細菌感染症は長い間、人間の健康に対する深刻な危険と見なされてきました。病原体は、高度に進化し、非常に強力で複雑な防御システム、およびさまざまな細菌の病原性因子(エフェクタータンパク質と呼ばれる)を使用して、宿主の免疫応答を回避し、感染を確立します1,2。しかし、これらの系の根底にある分子メカニズムと個々のエフェクタータンパク質の役割は、病因発生時に宿主細胞内の重要なタンパク質成分とエフェクターを直接追跡するための適切なアプローチが不足しているため、まだほとんど知られていません。

細菌のエフェクター局在を視覚化、追跡、モニタリングし、宿主細胞内での輸送と相互作用を調べる方法は、細菌の病因を支えるメカニズムへの重要な洞察を提供します。宿主細胞内でのサルモネラ菌分泌T3SSエフェクタータンパク質の標識と局在化は、技術的な課題であることが証明されています12,13;それにもかかわらず、遺伝的にコードされた蛍光タンパク質の開発は、生体系内のタンパク質を研究し視覚化する私たちの能力を変えました。しかし、蛍光タンパク質のサイズ(~25-30 kDa)15は、多くの場合、目的のタンパク質のサイズと同等かそれ以上です(POI、例えば、SsaPの場合は13.65 kDa、SifAの場合は37.4 kDa)。実際、エフェクターの蛍光タンパク質標識は、標識されたエフェクターの分泌を遮断し、T3SS14を詰まらせることがよくあります。
さらに、蛍光タンパク質は安定性が低く、光退色前に放出する光子の数が少ないため、超解像顕微鏡技術16、17、18、特に光活性化局在顕微鏡(PALM)、STORM、および誘導放出枯渇(STED)顕微鏡での使用が制限されています。有機蛍光色素の光物性は蛍光タンパク質の光物性よりも優れていますが、CLIP/SNAP19,20、Split-GFP 21、ReAsH/FlAsH 22,23、HA-Tags 24,25などの方法/技術には、翻訳後修飾またはトラフィッキングを妨害することにより、目的のエフェクタータンパク質の構造機能を損なう可能性のある追加のタンパク質またはペプチド付加が必要です。必要なタンパク質修飾を最小限に抑える代替方法として、GCEを介した翻訳中にncAAをPOIに組み込む方法があります。ncAAは蛍光性であるか、またはクリックケミストリー12、13、26、27、28を介して蛍光にすることができる。
GCEを使用すると、微小で機能的な生物学的直交基(アジド、シクロプロペン、シクロオクチン基など)を持つncAAを、標的タンパク質のほぼすべての場所に導入できます。この戦略では、ネイティブコドンは、POIの遺伝子内の指定された位置にあるアンバー(TAG)終止コドンなどのまれなコドンと交換されます。修飾されたタンパク質は、その後、直交アミノアシル-tRNA合成酵素/tRNAペアと一緒に細胞内で発現されます。tRNA合成酵素活性部位は、1つの特定のncAAのみを受け取るように設計されており、その後、アンバーコドンを認識するtRNAの3'末端に共有結合します。ncAAは単に増殖培地に導入されますが、細胞に取り込まれて細胞質ゾルに到達しなければならず、そこでアミノアシルtRNA合成酵素(aaRS)がそれを直交tRNAにリンクすることができます。その後、指定された位置のPOIに組み込まれます(図1を参照)12。したがって、GCEは、ケトン、アジド、アルキン、シクロオクチン、トランスシクロオクテン、テトラジン、ノルボネン、α、β不飽和アミド、ビシクロ[6.1.0]-ノニンなどの多数の生体直交反応性基をPOIに組み込むことを可能にし、従来のタンパク質標識法の制限を克服する可能性があります12,26,27,28。
超解像イメージング技術の最近の新たなトレンドは、分子レベルで生物学的構造を調査するための新しい道を開きました。特に、1分子、局在化ベースの超解像技術であるSTORMは、~20-30 nmまでの細胞構造を可視化するための貴重なツールとなり、一度に1分子ずつ生物学的プロセスを調査することができ、従来のアンサンブル平均研究ではまだ知られていない細胞内分子の役割を発見しました13。.単一分子および超解像技術では、最高の分解能を得るために、明るく光安定性のある有機蛍光色素を含む小さなタグが必要です。我々は最近、GCEが超解像イメージングに適したプローブを組み込むために使用できることを実証しました12。

