Para obtener correctamente formadas redes, montaje de los nanotubos de ADN es un paso crucial. Debido a los comportamientos complejos habilitados por sus propiedades mecánicas únicas, polímeros semiflexible son bloques de construcción fundamentales de la materia viva. En contraste con los polímeros flexibles, semiflexible polímeros adoptan una configuración extendida debido a su rigidez de la columna vertebral no desapareciendo mientras que aún permanecen sujetos a fuertes fluctuaciones térmicas1. Por lo tanto, modelos puramente estocásticos no pueden aplicarse a sus comportamientos, al igual que con los extremos de los polímeros rígidos o totalmente flexibles. El supuesto gusano-como cadena modelo2,3,4 fue desarrollado para cuantificar esta rigidez por medio del lp, que es la constante de decaimiento de la correlación de tangente-tangente a lo largo de los filamentos4. Si lp es comparable a la longitud del contorno (lc) del filamento, el polímero se considera semiflexible1. Análogo a los polos de una tienda de campaña, sus arreglos en redes o en haces se estabiliza el sistema colectivo en fracciones de bajo volumen, a viscoelástica inusuales propiedades5,6,7, 8,9. Estas estructuras proporcionan tamaños10, manteniendo la integridad mecánica sigue facilitando la difusión y procesos de transporte activo de malla de alta elasticidad en general. Esta propiedad es especialmente conveniente para los sistemas biológicos como el citoesqueleto con la matriz extracelular, pero es también ampliamente utilizado en alimentos ingeniería1,11,12.
Va más allá de su importancia a la materia viva, es crucial examinar exhaustivamente las propiedades físicas de estas estructuras para poder tener las herramientas para desarrollar materiales biomiméticos o hidrogeles novela. En términos de polímeros semiflexible, esto implica la determinación sistemática de las propiedades colectivas de las redes resultantes de propiedades solo filamento como lp y el desarrollo de un marco teórico descriptivo. En estudios pioneros, la actina celular biopolímero se estableció como un sistema modelo para polímeros semiflexible y todavía es considerada como el estándar de oro5,13,14,15 , 16 , 17. sin embargo, estudios exhaustivos se limitan con este sistema ya que están limitados a las propiedades inherentes de esta proteína. Varios enfoques teóricos han destinado a la construcción de una descripción de los comportamientos mecánicos no triviales en el nivel del solo filamento y han provocado especialmente diferentes escala las predicciones para la dependencia del módulo del esquileo meseta elástico lineal, G 0 (es decir, la "elasticidad" de la red), con respecto a la concentración (c) y lp6,7,13,14, 15,18,19,20,21,22,23. Mientras que la escala de concentración es fácilmente accesible en experimentos con actinia-basado o en otros sistemas modelo y mientras que las predicciones teóricas han sido rigurosamente verificado13,16,24, 25, la escala con respecto a lp ha permanecido inaccesible experimentalmente. Esto, sin embargo, es una limitación importante, ya que lp es también una variable independiente que es la definición cantidad de polímeros semiflexible.
Esta limitación natural, central impuesta por fijo lp de la actina o de otros polímeros biológicamente derivados tales como colágeno ha sido recientemente resuelto mediante el empleo de tubos de ADN basada en azulejos, que son ajustables en sus propiedades mecánicas 9 , 26 , 27 , 28. ligeras variaciones en las arquitecturas de los tubos (por ejemplo, diferentes cantidades de ADN constituyen filamentos dentro del anillo de la unidad) producen distintos valores para lp, que puede evaluarse mediante microscopía de fluorescencia, analizando un tubo fluctuante o mediante la evaluación de las configuraciones de curvas de varios tubos adheridos, como se ha descrito anteriormente9,28. Estos análisis revelaron que lp valores de las poblaciones de tubo diferentes varían en más de un orden de magnitud y que técnicas de evaluación diferentes dan resultados consistentes9,28.
Sorprendentemente, la escala total de la meseta elástico lineal cortante módulo G0 con respecto a la concentración y lp se ha divulgado para ser incompatibles con los anteriores planteamientos teóricos 9, demostrando en particular mucho más fuerte que prevista dependencia lp. Estos resultados enfatizan el valor de un nuevo sistema modelo para estudiar las propiedades centrales de polímeros semiflexible. Empleando n-tubos de ADN hélice dramáticamente amplía el alcance de estas investigaciones. No sólo puede lp libremente variar sin cambiar la materia prima, sino la propia naturaleza programable del ADN permite el examen sistemático de elementos adicionales, tales como reticulaciones o procesos cinéticos de conmutación. Además, estos tubos son solubles en agua y, en contraste con la mayoría de las proteínas, estables en pH adecuado y condiciones iónicas durante varias semanas, sin degradación perceptible9.
