De fleste humane gener undergå alternativ spleising (AS) for å produsere flere isoformer med forskjellige aktiviteter, som i stor grad har økt kompleksiteten koding av genomet 1, 2. AS gir er en hovedmekanisme for å regulere gen-funksjon, og det er strengt regulert ved forskjellige baner i forskjellige cellulære og utviklingsstadier 3, 4. Fordi spleising misregulation er en vanlig årsak til human sykdom 5, 6, 7, 8, rettet spleising regulering blir et attraktivt terapeutisk rute. I henhold til en forenklet modell av spleising regulering, AS er i hovedsak kontrollert av spleising Regulatory cis -Elements (SRE) i pre-mRNA som fungerer som spleise forsterkere eller dempere av alternative eksoner. thEse SREs rekrutterer spesifikt ulike transaktive proteinfaktorer ( dvs. spleisefaktorer) som fremmer eller undertrykker spleisereaksjonen 3 , 9 . De fleste transaktive spleisefaktorer har separate sekvensspesifikke RNA-bindende domener for å gjenkjenne deres mål og effektor-domener for å kontrollere spleising. De mest kjente eksemplene er medlemmene av den serine / argininrike (SR) proteinfamilien som inneholder N-terminale RNA-anerkjennelsesmotiver (RRMs), som binder exoniske spleiseforsterkere og C-terminale RS-domener, som fremmer exon-inklusjon 10 . Omvendt binder hnRNP A1 til exonic splice-silencers gjennom RRM-domenene og hemmer ekson-inkludering gjennom et C-terminalt glycinrikt domene 11 . Ved hjelp av slike modulære konfigurasjoner bør forskere kunne konstruere kunstige spleisningsfaktorer ved å kombinere et bestemt RNA-Binding Domain (RBD) med forskjellig effekttor domener som aktiverer eller hemmer spleising. Nøkkelen av en slik konstruksjon er å bruke en RBD som gjenkjenner gitt mål med programmerbar RNA-bindende spesifisitet, som er analog med den DNA-bindende modusen for den TALE-domenet. Som et eksempel har vi konstruert PUF-Gly-type ESFer for å spesifikt endre spleising av Bcl-x-genet, Konvertering av anti-apoptotisk lang isoform (Bcl-xL) til pro-apoptotisk kort isoform (Bcl-xS). Forandring av forholdet mellom Bcl-x isoformen var tilstrekkelig til å sensibilisere flere kreftceller til flere anti-kreft kjemoterapi-legemidler 16 , noe som tyder på at disse kunstige faktorene kan være nyttige som potensielle terapeutiske reagenser. I tillegg til å kontrollere spleising med kjente spleiseffektor-domener ( f.eks. Et RS- eller Gly-rikt domene), kan de konstruerte PUF-faktorene også brukes til å undersøke aktivitetene til nye spleisningsfaktorer. Ved å bruke denne tilnærmingen har vi for eksempel vist at det C-terminale domenet til flere SR-proteiner kan aktivere eller hemme spleising ved binding til forskjellige pre-mRNA-regioner 18 , at det alaninrike motivet av RBM4 kan hemme spleising 19 og at Det prolinrike motivet til DAZAP1 kan forbedre spleising 20 , 21 &lt;/ Sup&gt;. engineering artificial factors to specifically manipulate alternative splicing in human cells

Behandlingen av de fleste eukaryote RNAer medieres av RNA-bindingsproteiner (RBPs) med modulære konfigurasjoner, inkludert en RNA-gjenkjenningsmodul, som spesifikt binder pre-mRNA-målet og et effektor-domene. Tidligere har vi benyttet den unike RNA-bindingsmodusen til PUF-domenet i humant Pumilio 1 for å generere et programmerbart RNA-bindingsstall, som ble brukt til å konstruere forskjellige kunstige RBP for å manipulere RNA-metabolisme. Her beskrives en detaljert protokoll for å konstruere Engineered Splicing Factors (ESFs) som er spesielt designet for å modulere den alternative spleising av målgener. Protokollen inkluderer hvordan man skal designe og konstruere et tilpasset PUF-stillas for et bestemt RNA-mål, hvordan man konstruerer et ESF-ekspresjonsplasmid ved å kombinere et designer-PUF-domene og et effektor-domene, og hvordan man bruker ESF til å manipulere spleising av målgener. I de representative resultatene av denne metoden har vi også beskrevet de felles analyseneAv ESF-aktiviteter ved hjelp av splitsingsreportere, anvendelsen av ESF i dyrkede humane celler, og den påfølgende effekten av spleising endringer. Ved å følge de detaljerte protokollene i denne rapporten, er det mulig å designe og generere ESFer for regulering av ulike typer Alternative Splicing (AS), og gi en ny strategi for å studere spleisregulering og funksjonen til forskjellige spleisisoformer. Videre kan forskere ved å kombinere forskjellige funksjonelle domener med et designet PUF-domene konstruere kunstige faktorer som målretter mot bestemte RNAer for å manipulere ulike trinn i RNA-behandling.

Denne rapporten beskriver fullstendige protokollen for design og bygging av ESFs og skjøte journalister. Den beskriver også den videre anvendelse av ESFs i manipulere AS av endogene gener 16. For å illustrere typiske resultater av ESF-mediert skjøting endringer, bruker vi data fra vår tidligere arbeid som et eksempel.
