Antibiotica-resistentie bij bacteriën is een belangrijke gezondheid probleem1. Op een fundamenteel niveau is de verspreiding van resistentie tegen antibiotica in pathogene bacteriën een eenvoudig voorbeeld van evolutie door natuurlijke selectie2,3. Simpel gezegd, het gebruik van antibiotica genereert selectie van resistente stammen. Daarom, is een belangrijk probleem in de evolutiebiologie, inzicht in de factoren die invloed hebben op het vermogen van bacteriële populaties te ontwikkelen resistentie tegen antibiotica. Selectie experimenten zijn voortgekomen als een zeer krachtig hulpmiddel voor het onderzoeken van de evolutionaire biologie van bacteriën, en dit veld heeft ongelooflijke inzicht in een breed scala van evolutionaire problemen4,5,6. In experimentele evolutie, zijn de bacteriële populaties die worden geïnitieerd vanaf een single strain van ouderlijke serieel gepasseerd gedefinieerd en streng gecontroleerde omstandigheden. Sommige van de mutaties die tijdens de groei van deze culturen optreden vergroten bacteriële fitness, en dit verspreid via de culturen door natuurlijke selectie. Tijdens het experiment, worden monsters van de bevolking periodiek diepgevroren bewaard als een niet-evoluerende bevroren fossiele record wilt maken. Een groot aantal benaderingen kan worden gebruikt voor het karakteriseren bacteriële populaties in ontwikkeling, maar de twee meest voorkomende methoden zijn fitness testen, die het vermogen van geëvolueerd bacteriën meten te concurreren tegen hun verre voorouders, en hele genoom sequencing, thats gebruikt ter identificatie van de genetische veranderingen die schijf aanpassing. Na pionierswerk door Richard Lenski en collega's7,8, de standaardbenadering in experimentele evolutie geweest om een relatief klein aantal repliceren populaties (meestal < 10) met de aanpassing aan een nieuwe milieu-uitdaging, zoals nieuwe CO2-bronnen, temperatuur of een roofzuchtige phage.
Infecties veroorzaakt door antibiotica resistente bacteriën uitgegroeid tot een groot probleem wanneer weerstand hoog genoeg is dat het niet mogelijk om antibiotica concentraties dodelijk niveaus in geduldige weefsels is. Clinici zijn dus geïnteresseerd in wat bacteriën kunnen ontwikkelen resistentie tegen hoge doses antibiotica die boven deze drempel antibioticum concentratie, de klinische onderbrekingspunt. Hoe kan ik dit experimenteel studeren? Als een klein aantal bacteriële populaties worden uitgedaagd met een hoge dosis van het antibioticum, zoals in een Lenski-stijl experiment, dan de meest waarschijnlijke uitkomst is dat het antibioticum zal rijden alle van de bevolking tot uitsterven. Op hetzelfde moment, als de dosis van het antibioticum dat wordt gebruikt laag, onder de minimale remmende concentratie (MIC) van de ouderlijke stam is, is dan het onwaarschijnlijk dat de bacteriële bevolking klinisch relevante niveaus van weerstand evolueren zal, vooral als weerstand draagt een grote kosten. Een compromis tussen deze twee scenario's is het gebruik van een "evolutionaire rescue" experiment9,10,11. In deze benadering, een zeer groot aantal culturen (meestal > 40) wordt uitgedaagd met doses van antibiotica die in de tijd, meestal toenemen door een verdubbeling van de antibioticum concentratie elke dag12. Het kenmerk van dit experiment is dat iedere bevolking dat niet verhoogde resistentie evolueren zal worden gedreven tot uitsterven. De bevolking van de meeste die op deze manier worden uitgedaagd zal uitgestorven worden gereden, maar een kleine minderheid zullen blijven bestaan door het ontwikkelen van hoge niveaus van weerstand. In dit artikel laten we zien hoe deze proefopzet kan worden gebruikt om te onderzoeken zelfkopiërende plasmide bijdrage aan de ontwikkeling van resistentie.
Bacteriën krijgen resistentie tegen antibiotica door twee belangrijkste routes, chromosomale mutaties en verwerving van mobiele genetische elementen, meestal plasmiden13. Plasmiden spelen een sleutelrol in de ontwikkeling van resistentie tegen antibiotica omdat ze kunnen overzetten van resistentiegenen tussen bacteriën met geconjugeerde14,15. Plasmiden kunnen worden onderverdeeld in twee groepen volgens hun grootte en biologie: "klein", met hoog exemplaaraantal per de bacteriële cel en "grote", met een lage kopiëren nummer16,17. De rol van grote plasmiden in de evolutie van antibiotica-resistentie is uitgebreid gedocumenteerd omdat zij omvatten conjugative plasmiden, die belangrijke motor van de verspreiding van resistentie en multi resistentie bij bacteriën15. Kleine zelfkopiërende plasmiden zijn ook uiterst gemeenschappelijk in bacteriën17,18, en zij vaak code voor antibiotica-resistentie genen19. De rol van kleine zelfkopiërende plasmiden in de ontwikkeling van resistentie tegen antibiotica is echter onderzocht in mindere mate.
In een recente werk voorgesteld wij hebben dat zelfkopiërende plasmiden de evolutie van de genen die zij dragen doordat gen mutatie tarieven als gevolg van de hogere gene exemplaaraantal per cel12kon versnellen. Met behulp van een experimenteel model met E. coli stam MG1655 en de β-lactamase gene blaTEM-1 werd aangetoond dat zelfkopiërende plasmiden versneld het tarief van de verschijning van de TEM-1 mutaties overdracht van resistentie tegen de derde-generatie cefalosporine Ceftazidim. Deze resultaten aangegeven dat zelfkopiërende plasmiden spelen een belangrijke rol in de ontwikkeling van resistentie tegen antibiotica kunnen.
Hier presenteren we een gedetailleerde beschrijving van de methode die we hebben ontwikkeld om te onderzoeken de zelfkopiërende plasmide gemedieerde evolutie van antibiotica-resistentie. Deze methode heeft drie verschillende stappen: eerste, invoeging van het gen in onderzoek in een zelfkopiërende plasmide of het chromosoom van de gastheer-bacterie. Ten tweede, gebruik van experimentele ontwikkeling (evolutionaire rescue) te beoordelen van het potentieel van de verschillende soorten aan te passen aan de selectieve druk. En ten derde, de bepaling van de moleculaire basis ten grondslag liggen aan de plasmide gemedieerde evolutie gebruikend DNA rangschikkend en wederopbouw van de vermoedelijke mutaties individueel in de ouderlijke genotype.
Tot slot, hoewel het protocol hier beschreven is ontworpen om te onderzoeken van de ontwikkeling van resistentie tegen antibiotica, kan men stellen dat deze methode zou kunnen zijn over het algemeen nuttig is voor het analyseren van de evolutie van innovaties verworven door mutaties in elke multicopy plasmide-gecodeerde gen.

