Als gevolg van de complexe gedrag ingeschakeld door hun unieke mechanische eigenschappen, zijn semiflexible polymeren fundamentele bouwstenen van de levende materie. In tegenstelling tot flexibele polymeren vast semiflexible polymeren een uitgestrekte configuratie als gevolg van hun niet-verdwijnen ruggengraat stijfheid terwijl nog onderworpen aan sterke schommelingen van de thermische1. Dus worden niet puur stochastische modellen om hun gedrag, net als bij de uitersten van volledig flexibele of stijve polymeren toegepast. De zogenaamde worm-achtige keten model2,3,4 werd ontwikkeld om te kwantificeren deze stijfheid via de lp, dat is de constante verval van de correlatie van de tangens-tangens langs de gloeidraad4. Als lp vergelijkbaar met de contour lengte (lc) van de gloeidraad is, wordt het polymeer beschouwd als semiflexible1. Analoog aan de Polen van een tent, hun regelingen in netwerken of bundels stabiliseert het gehele collectieve systeem op laag volume breuken, wat leidt tot ongewone visco eigenschappen5,6,7, 8,9. Deze structuren bieden hoge elasticiteit van de grote mesh maten10, behoud van mechanische integriteit terwijl nog diffusive vergemakkelijken en actief transportprocessen. Deze eigenschap is vooral geschikt voor biologische systemen zoals het cytoskelet of de extracellulaire matrix, maar het wordt ook op grote schaal gebruikt in voedsel engineering1,11,12.
Die verder gaan dan hun betekenis aan levende materie, is het cruciaal voor de fysische eigenschappen van deze structuren uitvoerig te onderzoeken om de tools te ontwikkelen biomimetische materialen of Roman hydrogels. Dit betekent in termen van semiflexible polymeren, de systematische bepaling van de collectieve eigenschappen van netwerken als gevolg van single-filament eigenschappen zoals lp en de ontwikkeling van een beschrijvende theoretisch kader. Aantal baanbrekende studies, de cellulaire biopolymeer actine werd opgericht als een modelsysteem voor semiflexible polymeren en wordt nog steeds beschouwd als de gouden standaard5,13,14,15 , 16 , 17. uitvoerige studies zijn echter beperkt met dit systeem omdat ze zijn gebonden aan de inherente eigenschappen van dit eiwit. Verschillende theoretische benaderingen hebben gericht op het opbouwen van een beschrijving van de niet-triviale mechanische problemen op het niveau van de single-filament en hebben geleid tot met name verschillende schalen voorspellingen voor de afhankelijkheid van de lineaire elastische plateau afschuifmodulus, G 0 (dat wil zeggen, de "elasticiteit" van het netwerk), met betrekking tot concentratie (c) en lp6,7,13,14, 15,18,19,20,21,22,23. Terwijl de concentratie schaal gemakkelijk toegankelijk in experimenten met actine gebaseerde of andere modelsystemen is en terwijl theoretische voorspellingen strikt zijn gecontroleerd13,16,24, 25, de schaal met betrekking tot lp experimenteel ontoegankelijk gebleven. Dit is echter een grote beperking omdat lp is ook een onafhankelijke variabele thats de definiërende hoeveelheid semiflexible polymeren.
Deze centrale, natuurlijke beperking opgelegd door de vaste lp van actine of andere biologisch-afgeleid polymeren zoals collageen is onlangs opgelost door gebruik te maken van dakpan DNA buizen, die afstembare in hun mechanische eigenschappen 9 , 26 , 27 , 28. lichte variaties in de platforms van de buizen (bijvoorbeeld verschillende aantallen samenstellende DNA strengen binnen de ring van de eenheid) opbrengst verschillende waarden voor lp, die kan worden geëvalueerd via fluorescentie microscopie, door het analyseren van een schommelende buis of door de beoordeling van de gebogen configuraties van verschillende zelfklevend buizen, als eerder beschreven9,28. Deze analyses bleek dat de lp -waarden van de verschillende buis-bevolking over meer dan één orde van grootte variëren en dat verschillende evaluatietechnieken consistente resultaten9,28opleveren.
Verrassend, is de totale schaal van de lineaire elastische plateau schuintrekken modulus G0 ten opzichte van de concentratie en de lp gemeld als onverenigbaar is met alle eerdere theoretische benaderingen 9, in het bijzonder aan te tonen een veel sterker dan voorspelde afhankelijkheid van lp. Deze bevindingen onderstrepen de waarde van een nieuw modelsysteem voor het bestuderen van de centrale eigenschappen van semiflexible polymeren. Met n-helix DNA buizen dramatisch verbreedt het toepassingsgebied van deze onderzoeken. Niet alleen kan lp vrij worden gevarieerd zonder dat het basismateriaal, maar de inherente programmeerbare aard van DNA een systematisch onderzoek van aanvullende elementen, zoals crosslinks of kinetische switch processen kunt inschakelen. Bovendien, deze buizen zijn oplosbaar in water en, in tegenstelling tot de meeste proteïnen, stabiel in voldoende pH en Ionische voorwaarden voor enkele weken, zonder aantasting van de detecteerbare9.
