transflp &#x2014; a method to genetically modify vibrio cholerae based on natural transformation and flp-recombination

Flera metoder finns tillgängliga för att manipulera bakteriella kromosomer 1-3. De flesta av dessa protokoll förlitar sig på införandet av villkorligt replikativa plasmider (t.ex. hyser PIR-beroende eller temperaturkänsliga replikoner 1,2). Dessa plasmider integreras i bakteriella kromosomer baserat på homologi-medierad rekombination. Sådana insertionsmutationen mutanter ofta används direkt i experimentella inställningar. Alternativt kan välja för plasmid excision följt av dess förlust göras, vilket för gramnegativa bakterier ofta förlitar sig på mot-valbara levan sukras enzym som kodas av sacB-genen 4. Excision kan antingen återställa före infogning genotyp eller resultera i ett utbyte mellan kromosomen och plasmiden-kodad kopia av den modifierade genen. En nackdel med denna teknik är att det är tidskrävande. Plasmiden måste klonas först, det kräver horisontell överföring till V. cholerae (mest N<html> otably genom parning med ett E. E. coli-stam donator) eller artificiell omvandling av den senare, och excision av plasmiden är slumpmässig och kan antingen återställa den ursprungliga genotypen eller skapa den önskade ändringen, om någon positiv selektion utövas. Här presenterar vi en metod för snabb hantering av V. cholerae-kromosomen (er) 5 (Figur 1). Denna TransFLP metod är baserad på den nyligen upptäckta kitin-medierad induktion av naturlig kompetens denna organism 6 och annan företrädare för släktet Vibrio som V. fischeri 7. Naturlig kompetens möjliggör upptaget av fritt DNA, inklusive PCR-genererade DNA-fragment. När tas upp, rekombinerar DNA med kromosomen eftersom närvaron av minst 250-500 bp flankerande homologa regionen 8. Inklusive en selektionsmarkör in mellan dessa flankerande regionerna gör det lätt att upptäcka vanligt förekommande transformanter. t &quot;&gt; Denna metod kan användas för olika genetiska manipulationer av V. cholerae och eventuellt även andra naturligt kompetenta bakterier. Vi erbjuder tre nya exempel på vad som kan åstadkommas med denna metod utöver vår tidigare publicerad studie på enstaka gen strykningar och tillsättning av affinitet-tag sekvenser 5. Flera optimering steg om inledande protokollet av kitin-inducerad naturlig omvandling 6 ingår i denna TransFLP protokoll. inkluderar bland annat utbyte av fragment krabba skal av kommersiellt tillgänglig kitin flingor 8, donation av PCR Dessa -härledd DNA som transformerande materialet 9, och tillsatsen av FLP-rekombinationsställen målställen (FRT) 5. FRT-ställen kan sätesriktad excision av selektionsmarkören förmedlas av FLP-rekombinas 10.

Representativa resultat av de tre exemplen visas i figurerna 4 till 6. Den första strategi som syftar till att ta bort de angränsande generna ctxA och CtxB.
