De MBDCap-seq techniek een affiniteitsverrijking benadering 3, beschouwd als een kosteneffectief alternatief bij het onderzoek cohorten met een groot aantal patiënten 15. Epigenetische regulatie van genen door middel van DNA methylatie is een van de belangrijkste mechanismen voor het lot van de cel met stabiele differentiatie van verschillende weefseltypen bepalen het lichaam 1. Ontregeling van deze werkwijze is bekend dat verschillende ziekten veroorzaken waaronder kanker 2. Deze werkwijze omvat in hoofdzaak de toevoeging van methylgroepen op het cytosine residuen in de CpG dinucleotiden van DNA 3. Er zijn verschillende technieken die momenteel worden gebruikt om dit mechanisme te onderzoeken, elk met hun eigen voordelen zoals in vele studies 2-8. Hier zullen we een van deze technieken genoemd Methyl-bindende DNA Capture sequencing (MBDCap-volgende), waarbij we gebruik maken van een affiniteit verrijking techniek om gemethyleerde regio&#39;s van het DNA te identificeren bespreken. Deze techniek is gebaseerd op het methyl-bindingsvermogen van de MBD2 eiwit te verrijken voor de genomische DNA fragmenten die gemethyleerd CpG sites. We maken gebruik van een commerciële gemethyleerd DNA verrijking kitvoor het isoleren van deze gemethyleerde gebieden. Ons laboratorium heeft honderden patiënten monsters met deze techniek gescreend en hier geven wij een volledig geoptimaliseerd protocol dat kan worden gebruikt om grote patiëntcohorten onderzoeken. Zoals duidelijk met enige next-generation sequencing technologie, MBDCap-seq vereist ook een specifieke bioinformatica aanpak om nauwkeurig te kwantificeren van de niveaus van methylatie over de monsters. Er zijn veel recente studies in een poging om de normalisatie en analyseproces van de sequentiedata 9, 10 optimaliseren geweest. In dit protocol, tonen we een van deze methoden implementeren van een unieke read herstel aanpak - LONUT - gevolgd door een lineaire normalisering van elk monster om onpartijdige vergelijkingen tussen groot aantal monsters van patiënten mogelijk te maken.

methyl-binding dna capture sequencing for patient tissues

Methylering is een van de belangrijkste epigenetische veranderingen aan het DNA, die verantwoordelijk is voor de precieze regulering van genen die nodig zijn voor stabiele ontwikkeling en differentiatie van verschillende weefseltypen. Ontregeling van deze werkwijze is vaak het kenmerk van verschillende ziekten zoals kanker. Hier schetsen we een van de recente sequencing technieken, Methyl-bindende DNA Capture sequencing (MBDCap-volgende), gebruikt om methylering te kwantificeren in verschillende normale en zieke weefsels voor grote patiënt cohorten. We beschrijven een gedetailleerd protocol van deze affiniteitsverrijking benadering samen met een bioinformatica pijpleiding optimale kwantificatie te bereiken. Deze techniek is gebruikt om honderden patiënten in verschillende kankertypes sequentie als onderdeel van de 1000 methyloom project (Cancer methyloom System).

We hebben MBDCap-seq gebruikt om DNA methylatie veranderingen te bestuderen in een groot aantal patiënten uit verschillende kankersoorten zoals borstkanker 12, endometrial 13, prostaat 14 en leverkanker onder anderen. Hier laten we zien wat informatie van de borstkanker onderzoek dat onlangs 12 gepubliceerd.
