Rofylld kan induceras av externa signaler inklusive uttag mitogena substanser eller serum, avsaknad av celladhesion och kontakt hämning. Steady-state nivåerna av avskrifter återspeglar både avskrift syntes och avskrift decay bidrag. Reglerad och samordnad avskrift förfall är en viktig mekanism för kontroll av biologiska processer1,2,3,4. Avskrift decay priser har exempelvis visat att bidra till den tidsmässiga serien händelser efter aktivering av inflammatorisk cytokin tumörnekrosfaktor5.
Vi har tidigare visat att övergången mellan spridning och rofylld i primära mänskliga fibroblaster är förknippad med förändringar i avskrift nivåerna av många gener6. Några av dessa förändringar återspeglar skillnader i aktiviteten av transkriptionsfaktorer mellan dessa två stater.
Förändringar i en avskrift decay rate kan också bidra till förändringar i uttrycket av en utskrift i två olika stater7,8. Baserat på våra tidigare resultat att övergången mellan spridning och rofylld är förknippad med förändringar i nivåerna av flera mikroRNA9, frågade vi om det också finns ett bidrag från differentiell avskrift decay förändringar i genuttryck i frodas kontra quiescent fibroblaster.
För att övervaka avskrift stabilitet, fastställt vi graden av förfalla av avskrifter genome-wide i frodas kontra quiescent celler. För att uppnå detta, övervakas vi decay priser i frodas kontra quiescent fibroblaster genom att införa en hämmare av nya transkription och övervakning andelen som enskilda avskrifter försvunnit med tiden. Fördelen med detta tillvägagångssätt är att vi kommer att kunna fastställa vilken förfall för dessa avskrifter separat från den kurs som de är jämfört med metoder som enkelt övervakar övergripande genuttryck, genom att hämma ny avskrift syntes, transkriberas.
ActD behandling för att hämma nya transkription och fastställa avskrift förfall har tillämpats framgångsrikt i flera tidigare studier. ActD har använts för att analysera betydelsen av RNA stabilitet i förändringar i avskrift överflöd som följd av behandling med pro-inflammatoriska cytokiner5. Ett liknande tillvägagångssätt har också använts till analysera skillnaderna i avskrift decay rate i frodas kontra differentierade C2C12 celler som de antar en differentierad muskel fenotyp10. Ett annat exempel globala mRNA halveringstider har också upptäckts i pluripotenta och differentierade mus embryonala stamceller11. I dessa exempel har mRNA förfall visat sig vara viktigt för att reglera avskrift överflöd och för övergången av celler till annan cell staterna.
Tillämpa de metoder som beskrivs nedan, upptäckte vi förändringar i avskrift decay priser i ungefär 500 gener när man jämför fibroblaster i prolifererande och quiescent staterna12. I synnerhet upptäckte vi att målen av mikroRNA miR-29, som är nedreglerade i quiescent celler, stabiliseras när celler övergången till rofylld. Här beskriver vi den metod vi använde för att fastställa förfall i prolifererande och quiescent celler. Denna metod är användbar för att jämföra globala mRNA decay priser i två olika men liknande förhållanden när information om snabbt ruttnande gener söks. Det kunde också användas för att behandla andra frågor såsom effekten av cell kultur villkor för avskrift förfall, exempelvis i två dimensioner kontra tre dimensionell kulturer. Decay priser kan vara beslutsam genome-wide med metoder såsom microarrays eller RNA-följande punkter alternativt, realtids qPCR eller Northern blotting kan användas för att fastställa förfall på basis av gen-av-gen eller isoform-av-isoform. Dessa priser kan sedan användas för att beräkna halveringstiden för varje övervakade gen och identifiera gener med förfall priser som skiljer sig i två villkor.

determining genome-wide transcript decay rates in proliferating and quiescent human fibroblasts

Rofylld är en tillfällig, reversibel stat där cellerna har upphört celldelning, men behålla förmågan att föröka.