遺伝暗号拡張(GCE)は、他の標識戦略の限界を克服します。これにより、特異的に標識されたタンパク質のサイトを確保でき、その可視化を可能にする明るい有機蛍光色素があるため、タンパク質の機能を破壊する可能性のある蛍光タンパク質融合などの戦略を回避できます。この方法は、他のシステムにも適用できます。例えば、Zika COタンパク質の標識に使用し、標識されたジカウイルスを提供および産生し、宿主細胞に感染するのを観察することができます。はじめに、100マイクロリットルの初代培養物を、1ミリリットルあたり35マイクログラムのクロラムフェニコールおよび1ミリリットルあたり100マイクログラムのアンピシリンを含む5ミリリットルのLB培地に移します。600ナノメートルでの光学密度が0.6に達するまで、250RPMで振とうしながら摂氏37度でインキュベートします。LB培地を、非標準アミノ酸である1ミリモルのTCOを添加した修飾N-最小培地と交換します。そして、摂氏34度で30分間細菌を増殖させます。0.2%アラビノース、クロラムフェニコール1ミリリットルあたり25ミリグラム、およびアンピシリン1ミリリットルあたり100ミリグラムを加え、250RPMで振とうしながらさらに6時間細胞を増殖させる。6時間後、非正規アミノ酸またはncAAを含まない新鮮なMgM培地で30分間隔で細菌を4回洗浄します。細菌を遠心分離し、PBSバッファーに再懸濁し、摂氏4度の暗所で1時間インキュベートして、余分なncAAを除去します。1時間後、バクテリアを3, 000 Gで摂氏4度で15分間遠心分離し、さらに使用できるように保管します。対照実験では、ncAAの非存在下でncAA担持タンパク質を発現させることによって同じ実験を繰り返す。TCOを組み込んだSseJを発現するサルモネラ細胞をPBS中のTCOの非存在下または存在下で再懸濁する。PBSで600ナノメートルの光学濃度を4に調整し、暗所で摂氏37度で20マイクロモルのJanelia Fluor 646テトラゼンまたは20マイクロモルのBDPFLテトラジンで細胞をインキュベートし、250RPMで1〜2時間振とうします。細胞をペレット化し、5%DMSOと0.2%プルロニックF-127を含むPBSで3〜4回洗浄します。ペレットを5%DMSOを含むPBSに再懸濁します。暗所で摂氏4度で一晩インキュベートした後、PBSで再度2回洗浄します。共焦点顕微鏡を使用して細胞を直ちに画像化するか、PBS中の1.5%パラホルムアルデヒドで室温暗所で30〜45分間固定します。ペニシリンストレプトマイシンに加えて10%FBSを添加した高グルコースDMEMで、HeLa細胞を摂氏37度、二酸化炭素5%、湿度95%で培養および維持します。感染の1日前に細菌を培養し、直交tRNA合成酵素ペアを含むpEVOLプラスミドとSseJ遺伝子を含むpWSK29プラスミドを5ミリメートルの抗生物質含有標準LBブロスに保有する野生型サルモネラ菌の単一コロニーを、摂氏37度で250RPMで振とうしながら一晩接種する。希釈した細胞ストックをミリリットルあたり100, 000細胞で修復し、10%FBS増殖培地を含む500マイクロリットルのDMEMにウェルあたり50, 000個のHeLA細胞を8ウェルチャンバースライドに播種します。チャンバースライドを摂氏37度、二酸化炭素5%、湿度95%で24時間インキュベーターに保管します。細菌感染のためには、pEVOLプラスミドとSseJ遺伝子を含むpWSK29プラスミドを保有する野生型サルモネラ菌を、クロラムフェニコール35マイクログラム/ミリリットル、アンピシリン100マイクログラム/ミリリットルを含むLB培地3ミリリットルに希釈して一晩培養した。摂氏37度で250 RPMで5〜7時間振とうしながらインキュベートします。HeLa細胞感染を開始するには、インキュベーターからHeLa細胞を取り出した後、予熱したDPBSで細胞を洗浄し、10%FBSを含む500マイクロリットルの新鮮なDMEMを各ウェルに加えます。感染が始まるまで、チャンバースライドを二酸化炭素インキュベーターに戻します。5〜7時間のインキュベーション後、600ナノメートルの光学密度が1ミリリットルのDMEM増殖培地で0.2になるようにサルモネラ菌培養物を希釈し、チャンバースライドの各ウェルに必要な量のサルモネラ菌種材料を加えて、感染の多重度が100になるようにします。感染細胞を二酸化炭素インキュベーターで30分間インキュベートした後、予熱したDPBSで細胞を3回洗浄して細胞外サルモネラ菌を除去します。この時点を感染後0時間に設定し、ゲンタマイシン1ミリリットルあたり100マイクログラムを含む500マイクロリットルの完全培地を1時間加えます。インキュベーション後、再び、前に示したように細胞をDPBSで3回洗浄し、0.2%アラビノース、ゲンタマイシン1ミリリットルあたり10マイクログラムを添加した500マイクロリットルの完全培地をチャンバースライドの各ウェルに加えます。対照実験では、TCOなしでHeLa細胞の同様の感染を実行します。チャンバースライドを二酸化炭素インキュベーター内で10時間インキュベートした後、完全培地をTCOを含まない新しい完全培地と交換し、予熱したDPBSでHeLa細胞をそれぞれ30分間隔で4回洗浄します。