1. PDMS apparaat gieten

Dit protocol microfluidics is flexibel in dat vele van deze stappen kunnen worden gewijzigd voor het optimaliseren van het gebruik ervan met een bepaalde soort of stam of voor een bepaald doel. Inderdaad, in dit protocol hebben wij wijzigingen aan de oorspronkelijke "moeder machine" concept4 voor het optimaliseren van het gebruik ervan met B. subtilis. De loopgraven waarin de cellen worden beperkt vormen vaak een enkellaags functie, overwegende dat de in dit protocol gebruiken we twee-laa...

Een van de meest opvallende kenmerken van het leven op aarde is haar grote veerkracht en verscheidenheid. Een centrale doelstelling van de moleculaire biologie is te begrijpen van de logica die cellen genen en eiwitten gebruiken om te maximaliseren hun groei en fitness onder een breed scala van milieuomstandigheden. Om dit te bereiken, moeten de wetenschappers kunnen gerust vaststellen hoe afzonderlijke cellen groeien, verdelen en hun genen onder een bepaalde reeks voorwaarden express, merkt hoe de cellen reageren op wijzigingen in hun omgeving. Traditionele analysemethoden in microbiologie echter technische beperkingen die invloed hebben op de soorten vragen die kunnen worden aangepakt. Bijvoorbeeld, bulk cultuur gebaseerde analyses door de jaren heen zeer nuttig zijn geweest, maar zij bieden alleen populatieniveau gegevens die zinvolle cel-naar-cel variaties of het gedrag van de kleinere subpopulatie van cellen in de totale bevolking kunnen maskeren. Eencellige analyses van levende bacteriën op basis van de lichte microscopie van eencellige gedrag onthullen, maar zijn ook technisch beperkt. Bacteriën zijn meestal geïmmobiliseerd op agarose pads met groeimedium, maar cel groei en deling drukte de microscopische weergave en put de beschikbare voedingsstoffen na slechts een paar cel cycli, aanzienlijk beperken de observatie tijd1, 2. Bovendien, de lokale uitputting van voedingsstoffen en de daarmee gepaard gaande opbouw van metabole bijproducten als gevolg van de celgroei voortdurend veranderen de plaatselijke cel groei omgeving op een manier die moeilijk te meten of te voorspellen. Dergelijke veranderingen in het milieu met behulp van agarose pads is een uitdaging voor studies van stationaire gedrag of van cellulaire reacties op specifieke wijzigingen in groei voorwaarden3.
Microfluidic-technologie, waarin een opgietvloeistof voortdurend via microfabricated apparaten stroomde is, biedt een oplossing voor klassieke experimentele beperkingen. Een microfluidic apparaat kunt afzonderlijke cellen in positie voor live-cel microscopie houden, terwijl de stroom van groeimedium voortdurend cellen met verse voedingsstoffen biedt en metabole bijproducten en overtollige cellen, waardoor een zeer uniforme groei wegspoelt milieu. Onder constante groei omstandigheden, kunnen de cel gedrag los van de invloed van milieufactoren, waardoor een onbelemmerde weergave van de interne logica van cellen worden waargenomen. Naarmate de vloeistofstromen voorkomt dat het apparaat microfluidic steeds vol met cellen, wordt observatie van eencellige lineages voor tientallen of honderden generaties mogelijk4,5. Zulke momenten van lange observatie toestaan de detectie van anders niet aantoonbaar op lange termijn of zeldzame cel gedrag. Ten slotte, de samenstelling van het medium dat stroomt door het apparaat kunnen worden gewijzigd op zal, waardoor cellen worden waargenomen als ze aan het begin van een stress of aan de invoering of verwijdering van een bepaalde stof reageren.
Microfluidics heeft al genoten van een aantal belangrijke toepassingen. Bijvoorbeeld, is het gebruikt in weefsel-, orgel- of lichaam-on-a-chip apparaten, waarbij meerdere soorten van de menselijke cellen mede gekweekte zijn te simuleren een in vivo voorwaarde6; voor de studie van nematode beweging in microstructured omgevingen7; te onderzoeken van interacties tussen bacteriële biofilms (b.v., 8); en voor de inkapseling en manipulatie van kleine hoeveelheden cellen of chemische stoffen (bijvoorbeeld, 9). Microfluidic apparaten zijn ook steeds populairder geworden op het gebied van de microbiologie (voor uitstekende recensies, Zie 10 en 11), vooral als hun fysieke en flow-eigenschappen zijn goed afgestemd op natuurlijke microbiële niches12. Bijvoorbeeld, heeft microfluidics onlangs gewerkt door microbiologen voor dergelijke doeleinden als het nauwkeurig meten van cel groei en afdeling13,14,15, analyseren pathogen verkeer16, monitoring quorum sensing17 en18van de fysiologische overgangen, en tellen voor eiwit19, onder vele andere voorbeelden. De methode die hier gepresenteerd is speciaal ontworpen voor de analyse van bacteriële eencellige lineages in plaats van combinaties van stammen of soorten. Het microfluidic apparaat hier gedemonstreerd maakt gebruik van een variant van de "moeder machine" design4, waarin de cellen één bestand worden gekweekt in een greppel van microfluidic met een gesloten uiteinde en een open einde; celgroei en deling duwt nakomelingen cellen en buiten het open uiteinde in de vloeistofstromen. Onze analyses meestal richten alleen op de "moeder"-cel die is beperkt aan het gesloten einde van de gracht. Wij beschouwen deze methode als een vooruitgang over vorige lichte microscopie gebaseerde eencellige analytische technieken, zoals de cel immobilisatie op agarose pads. Terwijl B. subtilis wordt gebruikt als een model, de methode is ook toepasbaar op andere bacteriesoorten (Escherichia coli is een ander gemeenschappelijk model; voor sommige soorten met verschillende cel maten of morphologies kan nodig de fabricage van nieuwe apparaten met verschillende afmetingen). Het gebruik van fluorescerend verslaggevers om te markeren van cellen en wijzigingen in genexpressie zichtbaar maken vereist het gebruik van genetisch hanteerbare vissoorten; analyses van celgroei en morfologie zijn echter mogelijk zelfs zonder fluorescente markeringen.
Dit protocol omvat niet het proces van het fabriceren van de meester van de silicon gebruikend fotolithografie, die uitgebreid beschreven elders is5; meesters kunnen ook gemakkelijk uitbestede van microfabrication faciliteiten. Het omvat de plinten van een apparaat PDMS van een versterkte silicon meester; verlijmen van het apparaat een stuk cover glas; het monteren van de microfluidic inlaat en uitlaat sanitair, kleppen inclusief snuifje zodat middellange schakelen; passiveren van het apparaat, het voorbereiden van bacteriële cellen, en het laden van de apparaat met bacteriële cellen; het sanitair aan het apparaat koppelen en zo de cellen; en het apparaat op een fluorescentie Microscoop voor afbeeldingen laden. Omdat vele verschillende Beeldacquisitie en verwerking software's kunnen worden gebruikt om te visualiseren en analyseren verschillende gegevens van belang4,5, voorbeeldafbeeldingen worden weergegeven, maar Fotolader methoden niet in dit protocol opgenomen worden.

