Onbevooroordeelde genetische screening van het hele genoom is een krachtige benadering voor het identificeren van genen die betrokken zijn bij een bepaald biologisch proces en het ophelderen van het mechanisme ervan. Daarom wordt het veel gebruikt op verschillende gebieden van biologisch onderzoek. Ongeveer 60% van de Drosophila-genen is geconserveerd bij mensen 1,2, en ~75% van de menselijke ziektegenen heeft homologen in Drosophila3. Genetische screening is voornamelijk onderverdeeld in twee soorten: functieverlies (LOF) en functiewinst (GOF). LOF genetische screenings in Drosophila hebben een cruciale rol gespeeld bij het ophelderen van mechanismen die bijna elk aspect van de biologie beheersen. De meerderheid van de Drosophila-genen heeft echter geen duidelijke LOF-fenotypes4, en daarom is GOF-screening een belangrijke methode om de functie van die genen te bestuderen 4,5.
Het binaire GAL4/UAS-systeem wordt vaak gebruikt voor weefselspecifieke genexpressie in Drosophila6. In dit systeem brengt het weefsel specifiek gisttranscriptieactivator GAL4 tot expressie die bindt aan het GAL4-responsieve element (UAS) en daardoor de transcriptie van de stroomafwaartse genetische componenten (bijv. cDNA en ORF) activeert6. Om genoombrede GOF-screenings in Drosophila uit te voeren, moeten we een genoombrede UAS-cDNA/ORF-plasmidebibliotheek construeren en vervolgens een transgene UAS-cDNA/ORF-bibliotheek in Drosophila.
Het opbouwen van een genoombrede UAS-cDNA/ORF-plasmidebibliotheek met conventionele methoden uit openbaar beschikbare cDNA/ORF-klonen is tijdrovend en arbeidsintensief, aangezien elk gen geïndividualiseerde ontwerpen vereist, waaronder primerontwerp en -synthese, polymerasekettingreactie (PCR) en gelzuivering, sequencing, restrictievergisting, enzovoort 7,8. Daarom is de constructie van zo'n plasmidebibliotheek een snelheidsbeperkende stap in het creëren van een genoombrede transgene UAS-cDNA/ORF-bibliotheek in Drosophila. Onlangs hebben we dit probleem met succes opgelost door een nieuwe methode te ontwikkelen, CRISPR-gebaseerde modulaire assemblage (CRISPRmass)9. De kern van CRISPRmass is het manipuleren van de gedeelde vectorsequenties van een plasmidebibliotheek door een combinatie van genbewerkingstechnologie en naadloze kloontechnologie.
Hier presenteren we een protocol voor CRISPRmass, dat massaal parallelle tweestaps reageerbuisreacties omvat, gevolgd door bacteriële transformatie. CRISPRmass is een eenvoudige, snelle, efficiënte en kosteneffectieve methode die in principe kan worden gebruikt voor high-throughput constructie van verschillende plasmidebibliotheken.
CRISPRmass-strategie De procedure van CRISPRmass begint met parallelle reageerbuisreacties in twee stappen voorafgaand aan de transformatie van Escherichia coli (E. coli) (Figuur 1). Stap 1 is de splitsing van de identieke vectorruggengraat van de cDNA/ORF-plasmiden door Cas9/sgRNA. Een ideale splijtingsplaats grenst aan het 5′ uiteinde van cDNA/ORF. De decolletéproducten hoeven niet gezuiverd te worden. Stap 2 is het invoegen van een vectorspecifieke UAS-module in de Cas9/sgRNA gelineariseerde cDNA/ORF-plasmiden door Gibson-assemblage (hierna eenstapsreactie genoemd), wat resulteert in UAS-cDNA/ORF-plasmiden. De 5′ en 3′ terminale sequenties van een UAS-module overlappen met die van de gelineariseerde cDNA/ORF-plasmiden, waardoor de eenstapsreactie mogelijk is.
De eenstapsreactieproducten worden direct onderworpen aan E. coli-transformatie . Theoretisch kunnen alleen de gewenste UAS-cDNA/ORF-kolonies groeien op Luria-Bertani (LB)-platen die selectieantibiotica bevatten die overeenkomen met het antibioticaresistentiegen van de UAS-module. De UAS-module bestaat uit een UAS-kernmodule, een antibioticaresistentiegen dat verschilt van dat van cDNA- of ORF-plasmiden, en de 5′ en 3′ terminale sequenties. Een kern-UAS-module bestaat uit 10 kopieën van UAS, een Hsp70 minimale promotor, een attB-sequentie voor phiC31-gemedieerde genomische integratie en een mini-witte transformatiemarker voor Drosophila7.