testing the role of multicopy plasmids in the evolution of antibiotic resistance

Zelfkopiërende plasmiden zijn zeer overvloedig in prokaryoten, maar hun rol in de bacteriële evolution blijft slecht begrepen. We toonden onlangs dat de toename van de gene exemplaaraantal per cel geboden door zelfkopiërende plasmiden de evolutie van de plasmide-gecodeerde genen kan versnellen. In dit werk presenteren wij een experimenteel systeem om te testen de mogelijkheid voor zelfkopiërende plasmiden ter bevordering van de evolutie van de gene. Met behulp van eenvoudige moleculaire biologiemethodes, we hebben een modelsysteem waar een antibiotica-resistentie gen kan worden ingevoegd in Escherichia coli MG1655, in het chromosoom of op een zelfkopiërende plasmide gebouwd. We gebruik van een experimentele evolutie aanpak te verspreiden van de verschillende stammen onder toenemende concentraties van antibiotica en we meten overleven van bacteriële bevolking na verloop van tijd. De keuze van het antibioticum molecuul en de weerstand-gen is zodat het gen slechts weerstand door de verwerving van mutaties verlenen kan. Deze "evolutionaire rescue"-aanpak biedt een eenvoudige methode om te testen het potentieel voor zelfkopiërende plasmiden ter bevordering van de verwerving van antibiotica-resistentie. In de volgende stap van het experimentele systeem, worden de moleculaire grondslagen van resistentie tegen antibiotica gekenmerkt. Ter identificatie van mutaties verantwoordelijk voor de verwerving van resistentie tegen antibiotica gebruiken we diep DNA sequentiebepaling van monsters die zijn verkregen van hele bevolkingsgroepen en klonen. Ten slotte, om te bevestigen de rol van de mutaties in het gen in onderzoek, we reconstrueren hen in de ouderlijke achtergrond en test het fenotype van de weerstand van de resulterende spanningen.

In onze eerdere werk, werd de evolutie van de β-lactamase gene blaTEM-1 naar overdracht van resistentie tegen de derde generatie cefalosporine Ceftazidim12 onderzocht. Dit gen werd geselecteerd omdat, hoewel TEM-1 geen weerstand tegen Ceftazidim verleent, mutaties in blaTEM-1 kunnen het bereik van de activiteit van de TEM-1 te hydrolyseren cefalosporines zoals Ceftazidim29.
