Caenorhabditis elegans a été proposé à l’origine comme organisme modèle en 19651 et a depuis été largement adopté dans les études sur la génétique, le développement, le comportement, le vieillissement et le métabolisme2. En raison de la grande taille de son couvain et de sa cuticule transparente, C. elegans est particulièrement bien adapté au criblage à haut débit avec des rapporteurs fluorescents3. Leur cycle de vie court, leur reproduction hermaphrodite et leur homologie génétique avec l’homme font également de C. elegans un système modèle précieux pour les études sur le développement4 et la biologie du vieillissement5. De plus, C. elegans est relativement facile à entretenir. Les vers peuvent être cultivés en culture liquide ou sur des plaques de gélose solide et consommer un régime de bactéries vivantes Escherichia coli OP504.
Cependant, la source de nourriture vivante de C. elegans peut confondre les études sur le métabolisme, la supplémentation en médicaments et le comportement. Étant donné que les bactéries vivantes ont leur propre métabolisme, les conditions expérimentales qui affectent les bactéries modifient également les nutriments et les métabolites disponibles pour les vers. Par exemple, les différences dans les concentrations bactériennes de fer, d’acides aminés et de folate ont des effets divers sur le développement, la physiologie et la durée de vie de C. elegans 6. De nombreuses pratiques de laboratoire courantes peuvent provoquer de tels changements dans la composition nutritionnelle et les métabolites produits par l’OP50. Plus précisément, l’exposition à la 5-fluoro-2'-désoxyuridine (FUdR), un composé couramment utilisé pour empêcher la reproduction chez C. elegans, provoque de grands changements dans l’expression du gène OP50, y compris les voies de biosynthèse des acides aminés7. Les bactéries vivantes peuvent également confondre les études dans lesquelles C. elegans est complété par de petites molécules, car les bactéries peuvent métaboliser partiellement ou complètement les composés actifs. De plus, les effets de ces petites molécules sur les bactéries peuvent, à leur tour, modifier la physiologie de C. elegans, comme cela a été rapporté avec le médicament qui prolonge la durée de vie, la metformine8. Enfin, les bactéries vivantes peuvent modifier l’environnement du ver d’une manière qui modifie le comportement, par exemple en sécrétant des odorants attrayants9, en produisant des neuromodulateurs exogènes10 et en créant des gradients d’oxygène dans une pelouse bactérienne dense11.
Afin d’atténuer les effets confondants du métabolisme bactérien sur la recherche sur C . elegans , plusieurs méthodes ont été mises au point pour tuer les bactéries (tableau 1). Trois stratégies courantes pour tuer l’OP50 sont l’irradiation UV, l’élimination de la chaleur et le traitement antibiotique. Bien qu’elles soient simples et relativement peu coûteuses, chacune de ces méthodes peut avoir des effets indésirables sur les bactéries et C. elegans. La destruction des UV via un réticulant UV12 est à faible débit et le taux est limité par le nombre de plaques pouvant contenir le réticulant UV. De plus, l’efficacité de la destruction des UV peut varier d’une plaque à l’autre au sein d’un lot, et les tests de croissance sur toutes les plaques peuvent devenir difficiles dans les grandes expériences. L’OP50 qui tue la chaleur en exposant la culture à des températures de >60 °C s’accompagne d’un ensemble distinct de défis. Une chaleur élevée peut endommager les nutriments essentiels pour le ver et détruire la structure cellulaire des bactéries, créant une texture plus douce qui diminue le temps que les vers passent sur la nourriture13. Cette méthode ne peut pas non plus être utilisée tout au long du cycle de vie de C. elegans , car les vers nourris avec des bactéries tuées par la chaleur peuvent s’arrêter tôt dans leur développement13. Le traitement antibiotique est une troisième méthode courante pour supprimer le métabolisme bactérien14, mais les antibiotiques peuvent également modifier la croissance et le métabolisme des vers15.