A estos tubos, se utiliza un conjunto discreto de oligonucleótidos de ADN, que contiene dos dominios que comparten secuencias complementarias de base a los dos filamentos vecinos (debido a las secuencias específicas, un solo filamento no puede formar estructuras como horquillas para el cabello). Las secuencias complementarias hibridan de forma cíclica, formando anillos cerrados, superposición de mitad de segmentos helicoidales doble n interconectadas (figura 1A y B). Éstos forman anillos discretos de diámetro (figura 1), y su configuración de medio traslapo expone axiales extremos pegajosos complementarios a los extremos pegajosos de otro anillo. Esta adición selectiva de emparejar oligonucleótidos desencadena un apilamiento de los anillos, conduciendo a la polimerización efectiva de filamentosos tubos de hélice de ADN de tamaño n (nHT). Sus longitudes contornos miden típicamente varias micras de longitud, y su distribución de la longitud es comparable a la de actina filamentos9,26,27,28. Se ha demostrado para nanotubos de ADN similares que de hecho presentan cinética de polimerización similar a las de los microtúbulos y filamentos de actina<su></su>clase p = "xref" &gt; 29. Según el número n de los filamentos de la DNA que componen la estructura básica del anillo, la arquitectura nHT, así como su circunferencia y diámetro, pueden controllably variar. Usando más hebras de ADN aumenta la circunferencia de los tubos de anillos, y el correspondiente cambio arquitectónico cambia las propiedades mecánicas a valores más altos dep l(figura 1), correspondiente a una rigidez más alta. En la escala mesoscópica, estos valores dep mayores de ltraducen en conformaciones menos doblados debido a la tiesura más alta (figura 1 y E).

Propiedades mecánicas de la materia suave complejo, basados en polímeros, tales como células o redes de biopolímero, pueden entenderse en ninguno de los dos el marco clásico de polímeros flexibles ni de varillas rígidas. Filamentos subyacentes permanecen extendidos debido a su rigidez de columna vertebral no desaparece, que es cuantificada a través de la longitud de persistencia (lp), pero también están sujetos a fuertes fluctuaciones térmicas. Su rigidez de flexión finita conduce a la mecánica colectiva única, no trivial de redes a granel, lo que permite la formación de andamios estables en fracciones de volumen bajo mientras que proporciona los tamaños de malla grande. Este principio subyacente es frecuente en la naturaleza (por ejemplo, en células o tejidos), minimizando el alto contenido molecular y facilitando la difusión o transporte activo. Debido a sus implicaciones biológicas y potenciales aplicaciones tecnológicas en hidrogeles biocompatibles, semiflexible polímeros han sido objeto de considerable estudio. Sin embargo, investigaciones comprensibles seguía siendo difíciles desde que los polímeros naturales, tales como filamentos de actina, que no son libremente ajustables. A pesar de estas limitaciones y debido a la falta de polímeros sintéticos, mecánicamente ajustables y semiflexible, filamentos de actina se establecieron como el sistema de modelo común. Una limitación importante es que la cantidad central lp no puede ajustarse libremente para estudiar su impacto en las estructuras macroscópicas a granel. Esta limitación fue resuelto mediante el empleo de nanotubos de ADN estructuralmente programables, permitiendo la alteración controlada de la rigidez del filamento. Se forman a través de diseños de azulejos, donde un discreto conjunto de filamentos parcialmente complementarios hibridar en una estructura de anillo con una circunferencia de discreta. Estos anillos presentan extremos pegajosos, lo que permite la polimerización efectiva en filamentos de varias micras de longitud y mostrar la cinética de polimerización similar como biopolímeros naturales. Debido a su mecánica programable, estos tubos son herramientas versátiles, novela para estudiar el impacto de lp de la solo-molécula así como la escala mayor. En contraste con los filamentos de actina, permanecen estables durante semanas, sin notable degeneración, y su manejo es sencillo comparable.

