Het hier beschreven protocol biedt een efficiënte en schaalbare methode om de enzymatische activiteit van Ube3a-varianten te beoordelen. Er zijn verschillende technische details die een zorgvuldige overweging rechtvaardigen bij het gebruik van deze test. Recente technologische ontwikkelingen hebben de sequencing van exomen en genomen routine gemaakt in klinische omgevingen 1,2. Dit heeft geleid tot de ontdekking van een groot aantal genetische varianten, waaronder miljoenen missense-varianten die meestal één aminozuur in een eiwit veranderen. Het begrijpen van de functionele betekenis van deze varianten blijft een uitdaging, en slechts een klein deel (~2%) van de bekende missense varianten heeft een klinische interpretatie 1,3.
Een prominent voorbeeld van dit probleem is Ube3a, een gen dat codeert voor een E3-ubiquitineligase dat zich richt op substraateiwitten voor afbraak4. Ube3a bevindt zich binnen chromosoom 15q11-13 en wordt uitsluitend uitgedrukt uit het maternale erfelijke allel 5,6,7. Observaties uit de ziektegenetica suggereren sterk dat onvoldoende of overmatige activiteit van het UBE3A-enzym verschillende neurologische ontwikkelingsstoornissen veroorzaakt. Deletie van maternale chromosoom 15q11-13 veroorzaakt Angelman-syndroom (AS)8, een aandoening die wordt gekenmerkt door ernstige intellectuele achterstand, motorische stoornissen, epileptische aanvallen, een gelukkige houding met frequent glimlachen en dysmorfe gelaatstrekken 8,9,10. Daarentegen veroorzaakt duplicatie of tripplicatie van maternale chromosoom 15q11-13 het Dup15q-syndroom, een heterogene aandoening die wordt erkend als een van de meest voorkomende syndromale vormen van autisme 11,12,13. Bovendien zijn er honderden missense-varianten geïdentificeerd in Ube3a, waarvan de meerderheid wordt beschouwd als varianten van onzekere betekenis (VUS) omdat hun functionele en klinische betekenis onbekend zijn. Er is dus veel interesse in het ontwikkelen van methoden die Ube3a-varianten empirisch kunnen beoordelen om te bepalen of ze bijdragen aan neurologische ontwikkelingsziekten.
Het UBE3A-enzym behoort tot de HECT-domeinfamilie (homoloog aan E6-AP C-terminus) van E3-ubiquitine-ligases die allemaal het gelijknamige HECT-domein bezitten, dat de biochemische machinerie bevat die nodig is om geactiveerd ubiquitine uit E2-enzymen te accepteren en over te brengen naar substraateiwitten14. Historisch gezien is de karakterisering van E3-enzymen gebaseerd op gereconstitueerde in vitro systemen die een ensemble van gezuiverde eiwitten vereisen 4,15,16. Dergelijke methoden zijn traag en arbeidsintensief en niet vatbaar voor het beoordelen van de activiteit van een groot aantal varianten. In eerder werk werd UBE3A geïdentificeerd om de Wnt-route in HEK293T-cellen te activeren door de functie van het proteasoom te moduleren om de afbraak van β-catenine17 te vertragen. Dit inzicht maakt het gebruik van Wnt-pathway-verslaggevers mogelijk als een efficiënte en snelle methode om zowel verlies- als gain-of-function-varianten van Ube3a18 te identificeren. Het onderstaande protocol beschrijft in detail een methode om Ube3a-varianten te genereren, evenals een op luciferase gebaseerde verslaggever om veranderingen in de activiteit van Ube3a-varianten te beoordelen.

Het toegenomen gebruik van sequencing in de geneeskunde heeft miljoenen coderende varianten in het menselijk genoom geïdentificeerd. Veel van deze varianten komen voor in genen die geassocieerd zijn met neurologische ontwikkelingsstoornissen, maar de functionele betekenis van de overgrote meerderheid van de varianten blijft onbekend. Het huidige protocol beschrijft de studie van varianten voor Ube3a, een gen dat codeert voor een E3 ubiquitine ligase gekoppeld aan zowel autisme als angelmansyndroom. Duplicatie of drievoud van Ube3a is sterk gekoppeld aan autisme, terwijl de deletie ervan het Angelman-syndroom veroorzaakt. Het begrijpen van de valentie van veranderingen in UBE3A-eiwitactiviteit is dus belangrijk voor klinische resultaten. Hier wordt een snelle, op cellen gebaseerde methode beschreven die Ube3a-varianten koppelt aan een Wnt-padverslaggever. Deze eenvoudige test is schaalbaar en kan worden gebruikt om de valentie en omvang van activiteitsveranderingen in elke Ube3a-variant te bepalen. Bovendien maakt de faciliteit van deze methode het mogelijk om een schat aan structuurfunctie-informatie te genereren, die kan worden gebruikt om diepgaande inzichten te krijgen in de enzymatische mechanismen van UBE3A.

