliter primaire cultuur over in vijf milliliter LB-medium met 35 microgram per milliliter chlooramfenicol en 100 microgram per milliliter ampicilline. Incubeer bij 37 graden Celsius met schudden bij 250 RPM totdat de optische dichtheid bij 600 nanometer 0,6 bereikt.Vervang het LB-medium door het gemodificeerde N-minimal medium aangevuld met één millimolaire TCO, een niet-canoniek aminozuur. En kweek de bacteriën 30 minuten bij 34 graden Celsius. Voeg 0,2% arabinose, 25 milligram per milliliter chlooramfenicol en 100 milligram per milliliter ampicilline toe en laat de cellen nog eens zes uur groeien, schuddend bij 250 RPM.Na zes uur, was de bacteriën vier keer over een interval van 30 minuten met verse MgM-media zonder niet-canonieke aminozuren of, ncAA. Centrifugeer de bacteriën, suspensie opnieuw in PBS-buffer en incuber gedurende een uur bij vier graden Celsius in het donker om overtollige ncAAs te verwijderen. Na een uur, centrifugeer de bacteriën op 3.000 G gedurende 15 minuten bij vier graden Celsius en bewaar ze voor verder gebruik.Voor een controle-experiment herhaalt u hetzelfde experiment door ncAA-dragende eiwitten tot expressie te brengen in afwezigheid van ncAA. Salmonellacellen die SseJ tot expressie brengen, opgenomen met TCO, opnieuw suspensieus in afwezigheid of aanwezigheid van TCO in PBS. Pas de optische dichtheid aan op 600 nanometer tot vier in PBS en inccubeer de cellen met 20 micromolair Janelia Fluor 646 tetrazeen of 20 micromolair BDPFL-tetrazine bij 37 graden Celsius in het donker en schud gedurende één tot twee uur bij 250 RPM.Pellet de cellen en was drie tot vier keer met PBS met 5% DMSO en 0,2% Pluronic F-127. Suspensie van de pellet opnieuw in PBS met 5% DMSO. Na een nacht broeden bij vier graden Celsius in het donker, was je opnieuw twee keer met PBS.Stel de cellen onmiddellijk voor met een confocale microscoop, of fixeer ze met 1,5% paraformaldehyde in PBS gedurende 30 tot 45 minuten bij kamertemperatuur in het donker. Kweek en onderhoud HeLa-cellen bij 37 graden Celsius, 5% koolstofdioxide en 95% vochtigheid in DMEM met hoge glucose aangevuld met 10% FBS naast penicilline streptomycine. Kweek bacteriën een dag voor infectie en ent een enkele kolonie wild-type salmonella met pEVOL-plasmide met orthogonaal tRNA-synthetasepaar en pWSK29-plasmide met SseJ-gen in vijf millimeter antibioticum met standaard LB-bouillon 's nachts bij 37 graden Celsius met schudden bij 250 RPM.Repareer een verdunde celvoorraad bij 100.000 cellen per milliliter en zaai 50.000 HeLA-cellen per put in 500 microliter DMEM met 10% FBS-groeimedium in een achtputkamerschuif. Houd de kamer 24 uur in een incubator op 37 graden Celsius, 5% koolstofdioxide en 95% vochtigheid. Voor de bacteriële infectie, subcultuur wild-type salmonella met pEVOL-plasmide en pWSK29-plasmide met SseJ-gen door 100 microliter nachtelijke bacteriecultuur te verdunnen tot drie milliliter LB-medium met 35 microgram per milliliter chlooramfenicol en 100 microgram per milliliter ampicilline.Incubeer bij 37 graden Celsius met schudden bij 250 RPM gedurende vijf tot zeven uur. Om de HeLa-celinfectie te initiëren, wast u na het verwijderen van de HeLa-cellen uit de couveuse de cellen met voorverwarmde DPBS en voegt u 500 microliter verse DMEM met 10% FBS toe aan elke put. Plaats de kamerschuif terug in de kooldioxide-incubator totdat de infectie begint.Verdun na vijf tot zeven uur incubatie de salmonellacultuur zodat de optische dichtheid bij 600 nanometer 0,2 is in één milliliter DMEM-groeimedium en voeg de vereiste hoeveelheden van het salmonella-entmateriaal toe aan elk putje van de kamerglaas, zodat de veelheid van infectie 100 is. Na het incuberen van de geïnfecteerde cellen in een koolstofdioxide-incubator gedurende 30 minuten, was de cellen drie keer met voorverwarmde DPBS om extracellulaire salmonella te verwijderen. Stel dit tijdspunt in op nul uur na de infectie en voeg 500 microliter volledig medium toe met 100 microgram per milliliter gentamicine gedurende één uur.Na incubatie, nogmaals, was de cellen drie keer met DPBS zoals eerder getoond en voeg 500 microliter van het volledige medium aangevuld met 0,2% arabinose, 10 microgram per milliliter gentamicine toe aan elke put van de kamerschuif. Voer in een controle-experiment vergelijkbare infecties van HeLa-cellen uit zonder TCO. Na het incuberen van de kamerschuif gedurende 10 uur in de kooldioxide-incubator, vervangt u het volledige medium door vers compleet medium zonder TCO en wast u de HeLa-cellen vier keer gedurende een interval van 30 minuten elk met voorverwarmde DPBS.Was vervolgens de cellen met vers medium zonder TCO. Na 12 uur na infectie, zuig het medium uit de cellen en was de cel twee of drie keer met voorverwarmde DPBS. Voeg in één groep van de putten 500 microliter van het