El montaje de nanotubos de ADN a través de una rampa de temperatura (figura 2) es un método muy confiable para formar estos polímeros artificiales semiflexible. The overall goal of this new DNA-based model system is to understand the fundamental properties of a class of semiflexible polymers, which also describes the behavior of a vital class of biopolymers. This new method allows us to study key questions in the field of soft metaphysics, specifically, it allows to explore the behavior of semiflexible filaments and their arrangements into networks. The main advantage of this technique is that the mechanical properties of intravisive filaments are experimentally accessible and can be precisely tuned.Semiflexible polymers are defined by the special properties of the filaments which were previously only treated in the theoretical framework due to the lack of a tunable experimental systems. Though this method provides insight into the defining quantity of semiflexible polymers, it can also be applied as a new hydrogel to study cell migration in matrices of different stiffness's without changing the under laying mesh size. The smallest repetitive unit in the nanotube can be thought of as a unit ring.Several of these unit rings stack during hybridization. This leads to the formation of elongated nanotube's. To begin, re-suspend lyophilized oligonucleotides in purified water and follow the further re-suspension steps given in the corresponding manual from the company.Adjust the amount of water to obtain a final concentration of 200 micromolar. Determine the concentration's of the single DNA strands to verify the values given by the distributor since the exact stoichiometry is crucial for the assembly process. Using a micropipette, mix the DNA strands each of the same concentration in a container suitable for the thermocycler to form the desired DNA and helix tubes.Hybridize the DNA and helix tubes in a thermocycler using the parameters found in the text protocol. Store the hybridized DNA and helix tubes for up to 3 weeks at 4 degrees celsius without detectable degradation. Before performing rheology, carefully dilute the sample to the desired final concentration using the sample buffer if necessary.Choose an appropriate geometry for the dynamic shear rheometer. Then, load the sample on the rheometer. To prevent potential evaporation effects, passivate the air water interface of the sample and environment through 1 of 3 techniques.Either surround the sample with 2.5 milliliters of the sample buffer bath. Or, add a surfactant just below the micelle concentration to the sample. Alternatively, use the hamilton syringe to surround the sample with lipid to avoid direct contact of the sample with air.Seal the sample chamber using a cap equipped with wet sponges. And, if possible use an additional water bath to further suppress evaporation. Start the measurement using the rheometer specific software at room temperature allowing the sample to equilibrate for 2 hours at room temperature.The equilibration time is crucial to allow the thermoflect system to a complete isotropic randomized state since this is the only confirmation allowing comparison between the different measurements. Following measurement, process the data as described in the text protocol. Prepare 8 aliquots of 12 microliters for each sample using 1 to 4 micromolar DNA per strand, 12.5 millimolar magnesium chloride, and 1x nucleic acid gel stain.Also, make a negative control with no DNA, but include the nucleic acid gel stain. Transfer the aliquots to a real time PCR plate and seal with adhesive film. Centrifuge the plate at 100 times G for 1 minute at room temperature to remove the gas bubbles.It's critical to remove the gas bubbles because it can expand during measurements and the samples cannot be analyzed. Following centrifugation, load the sealed plate into a real time quantitative PCR system. Program an annealing program to denature the DNA at ninety degree celsius for 10 minutes and drop the temperature quickly to seventy two degrees celsius.Then the temperature should decrease slowly by 0.5 degrees celsius every thirty minutes. After the signal has decayed, accelerate the temperature ramp. Make sure that the lid of the cycler heats to at least one hundred degrees celsius to prevent the condensation of evaporated sample on the adhesive film.During the assembly, excite the samples with an argon ion laser at four hundred eighty eight nanometers and detect the fluorescence at five hundred fifty nanometers when using a CY3 dye. For other dyes, choose an appropriate excitation emission combination. Measure the fluorescence signal as often as possible to increase the overall signal quality using the built in camera.Representative raw data of a rheological measurement are shown revealing the elasticity of the network. Shown here is the time sweep during equilibration time. This plot reveals the strain dependent behavior of the network.In this plot, the frequency dependent behavior of the network is evident. At this point the values at a specific frequency are chosen. The values for the specific DNA helix tube population were plotted against the concentration.This process was repeated for all the DNA and helix tubes. The slope was then extracted in a log logged plot yielding the power law exponent. Finally, the values were replotted against the persistent length for each measured concentration.These graphs allow extraction of the scaling of the elastic plateau modulus with respect to the concentration and persistence length. After development, this technique paved the way for researchers in the field of soft matter and polymer physics to explore the effect of the filament stiffness for the class semiflexible polymers. Following this procedure, additional effects such as the recitation of the entangled networks, crossing networks in general, and structure formation process can be addressed.After watching this video you should have a good understanding on how to hybridize DNA nanotubes and how to measure the rheological properties of their networks.
