På grund av de komplexa beteenden aktiveras med deras unika mekaniska egenskaper, är semiflexible polymerer de grundläggande byggstenarna i levande materia. I motsats till flexibla polymerer anta semiflexible polymerer en utsträckta konfigurationen på grund av deras icke-vanishing ryggraden stelhet medan fortfarande är föremål för starka termisk växlingar1. Således inte kan rent stokastiska modeller tillämpas på deras beteenden, som med ytterligheterna av fullt flexibel eller styv polymerer. Så kallade maskliknande kedja modell2,3,4 utvecklades för att kvantifiera denna stelhet via lp, vilket är konstanten förfall av tangens-tangens korrelationen längs den glödtråd4. Om lp är jämförbar med contour längden (lc) glödtrådens, betraktas polymeren semiflexible1. Analogt med polerna av ett tält, sina arrangemang i nätverk eller buntar stabiliserar hela kollektiva systemet på låg volymfraktioner, leder till ovanliga viskoelastiska egenskaper5,6,7, 8,9. Dessa strukturer ger hög elasticiteter på stora mesh storlekar10, att upprätthålla mekanisk integritet samtidigt underlätta diffus och aktiv transportprocesser. Detta boende är speciellt lämplig för biologiska system såsom cytoskelettet eller extracellulärmatrix, men det är också allmänt används i livsmedel engineering1,11,12.
Utöver deras betydelse till levande materia, är det viktigt att utförligt undersöka de fysikaliska egenskaperna hos dessa strukturer för att ha verktyg för att utveckla biomimetiska material eller romanen hydrogels. När det gäller semiflexible polymerer innebär detta systematiska bestämningen av kollektiva egenskaper för nätverk som härrör från singel-glödtråden egenskaper såsom lp och utvecklingen av en beskrivande teoretiska ram. I pionjärstudier, cellulära biopolymer actin etablerades som ett modellsystem för semiflexible polymerer och anses fortfarande allmänt vara den gyllene standard5,13,14,15 , 16 , 17. dock uttömmande studier är begränsade med detta system eftersom de är bundna till de inneboende egenskaperna hos detta protein. Olika teoretiska ansatser har som syftar till att bygga en beskrivning av de icke-triviala mekaniska beteenden på singel-glödtråden nivå och har lett till bland annat olika skalning förutsägelser för beroendet av linjära elastiska platå skjuvning modulus, G 0 (dvs. nätverket ”elasticitet”), med avseende på koncentrationen (c) och lp6,7,13,14, 15,18,19,20,21,22,23. Medan den koncentration skalning är åtkomlig i experiment med aktin-baserade eller andra modellsystem och teoretiska förutsägelser har varit strikt verifierade13,16,24, 25, skalningen med avseende på lp har förblivit experimentellt otillgängliga. Detta är dock en stor begränsning eftersom lp är också en oberoende variabel som är utmärkande för antalet semiflexible polymerer.
Detta centrala, naturlig begränsning som följer av den fasta lp av aktin eller andra biologiskt framställda polymerer, såsom kollagen har nyligen lösts genom att anställa kakel-baserade DNA-rör, som är reglerbart i deras mekaniska egenskaper 9 , 26 , 27 , 28. små variationer i arkitekturer av rören (t.ex. olika antal konstituerande DNA strandar inom enheten ring) ge distinkta värden för lp, som kan utvärderas via fluorescensmikroskopi, antingen genom att analysera en fluktuerande tub eller genom att utvärdera de böjda konfigurationerna av flera klibbade rör, som beskrivs tidigare9,28. Dessa analyser visade att lp värden av de olika tube populationerna varierar över mer än en storleksordning och att olika utvärderingstekniker ger konsekventa resultat9,28.
Överraskande, har den övergripande skalning av linjära elastiska platå skjuvning modulus G0 med avseende på koncentrationen och lp rapporterats vara inkonsekvent med alla tidigare teoretiska infallsvinklar 9, i synnerhet visar en mycket starkare än förutsedd beroende av lp. Dessa fynd betona värdet av nya modellsystem studera de centrala egenskaperna hos semiflexible polymerer. Anställa n-helix DNA rör dramatiskt breddar räckvidden för dessa undersökningar. Inte bara kan varieras fritt lp utan att ändra det grundläggande materiellt, men den inneboende programmerbara naturen av DNA kan aktivera att systematiskt granska ytterligare element som antipyridinantikropp eller kinetiska funktions processer. Dessutom dessa rör är lösligt i vatten och, i motsats till de flesta proteiner, stabila i adekvat pH och Joniska villkor för flera veckor, utan detekterbar nedbrytning9.