mengsel van de kleurstofoplossing één toe en voeg in een andere groep van de putten van dezelfde kamerschuif 500 microliter van het mengsel van de kleurstofoplossing twee toe.Plaats de kamerglaasjes gedurende één en 1/2 tot twee uur terug in de kooldioxide-incubator. Na 13,5 tot 14 uur na infectie spoelt u de HeLa-cellen tweemaal met voorverwarmde DPBS en voegt u 500 microliter verse DMEM aangevuld met FBS toe. Na 30 minuten broeden, was de cellen opnieuw met voorverwarmde DPBS zoals eerder getoond, en was vervolgens vier keer met verse DMEM gedurende een interval van 30 minuten.Bevestig de HeLa-cellen 16 uur na infectie met paraformaldehyde door 200 microliter 4% paraformaldehyde aan elke put toe te voegen en gedurende 10 minuten bij kamertemperatuur in het donker te broeden. Zuig de paraformaldehyde af. Spoel drie keer met PBS en bewaar de cellen in PBS bij vier graden Celsius in het donker.Breng de cellen naar de microscoop en plaats de beeldvormingskamer op het microscoopstadium in de monsterhouder. Vervang vervolgens het medium in de put met 0,4 milliliter van de vers gemaakte GLOX BME-beeldvormingsbuffer. Verlaag het laservermogen tot ongeveer één milliwatt om een interessante HeLa-cel te identificeren en pas het brandpuntsvlak en de laserstraalhoek aan terwijl het monster wordt verlicht met lage laserdichtheden van 647 nanometer.Pas de HILO-verlichtingshoek aan. Leg een verwijzing vast naar een fractie beperkt beeld van de doelstructuur en schakel de fluoroforen naar de donkere toestand door de laser naar zijn maximale vermogen te draaien. Stel de versterking van de voorversterker in op drie en activeer de frameoverdracht.Stel vervolgens EM-versterking in op 200 voor een hogere gevoeligheid bij dSTORM-metingen. Stel de lasersterkte in op een geschikt niveau waar knipperende gebeurtenissen worden gescheiden in ruimte en tijd. Stel de belichtingstijd in op 30 milliseconden en begin met de acquisitie.Verkrijg 10.000 tot 30.000 frames. Herhaal de vergelijkbare acquisitie bij verschillende ROI's. Voor de beeldreconstructie van dSTORM opent u afbeelding J en importeert u de onbewerkte gegevens.Open de Thunderstorm-plug-in en configureer de camera-instelling die overeenkomt met het apparaat. Ga naar Analyse uitvoeren en stel de juiste instellingen in, zoals beeldfiltering, lokalisatiemethoden en subpixellokalisatie van moleculen. Klik op OK om de beeldreconstructie te starten en de analyse van het eindresultaat na de verwerking te starten.Salmonella die SseJ tot expressie brengt met TCO worden behandeld met Janelia Fluor 646 tetrazine en afgebeeld met Janelia Fluor 646 fluorescentie in afwezigheid of aanwezigheid van TCO. De fluorescentie van SseJ wordt alleen gedetecteerd wanneer TCO aanwezig is. HeLa-cellen zijn geïnfecteerd met salmonella met psseJ-HA gedurende 16 uur, gefixeerd en immunogekleurd met anti-HA-antilichaam, LPS en DAPI.Zoals verwacht worden SseJ-afhankelijke salmonella-geïnduceerde filamenten, of SIF's, gevormd in de geïnfecteerde cellen. Bij afwezigheid van TCO wordt het amberkleurige codon niet onderdrukt en zijn SseJ-afhankelijke SIF's afwezig in geïnfecteerde HeLa-cellen. SseJ-afhankelijke SIF's worden waargenomen in de aanwezigheid van TCO, wat duidelijk aangeeft dat SseJ werd gered door de expressie van SseJF10TCOHA met behulp van genetische code-uitbreiding of GCE.Etiketteringsspecificiteit van uitgescheiden SseJF10TCOHA in HeLa-cellen via SPIEDAC-klikreacties met behulp van twee alternatieve kleurstofmengsels één en kleurstofmengsel twee worden hier weergegeven. Klikkleurstof Janelia Fluor 646 TZ werd verder gebruikt om te observeren of er achtergrondetikettering was in HeLa-cellen die waren geïnfecteerd met wildtype Salmanella met SseJ HA in aanwezigheid van TCO- en P-kluisplasmide. SseJ werd vrijgegeven in het cytoplasma van de gastheercel zonder intracellulaire of niet-specifieke fluorescerende signalen die aantonen dat het fluorescerende signaal specifiek was voor SseJ.Superresolutiebeeldvorming van GCE-gelabeld SseJ in HeLa-cellen wordt in deze figuur weergegeven. Een helderveldbeeld van een HeLa-cel onder observatie wordt hier getoond. De diffrfractie beperkte widefield afbeelding van uitgescheiden SseJ gelabeld met TCO en Janelia Fluor 646 en de bijbehorende dSTORM beeld van de SseJ versierde SIFs worden hier gepresenteerd.De insert toont een vergrote weergave van een super opgeloste SseJ in het boxed gebied. NCAA-voorraadoplossingen werden voorbereid in NaOH. Vergeet niet om het te neutraliseren voor of na toevoeging aan de media.Na het labelen van eiwit van belang, was de cel uitgebreid, zodat het achtergrondsignaal minimaal is. Na onze GCE-procedure kunnen we nu elke virulentiefactor in bacteriën labelen en de activiteit ervan volgen met behulp van onze beeldvormingstechnieken.
