Hier beschrijven we een nieuw protocol voor het voorbereiden van de chromatine van volwassen muis skeletspieren en Toon dat deze chromatine is geschikt voor ChIP experimenten die transcription factor binding en covalente histone modificaties in de spiervezel kernen detecteren. Immunoprecipitation (ChIP) van de chromatine gekoppeld aan kwantitatieve polymerase-kettingreactie (qPCR) en hoge doorvoer sequencing (ChIP-seq) zijn geworden de keuze om te studeren transcriptie en Epigenetische regulatie van de genexpressie in verschillende weefsels en celtypes1. Deze techniek maakt het mogelijk genoom-brede profilering van covalente chromatine wijzigingen, histone variant bezetting en transcriptie factor bindende2,3.
Terwijl het uitvoeren van ChIP uit gekweekte cellen goed ingeburgerd is, blijft ChIP van zoogdieren weefsels uitdagend. Chromatine voorbereiden ChIP bestaat uit verschillende kritische stappen die moeten worden geoptimaliseerd voor elk type weefsel en cel. Chromatine kan bereid worden uit de cellulaire lysates van gekweekte cellen of volgende zuivering van hun kernen. In het geval van zoogdieren weefsels staan efficiënte lysis, formaldehyde fixatie en reiniging van kernen kritisch tegenover met het oog op een optimale terugwinning van de chromatine. Bovendien moet de keuze of u kunt het oplossen van de kernen, vóór of na hun zuivering experimenteel worden bepaald. Ondanks deze hindernissen, is ChIP met succes uitgevoerd van weefsels zoals de lever, testis of hersenen4,5,6. In het geval van skeletspieren vormt verstoring van dergelijke een fysiek resistente weefsel, dat een hoog gehalte aan structurele proteïnen, en isolatie van de kernen vertoont een bijzondere uitdaging. Gezien deze specificiteit, geven protocollen geoptimaliseerd voor andere weefsels geen bevredigende resultaten voor skeletspieren.
Hier beschrijven we een protocol om te isoleren van de ChIP-grade chromatine van muis skeletspieren weefsel, waarbij het weefsel, formaldehyde fixatie, waarna het isolement van de kernen en ultrasoonapparaat fysiek te verstoren. De efficiëntie van deze methode voor het bereiden van chromatine geschikt voor ChIP uit dit weefsel werd aangetoond door het uitvoeren van ChIP-qPCR en ChIP-seq voor verschillende transcriptiefactoren, RNA polymerase II en covalente histone modificaties7.
Deze nieuwe techniek is veel sneller dan een eerder gemelde protocol8 bestaande uit lange collagenase spijsvertering stappen in die periode, wijzigingen in genomic lokalisatie van transcriptiefactoren en wijzigingen in genexpressie kunnen plaatsvinden. De snelheid waarmee de kernen zijn geïsoleerd en vaste maakt de hier beschreven methode bijzonder aantrekkelijk voor het bereiden van chromatine waarmee de inheemse genomic bezetting staat meer getrouw worden vastgelegd. Bovendien, hoewel andere methoden voor het chromatine isolatie of eiwit extractie van spierweefsel zijn beschreven8,9,10 en gebruikt voor ChIP-qPCR experimenten op geselecteerde genen, geen ChIP-seq gegevens is gemeld met hen. De methode hier gemeld is geschikt voor transcriptie factor en Histon wijziging ChIP-seq, en moet daarom ook geschikt voor 3 / 4C of HiC chromatine conformatie opname toepassingen.

Beschrijven we een efficiënte en reproduceerbare protocol voor de voorbereiding van de chromatine van volwassen muis skeletspieren, een fysiek resistente weefsel met een hoog gehalte aan structurele proteïnen. Ontleed ledemaat spieren van volwassen muizen zijn fysiek verstoord door mechanische homogenisering, of een combinatie van hakken en douncing, in een hypotone buffer voordat formaldehyde fixatie van de cel lysate. De vaste kernen zijn gezuiverd door verdere cycli van mechanische homogenisering of douncing en opeenvolgende filteringen cel puin te verwijderen. De gezuiverde kernen kunnen onmiddellijk of in een later stadium worden sonicated na invriezen. De chromatine efficiënt kan worden sonicated en is geschikt voor chromatine immunoprecipitation experimenten, zoals wordt geïllustreerd door de profielen verkregen voor transcriptiefactoren, RNA polymerase II en covalente histone modificaties. De gebeurtenissen van de bindende gedetecteerd met behulp van chromatine bereid door dit protocol zijn overwegend die plaatsvindt in de kernen van de spiervezel ondanks de aanwezigheid van de chromatine van andere vezel-geassocieerde satelliet en endotheliale cellen. Dit protocol is daarom aangepast aan het bestuderen van genregulatie in de skeletspieren volwassen muis.

Om te isoleren kernen, we uitgevoerd mechanische homogenisering van de ontleed en gehakt spierweefsel voor 15 of 45 s, van 18.000 en 22.000 toeren per minuut (Zie Tabel van materialen). In alle omstandigheden, kernen van het weefsel puin kunnen worden gescheiden, maar de opbrengst was optimaal gebruik van de lagere snelheid (figuur 1A-B).