Functionele genomics-screening biedt een krachtige benadering van de functie van sonde-gen en is gebaseerd op de constructie van genoombrede plasmidebibliotheken. Conventionele benaderingen voor de bouw van plasmidebibliotheken zijn tijdrovend en arbeidsintensief. Daarom hebben we onlangs een eenvoudige en efficiënte methode ontwikkeld, CRISPR-gebaseerde modulaire assemblage (CRISPRmass), voor high-throughput constructie van een genoombrede stroomopwaartse activerende sequentie-complementaire DNA/open leesframe (UAS-cDNA/ORF) plasmidebibliotheek. Hier presenteren we een protocol voor CRISPRmass, met als voorbeeld de constructie van een op GAL4/UAS gebaseerde UAS-cDNA/ORF-plasmidebibliotheek. Het protocol omvat massaal parallelle reageerbuisreacties in twee stappen, gevolgd door bacteriële transformatie. De eerste stap is het lineariseren van de bestaande complementaire DNA (cDNA) of open leesframe (ORF) cDNA- of ORF-bibliotheekplasmiden door de gedeelde stroomopwaartse vectorsequenties naast het 5'-uiteinde van cDNA's of ORF's te knippen met behulp van CRISPR/Cas9 samen met single guide RNA (sgRNA), en de tweede stap is om een UAS-module in de gelineariseerde cDNA- of ORF-plasmiden in te voegen met behulp van een eenstapsreactie. Unbiased whole-genome genetic screening is a powerful approach for identifying genes involved in a given biological process and elucidating its mechanism. Therefore, it is widely used in various fields of biological research. Approximately 60% of Drosophila genes are conserved in humans1,2, and ~75% of human disease genes have homologs in Drosophila3. Genetic screening is mainly divided into two types: loss of function (LOF) and gain of function (GOF). LOF genetic screens in Drosophila have played a critical role in elucidating mechanisms that govern nearly every aspect of biology. However, the majority of Drosophila genes do not have obvious LOF phenotypes4, and therefore, GOF screening is an important method for studying the function of those genes4,5.
The binary GAL4/UAS system is commonly used for tissue-specific gene expression in Drosophila6. In this system, the tissue specifically expresses yeast transcription activator GAL4 that binds to the GAL4 responsive element (UAS) and thereby activates transcription of the downstream genetic components (e.g., cDNA and ORF)6. To perform genome-wide GOF screens in Drosophila, we need to construct a genome-wide UAS-cDNA/ORF plasmid library and, subsequently, a transgenic UAS-cDNA/ORF library in Drosophila.
Construction of a genome-wide UAS-cDNA/ORF plasmid library by conventional methods from publicly available cDNA/ORF clones is time-consuming and laborious, as every gene requires individualized designs, including primer design and synthesis, polymerase chain reaction (PCR), and gel purification, sequencing, restriction digestion, and so on7,8. Therefore, the construction of such a plasmid library is a rate-limiting step in creating a genome-wide transgenic UAS-cDNA/ORF library in Drosophila. Recently, we successfully solved this problem by developing a novel method, CRISPR-based modular assembly (CRISPRmass)9. The core of CRISPRmass is to manipulate the shared vector sequences of a plasmid library through a combination of gene editing technology and seamless cloning technology.
Here, we present a protocol for CRISPRmass, which includes massively parallel two-step test tube reactions followed by bacterial transformation. CRISPRmass is a simple, fast, efficient, and cost-effective method that, in principle, can be used for high-throughput construction of various plasmid libraries.
CRISPRmass strategy 
The procedure of CRISPRmass starts with parallel two-step test tube reactions prior to Escherichia coli (E. coli) transformation (Figure 1). Step 1 is the cleavage of the identical vector backbones of the cDNA/ORF plasmids by Cas9/sgRNA. An ideal cleavage site is adjacent to the 5&#8242; end of cDNA/ORF. The cleavage products do not have to be purified. Step 2 is the insertion of a vector-specific UAS module into the Cas9/sgRNA linearized cDNA/ORF plasmids by Gibson assembly (hereafter referred to as single step reaction), resulting in UAS-cDNA/ORF plasmids. The 5&#8242; and 3&#8242; terminal sequences of a UAS module overlap with those of the linearized cDNA/ORF plasmids, enabling the single step reaction.
The single step reaction products are directly subjected to E. coli transformation. Theoretically, only the desired UAS-cDNA/ORF colonies can grow on Luria-Bertani (LB) plates that contain selection antibiotics corresponding to the antibiotic resistance gene of the UAS module. The UAS module is composed of a core UAS module, an antibiotic resistance gene distinct from that of cDNA or ORF plasmids, and the 5&#8242; and 3&#8242; terminal sequences. A core UAS module comprises 10 copies of UAS, an Hsp70 minimal promoter, an attB sequence for phiC31-mediated genomic integration, and a mini-white transformation marker for Drosophila7.