Te monteren deze buizen, een discrete verzameling van DNA oligonucleotides wordt gebruikt, die elk twee domeinen die delen van de complementaire base sequenties aan twee naburige strengen bevat (als gevolg van de specifieke opeenvolgingen, een enkele streng kan zich geen vormen structuren zoals haar pinnen). De complementaire sequenties te vermengen in een cyclische manier, vorming van gesloten, half-overlappende ringen van n onderling verbonden dubbel-spiraalvormige segmenten (figuur 1A en B). Deze ringen vormen op een discrete diameter (Figuur 1 c), en hun half-overlappende configuratie blootstelt axiale sticky ends complementair aan de kleverige uiteinden van een andere ring. Deze selectieve toevoeging van matching oligonucleotides triggert een stapeling van de ringen, wat leidt tot de effectieve polymerisatie van draadvormige DNA helix buizen van grootte n (nHT). Hun contour lengtes meten meestal verschillende micron in lengte, en de distributie van hun lengte is vergelijkbaar met dat van actine filamenten9,26,27,28. Voor soortgelijke DNA nanotubes is aangetoond dat zij inderdaad polymerisatie kinetiek vergelijkbaar met die van de actine-filamenten en microtubuli vertonen<su></su>p klasse = "xref" > 29. Afhankelijk van het getal n van individuele DNA-strengen die deel uitmaken van de basis ring-structuur, kunnen de nHT-architectuur, evenals de omtrek en de diameter, controllably worden gevarieerd. Het gebruik van meer DNA-strengen verhoogt de omtrek van de ringen/buizen en de bijbehorende architecturale verandering verschuift de mechanische eigenschappen aan hogere lp -waarden (Figuur 1 c), die overeenkomt met een hogere stijfheid. Op de mesoscopische schaal, deze grotere lp -waarden worden omgezet in minder gebogen conformaties als gevolg van de hogere stijfheid (Figuur 1 d en E).

Mechanische eigenschappen van complexe, polymeer gebaseerde zachte materie, zoals cellen of biopolymeer netwerken, kunnen worden begrepen in noch het Klassiek frame van flexibele polymeren noch van stijve staven. Onderliggende filamenten blijven uitgestrekte als gevolg van hun niet-verdwijnen ruggengraat stijfheid, die wordt gekwantificeerd via de persistentie lengte (l-p), maar ze zijn ook onderhevig aan sterke thermische schommelingen. Hun eindige Buigstijfheid leidt tot unieke, niet-triviale collectieve mechanica van bulk netwerken, waardoor de vorming van stabiele steigers op lage volumegehalten terwijl het verstrekken van grote maaswijdte. Dit onderliggende principe heerst in de natuur (bijvoorbeeld in cellen of weefsels), minimaliseren van de hoge moleculaire inhoud en teneinde diffusive of actief transport. Als gevolg van hun biologische gevolgen en mogelijke technologische toepassingen in biocompatibel hydrogels zijn semiflexible polymeren onderworpen aan aanzienlijke studie. Begrijpelijke onderzoek bleef echter uitdagende, omdat ze vertrouwden op natuurlijke polymeren, zoals de actine-filamenten, die niet vrij afstembare. Ondanks deze beperkingen en wegens het gebrek aan synthetische, mechanisch afstembare en semiflexible polymeren, werden door samensmelting van filamenten actine opgericht als het gemeenschappelijke modelsysteem. Een belangrijke beperking is dat de centrale hoeveelheid lp vrij kan niet worden afgestemd om te bestuderen van de impact ervan op macroscopische bulk structuren. Deze beperking werd opgelost door gebruik te maken van structureel programmeerbare DNA nanobuisjes, inschakelen van gecontroleerde wijziging van de stijfheid van de gloeidraad. Ze worden gevormd door tegel-gebaseerde ontwerpen, waar een discrete verzameling gedeeltelijk complementaire strengen te vermengen in de structuur van een ring met een discrete omtrek. Deze ringen beschikken over sticky ends, waardoor de effectieve polymerisatie in filamenten verschillende micron in lengte, en soortgelijke polymerisatie kinetiek berichtsymbool natuurlijke biopolymeren. Als gevolg van hun programmeerbare mechanica zijn deze buizen veelzijdig, nieuwe hulpmiddelen te bestuderen van de impact van lp op het single-molecuul, alsook de omvang van de bulk. In tegenstelling tot de actine-filamenten, ze blijven stabiel in weken, zonder opvallende degeneratie, en hun behandeling is relatief eenvoudig.

De vergadering van DNA nanotubes via een temperatuur helling (Figuur 2) is een zeer betrouwbare methode om te vormen van deze kunstmatige semiflexible polymeren. Deze polymeren hebben vergelijkbare kenmerken aan hun natuurlijke tegenhangers, zoals de actine-filamenten, maar bieden een veel breder experimentele kader omdat hun mechanische eigenschappen controllably worden kunnen gewijzigd9,27 . Semiflexible polymeren weer unieke mechanische eigenschappen die uitgebreid door levende systemen worden toegepast. Systematische studies over biopolymeren zijn echter beperkt omdat eigenschappen zoals polymeer rigiditeit niet toegankelijk zijn. Dit manuscript wordt beschreven hoe is deze beperking omzeild door programmeerbare DNA nanobuisjes, waardoor experimentele studies over de gevolgen van de stijfheid van de gloeidraad.

