Speciale aandacht moet worden genomen op verschillende stappen van het protocol. De eiwitconcentratie is een kritische parameter met een concentratie van 10 mg / ml moeilijk te bereiken wanneer de cellen worden gekweekt onder specifieke kweekomstandigheden (bijvoorbeeld biofilms of kleine kolonie varianten). c-di-GMP is een belangrijke tweede messenger gebruikt door de meeste bacteriën diverse aspecten van hun groei en gedrag beheersen. Bijvoorbeeld, c-di-GMP reguleert celcyclus, motiliteit en de expressie van exopolysacchariden en oppervlak adhesinen 2-4. Door de coördinatie van dergelijke werkwijzen c-di-GMP bevordert biofilmvorming, een proces dat is geassocieerd met chronische infecties van verschillende pathogene bacteriën 5. c-di-GMP wordt gesynthetiseerd door enzymen genaamd diguanylate cyclases (DGCs) dat een katalytische GGDEF domein 4 haven. Sommige DGCs bezitten een remmende site die naar beneden regelt de cyclase activiteit op c-di-GMP bindend. De afbraak van c-di-GMP wordt gekatalyseerd door twee verschillende klassen van fosfodiësterases (PDE) herbergen ofwel een katalytische EAL of HD-GYP domein 6,7. De meeste bekende effector eiwitten die direct binden c-di-GMP behoren tot één van drie klassen van eiwitten: katalytischebondgenoot inactief GGDEF of EAL domeinen en Pilz domeinen, kleine moleculaire schakelaars die vormveranderingen op c-di-GMP bindend 8 ondergaan. DGCs, PDE&#39;s en Pilz eiwitten zijn goed gekarakteriseerd en hun domeinen kunnen worden voorspeld in silico relatief veilig. Een bijzonder belang is nu gericht op de identificatie van nieuwe klassen van c-di-GMP effectoren. Sommige c-di-GMP effectoren met verschillende bindingsmotieven werden onlangs zoals beschreven als de CRP / Achterwaarts- eiwit familie Bcam1349 in Burkholderia cenocepacia of de transcriptionele regulator FleQ in P. aeruginosa 9,10. Bovendien werden c-di-GMP-specifieke riboswitches recent geïdentificeerd en naar genexpressie in een C-di-GMP-afhankelijke wijze 11. De c-di-GMP binding motieven van verschillende effectoren worden alleen slecht geconserveerd maken bioinformatic voorspellingen van dergelijke eiwitten moeilijk. Om dit probleem, een biochemische werkwijze, die is gebaseerd op het gebruik van een c-di-GMP spe ontwikkelden wefieke Capture Compound in combinatie met massaspectrometrie 1,12,13. We hebben onlangs een nieuw ontworpen driewaardig c-di-GMP invangverbinding (CDG-CC figuur 1) 1. Deze chemische steiger bestaat uit: 1) een C-di-GMP eenheid gebruikt als aas voor c-di-GMP vangen bindende eiwitten, 2) een UV-licht activeerbare reactieve groep gebruikt verknopen de CDG-CC de gebonden eiwitten en 3) een biotine aan de gevangen eiwitten met streptavidine beklede magnetische korrels isoleren. De CDG-CC kan worden gebruikt om direct en specifiek vangen c-di-GMP effectoren van complex mengsel van macromoleculen zoals cellysaten. Invangverbinding gebaseerde chemische proteomics benaderingen zijn eerder gerapporteerd toepasbaar is op een groot aantal organismen, bijvoorbeeld Caulobacter crescentus, Salmonella enterica serovar typhimurium en P. aeruginosa 1,14. Aanzienlijke vooruitgang is geboekt in het afgelopen decennium in de richting van de identificatie en karakterisering van enzymen die betrokken zijn bij de synthese (diguanylate cyclases) en afbraak (fosfodiesterasen) van de tweede boodschapper c-di-GMP. Daarentegen weinig informatie beschikbaar is over de moleculaire mechanismen en cellulaire componenten waardoor deze signalering molecuul regelt een breed scala van cellulaire processen. De meeste van de bekende effector-eiwitten behoren tot de familie Pilz of zijn gedegenereerd diguanylate cyclases of fosfodiesterases die op katalyse hebben gegeven en effector functie hebben aangenomen. Dus, om beter de cellulaire c-di-GMP netwerk definiëren diverse bacteriën experimentele vereist om nieuwe effectoren die betrouwbaar silico voorspellingen niet identificeren en te valideren. We hebben onlangs een nieuwe Capture Compound massaspectrometrie (CCMS) gebaseerde technologie als een krachtig instrument om ontwikkeldbiochemisch identificeren en karakteriseren van c-di-GMP-bindende eiwitten. Deze techniek is eerder gerapporteerd voor diverse organismen 1 is. Hier geven we een gedetailleerde beschrijving van het protocol dat we gebruiken om dergelijke signaleringscomponenten sonde. Als voorbeeld, gebruiken we Pseudomonas aeruginosa, een opportunistisch pathogeen, waarbij c-di-GMP speelt een cruciale rol in virulentie en biofilm controle. CCMS geïdentificeerd 74% (38/51) van de bekende of voorspelde elementen van de C-di-GMP netwerk. Deze studie legt de CCMS procedure in detail, en stelt het als een krachtige en veelzijdige tool om nieuwe componenten betrokken bij kleine molecule signalering te identificeren.