single-cell microfluidic analysis of bacillus subtilis

Microfluidic technologie overwint veel van de beperkingen van traditionele analysemethoden in de microbiologie. In tegenstelling tot bulk-kweekmethoden biedt het eencellige resolutie en lange observatie tijden verspreid over honderden generaties; in tegenstelling tot agarose pad gebaseerde microscopie heeft het uniforme groei-omstandigheden die streng gecontroleerd kunnen worden. Omdat de continue stroom van groeimedium isoleert de cellen in een microfluidic-apparaat uit onvoorspelbare variaties in de lokale chemische omgeving veroorzaakt door celgroei en metabolisme, authentieke wijzigingen in genexpressie en celgroei in reactie op specifieke stimuli kunnen meer zelfverzekerd worden waargenomen. Bacillus subtilis wordt gebruikt als een model bacteriesoorten om aan te tonen van een "moeder machine"-methode voor de analyse van de cellulaire typt. We laten zien hoe construeren en plumb een microfluidic apparaat, laad het met cellen leiden microscopische beeldvorming en cellen op een prikkel bloot door het overschakelen van ene groeimedium naar de andere. Een stress-responsieve verslaggever wordt gebruikt als een voorbeeld te onthullen van het type gegevens die door deze methode kunnen worden verkregen. We bespreken ook kort verdere toepassingen van deze methode voor andere soorten experimenten, zoals analyse van bacteriële sporevorming.
