Bij 3D-diavoorbereiding gaat de permeabilisatiestap vooraf aan de fixatiestap. Deze stappen worden direct uitgevoerd op seminifereuze tubuli, waardoor de driedimensionale chromatinestructuur behouden blijft. Een alternatieve optie voor het behoud van chromatinestructuur voor RNA/ DNA FISH is om de permeabilisatiestap en de fixatiestap tegelijkertijd uit te voeren. Bij teelballen onderscheiden kiemcellen zich van diploïde spermatogonia via meiose tot volwassen, haploïde spermatozoa. Tijdens dit proces wordt de nucleaire chromatinestructuur van kiemcellen continu en dynamisch geremodelleerd. Oppervlaktespreads worden vaak gebruikt voor het cytologisch onderzoek van individuele spermatogene cellen. Een heersende methode van oppervlaktespreiding maakt gebruik van hypotone behandeling waarbij individuele spermatogene cellen worden verspreid en afgevlakt1. Deze aandoeningen zijn optimaal voor gedetailleerde analyse van meiotische chromosomen. Chromosomale kenmerken zoals synaptische status en recombinatie foci kunnen gemakkelijk worden waargenomen met behulp van deze methode. De hypotone behandeling verstoort echter de subnucleaire chromatinearchitectuur, dus deze techniek is niet geschikt voor structurele analyse van kernen. Bijgevolg is een verbeterde methode ontworpen om de driedimensionale chromatinestructuur van testiculaire kiemcellen te behouden. Deze methode wordt de driedimensionale (3D) diamethode genoemd (figuur 1). De 3D-diamethode heeft de detectie van ontluikende RNA-lokalisatie in kernen mogelijk gemaakt, omdat deze aanvankelijk was geoptimaliseerd om genexpressie en chromatinetoestanden te onderzoeken tijdens testiculaire kiemceldifferentiatie door RNA-fluorescentie in situ hybridisatie (FISH)2,3. Deze 3D-methode is ook van toepassing op de combinatie van immunofluorescentie, DNA en RNA FISH. Bovendien heeft deze methode geholpen bij de ontdekking van postmeiotisch sekschromtine (PMSC), een stil compartiment van de geslachtschromosomen gevonden in postmeiotische spermatids2.
De 3D-diamethode werd oorspronkelijk geoptimaliseerd door de combinatie van twee essentiële stappen van diavoorbereiding die vaak worden gebruikt voor nucleaire kleuring: de fixatiestap die is ontworpen om nucleaire materialen te fixeren en de permeabilisatiestap die bedoeld is om cytoplasmatische materialen te verwijderen om de toegankelijkheid van kleurreagentia, zoals antilichamen en FISH-sondes, te verbeteren. Zoals eerder beschreven in een andere publicatie3, is vastgesteld dat de permeabilisatiestap vooraf moet gaan aan de fixatiestap om optimale resultaten met een lage cytoplasmatische achtergrond te verkrijgen. In deze 3D-diamethode worden de permeabilisatiestap en de daaropvolgende fixatiestap rechtstreeks op seminifereuze tubuli uitgevoerd en gevolgd door de mechanische dissociatie van kiemcellen met tang voorafgaand aan cytospinning op dia's. In een ander laboratorium werd een alternatieve methode voor RNA FISH van spermatogene cellen ontwikkeld4. Bij deze methode, in overeenstemming met de 3D-methode, moet de permeabilisatiestap voorafgaan aan de fixatiestap om optimale resultaten van RNA FISH te verkrijgen.
Het volgende protocol beschrijft de 3D-diamethode en geeft een voorbeeld van een mogelijke toepassing, Cot-1 RNA FISH voor de detectie van nucleaire ontluikende RNA's. Cot-1 DNA bestaat uit repetitieve elementen in het genoom. Hier wordt een Cot-1 DNA-sonde gehybridiseerd tot een intron en UTR van de ontluikende transcripties, waardoor de transcriptieactieve gebieden in kern5,6worden gedetecteerd. 3D-dia's zijn veelzijdig en kunnen worden toegepast op een combinatie van immunofluorescentie-, DNA- en RNA FISH-technieken om gedetailleerd onderzoek te verkrijgen naar ruimtelijke relaties tussen chromatinearchitectuur.

Tijdens testiculaire kiemceldifferentiatie verandert de structuur van nucleaire chromatine dynamisch. Het volgende beschrijft een methode die is ontworpen om de driedimensionale chromatine-opstelling van testiculaire kiemcellen bij muizen te behouden; deze methode wordt de driedimensionale (3D)-diamethode genoemd. Bij deze methode worden testiculaire tubuli direct behandeld met een permeabilisatiestap die cytoplasmatisch materiaal verwijdert, gevolgd door een fixatiestap die nucleaire materialen fixeert. Tubuli worden dan gedissocieerd, de celsuspensie is cytospun en cellen hechten zich aan dia's. Deze methode verbetert de gevoeligheid voor detectie van subnucleaire structuren en is toepasbaar voor immunofluorescentie, DNA en RNA fluorescentie in situ hybridisatie (FISH) en de combinatie van deze detectiemethoden. Als voorbeeld van een mogelijke toepassing van de 3D-diamethode wordt een Cot-1 RNA FISH getoond om ontluikende RNA's te detecteren. De 3D-diamethode vergemakkelijkt het gedetailleerde onderzoek van ruimtelijke relaties tussen chromatinestructuur, DNA en RNA tijdens testiculaire kiemceldifferentiatie.

Figuur 2 geeft een representatief resultaat van een 3D-diaweer . In dit experiment werd Cot-1 RNA FISH uitgevoerd om ontluikende transcriptie samen met immunostaining te detecteren met behulp van anti CBX1- en γH2AX-antilichamen.