The overall goal of this new DNA-based model system is to understand the fundamental properties of a class of semiflexible polymers, which also describes the behavior of a vital class of biopolymers. This new method allows us to study key questions in the field of soft metaphysics, specifically, it allows to explore the behavior of semiflexible filaments and their arrangements into networks. The main advantage of this technique is that the mechanical properties of intravisive filaments are experimentally accessible and can be precisely tuned.Semiflexible polymers are defined by the special properties of the filaments which were previously only treated in the theoretical framework due to the lack of a tunable experimental systems. Though this method provides insight into the defining quantity of semiflexible polymers, it can also be applied as a new hydrogel to study cell migration in matrices of different stiffness's without changing the under laying mesh size. The smallest repetitive unit in the nanotube can be thought of as a unit ring.Several of these unit rings stack during hybridization. This leads to the formation of elongated nanotube's. To begin, re-suspend lyophilized oligonucleotides in purified water and follow the further re-suspension steps given in the corresponding manual from the company.Adjust the amount of water to obtain a final concentration of 200 micromolar. Determine the concentration's of the single DNA strands to verify the values given by the distributor since the exact stoichiometry is crucial for the assembly process. Using a micropipette, mix the DNA strands each of the same concentration in a container suitable for the thermocycler to form the desired DNA and helix tubes.Hybridize the DNA and helix tubes in a thermocycler using the parameters found in the text protocol. Store the hybridized DNA and helix tubes for up to 3 weeks at 4 degrees celsius without detectable degradation. Before performing rheology, carefully dilute the sample to the desired final concentration using the sample buffer if necessary.Choose an appropriate geometry for the dynamic shear rheometer. Then, load the sample on the rheometer. To prevent potential evaporation effects, passivate the air water interface of the sample and environment through 1 of 3 techniques.Either surround the sample with 2.5 milliliters of the sample buffer bath. Or, add a surfactant just below the micelle concentration to the sample. Alternatively, use the hamilton syringe to surround the sample with lipid to avoid direct contact of the sample with air.Seal the sample chamber using a cap equipped with wet sponges. And, if possible use an additional water bath to further suppress evaporation. Start the measurement using the rheometer specific software at room temperature allowing the sample to equilibrate for 2 hours at room temperature.The equilibration time is crucial to allow the thermoflect system to a complete isotropic randomized state since this is the only confirmation allowing comparison between the different measurements. Following measurement, process the data as described in the text protocol. Prepare 8 aliquots of 12 microliters for each sample using 1 to 4 micromolar DNA per strand, 12.5 millimolar magnesium chloride, and 1x nucleic acid gel stain.Also, make a negative control with no DNA, but include the nucleic acid gel stain. Transfer the aliquots to a real time PCR plate and seal with adhesive film. Centrifuge the plate at 100 times G for 1 minute at room temperature to remove the gas bubbles.It's critical to remove the gas bubbles because it can expand during measurements and the samples cannot be analyzed. Following centrifugation, load the sealed plate into a real time quantitative PCR system. Program an annealing program to denature the DNA at ninety degree celsius for 10 minutes and drop the temperature quickly to seventy two degrees celsius.Then the temperature should decrease slowly by 0.5 degrees celsius every thirty minutes. After the signal has decayed, accelerate the temperature ramp. Make sure that the lid of the cycler heats to at least one hundred degrees celsius to prevent the condensation of evaporated sample on the adhesive film.During the assembly, excite the samples with an argon ion laser at four hundred eighty eight nanometers and detect the fluorescence at five hundred fifty nanometers when using a CY3 dye. For other dyes, choose an appropriate excitation emission combination. Measure the fluorescence signal as often as possible to increase the overall signal quality using the built in camera.Representative raw data of a rheological measurement are shown revealing the elasticity of the network. Shown here is the time sweep during equilibration time. This plot reveals the strain dependent behavior of the network.In this plot, the frequency dependent behavior of the network is evident. At this point the values at a specific frequency are chosen. The values for the specific DNA helix tube population were plotted against the concentration.This process was repeated for all the DNA and helix tubes. The slope was then extracted in a log logged plot yielding the power law exponent. Finally, the values were replotted against the persistent length for each measured concentration.These graphs allow extraction of the scaling of the elastic plateau modulus with respect to the concentration and persistence length. After development, this technique paved the way for researchers in the field of soft matter and polymer physics to explore the effect of the filament stiffness for the class semiflexible polymers. Following this procedure, additional effects such as the recitation of the entangled networks, crossing networks in general, and structure formation process can be addressed.After watching this video you should have a good understanding on how to hybridize DNA nanotubes and how to measure the rheological properties of their networks.
