I transkriptions studier som utförts på vävnadsnivå, är transcriptomes av högspecialiserade men sällsynta celltyper ofta maskeras av rikligare omgivande celler. Ett exempel för sådana högspecialiserade celltyper är cellerna i det kvinnliga reproduktiva härstamning (arvslinjen) i växter. Den kvinnliga könsceller anges i utvecklings fröämnen, föregångarna av frön inuti gynoecium av blomman 1,2. Den megaspore modercellen (MMC) är den första cellen i den kvinnliga könsceller. Den genomgår meios för att bilda en tetrad av reducerade megaspores. Typiskt, bara en av dessa megaspores lever och delar mitotiskt utan cytokines, det vill säga i en syncytium. Dessa mitoses följs av cellularization att bilda den mogna gametofyten, som vanligtvis består av fyra celltyper: tre antipodals, två synergid celler, ägg, och den centrala cellen. Ägg och centrala celler är de kvinnliga könsceller som får befruktas av två spermier under double befruktning för att ge upphov till embryot och frövitan av utvecklingsländerna utsäde 1,2. I den sexuella modellsystemet Arabidopsis thaliana, endast ~ 50 frön utvecklas per blomma medan cirka 50-80 frön utvecklas per blomma i närbesläktade släktet indiantravar. Således, den kvinnliga könsceller består av endast ett fåtal högt specialiserade celltyper, vilket gör den till en utmärkt modell för att studera utvecklingsprocesser, såsom cell specifikation och differentiering. Dessutom kan insikter i genreglerande processer som styr anläggningen reproduktion vara av Applied Value. I växter, kan både sexuell och asexuell fortplantning genom frön (apomixis) inträffa. Medan sexuell reproduktion genererar genetisk mångfald i en population, apomixis leder till bildandet av klon avkommor som är genetiskt identisk med moderplantan. Därför har apomixis stor potential för tillämpningar inom jordbruk och utsädesproduktion, som även komplexa moderns genotyper kanhållas oförändrad under flera generationer 3,4,5. Eftersom apomixis inte förekommer naturligt i några större grödor, är konstruktionen av apomixis i grödor av stort intresse 3,4,5. Detta är dock långsiktiga målet svårt att uppnå eftersom det underliggande genetiska och molekylära grunden för apomixis inte förstås tillräckligt detaljerat sex. För att få insikt i transkriptions grunden styr apomiktiska reproduktion, celltyp-specifik transkriptionsprofilering med hjälp av laser-assisted microdissection (LAM) och nästa generations sekvensering (NGS) representerar en mycket kraftfull metod 7,8. LAM har först fastställts för djur och biomedicinsk forskning. Under de senaste åren LAM har också använts för växtbiologi 6,9,10. I motsats till andra metoder som möjliggör profilering av enskilda cell- och vävnadstyper, inte LAM inte kräva generering av markörlinjer 6,9,10. Därför kan det vara appljugit för någon cell eller vävnadstyp utan molekylär kunskap. En annan fördel med LAM är att den kan appliceras på vilken celltyp som helst så länge som cellen kan redovisas i torra avsnitt baserat på befattning och / eller strukturella egenskaper. LAM har den ytterligare fördelen att fixerade vävnader används, vilket förhindrar förändringar i transkriptionsprofilen under bearbetningen. Vävnaden av intresse, t.ex., blom vävnad, är fixerad i ett icke-tvärbindande fixativ innan inbäddning i paraffinvax. Inbäddning i paraffin kan göras manuellt, efter etablerade protokoll 9,11. Emellertid har användningen av en automatiserad vävnadsprocessor för dehydrering och infiltration med vaxet resulterar i allmänhet i högre reproducerbarhet när det gäller bevarande av RNA kvalitet och vävnads morfologi. Den alternativa strategin att bädda vävnader i harts har också med framgång använts för cell typspecifika analyser av LAM 8. Emellertid har användningen av en autompade vävnadsprocessor för inbäddning i vax är mycket tidseffektivt, så många prover kan behandlas samtidigt kräver ett minimum av hands-on tid. Även typiskt ingen signifikant förlust av RNA kvalitet inträffar under fixering och inbäddning, framställning av tunna sektioner med mikrotom och i synnerhet montering på frameslides används för LAM fortfarande ett kritiskt steg för att bevara RNA kvalitet. Detta har tidigare noterats och användning av ett system band överföring har beskrivits att resultera i bättre RNA kvalitet i detta steg 12. Men lägger detta en extra tidskrävande steg under framställningen av bilderna och även kräver speciell utrustning. Den optimerade protokoll beskrivs nedan reproducerbart producerar RNA som är av tillräcklig kvalitet för transkriptionell profilering med GeneCHIPs och Next Generation Sequencing (NGS) närmar 7,11,13,14. Dessutom, med laser microdissection mikroskop som används, är en hög renhet av de isolerade celltyper routinely producerade 7,11,13,14. Släktet indiantravar är ett utmärkt modellsystem för att studera de viktigaste stegen av apomiktiska reproduktion. I indiantravar har en mängd olika sexuella och apomiktiska anslutningar identifierats och kan användas för jämförande analyser 15,16,17. Vid en jämförelse av celltyp-specifika transcriptomes av celler från den kvinnliga könsceller från sexuell Arabidopsis och apomiktiska indiantravar, identifierade vi gener och vägar som differentiellt uttrycks, därigenom identifiera nya aspekter av regleringsprocesser som styr apomixis 7. Dessutom verifierade denna studie lämpligheten LAM för celltyp-specifik transkriptions analyser av små och sällsynta celltyper. Vi har redan använt detta protokoll för analys av olika celltyper i en mängd olika växtarter, men art- och vävnadsspecifika ändringar i protokollet kan krävas i vissa fall.

The understanding of developmental processes at the molecular level requires insights into transcriptional regulation, and thus the transcriptome, at the level of individual cell types. While the methods described here are generally applicable to a wide range of species and cell types, our research focuses on plant reproduction. Plant cultivation and seed production is of crucial importance for human and animal nutrition. A detailed understanding of the regulatory networks that govern the formation of the reproductive lineage (germline) and ultimately of seeds is a precondition for the targeted manipulation of plant reproduction. In particular, the engineering of apomixis (asexual reproduction through seeds) into crop plants promises great improvements, as it leads to the formation of clonal seeds that are genetically identical to the mother plant. Consequently, the cell types of the female germline are of major importance for the understanding and engineering of apomixis. However, as the corresponding cells are deeply embedded within the floral tissues, they are very difficult to access for experimental analyses, including cell-type specific transcriptomics. To overcome this limitation, sections of individual cells can be isolated by laser-assisted microdissection (LAM). While LAM in combination with transcriptional profiling allows the identification of genes and pathways active in any cell type with high specificity, establishing a suitable protocol can be challenging. Specifically, the quality of RNA obtained after LAM can be compromised, especially when small, single cells are targeted. To circumvent this problem, we have established a workflow for LAM that reproducibly results in high RNA quality that is well suitable for transcriptomics, as exemplified here by the isolation of cells of the female germline in apomictic Boechera. In this protocol, procedures are described for tissue preparation and LAM, also with regard to RNA extraction and quality control.