Att montera dessa rör, en diskret uppsättning DNA oligonukleotider används, som innehåller två domäner som delar kompletterande bassekvensbestämning till två närliggande strängar (på grund av den specifika sekvenser, inte en enda strand bildar strukturer såsom hårnålar). De kompletterande sekvenserna hybridisera på ett cykliskt sätt, bildar slutna, halv-överlappande ringar av n sammankopplade dubbel-spiralformade segment (figur 1A och B). Dessa ringar form på en diskret diameter (figur 1 c), och deras halv-överlappande konfiguration exponerar axiella klibbiga ändarna komplement till klibbiga ändarna av en annan ring. Denna selektiva tillägg av matchande oligonukleotider utlöser en stapling av ringen, vilket leder till effektiv polymerisation av trådlika DNA helix rör av storleksanpassa n (nHT). Sin kontur längder normalt mäta flera mikrometer i längden, och deras längd fördelning är jämförbar med aktin filament9,26,27,28. Det har visat för liknande DNA nanorör att de faktiskt uppvisar polymerisation kinetik liknar dem av aktin filament och mikrotubuli<su></su>p-klass = ”xref” > 29. Beroende på antalet n av individuella DNA-strängar som utgör den grundläggande Ringstrukturen, kan nHT arkitekturen, samt dess omkrets och diameter, controllably varieras. Använder fler DNA-strängar ökar omkretsen av ringar/rören, och motsvarande arkitektoniska ändring skiftar de mekaniska egenskaperna till högre lp -värden (figur 1 c), motsvarande en högre styvhet. På Mesoskopisk skala, översätta dessa större lp -värden till mindre böjd konformationer på grund av den högre styvheten (figur 1 d och E).

Mekaniska egenskaper hos komplexa, polymerbaserade mjuka material, till exempel celler eller biopolymer nätverk, kan förstås i varken klassisk ram av flexibla polymerer nor av styva spön. Underliggande filament förblir utsträckta på grund av deras icke-vanishing ryggraden stelhet, som kvantifieras via persistens längden (lp), men de är också föremål för stark termiska variationer. Deras ändliga böjstyvheten leder till unika, icke-trivial kollektiva mekanik av bulk nätverk, gör det möjligt för bildandet av stabila ställningar på låg volymfraktioner samtidigt som den ger stor maskstorlek. Denna underliggande princip är förhärskande i naturen (t.ex. i celler eller vävnader), minimera hög molekylära innehåll och därigenom underlätta diffus eller aktiv transport. På grund av deras biologiska konsekvenser och möjliga tekniska tillämpningar i biokompatibla hydrogels, har semiflexible polymerer varit föremål för betydande studie. Men förblev begriplig utredningar utmanande eftersom de förlitade sig på naturliga polymerer, såsom aktin filament, som inte är fritt avstämbara. Trots dessa begränsningar och på grund av syntetiska, mekaniskt avstämbara och semiflexible polymerer fastställdes aktin filament som det gemensamma modell-systemet. En stor begränsning är att den centrala kvantitet lp fritt inte kan stämmas för att studera dess inverkan på makroskopiska bulk strukturer. Denna begränsning har lösts genom att anställa strukturellt programmerbara DNA nanorör, aktivera kontrollerade ändring av glödtrådens styvheten. De bildas genom kakel-baserade mönster, där en diskret mängd av delvis kompletterande programområden hybridisera i en ringstruktur med en diskret omkrets. Dessa ringar har klibbiga ändar, möjliggör effektiv polymerisation i filament flera mikrometer i längd, och Visa liknande polymerisation kinetik som naturliga biopolymerer. På grund av deras programmerbara mekanik är dessa rör mångsidig, roman verktyg att studera effekterna av lp på singel-molekylen som bulk skalan. DNA Nanotubes as a Versatile Tool to Study Semiflexible Polymers

The overall goal of this new DNA-based model system is to understand the fundamental properties of a class of semiflexible polymers, which also describes the behavior of a vital class of biopolymers. This new method allows us to study key questions in the field of soft metaphysics, specifically, it allows to explore the behavior of semiflexible filaments and their arrangements into networks. The main advantage of this technique is that the mechanical properties of intravisive filaments are experimentally accessible and can be precisely tuned.Semiflexible polymers are defined by the special properties of the filaments which were previously only treated in the theoretical framework due to the lack of a tunable experimental systems. Though this method provides insight into the defining quantity of semiflexible polymers, it can also be applied as a new hydrogel to study cell migration in matrices of different stiffness's without changing the under laying mesh size. The smallest repetitive unit in the nanotube can be thought of as a unit ring.Several of these unit rings stack during hybridization. This leads to the formation