3' UTRs behoren tot de niet-coderende genoom3, en alle niet-coderende RNAs kunnen communiceren met eiwitten om te oefenen hun functie7. Genexpressie en het uiteindelijke niveau van het gen-product kunnen worden strak geregeld beïnvloeden het mRNA stabiliteits- en mRNA vertaling tarief1. Deze post-transcriptional regulerende mechanismen worden uitgeoefend door de interacties van niet-coderende RNA en/of RNA-bindende eiwitten (RBPs) met gerichte mRNA. Het is meestal de 3' niet-vertaalde regio van mRNA (3' UTR - die behoren tot de niet-coderende deel van het genoom2) waarin specifieke cis-regelgevende elementen (CRE), die worden erkend door trans-factoren zoals miRNA of RBPs handelen 3. de best bestudeerde cis-element binnen de 3' UTR, is het motief van adenine-rijke element (ARE), dat wordt erkend door specifieke AU-bindende proteÃ¯nen (AUBP), en, op zijn beurt, induceert ofwel mRNA afbraak/deadenylation (zijn-gemedieerde verval) of mRNA stabilisatie4.
De grootte van de 3-' UTR van calretinin is mRNA (CALB2) 573 bp lang en bevat een vermeende AUUUA pentamer, zoals voorspeld door AREsite2, een bioinformatic gereedschap5. In overeenstemming met de aanwezigheid van een vermeende zijn motief, de bepaling van de vector-reporter pmirGLO aangetoond de rol van een stabilisatie van dit element binnen CALB2 mRNA6. Ten slotte de in vitro RNA-pulldown werd gebruikt voor het identificeren van de AUBP die calretinin stabiliseert mRNA via het motief zijn.
Aangezien alle niet-coderende RNAs interactie met eiwitten7, is de in vitro RNA-pulldown een goede manier en een eerste-van-keuze assay voor het identificeren van RNA-interactors om te helpen bij het ontcijferen van de moleculaire mechanismen. Bij deze methode RNA-pulldown werden commercieel gesynthetiseerde RNA sondes, die waren gelabeld met een gewijzigde vorm van Biotine (desthiobiotin) in het terminus 3' van de streng RNA, gebruikt. Het RNA-desthiobiotin is geïmmobiliseerd door middel van interactie met daar op magnetische kralen, die worden gebruikt voor pull-down eiwitten die specifiek interactie met de gebonden-RNA van belang. Niet-gedenatureerd en actieve eiwitten uit de cytosolische afvalfractie mesothelioom cellen worden gebruikt als de bron van eiwitten. Dergelijke RNA-afhankelijke eiwitten worden van de magnetische kralen, uitgevoerd door een 12% SDS-pagina gel, overgebracht naar een membraan en peilden met verschillende antilichamen geëlueerd.
Volgens de standaard streptavidine-Biotine affiniteit zuivering, harde denaturatie voorwaarden moet worden voldaan aan het verstoren van de sterke onomkeerbare Biotine-streptavidine bond om elueer de afhankelijke eiwitten8, kan leiden tot de dissociatie van eiwitcomplexen. In tegenstelling tot biotine, desthiobiotin omkeerbaar bindt aan streptavidine en concurrerend wordt verplaatst met een gebufferde oplossing van biotine, rekening houdend met de zachte elutie van eiwitten, en het vermijden van het isolement van natuurlijk biotinyleerd moleculen9, suggereren dat de techniek ideaal is voor het isoleren van inheemse eiwitcomplexen inheemse omstandigheden.
In vitro bindende voorwaarden en striktheid, die worden bepaald door de zoutconcentratie, reductoren en wasmiddel percentage, moet dicht bij de aanwezigen in het cellulaire kader teneinde waar in vivo interacties. De bindende voorwaarden hierin geïmplementeerd hebben eerder aangetoond zo geschikt is voor de identificatie van de HuR als een AU-bindende eiwit10. Deze aanpak bespaart tijd, omdat optimalisatie van goede bindende voorwaarden kan tijdrovend en uitdagend. Bovendien, deze methode kan worden gebruikt als een startende protocol voor elke RNA-pulldown experiment en geleidelijk kan worden geoptimaliseerd door het veranderen van de concentratie van zouten en detergenten, het wijzigen van het percentage glycerol en andere zouten toe te voegen. Bovendien, we laten zien dat zelfs een korte 25-nucleotide RNA-sonde herbergen een pentamer zijn-motief kan worden gebruikt om aan te tonen van de interactie met een specifieke AUBP.

desthiobiotin-streptavidin-affinity mediated purification of rna-interacting proteins in mesothelioma cells

De in vitro RNA-pulldown is nog steeds grotendeels gebruikt in de eerste stappen van de protocollen die zijn gericht op het identificeren van RNA-bindende proteÃ¯nen die specifieke RNA structuren en motieven herkennen. In dit protocol van RNA-pulldown, commercieel gesynthetiseerde sondes van RNA worden aangeduid met een gewijzigde vorm van biotine, desthiobiotin, aan de 3'-eindpunt van de RNA-strand, dat omkeerbaar bindt aan streptavidine en dus kunt elutie van eiwitten onder meer fysiologische voorwaarden. Het RNA-desthiobiotin is geïmmobiliseerd door middel van interactie met daar op magnetische kralen, die worden gebruikt voor pull-down eiwitten die specifiek interactie met de RNA van belang. Niet-gedenatureerd en actieve eiwitten uit de cytosolische afvalfractie mesothelioom cellen worden gebruikt als de bron van eiwitten. De hier beschreven methode kan worden toegepast om de interactie tussen bekende RNA-bindende proteïnen en een 25-nucleotide (nt) lang RNA sonde met een opeenvolging van belang te detecteren. Dit is handig voor het voltooien van de functionele karakterisering van stabiliseren of destabiliserende elementen aanwezig zijn in de molecules van RNA bereikt met behulp van een verslaggever vector assay.