Une solution pour éliminer les effets métaboliques des bactéries vivantes tout en préservant la structure bactérienne et les nutriments essentiels est de tuer l’OP50 avec du paraformaldéhyde (PFA)16. Le PFA est un polymère de formaldéhyde qui peut réticuler les protéines à l’intérieur des cellules17 pour empêcher la réplication bactérienne sans détruire les structures cellulaires internes comme la membrane plasmique interne18. En raison de cette préservation de la structure cellulaire interne, les bactéries traitées au PFA ne présentent aucune croissance ni activité métabolique, mais restent une source de nourriture comestible et riche en nutriments pour C. elegans16. Caenorhabditis elegans est un organisme modèle commun pour la recherche en génétique, développement, vieillissement, métabolisme et comportement. Étant donné que C. elegans consomme un régime de bactéries vivantes, l’activité métabolique de leur source de nourriture peut confondre les expériences visant à rechercher les effets directs de diverses interventions sur le ver. Caenorhabditis elegans was originally proposed as a model organism in 19651 and has since been widely adopted in studies of genetics, development, behavior, aging, and metabolism2. Due to their large brood size and transparent cuticle, C. elegans is particularly well-suited for high-throughput screening with fluorescent reporters3. Their short life cycle, hermaphroditic reproduction, and genetic homology with humans also make C. elegans a valuable model system for studies on development4 and aging biology5. Moreover, C. elegans are relatively easy to maintain. Worms can be grown in liquid culture or on solid agar plates and consume a diet of live Escherichia coli OP50 bacteria4.
However, the live food source of C. elegans can confound studies of metabolism, drug supplementation, and behavior. Because live bacteria have their own metabolism, experimental conditions that affect the bacteria also alter the nutrients and metabolites available to the worms. For example, differences in bacterial iron, amino acid, and folate concentrations have diverse effects on C. elegans&#39; development, physiology, and lifespan6. Many common lab practices can elicit such changes in the nutrient composition and metabolites produced by OP50. Specifically, exposure to 5-fluoro-2&#39;-deoxyuridine (FUdR), a compound commonly used to prevent reproduction in C. elegans, elicits broad changes in OP50 gene expression, including amino acid biosynthesis pathways7. Live bacteria can also confound studies in which C. elegans are supplemented with small molecules because bacteria can partially or completely metabolize the active compounds. Moreover, the effects of these small molecules on the bacteria can, in turn, alter C. elegans physiology, as was reported with the lifespan-extending drug metformin8. Finally, live bacteria can change the worm&#39;s environment in ways that alter behavior, such as secreting attractive odorants9, producing exogenous neuromodulators10, and creating oxygen gradients in a dense bacteria lawn11.
To mitigate the confounding effects of bacterial metabolism on C. elegans research, multiple methods for killing bacteria have been developed (Table 1). Three common strategies for killing OP50 are UV-irradiation, heat-killing, and antibiotic treatment. While straightforward and relatively low-cost, each of these methods can have undesirable effects on both bacteria and C. elegans. UV-killing via a UV crosslinker12 is low-throughput and the rate is limited by the number of plates that can fit in the UV crosslinker. Moreover, the efficacy of UV-killing can vary from plate to plate within a batch, and testing for growth on all plates can become difficult in large experiments. Heat-killing OP50 by exposing culture to temperatures of &#62;60 &#176;C comes with a separate set of challenges. High heat can damage nutrients essential for the worm and destroy the cellular structure of bacteria, creating a softer texture that decreases the amount of time worms spend on the food13. This method also cannot be used throughout the life cycle of C. elegans because worms fed heat-killed bacteria can arrest early in development13. Antibiotic treatment is a third common method for suppressing bacterial metabolism14, but antibiotics can also alter worm growth and metabolism15.
One solution to eliminate the metabolic effects of live bacteria while preserving bacterial structure and essential nutrients is to kill OP50 with paraformaldehyde (PFA)16. PFA is a polymer of formaldehyde that can crosslink proteins within cells17 to prevent bacterial replication without destroying internal cell structures like the inner plasma membrane18. Due to this preservation of internal cellular structure, PFA-treated bacteria exhibit no growth or metabolic activity but remain an edible and nutrient-rich food source for C. elegans16. Here, a detailed protocol is provided which shows how to metabolically inactivate bacteria using paraformaldehyde.