of elongated nanotube's. To begin, re-suspend lyophilized oligonucleotides in purified water and follow the further re-suspension steps given in the corresponding manual from the company.Adjust the amount of water to obtain a final concentration of 200 micromolar. Determine the concentration's of the single DNA strands to verify the values given by the distributor since the exact stoichiometry is crucial for the assembly process. Using a micropipette, mix the DNA strands each of the same concentration in a container suitable for the thermocycler to form the desired DNA and helix tubes.Hybridize the DNA and helix tubes in a thermocycler using the parameters found in the text protocol. Store the hybridized DNA and helix tubes for up to 3 weeks at 4 degrees celsius without detectable degradation. Before performing rheology, carefully dilute the sample to the desired final concentration using the sample buffer if necessary.Choose an appropriate geometry for the dynamic shear rheometer. Then, load the sample on the rheometer. To prevent potential evaporation effects, passivate the air water interface of the sample and environment through 1 of 3 techniques.Either surround the sample with 2.5 milliliters of the sample buffer bath. Or, add a surfactant just below the micelle concentration to the sample. Alternatively, use the hamilton syringe to surround the sample with lipid to avoid direct contact of the sample with air.Seal the sample chamber using a cap equipped with wet sponges. And, if possible use an additional water bath to further suppress evaporation. Start the measurement using the rheometer specific software at room temperature allowing the sample to equilibrate for 2 hours at room temperature.The equilibration time is crucial to allow the thermoflect system to a complete isotropic randomized state since this is the only confirmation allowing comparison between the different measurements. Following measurement, process the data as described in the text protocol. Prepare 8 aliquots of 12 microliters for each sample using 1 to 4 micromolar DNA per strand, 12.5 millimolar magnesium chloride, and 1x nucleic acid gel stain.Also, make a negative control with no DNA, but include the nucleic acid gel stain. Transfer the aliquots to a real time PCR plate and seal with adhesive film. Centrifuge the plate at 100 times G for 1 minute at room temperature to remove the gas bubbles.It's critical to remove the gas bubbles because it can expand during measurements and the samples cannot be analyzed. Following centrifugation, load the sealed plate into a real time quantitative PCR system. Program an annealing program to denature the DNA at ninety degree celsius for 10 minutes and drop the temperature quickly to seventy two degrees celsius.Then the temperature should decrease slowly by 0.5 degrees celsius every thirty minutes. After the signal has decayed, accelerate the temperature ramp. Make sure that the lid of the cycler heats to at least one hundred degrees celsius to prevent the condensation of evaporated sample on the adhesive film.During the assembly, excite the samples with an argon ion laser at four hundred eighty eight nanometers and detect the fluorescence at five hundred fifty nanometers when using a CY3 dye. For other dyes, choose an appropriate excitation emission combination. Measure the fluorescence signal as often as possible to increase the overall signal quality using the built in camera.Representative raw data of a rheological measurement are shown revealing the elasticity of the network. Shown here is the time sweep during equilibration time. This plot reveals the strain dependent behavior of the network.In this plot, the frequency dependent behavior of the network is evident. At this point the values at a specific frequency are chosen. The values for the specific DNA helix tube population were plotted against the concentration.This process was repeated for all the DNA and helix tubes. The slope was then extracted in a log logged plot yielding the power law exponent. Finally, the values were replotted against the persistent length for each measured concentration.These graphs allow extraction of the scaling of the elastic plateau modulus with respect to the concentration and persistence length. After development, this technique paved the way for researchers in the field of soft matter and polymer physics to explore the effect of the filament stiffness for the class semiflexible polymers. Following this procedure, additional effects such as the recitation of the entangled networks, crossing networks in general, and structure formation process can be addressed.After watching this video you should have a good understanding on how to hybridize DNA nanotubes and how to measure the rheological properties of their networks.
