De karakterisering van genexpressie in cellen via meting van de mRNA niveaus is een nuttig hulpmiddel bij het ​​bepalen hoe de transcriptionele machinerie van de cel wordt beïnvloed door externe signalen (bijv. behandeling met geneesmiddelen), of hoe cellen verschillen tussen een gezonde toestand en een zieke toestand. Hier presenteren we een volledig en gedetailleerd protocol om RNA-seq van toepassing op het profiel transcriptomen in de menselijke long microvasculaire endotheelcellen met of zonder trombine behandeling. Dit protocol is gebaseerd op recent gepubliceerde studie getiteld &quot;RNA-seq onthult Novel Transcriptome van genen en hun isovormen in menselijke pulmonaire microvasculaire endotheelcellen behandeld met trombine&quot; 4 waarbij we succesvol uitgevoerde eerste volledige transcriptoomanalyse van menselijke long microvasculaire endotheelcellen behandeld met trombine met RNA-seq. Het leverde ongekende bronnen voor verdere experimenten om inzicht te krijgen in de moleculaire mechanismen die ten grondslag liggen aan trombine gemedieerde endotheel dysfunctie in de pathogenese van inflammatoire aandoeningen, kanker, diabetes en hart-en vaatziekten, en biedt potentiële nieuwe aanknopingspunten voor therapeutische doelen voor deze ziekten. De beschrijvende tekst van dit protocolis verdeeld in vier delen. Het eerste deel beschrijft de behandeling van menselijke long microvasculaire endotheelcellen met trombine en RNA isolatie, kwaliteit en kwantificering. Het tweede deel beschrijft bibliotheek bouw en sequencing. Het derde deel beschrijft de data-analyse. Het vierde deel beschrijft een RT-PCR-validatie test. Representatieve resultaten van een aantal belangrijke stappen worden weergegeven. Nuttige tips of voorzorgsmaatregelen voor succes in belangrijke stappen te stimuleren worden in de discussie sectie. Hoewel dit protocol gebruikt de menselijke long microvasculaire endotheelcellen behandeld met trombine kan worden gegeneraliseerd naar profiel transcriptomen in zowel zoogdieren en niet-zoogdiercellen en in weefsels behandeld met verschillende stimuli of inhibitoren of transcriptomen vergelijken in cellen of weefsels van een gezonde toestand en een ziektetoestand.

Voor Stap 1: de 28S: 18s verhouding wordt traditioneel gebruikt als indicator van RNA degradatie. Idealiter 28S piek moet ongeveer tweemaal het gebied van het 18S band (een verhouding van 2) hebben, maar dit is vaak niet ideale verhouding gezien in de praktijk.