Onze methode biedt een snelle manier om de functionele impact van varianten in Ube3a te begrijpen, een ubiquitineligase dat het Angelman-syndroom veroorzaakt en sterk gekoppeld is aan een genetische vorm van autisme die bekend staat als het Dup15q-syndroom. De karakterisering van ubiquitine ligase activiteit is traditioneel arbeidsintensief en langzaam, en dergelijke methoden zijn moeilijk en niet echt vatbaar voor karakterisering van de honderden varianten geïdentificeerd voor Ube3a. Angelman-syndroom wordt veroorzaakt door de deletie van het maternale Ube3a-gen, terwijl het Dup15q-syndroom wordt veroorzaakt door de duplicatie van de maternale Ube3a, dus het is belangrijk om af te leiden hoe missense-varianten de activiteit van het Ube3a-enzym veranderden, en dit is iets dat moeilijk te doen is zonder elke variant empirisch te testen.De procedure wordt gedemonstreerd door Jalin Stelzer, een onderzoekstechnicus in mijn laboratorium. Begin met het uitvoeren van de testen in HEK293T-cellen, gekweekt in Dulbecco's Modified Eagle Medium bij 37 graden Celsius, met 5% koolstofdioxide in een bevochtigde container, zoals beschreven in het manuscript. Plaats in een bioveiligheidskast de zwevende HEK293T-cellen op een met weefselkweek behandelde 96 goed platbodemplaat en incubeer de cellen 's nachts op 37 graden.Op de tweede dag transfecteer je de cellen in een bioveiligheidskast met Firefly en Renilla luciferase reporter plasmiden en Ube3a plasmiden in drievoud. Voer de transfecties uit in een totaal volume van 10 microliter per put. Maak een hoofdmix voor de transfecties voor elke variant in een microcentrifugebuis van 1,5 milliliter en incubeer gedurende 15 minuten bij kamertemperatuur.Roer na de incubatie voorzichtig het transfectiemengsel door op de buis te tikken en voeg vervolgens 10 microliter van het transfectiemengsel rechtstreeks toe aan de bestaande groeimedia in de putten. Breng daarna de cellen terug naar de couveuse en laat de plasmiden gedurende 48 uur tot expressie komen. Controleer met behulp van een fluorescentiemicroscoop de transfectie-efficiëntie door GFP-fluorescentie.Meer dan 80% van de cellen zou GFP na 48 uur tot expressie moeten brengen. Zuig de kweekmedia zorgvuldig op uit getransfecteerde HEK293T-cellen en was de cellen vervolgens met koude PBS. Aspirateer de PBS.Voeg 25 microliter niet-denaturerende lysisbuffer toe voor cellyse en incubeer gedurende 15 minuten op ijs met zacht schommelen. Voeg vervolgens 20 microliter van het resulterende lysaat toe aan een nieuwe testplaat met 96-wells met 100 microliter van een Firefly luciferase-substraatreagens en meng de plaat voorzichtig door te tikken. Laad de plaat op een platenlezer en meet de luminescentie met behulp van een topdetector met een leeshoogte van één millimeter en een integratietijd van één seconde.Voeg onmiddellijk na het lezen van de Firefly luciferase luminescentie 100 microliter Renilla luciferase substraat toe aan de putten, die de Firefly luciferase activiteit dooft tijdens het beoordelen van Renilla luciferase activiteit. Meng de monsters door voorzichtige plaatbeweging en meet de luminescentie opnieuw om de Renilla luciferase-activiteit te beoordelen. Vergelijk de relatieve activiteit van varianteiwitten door de reacties van de verslaggever te kwantificeren en de Firefly- en Renilla-waarde voor elke variant te normaliseren met het wilde type Ube3a.HEK293T-cellen getransfecteerd met toenemende hoeveelheden plasmide die coderen voor wild-type Ube3a vertonen een lineaire toename van de BAR-respons. De BAR-test identificeert ziektegerelateerde varianten van de plasmiden en toont de nauwkeurigheid en algemeenheid van deze methode aan. BAR-testscreening voor 152 Ube3a-varianten toont goedaardig functieverlies en winst van functiemutaties ten opzichte van wild-type Ube3a.De winst van functie glutamaatsubstitutie, verlies van functie proline substitutie en een ander verlies van functie arginine substitutie op positie 588 van Ube3a produceerde drastisch verschillende effecten, waardoor het belang van empirische variantbeoordeling werd onderstreept. De heat plot toont genormaliseerde BAR-resultaten voor uitgebreide mutatieanalyse op positie 588 in Ube3a. De witte arcering vertegenwoordigt wild-type Ube3a-activiteitsniveaus, de blauwe arcering duidt op functieverlies en de rode arcering duidt op winst van functiemutaties.Naast de klinische implicaties van ons werk, is Ube3a een lid van de HECT-domeinfamilie van ubiquitine-ligases, die allemaal het geconserveerde HECT-katalytische domein bezitten. En ik denk dat een van de fascinerende aspecten van ons werk is dat het rijke structuurfunctiegegevens over Ube3a biedt, en dit kan worden gebruikt om een dieper mechanistisch begrip te krijgen voor deze klasse van enzymen.