次に、TCOを含まない新鮮な完全培地で細胞を洗浄します。感染後12時間後、細胞から培地を吸引し、予熱したDPBSで細胞を2〜3回洗浄します。ウェルの1つのグループにおいて、500マイクロリットルの色素溶液混合物1を加え、そして同じチャンバースライドのウェルの別のグループにおいて、500マイクロリットルの染料溶液混合物2を加える。チャンバースライドを二酸化炭素インキュベーターに1時間、1/2〜2時間戻します。感染後13.5〜14時間後、予熱したDPBSでHeLa細胞を2回すすぎ、FBSを添加した500マイクロリットルの新鮮なDMEMを追加します。30分間インキュベートした後、前に示したように予熱したDPBSで細胞を再度洗浄し、次に新鮮なDMEMで30分間隔で4回洗浄します。感染後16時間で、各ウェルに200マイクロリットルの4%パラホルムアルデヒドを添加し、暗所で室温で10分間インキュベートすることにより、HeLa細胞をパラホルムアルデヒドで固定します。パラホルムアルデヒドを吸引します。PBSで3回すすぎ、暗所で摂氏4度のPBSに細胞を保存します。細胞を顕微鏡に持ち込み、イメージングチャンバーをサンプルホルダーの顕微鏡ステージに置きます。次に、ウェル内の培地を0.4ミリリットルの新しく作製したGLOX BMEイメージングバッファーで交換します。レーザー出力を約1ミリワットに下げて目的のHeLaセルを特定し、647ナノメートルの低レーザー密度でサンプルを照らしながら焦点面とレーザービーム角度を調整します。HILO 照明角度を調整します。ターゲット構造のフラクションリミテッド画像への参照をキャプチャし、レーザーを最大出力にして蛍光色素を暗状態に切り替えます。プリアンプゲインを3に設定し、フレーム転送をアクティブにします。次に、EMゲインを200に設定して、dSTORM測定の感度を高めます。レーザー強度を、点滅イベントが空間と時間で区切られる適切なレベルに調整します。露光時間を30ミリ秒に設定し、取り込みを開始します。10, 000から30, 000フレームを取得します。異なるROIで同様の取得を繰り返します。dSTORMの画像再構成では、画像Jを開き、生データをインポートします。Thunderstormプラグインを開き、デバイスに対応するカメラ設定を構成します。分析の実行に移動し、画像フィルタリング、局在化方法、分子のサブピクセル局在化などの適切な設定を行います。[OK] をクリックして画像の再構成を開始し、後処理の最終結果分析を開始します。TCOを組み込んだSseJを発現するサルモネラ菌をジャネリアフルオール646テトラジンで処理し、TCOの非存在下または存在下でジャネリアフルオール646蛍光で画像化する。SseJの蛍光は、TCOが存在する場合にのみ検出されます。HeLa細胞は、psseJ-HAを保有するサルモネラ菌に16時間感染させ、固定し、抗HA抗体、LPS、およびDAPIで免疫染色します。予想通り、SseJ依存性サルモネラ誘発フィラメント(SIF)が感染細胞に形成されます。TCOがない場合、アンバーコドンは抑制されず、SseJ依存性SIFは感染したHeLa細胞には存在しません。SseJ依存性SIFはTCOの存在下で観察され、これはSseJが遺伝暗号拡張(GCE)を用いたSseJF10TCOHAの発現によってレスキューされたことを明確に示しています。ここでは、2つの代替色素混合物1および色素混合物2を用いたSPIEDACクリック反応によるHeLa細胞における分泌型SseJF10TCOHAの標識特異性を示します。クリック色素Janelia Fluor 646 TZをさらに使用して、TCOおよびPボールトプラスミドの存在下でSseJ HAを保有する野生型サルマネラに感染したHeLa細胞にバックグラウンド標識があるかどうかを観察しました。SseJは宿主細胞の細胞質に放出され、細胞内または非特異的な蛍光シグナルはなく、蛍光シグナルがSseJに特異的であることを示しています。HeLa細胞におけるGCE標識SseJの超解像イメージングをこの図に示します。観察中のHeLa細胞の明視野画像がここに示されています。TCOおよびJanelia Fluor 646で標識された分泌型SseJの回折限定広視野画像と、対応するSseJ装飾SIFのdSTORM画像を以下に示します。挿入物は、ボックス化された領域内の超解像 SseJ の拡大図を示しています。NCAAストック溶液をNaOHで調製した。メディアへの添加の前後にそれを中和することを忘れないでください。目的のタンパク質を標識した後、バックグラウンドシグナルが最小限になるように細胞を広範囲に洗浄します。GCE手順に従い、細菌のあらゆる病原性因子を標識し、イメージング技術を使用してその活性を追跡できるようになりました。
